Predicting RNA secondary structure as accurately as possible is very important in functional analysis of RNA molecules. However, different prediction methods and related parameters including terminal GU pair of helices, minimum length of helices, and free energy systems often give different prediction results for the same RNA sequence. Then, which structure is more important than the others? i.e. which combinations of the methods and related parameters are the optimal? In order to investigate above problems, first, three prediction methods, namely, random stacking of helical regions (RS), helical regions distribution (HD), and Zuker's minimum free energy algorithm (ZMFE) were compared by taking 1139 tRNA sequences from Rfam database as the samples with different combinations of parameters. The optimal parameters are derived. Second, Zuker's dynamic programming method for prediction of RNA secondary structure was revised using the above optimal parameters and related software BJRNAFold was developed. Third, the effects of short-range interaction were studied. The results indicated that the prediction accuracy would be improved much if proper short-range factor were introduced. But the optimal short-range factor was difficult to determine. A user-adjustable parameter for short-range factor was introduced in BJRNAFold software.
The linerization method as one of the recursive quadratic programming method is applied for the optimal design of a large-scale structure supported by Pshenichny's proof of global convergence of the algorithm and convergence rate estimates. The linearization method transforms all constants of the design problem into an equivalent linearized constraint and employs the active-set strategy. This results in substantial computational savings by reducing the number of sate and adjoint to be solved at every design iteration. The illustrative example of plates with beams supported by columns is the typical one of a large-scale structure to give successful optimum solutions with satisfactory convergence criteria. Hopefully, the method may be applicable to all classes of optimization problems.

When Deterministic Design Optimization (DDO) methods are used, deterministic optimum designs are frequently pushed to the design constraint boundary, leaving little or no room for tolerances (or uncertainties) in design, manufacture, and operating processes. In the Reliability-Based Design Optimization (RBDO) model for robust system design, the mean values of uncertain system variables are usually used as design variables, and the cost is optimized subject to prescribed probabilistic constraints as defined by a nonlinear mathematical programming problem. Therefore, a RBDO solution that reduces the structural weight in uncritical regions does not only provide an improved design but also a higher level of confidence in the design. In this work, we seek to improve the quality of RBDO processes using efficient optimization techniques with object of improving the resulting objective function and satisfying the required constraints. Our recent RBDO developments show its efficiency and applicability in this context. So we present some recent structural engineering applications demonstrate the efficiency of these developed RBDO methods.
This paper reports on the development of a minimum cost design model and its application for obtaining economic designs for reinforced High Strength Concrete (HSC) T-sections in bending under ultimate limit state conditions. Cost objective functions, behavior constraint including material nonlinearities of steel and HSC, conditions on strain compatibility in steel and concrete and geometric design variable constraints are derived and implemented within the Conjugate Gradient optimization algorithm. Particular attention is paid to problem formulation, solution behavior and economic considerations. A typical example problem is considered to illustrate the applicability of the minimum cost design model and solution methodology. Results are confronted to design solutions derived from conventional design office methods to evaluate the performance of the cost model and its sensitivity to a wide range of unit cost ratios of construction materials and various classes of HSC described in Eurocode2. It is shown, among others that optimal solutions achieved using the present approach can lead to substantial savings in the amount of construction materials to be used. In addition, the proposed approach is practically simple, reliable and computationally effective compared to standard design procedures used in current engineering practice.

This paper introduces a full duplex single secondary user multiple-input multiple-output (FD-SSU-MIMO) cognitive radio network, where secondary user (SU) opportunistically accesses the authorized spectrum unoccupied by primary user (PU) and transmits data based on FD-MIMO mode. Then we study the network achievable average sum-rate maximization problem under sum transmit power budget constraint at SU communication nodes. In order to solve the trade-off problem between SU's sensing time and data transmission time based on opportunistic spectrum access (OSA) and the power allocation problem based on FD-MIMO transmit mode, we propose a simple trisection algorithm to obtain the optimal sensing time and apply an alternating optimization (AO) algorithm to tackle the FD-MIMO based network achievable sum-rate maximization problem. Simulation results show that our proposed sensing time optimization and AO-based optimal power allocation strategies obtain a higher achievable average sum-rate than sequential convex approximations for matrix-variable programming (SCAMP)-based power allocation for the FD transmission mode, as well as equal power allocation for the half duplex (HD) transmission mode.

