Escherichia coli 의 superoxide 라디칼 유도발현성 유전자의 탐색을 위하여 먼저 superoxide 라디칼에 의하여 발현이 유도되는 프로모터를 탐색하였다. 이를 위햐여, 프로모터 탐색벡터인 pJAC4 를 이용하여 E. coli MG1655 균주로부터 프로모터 library 를 구성하였다. Ampicillin 농도구 배정판법을 이용하여 프로모터 세기가 다른 클론들을 구별하여 프로모터 세기가 약한 것부터 중간정도까지 383개의 클론을 선별하였다. 이들 프로모터 클론들의 superoxide 라디칼 유도발현성을 paraquat 를 첨가한 ampicilin 농도구배평판에서 조사하였다. 이중 3개의 클론이 paraquat 에 의하여 유도됨을 확인하였고, 유도배율은 1.4-4배 정도이었다. 이들 프로모터의 염기서열을 결정한 결과 기종의 database 에 등록되어 있는 E. coli 염기서열들과는 다른 새로운 유전자임을 알았다. 이들 프로모터에 대하여 primer 연장법과 SS1 뉴클리아제 분석을 총하여 전사개시 자리를 결정하였고, paraquat 처리시 mRNA 의 양이 증가함을 관찰하였다. 특히 클론5의 경우는 두개의 전사개시 위치를 가지고 있으며, paraquat 처리시 상위 부분의 전사개시자리가 성택적으로 사용됨을 알 수 있었다. 프로모터 서열을 검색한 결과, RNA 중합효소($E\sigma^{70}$)에 의햐여 인지되는 -10과 -35부위를 가진 클론은 클론 5 뿐이었고, 나머지는 보존된 염기서열을 찾을 수 없었다. 이는 이들 프로모터들이 독특한 부류에 속하는 종류들로서, 새로운 전사조절인자를 요구할 가능성을 시사한다.
생쥐 신경교세포 유래 신경영양인자 유도성 전사인자(mGIF)의 발현조절에 필요한 전사기작을 연구하기 위하여 mGIF cDNA를 탐침자로 이용하여 genomic clone을 분리하였다. 전체 유전자 13-kb 영역 중 전사개시점에서 4-kb 상류영역의 유전자 서열을 파악한 결과, 프로모터 영역에서 TATA box와 CAAT box는 발견할 수 없었으며 G+C content는 높은 것으로 나타났고 여러 개의 Sp1 전사인자 결합영역이 있었다. 또한 mGIF 유전자는 AP2 결합에 필요한 보존적 영역이 있었다. mGIF 유전자의 프로모터 영역의 단편들을 프로모터가 없는 pGL2-Basic 플라스미드의 luciferase 유전자의 상류에 연결하여 서로 다른 5종류의 결손 돌연변이체를 제조하고 NB41A3 세포주를 이용하여 전사활성을 측정하였다. Transient expression assays 결과, 모든 결손 돌연변이체에서 전사활성이 나타났으며 -213과 -129사이에 전사촉진 영역이 존재하며 -806과 -214사이에 전사억제 영역이 있는 것으로 나타났다. 신경세포주인 NB41A3과 신경교세포주인 C6 그리고 간세포주인 HepG2에서 mGIF 유전자 프로모터의 높은 활성이 관찰되었으며, 근육세포주인 C2C12에서는 낮은 활성이 관찰되었다. 따라서 mGIF 유전자는 조직특이적으로 발현하며 도파민 수용체 유전자와 구조적, 기능적 유사성이 있는 것을 알 수 있었다.
Xylanase를 생산하는 알칼리 내성 Bacillus alcalophilus AX2000의 chromosomal DNA로부터 xylanase 유전자를 cloning하여 그 염기배열 순서를 결정한 다음 이로부터 유전자 발현에 관련된 구조를 분석하였다. Xylanase 유전자의 cloning을 위해 제한효소 PstI으로 절단한 B. alcalophilus AX2000의 chromosomal DNA와 pUC19을 ligation 시켜 E. coli $DH5\alpha$에 형질전환시킨 후 형질전환체 중에서 xylanase 활성을 나타내는 재조합 plasmid pXTY99를 분리하였다. 재조합 plasmid pXTY99은 pUC19의 PstI 부위 내에 7kb의 외래 DNA가 삽입 되 었다. Cloning된 xylanase 유전자(xynT)의 염기배열을 분석한 결과 유전자의 크기는 1,020 bp이었고 이는 340개의 아미노산으로 구성된 분자량 40 kDa의 poly-peptide를 coding하고 있었다. 이 염기배열은 AUG 개시 codon으로부터 각각 259와 282 base상류에 TACAAT의 -10 box와 GTTCACA인 -35 box로 추정되는 염기배열이 존재하였으며 ribosome 결합부위가 존재하였다. B. alcalophilus AX2000의 xylanase와 아미노산배열의 유사성이 가장 높은 xylanase는 Bacillus sp. N137과 B. stearothemophilus 21 유래의 xylanase로 각각 $61\%$와 $59\%$의 유사성을 나타내었다.
