Amino acids of histone tail are covalently modified in eukaryotic cells. Lysine residues in histone H3 and H4 are methylated at three levels; mono-, di- or trimethylation. Methylation in histones is related with transcription of the genes in distinct pattern depending on lysine residues and methylated levels. Relation between transcription and methylation has been relatively well understood at three lysines H3K4, H3K9 and H3K36. H3K4 is methylated in active or potentially active chromatin and its methylation associates with active transcription. H3K9 is generally methylated in heterochromatin or repressed gene, but trimethylation of this lysine occur in actively transcribed genes also. Methylation at H3K36 generally correlates with active chromatin/transcription, but the correlation of its dimethylation with transcription is controversial. All together methylation patterns of individual lysine residues in histone relate with activation or repression of transcription and may provide distinctive roles in transcriptional regulation of the eukaryotic genes.

HBV는 인체에 감염하여 간염, 간경변 및 간암을 유발하는 hepadnaviruses의 일종으로써 임상적으로 매우 중요한 바이러스이다. 그러나 이 바이러스에 의한 간암(HCC)의 발생 메커니즘은 아직 불확실하다. 최근에는 HBV의 X 단백질(HBx)이 간암 발생에 중요한 역할을 수행하는 것으로 보고되고 있다. HBx 단백질은 전사 활성인자(transcriptional activator)로써 숙주세포의 유전자발현에 영향을 미치어 세포증식 및 분화에 영향을 줄 수 있다. 본 연구에서는 HBx 단백질이 NIH 3T3 cell의 증식 및 형질전환에 미치는 영향을 조사하였다. HBx 단백질을 발현하는 세포주는 정상세포에 비하여 증식 속도가 2배 정도 빠르며, soft agar assay 결과에 의하면 대조군과 비교하여 더 많은 수의 colony를 형성하였다. 또한, 이들 HBx 발현 세포들은 접촉 저해 능력을 상실하여 HBx가 세포 형질 전환 능력을 가짐을 알수 있다 또한 HBx 발현 세포주에 있어서 p21의 RNA 및 protein수준이 정상세포에 비하여 낮으므로 HBx에 의한 증식 촉진 및 세포 형질 전환이 p21을 매개하여 이루어 짐을 알 수 있었다. HBx에 의한 p21 유전자의 발현 감소는 p21의 전사 수준에서 이루어지며 이는 p53-비의존적 경로에 의하여 이루어졌다.
Heterochromatin protein 1 (HP1) was first described in Drosophila melanogaster as a heterochromatin associated protein with dose-dependent effect on gene silencing. The HP1 family is evolutionarily highly conserved and there are multiple members within the same species. The multi-functionality of HP1 reflects its ability to interact with diverse nuclear proteins, ranging from histones and transcriptional co-repressors to cohesion and DNA replication factors. As its name suggests, HP1 is well-known as a silencing protein found at pericentromeres and telomeres. In contrast to previous views that heterochromatin is transcriptionally inactive; noncoding RNAs transcribed from heterochromatic DNA repeats regulates the assembly and function of heterochromatin ranging from fission yeast to animals. Moreover, more recent progress has shed light on the paradoxical properties of HP1 in the nucleus and has revealed, unexpectedly, its existence in the euchromatin. Therefore, HP1 proteins might participate in both transcription repression in heterochromatin and euchromatin.
The human polyomavirus JC virus is the etiologic agent of progressive multifocal leukoencephalopathy (PML). The JC virus early promoter directs cell-specific expression of the viral replication factor large T antigen, thus transcriptional regulation constitutes a major mechanism of glial tropism in PML. Here we found that pentanucleotide sequence immediately upstream of the TATA sequence functions as a cell-specific silencer in the JC virus transcription. In vitro binding studies showed that synthetic oligonucleotides spanning a pentanucleotide sequence, designated "oligo 2", interacts with nuclear proteins from non-glial cells in a cell-specific manner. Furthermore, the sequence preferentially repressed the heterologous thymidine kinase promoter activity in non-glial cells. We also tested whether JC virus transcription is controlled by DNA methylation. Transient transfection of in vitro methylated JC virus promoter abolished transcription in both the glial and non-glial cells. The repression fold was much larger in glial cells than in non-glial cells. Taken together, this finding suggests that glial cell-specific expression of the JC virus is controlled by DNA methylation as well as cell-specific silencers.

Glycinin and $\beta$-conglycinin are the most abundant storage protein in soybean. These proteins are known to be synthesized predominantly during germination and cell expansion phase of seed development for short period, and synthesized not in other tissues. Genes encoding these storage proteins are useful system to study the mechanism of development stage and tissue specific gene expression in eukaryotes, especially plants, at the molecular level. The cDNA and genomic clones coding for glycinin have been isolated and regulation mechanism of the gene expression has been studied. Initially, development and tissue-specific expression of the glycinin gene is regulated at the level of transcription. Post-transcriptional processing is also responsible for delayed accumulation of the mRNA. Translational control of the storage protein gene has not been reported. Post-translational modification is another strategic point to regulate the expression of the gene. It is possible to identify positive and/or negative reguratory clements in vivo by producing transgenic plants agter gene manipulation. Elucidation of activation and repression mechanism of soybean storage protein genes will contribute to the understanding of the other plant and eukaryotic genes at molecular level.
