Evaluation of Reciprocal Cross Design on Detection and Characterization of Non-Mendelian QTL in $F_2$ Outbred Populations: I. Parent-of-origin Effect

  • A simulation study was conducted to evaluate the effect of reciprocal cross on the detection and characterization of parent-of-origin (POE) QTL in $F_2$ QTL populations. Data were simulated under two different mating designs. In the one-way cross design, six $F_0$ grand sires of one breed and 30 $F_0$ grand dams of another breed generated 10 $F_1$ offspring per dam. Sixteen $F_1$ sires and 64 $F_1$ dams were randomly chosen to produce a total of 640 $F_2$ offspring. In the reciprocal design, three $F_0$ grand sires of A breed and 15 $F_0$ grand dams of B breed were mated to generate 10 $F_1$ offspring per dam. Eight $F_1$ sires and 32 $F_1$ dams were randomly chosen to produce 10 $F_2$ offspring per $F_1$ dam, totaling 320 $F_2$ offspring. Another mating set comprised three $F_0$ grand sires of B breed and 15 $F_0$ grand dams of A breed to produce the same number of $F_1$ and $F_2$ offspring. A chromosome of 100 cM was simulated with large, medium or small QTL with fixed or different allele frequencies in parental breeds. A series of tests between Mendelian and POE models were applied to characterize QTL as Mendelian, paternal, maternal or partial expression QTL. The overall detection powers were similar between the two mating designs. However, the proportions of paternally expressed QTL that were declared as paternal QTL type were greater in the reciprocal cross design than in the one-way cross, and vice versa for Mendelian QTL. When QTL alleles were segregating in parental breeds, a significant proportion of Mendelian QTL were spuriously declared POE QTL, suggesting that care must be taken to characterize imprinting QTL in a QTL mapping population with a small number of $F_1$ parents.

  • The objective of this study was to compare pork characteristics and to determine consumer acceptability of pork chops from antibiotic free Yorkshire crossbreds sired by Berkshire (BY), Large Black (LBY), Tamworth (TY) or Yorkshire (YY) boars and reared in hoop houses. The experiments were conducted at the North Carolina Agricultural and Technical State University (NCA&TSU) Farm in Greensboro, NC and the Cherry Research Station Center for Environmental Farming Systems (CEFS) Alternative Swine Unit in Goldsboro, NC (source of antibiotic free Yorkshire sows used at both places). Twenty-four sows were artificially inseminated at each location in each of three trials. Litters were weaned at 4 wks old, and reared within deep-bedded outdoor hoop houses. To compare pork characteristics, 104 randomly selected animals were harvested at a USDA-inspected abattoir at approximately 200 d of age. Variables measured included pH, color score, $L^*$, $a^*$, $b^*$, marbling score, drip loss, hot carcass weight, backfat thickness (BF), loin muscle area (LMA), and slice shear force. Sensory panel tests were also conducted at two time periods. The data was analyzed with GLM in SAS 9.01 including location, trial, and sire breed as fixed effects. Backfat thickness, LMA, color score and $a^*$ were different among breeding groups (p<0.05). The LBY pigs had thicker backfat and smaller LMA than the other breed types. The TY and YY had less backfat than all other breed groups. Color score was lower for YY than BY and LBY but intermediate for TY. The $a^*$ was lower for TY than other breeds except LBY which was intermediate. For one sensory panel test, YY pork was more preferred overall as well as for juiciness and texture compared to BY and LBY (p<0.05), but no impact of breed type was noted for the other test, with values similar for BY, LBY, TY and YY pork. This information may help small farmers make decisions about breed types to use for outdoor production.

Screening of BCL-2 associated X protein gene polymorphism associated with scrotal hernia in domesticated swine using polymerase chain reaction-restriction fragment length polymorphism

  • Objective: This study was conducted to screen scrotal hernia in domesticated swine from selected breeders in the Philippines. This defect is associated with a cytosine to thymine mutation in the BCL-2 associated X protein (BAX) gene of swine. Methods: Genetic screening was done by DNA extraction followed by amplification and digestion using polymerase chain reaction-restriction fragment length polymorphism, amplifying the 416 bp region of the BAX gene that was subjected to digestion using the Ear I enzyme. Sequencing was also conducted to validate the results. Results: Results revealed that out of 538 samples tested, 411 (76.4%) of the samples were found to be normal whereas the remaining were carriers of the mutation in which 80 (14.9%) were heterozygous mutants and 47 (8.7%) were homozygous mutants. Pietrain breed was found to have the highest incidence. Conclusion: Having a scrotal hernia eliminates the chances of using the boar as a breeder stock because the following generations arising from it would most likely exhibit herniation. It is therefore advised to establish a genetic screening method for Scrotal Hernia in the Philippines to eliminate the negative gene from the herd.