Insulin-like growth factor-I(IGF-I)은 성장호르몬의 여러 가지 성정촉진 작용을 매개하는 분열 유발성 폴리펩티드이며, 조직의 수선과 재생, 창상치유 및 골대사와 같은 과정들에서 중요한 역할을 하는 것으로 알려져 있고, 비교적 여러 조직에서 발현되고 있는 IGF-I 유전자의 전사조절에 대한 정확한 분자적 기전과 호르몬 및 대사 상태가 그것을 어떻게 조절하는지 아직 밝혀져 있지 않다. 쥐를 절삭시키므로써 대사 상태를 변조시켰을 때, 간 조직내 IGF-I mRNA의 발현에 미치는 절식의 영향을 살펴보기 위하여 solution hybridizatioon/RNase protection 방법으로 분석 하였다. IGF-I의 exon 1 및 exon 2에 의하여 encode된 tran-scripts 모두가 감소된 결과를 얻었고, 이러한 감소는 전사 수준에서 일어난 것으로 nuclear run-on 분석에 의하여 확인하였다. 또한 절식시킨 쥐에서 IGF-I mRNA의 양을 조절하는 cia-acting elements를 IGF-I 유전자의 5'-flanking 지역과 exon 1과 econ 2에서 밝히고자 절식시킨 쥐의 신선한 간조직에서 핵 추출물을 얻어 IGF-I의 여러 가지 DNA fragments와 반응시켜 DNase I protection 분석을 한 결과, IGF-I 유전자의 주요한 전사 개 시점으로부터 downstream에 있는 sequences가 절식으로 변조시킨 대사상태에서 IGF-I의 발현 조절에 중요하며 이곳에는 전사인자인 C/EBP family의 isoform들을 포함한 간조직에 풍부하게 존재하는 여러 전사인자들이 결합할 것으로 제안하였다.
Flowering time is determined by florigens. These genes include, Heading date 3a (Hd3a) and Rice FT 1 (RFT1) in rice, which are specifically expressed in the vascular tissues of leaves at the floral transition stage. To study the cis-regulatory elements present in the promoter region of Hd3a, we generated transgenic plants carrying the 1.75-kb promoter fragment of Hd3a that was fused to the ${\beta}$-glucuronidase (GUS) reporter gene. Plants expressing this construct conferred a vascular cell-specific expression pattern for the reporter gene. However, GUS was expressed in leaves at all developmental stages, including the early seedling stage when Hd3a was not detected. Furthermore, the reporter was expressed in roots at all stages. This suggests that the 1.75-kb region lackings cis-elements that regulate leaf-specific expression at the appropriate developmental stages. Deletion analyses of the promoter region indicated that regulatory elements determining vascular cell-specific expression are present in the 200-bp region between -245 bp and -45 bp from the transcription initiation site. By transforming the Hd3a-GUS construct to rice cultivar 'Taichung 65' which is defective in Ehd1, we observed that Ehd1 is the major regulatory element that controls Hd3a promoter activity.

Transcriptional regulation of the Schizosaccharomyces pombe y-glutamylcysteine synthetase (GCS) gene was examined using the two GCS-lacZ fusion plasmids pUGCS101 and pUGCS102, which harbor 607 bp and 447 bp upstream regions, respectively. The negatively-acting sequence was located in the -607 - -447 bp upstream region of the GCS gene. The upstream sequence responsible for induction by menadione(MD) and L-buthionine-(S, R)-sulfoximine (BSO) resides in the -607 - -447 bp region, whereas the sequence which codes for nitric oxide induction is located within the -447 bp region, measured from the translational initiation point. Carbon source-dependent regulation of the GCS gene appeared to be dependent on the nucleotide sequence within -447 bp region. The transcription factor Papl is involved in the induction of the GCS gene by MD and BSO, but not by nitric oxide. Induction of the GCS gene occurring due to low glucose concentration does not depend on the presence of Pap1. These data imply that induction by MD and BSO may be mediated by the Pap1 binding site, probably located in the -607 - -447 region, and also that the nitric oxide-mediated regulation of the S. pombe GCS gene may share a similar mechanism with its carbon-dependent induction.
