MPI-GWAS: a supercomputing-aided permutation approach for genome-wide association studies

  • Permutation testing is a robust and popular approach for significance testing in genomic research that has the advantage of reducing inflated type 1 error rates; however, its computational cost is notorious in genome-wide association studies (GWAS). Here, we developed a supercomputing-aided approach to accelerate the permutation testing for GWAS, based on the message-passing interface (MPI) on parallel computing architecture. Our application, called MPI-GWAS, conducts MPI-based permutation testing using a parallel computing approach with our supercomputing system, Nurion (8,305 compute nodes, and 563,740 central processing units [CPUs]). For 107 permutations of one locus in MPI-GWAS, it was calculated in 600 s using 2,720 CPU cores. For 107 permutations of ~30,000-50,000 loci in over 7,000 subjects, the total elapsed time was ~4 days in the Nurion supercomputer. Thus, MPI-GWAS enables us to feasibly compute the permutation-based GWAS within a reason-able time by harnessing the power of parallel computing resources.

  • Existing usability testing method, particularly lab-based usability testing, has been widely implemented for development of user interface. However, the method has critical disadvantages such as high cost, time and effort, unnatural testing environment, and lack of user's direct participation in information architecture. With these backgrounds, this paper aims to develop the web-based participatory tool with particular focus on card sorting. Our tool was developed for allowing user to participate in card sorting with his own computer through web. All the data generated while user is participating in the test are automatically sent to the server, which makes it very easy to collect card sorting data. Users can drag cards of interface elements directly and build the interface structure in their own from their computer-screen so that they can represent their mental models on interface structure of testing website. These functions of our tool can help designers to implement card sorting without tedious and time consuming procedures and improve the method of usability testing by reinforcing user's active participation in building an information architecture.

Statistical reference values for control performance assessment of seismic shake table testing

  • Shake table testing has been regarded as one of the most effective experimental approaches to evaluate seismic response of structural systems subjected to earthquakes. However, reproducing a prescribed acceleration time history precisely over the frequency of interest is challenging because shake table test systems are eventually nonlinear by nature. In addition, interaction between the table and specimen could affect the control accuracy of shake table testing significantly. Various novel control algorithms have been proposed to improve the control accuracy of shake table testing; however, reference values for control performance assessment remain rare. In this study, reference values for control performance assessment of shake table testing are specified based on the statistical analyses of 1,209 experimental data provided by the Seismic Simulator Laboratory of National Center for Research on Earthquake Engineering in Taiwan. Three individual reference values are considered for the assessment including the root-mean-square error of the achieved acceleration time history; the percentage of the spectral acceleration that exceeds the determined tolerance range over the frequency of interest; and the error-ratio of the achieved peak ground acceleration. Quartiles of the real experimental data in terms of the three objective variables are obtained, providing users with solid and simple references to evaluate the control performance of shake table testing. Finally, a set of experimental data of a newly developed control framework implementation for uni-axial shake tables are used as an application example to demonstrate the significant improvement of control accuracy according to the reference values provided in this study.

Time Delay Focusing of Ultrasonic Array Transducers on a Defect Using the Concept of a Time Reversal Process

  • In an application of a time reversal(TR) focusing of array transducer on a defect inside the test material, we employ a new time delay focusing technique based the TR process. In order to realize this idea, a multi-channel ultrasonic system is constructed capable of applying necessary time delays to each channel. The TR-based focusing procedure first measures the backscattered signals after firing one of the array elements. A phase slope method is then used to determine the time-of-flights of the backscattered signals received by all elements of the array. These time delays are used to adjust the time of excitation of the elements for transmission focusing on the defect. In addition to the TR focusing, the classical phased array focusing is also considered for comparison. Experimental results show that the TR-based time delay focusing produces much stronger backscattered signals than the phased array focusing, demonstrating the enhanced capability of the TR focusing.

  • A decision procedure to determine when computer software should be released after testing is described. This paper extends optimum release policies minimizing the total expected software cost with a scheduled software delivery time under reliability requirement constraint. Such cost considerations enable us to make a release decision as to when transfer a software system from testing phase to operational phase. The underlying model is software reliability growth model described by a nonhomogeneous poisson process. It is assumed that the penalty cost function due to delay for a scheduled software delivery time is linearly proportional to time. Numerical examples are shown to illustrate the results.

  • In this paper we consider optimal designs of partially step-stress life testing which is deviced for k-component series systems with the considerably long life time. Test items are first run simultaneously at use condition for a specified time, and the surviving items are then run at accelerated condition until a predetermined censoring time. The optimal criterion for the change time to accelerated condition is to minimized either the generalized asymptotic variance of maximum likelihood estimators of the hazard rates at use condition and the acceleration factors or the asymptotic variance of the maximum likelihood estimators of the acceleration factors.

  • The vehicle handling performances have a close relation with the driver's safety. And the CAT(Computer aided testing) system has been introduced as a powerful tool for improving the handling performances. In this study, a CAT system for effectively measuring and analysing the handling performances is developed based on the windows GUI(Graphic user interface) environment. Especially, in order to derive a lot of significant handling performance parameters from a series of proving ground tests, the CAT system has various functions related to real time measurement, time domain analysis, frequency domain analysis, steady state analysis and so on.

Rapid Inflection Point Method of Consolidation Testing (변곡점을 이용한 신속한 압밀시험에 관한 연구)

  • This study presented the new method for evaluating the coefficient of consolidation by using inflection point method which was based on the fact that time factor, T corresponding to the inflection point of a semilogarithmic plot of a time curve is fixed and equals to T = 0.405 at 70% consolidation. In the proposed method, the next load increment is applied as soon as the necessary time required to identify the inflection point. Thus, the coefficient of consolidation may be easily evaluated. The time required to complete the testing using this rapid consolidation method could be as low as 1.5-3 hours compared with 1 or 2 weeks in the case of the conventional consolidation test.

  • Today's System-on-a-Chip (SoC) is designed with reusable IP cores to meet short time-to-market requirements. However, the increasing cost of testing becomes a big burden in manufacturing a highly integrated SoC. In this paper, an efficient parallel scan test technique is introduced to minimize the test application time. Multiple scan enable signals are adopted to implement scan architecture to achieve optimal test application time for the test patterns scheduled for concurrent scan test. Experimental results show that testing times are considerably reduced with little area overhead.

Time Reversa1 Reconstruction of Ultrasonic Waves in Anisotropic Media

  • Time reversal (TR) of body waves in fluids and isotropic solids has been used in many applications including ultrasonic NDE. However, the study of the TR method for anisotropic materials is not well established. In this paper, the full reconstruction of the input signal is investigated for anisotropic media using an analytical formulation, called a modular Gaussian beam (MGB) model. The time reversal operation of this model in the frequency domain is done by taking the complex conjugate of the Gaussian amplitude and phase received at the TR mirror position. A narrowband reference signal having a particular frequency and number of cycles is then multiplied and the whole signal is inverse Fourier transformed. The original input signal is seen to be fully restored by the TR process of MGB model and this model can be more generalized to simulate the spatial and temporal focusing effects due to TR process in anisotropic materials.