한국의 돼지 인공수정 현황 (Current Status of Swine Artificial Insemination(AI) in Korea)

  • This survey was conducted to investigate the current status of swine artificial insemination(AI) centers registered as 'semen processing business' in Korea. The survey responses were collected by direct visitation or telephone conversation for 5 months from May through September in 2008. The survey showed that sixty-four AI centers were enrolled in local government and those of fifty-two AI centers were under operation. Forty-nine AI centers surveyed owned a total of 3,334 boars and the Duroc breed accounted for the highest rate(73.1%) of all boar breeds. In type of ownership, agricultural management corporations was the highest(42.3%) and followed by private ownership(34.6%). Large-scale AI centers in terms of own over 151 boar were surveyed as 5.9% and most AI centers own less than 100 boars(86.5%). The average number of boars per AI center was 68. The amount of liquid semen provided by 52 AI centers were 1,791,000 doses and each AI center provides average of 39,000 does, which is represented for 90% consumption by sows in Korea.

품종이 Porcine Stress Syndrome 돼지 출현비율 및 육질에 미치는 영향 (Influence of Genetic Background on Porcine Stress Syndrome Incidence and Pork Quality Attributes)

  • Halothane 검정에 의한 L(Landrace) 및 Lw (Largewhite)의 halothane 양성돈 출현율은 각각 5.8, 6.6 %로 두 품종간에 큰 차이가 없었으며 음성과 양성돈의 중간반응을 나타내는 의양성돈은 20.5 %의 출현율을 보인 L과 Lw의 13.2 %에 비해 높았으나 음성돈 출현율은 L 및 Lw가 각각 76.1, 80.1 %로 Lw가 약간 높았다. hal-gene 분석결과는 L품종만이 hetro형이 출현하였을 뿐 전 조사 품종에서 halothane 양성돈은 나타나지 않았다. 품종별 pH1은 KNP (Korean Native Pig)가 L, Lw 및 H(Hybrid)에 비해 약간 높았으나 통계적 유의성은 없었다. pHu는 KNP와 H가 Lw 및 L에 비해 유의 (p〈0.05)하게 높았으나 KNP와 H품종사이에는 유의적인 차이가 없었다. NPPC 기준 육색은 L이 Lw 및 KNP에 비해 유의적(p〈0.05)으로 낮았고 H와는 유의차가 없었으며 CIE L*값 또한 같은 경향을 보여 L품종이 다른 품종보다 색깔이 창백한 고기를 생산할 기능성이 큰 것으로 사료되었다. 보수성은 재래종인 KNP가 H에 비해 유의적으로(p〈0.05)으로 높았으며 개량종인 Lw, L 및 H에서는 유의적인 차이가 없었다.

Comparison and Correlation Analysis of Different Swine Breeds Meat Quality

  • This study was performed to determine the influence of pig breed and gender on the ultimate pH and physicochemical properties of pork. The correlations between pH and pork quality traits directly related to carcass grade, and consumer's preference were also evaluated. The pH and meat grading scores for cold carcasses of 215 purebred pigs (Duroc, Landrace, and Yorkshire) from four different farms were obtained. Meat quality parameters of the pork loin were analyzed. Duroc and female animals were more affected compared to other breeds and male pigs. Duroc animals had the highest ultimate pH, carcass back fat thickness, marbling scores, yellowness, and fat content (p<0.05). Landrace pigs had the highest color lightness and cooking loss values (p<0.05). Among all trait parameters, marbling scores showed the highest significant differences when evaluating the impact of breed and gender on meat quality characteristics (p<0.001). Ultimate pH was positively correlated with carcass weight (0.20), back fat thickness (0.19), marbling score (0.17), and color score (0.16) while negatively correlated with cooking loss (-0.24) and shear force (-0.20). Therefore, pork samples with lower ultimate pH had lower cooking loss, higher lightness, and higher shear force values irrespective of breed.

A Genetic Analysis of Taoyuan Pig and Its Phylogenetic Relationship to Eurasian Pig Breeds

  • Taoyuan pig is a native Taiwan breed. According to the historical record, the breed was first introduced to Taiwan from Guangdong province, Southern China, around 1877. The breed played an important role in Taiwan's early swine industry. It was classified as an indigenous breed in 1986. After 1987, a conserved population of Taoyuan pig was collected and reared in isolation. In this study, mitochondrial DNA sequences and 18 microsatellite markers were used to investigate maternal lineage and genetic diversity within the Taoyuan pig population. Population differentiation among Taoyuan, Asian type, and European type pig breeds was also evaluated using differentiation indices. Only one D-loop haplotype of the Taoyuan pig was found. It clustered with Lower Changjiang River Basin and Central China Type pig breeds. Based on the polymorphism of microsatellite markers, a positive fixation index value ($F_{IS}$) indicates that the conserved Taoyuan population suffers from inbreeding. In addition, high $F_{ST}$ values (>0.2105) were obtained, revealing high differentiation among these breeds. Non-metric multi-dimensional scaling showed a clear geometric structure among 7 breeds. Together these results indicate that maternally Taoyuan pig originated in the Lower Changjiang River Basin and Central China; however, since being introduced to Taiwan differentiation has occurred. In addition, Taoyuan pig has lost genetic diversity in both its mitochondrial and nuclear genomes.

