Comparative Transcriptome Analysis of Sucrose Biosynthesis-Associated Gene Expression Using RNA-Seq at Various Growth Periods in Sugar Beet (Beta vulgaris L.)

  • Sugar beet (Beta vulgaris L.) is one of the most important sugar crops and provides up to 30% of the world's sugar production. In this study, we mainly performed RNA-sequencing to obtain identify putative genes involved in biosynthesis pathway of sucrose in sugar beet and comparative transcriptomic analyses in the four developmental stages (50, 90, 160 and 330 days after seedling). As a result of the sugar content analysis, it was increased significantly from 50 to 160 days after seedling (DAS), and then decreased at 330 DAS. On the other hand, the taproot weight, length, and width were increased during all the growth periods. Out of 21,451 genes with expressed value, 21,402 (99.77%) genes had functional descriptions. Among the three comparisons, S1 (50 DAS) vs. S2 (90 DAS), S1 vs. S3 (160 DAS), and S1 vs. S4 (330 DAS), expression profiling of the transcripts was identified 4,991 with differentially expressed genes (DEGs). By comparing the top 20 enriched gene ontology (GO) terms as three comparisons, the top GO terms were commonly confirmed with external encapsulating structure, cell wall, and extracellular regions. In addition, the 38 enriched candidate genes related to sucrose biosynthetic pathway were screened from the entire DEG pool, and the candidate genes might be providing a basic data for further sugar metabolism studies in development of sugar beet taproot.

고 함량 트립토판 생산 GM 벼 개발 및 전사체 분석 (Development of high tryptophan GM rice and its transcriptome analysis)

  • Anthranilate synthase (AS)는 트립토판(Trp)과 indole-3-acetic acid, indole alkaloids의 생합성 경로에서 중요한 효소로 작용한다. 트립토판 생합성 상에서 feedback inhibition에 민감하게 반응하는 AS alpha-subunit 관련 OASA2 유전자 영역의 single (F124V) 및 double (S126F/L530D) 점돌연변이로 변형된 유전자의 재조합운반체를 작성하고 이들 유전자들을 Agrobacterium 방법으로 동진벼에 도입하여 형질전환체를 육성하였다. Single 및 double 돌연변이 OsASA2 유전자가 도입된 형질전환 벼 계통들은 nos gene probe를 이용한 TaqMan PCR 방법으로 single copy를 선발하였고, intergenic 계통을 선발하기 위해서 Bfa I 제한효소를 이용하여 RB와 LB 인접서열로부터 IPCR을 통한 FST 분석을 수행하여 4 개의 intergenic 계통을 선발하였다. 도입된 유전자의 발현으로 형질전환 벼는 Trp, IAN 및 IAA가 잎에 가장 많이 축적되었고, 종자의 트립토판 함량도 증가되었다. 후대에서 tryptophan 함량이 높은 S-TG와 D-TG의 두 호모 이벤트 계통을 육성하여 트립토판 함량을 분석한 결과 대조구에 비하여 13~30배 이상 높게 나타났으며, 유리아미노산의 함량도 증가하였다. 이벤트 계통을 이용하여 microarray 분석을 수행한 결과 세포 내 이온 수송, 영양분 공급 등에 영향을 주는 유전자군들이 up-regulation 되었고, 세포 내 기능유전자의 역할을 담당하는 조효소 등이 down-regulation 된 것을 확인 할 수 있었다. 이러한 결과는 선발된 두개의 상동성 이벤트 계통들이 고함량의 유리 트립토판 생산 벼의 육종에 효과적으로 이용될 수 있음을 보여준 결과로 생각된다.

RNA-sequencing을 이용한 제주도 인접 바다의 메타전사체 프로파일링 (Marine Metatranscriptome Profiling in the Sea Adjacent to Jeju Island, Korea, by RNA-sequencing)

  • 바다는 바이러스를 포함하는 다양한 생물체의 풍부한 자원을 제공한다. 본 연구에서는 계절에 따른 제주 바다의 해양 미생물 군집을 확인하기 위해 3월과 12월에 해수 샘플을 수집하여 total RNA를 추출, HiSeq2000 및 de novo 전사체 어셈블리를 사용한 NGS를 실시하였다. 그 결과, 3월 및 12월 시료에서 각각 652,984 및 163,759 개의 전사체를 확인하였다. 3월 샘플에서는 해양 박테리아가 우점하였으나 12월 샘플에서는 진핵생물이 우점하였다. 박테리아 군집은 두 샘플간에 상이하였으며, 이는 계절 변화 동안 박테리아 군집이 변화하였음을 보여주었다. 또한, 해양바이러스를 확인하기 위하여, Megablast를 사용하여 바이러스 참조 데이터베이스에 전사체를 검색하였다. 해양박테리아를 감염시키는 박테리오파지가 두 샘플에서 우점하는 것을 확인하였다. 그러나, 우리는 두 개의 전사체에서 다양한 헤르페스바이러스와 관련된 transcripts가 풍부함을 확인하였으며, 이는 제주도 인근 바다에서 물고기를 감염시키는 헤르페스바이러스의 위협 가능성을 나타낸다. 종합하면, 우리의 데이터는 해양 커뮤니티 연구 및 가능한 해양 바이러스 병원체를 식별하는 데 유용할 것이다.