The sirtuins are a protein family named after the first identified member, S. cerevisiae Sir2p. Sirtuins are protein deacetylases whose activity is dependent on $NAD^+$ as a cosubstrate. They are structurally defined by two central domains that together form a highly conserved catalytic center, which catalyzes the transfer of an acetyl moiety from acetyllysine to $NAD^+$, yielding nicotinamide, the unique metabolite O-acetyl-ADP-ribose and deacetylated lysine. One or more sirtuins are present in virtually all species from bacteria to mammals. Here we describe a phylogenetic analysis of sirtuins. Based on their phylogenetic relationship, sirtuins can be grouped into over a dozen classes and subclasses. Humans, like most vertebrates, have seven sirtuins: SIRT1-SIRT7. These function in diverse cellular pathways, regulating transcriptional repression, aging, metabolism, DNA damage responses and apoptosis. We show that these seven sirtuins arose early during animal evolution. Conserved residues cluster around the catalytic center of known sirtuin family members.
Neural stem cells (NSCs) in the adult hippocampus divide infrequently; the endogenous molecules modulating adult hippocampal neurogenesis (AHN) remain largely unknown. Here, we show that ErbB3 binding protein 1 (Ebp1), which plays important roles in embryonic neurodevelopment, acts as an essential modulator of adult neurogenic factors. In vivo analysis of Ebp1 neuron depletion mice showed impaired AHN with a low number of hippocampal NSCs and neuroblasts. Ebp1 leads to transcriptional repression of Bmp4 and suppression of Ascl1 promoter methylation in the dentate gyrus of the adult hippocampus reflecting an unusually high level of Bmp4 and low Ascl1 level in neurons of Ebp1-deficient mice. Therefore, our findings suggests that Ebp1 could act as an endogenous modulator of the interplay between Bmp4 and Ascl1/Notch signaling, contributing to AHN.
Genes in multicellular organisms are transcribed in development, differentiation, or tissue-specific manners. The transcription of genes is activated by enhancers, which are transcription regulatory elements located at long distances from the genes. Recent studies have reported that noncoding RNAs are transcribed from active enhancers by RNA polymerase II (RNA Pol II); these are called enhancer RNAs (eRNAs). eRNAs are transcribed bi-directionally from the enhancer core, and are capped on the 5’ end but not spliced or polyadenylated on the 3’ end. The transcription of eRNAs requires the binding of transcription activators on the enhancer and associates positively with the transcription of the target gene. The transcriptional inhibition of eRNAs or the removal of eRNA transcripts results in the transcriptional repression of the coding gene. The transcriptional procedure of eRNAs causes enhancer- specific histone modifications, such as histone H3K4me1/2. eRNA transcripts directly interact with Mediator and Rad21, a cohesin subunit, generating a chromatin loop structure between the enhancer and the promoter of the target gene. The recruitment of RNA Pol II into the promoter and its elongation through the coding region are facilitated by eRNAs. Here, we will review the features of eRNAs, and discuss the mechanism of eRNA transcription and the roles of eRNAs in the transcriptional activation of target genes.
From Xenopus embryo studies, the BMP4/Smad1-targeted gene circuit is a key signaling pathway for specifying the cell fate between the ectoderm and neuro-ectoderm as well as the ventral and dorsal mesoderm. In this context, several BMP4/Smad1 target transcriptional factors have been identified as repressors of the neuro-ectoderm. However, none of these direct target transcription factors in this pathway, including GATA1b, Msx1 and Ventx1.1 have yet been proven as direct repressors of early neuro-ectodermal gene expression. In order to demonstrate that Ventx1.1 is a direct repressor of neuro-ectoderm genes, a genome-wide Xenopus ChIP-Seq of Ventx1.1 was performed. In this study, we demonstrated that Ventx1.1 bound to the Ventx1.1 response cis-acting element 1 and 2 (VRE1 and VRE2) on the promoter for zic3, which is a key early neuro-ectoderm gene, and this Ventx1.1 binding led to repression of zic3 transcription. Site-directed mutagenesis of VRE1 and VRE2 within zic3 promoter completely abolished the repression caused by Ventx1.1. In addition, we found both the positive and negative regulation of zic3 promoter activity by FoxD5b and Xcad2, respectively, and that these occur through the VREs and via modulation of Ventx1.1 levels. Taken together, the results demonstrate that the BMP4/Smad1 target gene, Ventx1.1, is a direct repressor of neuro-ectodermal gene zic3 during early Xenopus embryogenesis.
LBH is a transcription factor as a candidate gene for CHD associated with partial trisomy 2p syndrome. To identify potential LBH-interacting partners, a yeast two-hybrid screen using LBH as a bait was performed with a human heart cDNA library. One of the clones identified encodes ${\alpha}B$-crystallin. Co-immunoprecipitation and GST pull-down assays showed that LBH interacts with ${\alpha}B$-crystallin, which is further confirmed by mammalian two-hybrid assays. Co-localization analysis showed that in COS-7 cells, ${\alpha}B$-crystallin that is cytoplasmic alone, accumulates partialy in the nucleus when co-transfected with LBH. Transient transfection assays indicated that overexpression of LBH or ${\alpha}B$-crystallin reduced the transcriptional activities of p53 and p21, respectively, Overexpression of both ${\alpha}B$-crystallin and LBH together resulted in a stronger repression of the transcriptional activities of p21 and p53. These results showed that the interaction of LBH and ${\alpha}B$-crystallin may inhibit synergistically the transcriptional regulation of p53 and p21.
