Rapid identification of Burkholderia glumae from diseased seeds

  • Bacterial grain rot by Burkholderia gluae cause severe damage in seedling and grain of rice after heading season. This seed-borne pathogen play a role as first infection agent that could be cause disease following cropping season. Until now the direct isolation of the bacteria has some trouble by interference of other bacteria existed inside seed. This study established convenient identification method as simple isolation with KB medium from seed showing symptom and using PCR identification. By this isolation method, B. glumae was isolated from 40 to 50% in brown rice and inner hull, however, there were saprophytic bacteria and fungi outer hull. In PCR identification with Ogf4 and Ogr3 primer to these 25 isolates, the amplified products were presented in all of the collections but not in 10 saprophytic germs. The isolation rate was constant to 3 months stored seeds. This result provide a rapid and convenient isolation and identification of B. glumae.

Appropriate identification of optimum number of hidden states for identification of extreme rainfall using Hidden Markov Model: Case study in Colombo, Sri Lanka

  • Application of Hidden Markov Model (HMM) to the hydrological time series would be an innovative way to identify extreme rainfall events in a series. Even though the optimum number of hidden states can be identify based on maximizing the log-likelihood or minimizing Bayesian information criterion. However, occasionally value for the log-likelihood keep increasing with the state which gives false identification of the optimum hidden state. Therefore, this study attempts to identify optimum number of hidden states for Colombo station, Sri Lanka as fundamental approach to identify frequency and percentage of extreme rainfall events for the station. Colombo station consisted of daily rainfall values between 1961 and 2015. The representative station is located at the wet zone of Sri Lanka where the major rainfall season falls on May to September. Therefore, HMM was ran for the season of May to September between 1961 and 2015. Results showed more or less similar log-likelihood which could be identified as maximum for states between 4 to 7. Therefore, measure of central tendency (i.e. mean, median, mode, standard deviation, variance and auto-correlation) for observed and simulated daily rainfall series was carried to each state to identify optimum state which could give statistically compatible results. Further, the method was applied for the second major rainfall season (i.e. October to February) for the same station as a comparison.

Rapid Identification of Potato Scab Causing Streptomyces spp. from Soil Using Pathogenicity Specific Primers

  • The plant-pathogenic species S. scabies, S. acidiscabies, and S. turgidiscabies cause the scab disease of potato and produce the phytotoxins, thaxtomins. necl, a gene conferring a necrogenic phenotype, is involved in pathogenicity and physically linked to the thaxtomin A biosynthetic genes. Identification of the pathogenic strains of Streptomyces from soil was performed through the polymerase chain reaction by using specific pathogenicity primer sets derived from the necl gene sequences of Streptomyces smbies. The DNA was extracted from soil using a bead-beating machine and modifications of the FastPrep system. The DNA was suitable for direct use in the PCR. The PCR products showed the bands of approximately 460 bp. This methods can be very usuful in identifying species responsible for scab diseases and studying on the ecology of plant-pathogenic Streptomyces spp.

약용식물의 뿌리혹선충 발생과 분류동정 (Incidence, and Identification of Three Root-Knot Nematode species Occurring in the Medicinal Herbs)

  • Soil and root samples were collected form the rhizoshpere of 11 different medicinal plants to determine the incidence, density and identification of root-knot nematode species associated with medicinal herbs. About 55% of medicinal herbs examined was found to be infested with root-knot nematodes. As a result of infection casued by three root-knot nematodes, M. hapla recorded 43.3% in medicinal herba whereas M. incognita and M. arenaria showed 7.9% and 3.7%, repectively. Forsythia koreana, Hemerocalis fulva, Hibuscus mutabilis and Petasites japonicus were the most severely infested herbs whereas Acanthopanax sessilflorus was least infested. Population of the second stage younger plants. Meloidogyne hapla, M. incognita and M. arenaria were the species associated with the medicinal herbs. The most abundant nematode observed in medicinal herbs was M. hapla and followed by M. incognita and M. arenaria. M. arenaria was observed firstly on Ficus carica, one of medicinal plant.

  • Three fungi newly intercepted from importing plants were identified in 2004. They were Ascochyta chrysanthemi on Lactuca sativa from China, A. spinaciicola on Spinacia oleracea from Denmark, and Leptosphaerulina australis on Brassica oleracea var. capitata from China. The characters of these fungi were described and illustrated.