Novel target genes of hepatocellular carcinoma identified by chip-based functional genomic approaches

  • Cellular functions are carried out by a concerted action of biochemical pathways whose components have genetic interactions. Abnormalities in the activity of the genes that constitute or modulate these pathways frequently have oncogenic implications. Therefore, identifying the upstream regulatory genes for major biochemical pathways and defining their roles in carcinogenesis can have important consequences in establishing an effective target-oriented antitumor strategy We have analyzed the gene expression profiles of human liver cancer samples using cDNA microarray chips enriched in liver and/or stomach-expressed cDNA elements, and identified groups of genes that can tell tumors from non-tumors or normal liver, or classify tumors according to clinical parameters such as tumor grade, age, and inflammation grade. We also set up a high-throughput cell-based assay system (cell chip) that can monitor the activity of major biochemical pathways through a reporter assay. Then, we applied the cell chip platform for the analysis of the HCC-associated genes discovered from transcriptome profiling, and found a number of cancer marker genes having a potential of modulating the activity of cancer-related biochemical pathways such as E2F, TCF, p53, Stat, Smad, AP-1, c-Myc, HIF and NF-kB. Some of these marker genes were previously blown to modulate these pathways, while most of the others not. Upon a fast-track phenotype analysis, a subset of the genes showed increased colony forming abilities in soft agar and altered cell morphology or adherence characteristics in the presence of purified matrix proteins. We are currently analyzing these selected marker genes in more detail for their effects on various biological Processes and for Possible clinical roles in liver cancer development.

Comparative analysis of the transcriptomes and primary metabolite profiles of adventitious roots of five Panax ginseng cultivars

  • Background: Various Panax ginseng cultivars exhibit a range of diversity for morphological and physiological traits. However, there are few studies on diversity of metabolic profiles and genetic background to understand the complex metabolic pathway in ginseng. Methods: To understand the complex metabolic pathway and related genes in ginseng, we tried to conduct integrated analysis of primary metabolite profiles and related gene expression using five ginseng cultivars showing different morphology. We investigated primary metabolite profiles via gas chromatography-mass spectrometry (GC-MS) and analyzed transcriptomes by Illumina sequencing using adventitious roots grown under the same conditions to elucidate the differences in metabolism underlying such genetic diversity. Results: GC-MS analysis revealed that primary metabolite profiling allowed us to classify the five cultivars into three independent groups and the grouping was also explained by eight major primary metabolites as biomarkers. We selected three cultivars (Chunpoong, Cheongsun, and Sunhyang) to represent each group and analyzed their transcriptomes. We inspected 100 unigenes involved in seven primary metabolite biosynthesis pathways and found that 21 unigenes encoding 15 enzymes were differentially expressed among the three cultivars. Integrated analysis of transcriptomes and metabolomes revealed that the ginseng cultivars differ in primary metabolites as well as in the putative genes involved in the complex process of primary metabolic pathways. Conclusion: Our data derived from this integrated analysis provide insights into the underlying complexity of genes and metabolites that co-regulate flux through these pathways in ginseng.

  • 차세대 염기서열 분석이 개발되고 널리 사용됨에 따라 RNA-시퀀싱(RNA-sequencing, RNA-seq)이 글로벌 전사체 프로파일링을 검증하기 위한 도구의 첫번째 선택으로 급부상하게 되었다. RNA-seq의 상당한 발전으로 다양한 유형의 RNA-seq가 생물정보학(bioinformatics) 발전과 함께 진화했으나, 다양한 RNA-seq 기법 및 생물정보학에 대한 전반적인 이해 없이는 RNA-seq의 복잡한 데이터를 해석하여 생물학적 의미를 도출하기는 어렵다. 이와 관련하여 본 리뷰에서는 RNA-seq의 두 가지 주요 섹션을 논의하고 있다. 첫째, Standard RNA-seq과 주요하게 자주 사용되는 두 가지 RNA-seq variant method를 비교하였다. 이 비교는 어떤 RNA-seq 방법이 연구 목적에 가장 적절한지에 대한 시사점을 제공한다. 둘째, 가장 널리 사용되는 RNA-seq에서 생성된 데이터 분석; (1) 탐색적 자료 분석 및 (2) enriched pathway 분석에 대해 논의하였다. 데이터 세트의 전반적인 추세를 제공할 수 있는 주 성분 분석, Heatmap 및 Volcano plot과 같이 RNA-seq에 대해 가장 널리 사용되는 탐색적 자료 분석을 소개하였다. Enriched pathway 분석 섹션에서는 3가지 세대의 enriched pathway 분석에 대해 소개하고 각 세대가 어떤 식으로 RNA-seq 데이터 세트로부터 enriched pathway를 도출하는지를 소개하였다.

Immune Cells Are Differentially Affected by SARS-CoV-2 Viral Loads in K18-hACE2 Mice

  • Viral load and the duration of viral shedding of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) are important determinants of the transmission of coronavirus disease 2019. In this study, we examined the effects of viral doses on the lung and spleen of K18-hACE2 transgenic mice by temporal histological and transcriptional analyses. Approximately, 1×105 plaque-forming units (PFU) of SARS-CoV-2 induced strong host responses in the lungs from 2 days post inoculation (dpi) which did not recover until the mice died, whereas responses to the virus were obvious at 5 days, recovering to the basal state by 14 dpi at 1×102 PFU. Further, flow cytometry showed that number of CD8+ T cells continuously increased in 1×102 PFU-virus-infected lungs from 2 dpi, but not in 1×105 PFU-virus-infected lungs. In spleens, responses to the virus were prominent from 2 dpi, and number of B cells was significantly decreased at 1×105 PFU; however, 1×12 PFU of virus induced very weak responses from 2 dpi which recovered by 10 dpi. Although the defense responses returned to normal and the mice survived, lung histology showed evidence of fibrosis, suggesting sequelae of SARS-CoV-2 infection. Our findings indicate that specific effectors of the immune response in the lung and spleen were either increased or depleted in response to doses of SARS-CoV-2. This study demonstrated that the response of local and systemic immune effectors to a viral infection varies with viral dose, which either exacerbates the severity of the infection or accelerates its elimination.