A diaphragm spring is an important component of a clutch assembly, characteristics of which depends largely on that of a diaphragm spring. A diaphragm spring is subject to high stress concentration in driving condition, which frequently causes cracks and fracture around finger area. In this paper, behavior of a diaphragm spring is analysed by finite element method to calculate sensitivity of design parameters, which is used to perform optimal design of diaphragm spring shape. As an object function, hoop stresses are taken and minimized to improve durability. Characteristics of the diaphragm is used as equality constraint to maintain the original design purpose and sequential linear programming(SLP) is utilized as an optimization tool. With optimized design, it is verified that concentrated stress is decreased maintaining release load characteristic.

In order to improve the efficiency of the branch-and-bound method for mixed-discrete nonlinear programming, a nonuniform convergence tolerance scheme is proposed for the continuous subproblem optimizations. The suggested scheme assigns the convergence tolerances for each continuous subproblem optimization according to the maximum constraint violation obtained from the first iteration of each subproblem optimization in order to reduce the total number of function evaluations needed to reach the discrete optimal solution. The proposed tolerance scheme is integrated with five branching order options. The comparative performance test results using the ten combinations of the five branching orders and two convergence tolerance schemes show that the suggested non-uniform convergence tolerance scheme is obviously superior to the uniform one. The results also show that the branching order option using the minimum clearance difference method performed best among the five branching order options. Therefore, we recommend using the "minimum clearance difference method" for branching and the "non-uniform convergence tolerance scheme" for solving discrete optimization problems.
OWL is an ontology language for the Semantic Web, and suited to modelling the knowledge of a specific domain in the real-world. Ontology also can infer new implicit knowledge from the explicit knowledge. However, the modeled knowledge cannot be complete as the whole of the common-sense of the human cannot be represented totally. Ontology do not concern handling nonmonotonic reasoning to detect incomplete modeling such as the integrity constraints and exceptions. A default rule can handle the exception about a specific class in ontology. Integrity constraint can be clear that restrictions on class define which and how many relationships the instances of that class must hold. In this paper, we propose a practical reasoning system for open and closed-world reasoning that supports a novel hybrid integration of ontology based on open world assumption (OWA) and non-monotonic rule based on closed-world assumption (CWA). The system utilizes a method to solve the problem which occurs when dealing with the incomplete knowledge under the OWA. The method uses the answer set programming (ASP) to find a solution. ASP is a logic-program, which can be seen as the computational embodiment of non-monotonic reasoning, and enables a query based on CWA to knowledge base (KB) of description logic. Our system not only finds practical cases from examples by the Protege, which require non-monotonic reasoning, but also estimates novel reasoning results for the cases based on KB which realizes a transparent integration of rules and ontologies supported by some well-known projects.
Currently, the H purification plant determines the hourly water intake amount based on operator experience and skill. Therefore, inevitably, there are deviations among operators. While meeting time-varying demand and maintaining the proper water level in the clean water reservoir, the methodology for minimizing electricity cost, when dealing with different electricity rate time zones, is a very complicated problem, which is beyond an operator's capability. To solve this problem, a linear programming (LP) model is proposed, which can determine the optimal hourly water intake amount for minimizing the daily electricity cost. It is shown that an inaccurate estimate for the hourly water usage in the demand areas causes the water level constraint to be violated, which is the weak point of the proposed LP method. However, several examples with real-field data show that we can practically and safely solve this problem with safety margins. It is also shown that the safety margin method still works effectively whether the estimate is accurate or not. The operators need not attend the site at all times under the proposed LP method, and we can additionally expect reductions in labor costs.

This paper presents the resizing method of columns and beams that considers column-to-beam strength ratios to simultaneously control the initial stiffness and ductility of steel moment frames. The proposed method minimizes the top-floor displacement of a structure while satisfying the constraint conditions with respect to the total structural weight and column-to-beam strength ratios. The design variable considered in this method is the sectional area of structural members, and the sequential quadratic programming(SQP) technique is used to obtain optimal results from the problem formulation. The unit load method is applied to determine the displacement participation factor of each member for the top floor lateral displacement; based on this, the sectional area of each member undergoes a resizing process to minimize the top-floor lateral displacement. Resizing members by using the displacement participation factor of each member leads to increasing the initial stiffness of the structure. Additionally, the proposed method enables the ductility control of a structure by adjusting the column-to-beam strength ratio. The applicability of the proposed optimal drift design method is validated by applying it to the steel moment frame example. As a result, it is confirmed that the initial stiffness and ductility could be controlled by the proposed method without the repetitive structural analysis and the increment of structural weights.