종돈의 성장형질이 번식형질에 미치는 영향 (Effects of Growth Traits on Reproductive Traits for Swine in Korea)

  • 본 연구에 이용한 재료는 2001년부터 2008년까지 한국 종돈장에서 농장검정된 Yorkshire종, Landrace종의 암컷 48,101두의 자료를 이용하였다. 일반성분 분석은 품종별, 산차별, 년도별, 계절별 및 농장별로 분석하였고, 각 성장형질별 1산차 산자수 분석은 48,101두의 자료를 이용하여 성장형질 그룹별로 분석하였다. 일반 성분 분석에서 품종의 정육율 (p<0.05)을 제외한 부분에서 고도의 유의성(p<0.01)을 나타내었다. 일당증체량에서는 Landrace종 ($640.48{\pm}0.749g$)이 Yorkshire종 ($624.22{\pm}0.608g$)보다 우수하였으며, 등지방 두께에서는 Yorkshire종 ($13.44{\pm}0.030mm$)이 Landrace종 ($12.50{\pm}0.037mm$)보다 두껍게 나타났다. 각 품종에 대한 성장형질별 1산차 산자수 와 사산두수에서 Yorkshire종은 종료일령 161~165일령그룹을 기점으로 산자수가 감소하는 경향을 보였으며, 일당증체량 620~640 g그룹과 등지방두께 13~14 mm그룹에서 산자수가 가장 많이 나타났다. Landrace종의 경우 일당증체량그룹에서 일당증체량이 증가할수록 산자수와 사산두수가 증가하는 경향을 보였다. 등지방두께그룹에서 11 mm미만 구간에서 산자수가 가장 많았고, 등지방두께가 증가할수록 산자수는 감소하는 경향을 보였다.

Association between PCR-RFLP Polymorphism of the Fifth Intron in Lipoprotein Lipase Gene and Productive Traits in Pig Resource Family

  • The study was aimed at detecting polymorphism of the fifth intron in lipoprotein lipase (LPL) gene and analyzing association between the polymorphism and productive traits. A pair of primers was designed for amplifying the fifth intron. Sequence analysis indicated that a G1171C substitution existed in Large White breed. The mutation was detected by PCR-AfaI-RFLP. Polymorphism analysis in a pig resource family showed that there existed significant effects on carcass and meat quality traits. Thoraxwaist fat thickness of BB genotype was significantly higher (14.2%, p<0.05) than that of AA on carcass traits, while BB genotype was significantly lower (3.6% p<0.01, 4.1% p<0.01; 2.3% p<0.01, 1.9% p<0.01; 1.8% p<0.01, 1.4% p<0.05) than AA and AB genotype in pH of m. Longissimus Dorsi (LD), m. Biceps Femoris (BF), m. Semipinali Capitis (SC). The allelic frequencies were also significantly different between indigenous Chinese breeds and exotic breeds. Data analyzed revealed that the mutation locus affected production traits mostly by additive effects. Based on these results, it is necessary to do more studies on LPL gene before making the LPL locus into the application of marker-assisted selection (MAS) programs.

경남흑돈(버크셔)에서 성장곡선을 이용한 성장형질의 추정 (Estimation of Growth Traits Using Growth Curve in Gyungnam-heugdon (Berkshire))

  • 돼지의 중요한 경제형질인 성장형질은 검정기간동안의 증체량이나 특정한 체중에 도달하는 일수를 측정한다. 그러나 성장형질은 개체의 능력외의 다른 요인에 의해서도 영향을 받는다. 유전능력 평가를 위해서는 합리적인 측정치를 이용하여 불필요한 오류를 줄여야 한다. 이러한 요인에 의한 성장률의 차이를 줄이기 위하여 경남첨단양돈연구소의 경남흑돈(Berkshire) 1,576두의 자료를 가지고 성장곡선을 추정하여 성장곡선에 의해 일당증체량과 90kg 도달일령을 각각 추정하였다. 기존의 방법들과 정확도를 직접적으로 비교할 수 없으나 추정하는 방법론에 있어서 더 정교하여졌다. 이론적 우수성은 일당 증체량에서는 성장곡선상의 같은 연령을 비교하고, 90kg 도달일령에서는 종료체중 측정일에서 90kg 도달일까지의 일수를 개체의 성장곡선상의 일 증체량으로 계산하는 데에 있다. 또한 컴퓨터를 활용한다면 품종이나 성과 같은 요인들에 대해서도 이 추정방법을 쉽게 각각 적용할 수 있다.