The P38 promoter of minute virus of mice (MVM) is a very weak promoter which is strongly transactivated by viral nonstructural proteins. To analyze the upstream sequence of the P38 promoter which is responsible for the transactivation by nonstructural proteins in MVM, chloramphenicol acetyltransferase (CAT) reporter plasm ids containing a series of 5' deletion and internal deletion mutants of the P38 promoter were constructed. The wild type and mutant CAT constructs of P38 promoter were cotransfected into murine A92L fibroblast cells with a plasmid expressing viral nonstructural proteins by DEAE-dextran method. Each promoter activity was analyzed by CAT assay. As previously reported (Ahn et al., 1992), the proximal DNA cis-elements required for transactivation of the MVM P38 promoter are GC box and TATA box. However, the analysis of 5' deletion mutants showed that H-l tar like sequence (MVM TAR) which is located between -143 and -122 relative to the transcription initiation site is also required for transactivation of the P38 promoter by nonstructural proteins. Interestingly, even if the MVM TAR was removed by internal deletion, the level of the transactivation is still 70% of wild type level of transactivation. We also found that, in addition to the MVM TAR motif, there are two other motifs which are similar to the MVM TAR sequence. When these TAR like motifs were further deleted, the levels of transactivation were decreased further. Taken together, the MVM TAR sequence and TAR like motifs located upstream of P38 promoter are playing an important role for the transactivation of P38 promoter by nonstructural proteins in minute virus of mice.

Over the past decade or so, dramatic developments in our ability to experimentally determine the content and function of genomes have taken place. In particular, next-generation sequencing technologies are now inspiring a new understanding of bacterial transcriptomes on a global scale. In bacterial cells, whole-transcriptome studies have not received attention, owing to the general view that bacterial genomes are simple. However, several recent RNA sequencing results are revealing unexpected levels of complexity in bacterial transcriptomes, indicating that the transcribed regions of genomes are much larger and complex than previously anticipated. In particular, these data show a wide array of small RNAs, antisense RNAs, and alternative transcripts. Here, we review how current transcriptomics are now revolutionizing our understanding of the complexity and regulation of bacterial transcriptomes.
Grb2 is an adapter protein involved in the signal transduction and cell communication. The Grb2 is responsible for initiation of kinase signaling by Ras activation which leads to the modification in transcription. Ligand based pharmacophore approach was applied to built the suitable pharmacophore model for Grb2. The best pharmacophore model was selected based on the statistical values and then validated by Fischer's randomization method and test set. Hypo1 was selected as a best pharmacophore model based on its statistical values like high cost difference (182.22), lowest RMSD (1.273), and total cost (80.68). It contains four chemical features, one hydrogen bond acceptor (HBA), two hydrophobic (HY), and one ring aromatic (RA). Fischer's randomization results also shows that Hypo1 have a 95% significant level. The correlation coefficient of test set was 0.97 which was close to the training set value (0.94). Thus Hypo1 was used for virtual screening to find the potent inhibitors from various chemical databases. The screened compounds were filtered by Lipinski's rule of five, ADMET and subjected to molecular docking studies. Totally, 11 compounds were selected as a best potent leads from docking studies based on the consensus scoring function and critical interactions with the amino acids in Grb2 active site.
In Saccharomyces cerevisiae UV irradiation and a variety of chemical DNA -damaging agents induce the transcription of specific genes, including several involved in DNA repair. One of the best characterized of DNA -damage inducible genes is PHRI, which encodes the apoenzyme for DNA photolyase. Basal-level and damage-induced expression of PHRI require an upstream activation sequence, UASPHRI. Here we report the identification of the UlvIE6 gene of S. cerevisiae as a regulator of UASPHRl activity. Surprisingly, the effect of deletion of UME6 is growth phase dependent. In wild-type cells PHRI is induced in late exponential phase, concomitant with the initiation of glycogen accumulation that precedes the diauxic shift. Deletion of UNIE6 abolishes this induction, decreases the steady-state concentration of photolyase molecules and PHRI mRNA, and increases the UV sensitivity of a rad2 mutant. The results suggest that UM E6 contributes to the regulated expression of a subset of damage-responsive genes in yeast. Furthermore, the upstream repression sequence, URSPHRI, is required for repression and damage-induced expression of PHRl. Here we show identification of YER169W and YDR096W as putative regulators acting through $URS_{PHRI}$. These open reading frames were designated as RPHI (YERl69W) and RPH2 (YDR096W) indicating regulator of PHRI. Simultaneous disruption of both genes showed a synergistic effect, producing a four-fold increase in basal level expression and a similar decrease m the induction ratio following treatment of methyl methanesulfonate(MMS). Mutation of the sequence ($AG_4$) bound by Rphlp rendered the promoter of PHRI insensitive to changes in RPHI or RPH2 status. The data suggest that RPHI and RPH2 act as damage-responsive negative regulators of PHRI. Surprisingly, the sequence bound by Rphlp in vitro is found to be $AG_4$ which is identical to the consensus binding site for the regulators Msn2p and Msn4p involved in stress-induced expression. Deletion of MSN2 and MSN4 has little effect on the induction$.$ ratio following DNA damage. However, all deletions led to a significant decrease in basal-level and induced expression of PHRI. These results imply that MSN2 and MSN4 are positive regulators of P HRI but are not required for DNA damage repression. [Supported by grant from NIH]om NIH]
