A report of 23 unrecorded bacterial species belonging to the class Alphaproteobacteria

  • To study the biodiversity of bacterial species, here we report indigenous prokaryotic species of Korea. A total of 23 bacterial strains affiliated to the class Alphaproteobacteria were isolated from various environmental sources including seaweeds, seawater, fresh water, wetland/marsh, tidal sediment, plant roots, sewage and soil. Considering higher than 98.8% 16S rRNA gene sequence similarities and formation of a well-defined phylogenetic clade with named species, it was confirmed that each strain belonged to the predefined bacterial species of the class Alphaproteobacteria. There is no official report of these 23 species in Korea; 20 species of 16 genera (Mameliella, Yangia, Paracoccus, Ruegeria, Loktanella, Phaeobacter, Dinoroseobacter, Tropicimonas, Lutimaribacter, Litoreibacter, Sulfitobacter, Roseivivax, Labrenzia, Hyphomonas, Maricaulis, Thalassospira) in the order Rhodobacterales and 3 species of a single genus (Brevundimonas) in the order Caulobacterales. Gram-staining, cell morphology, basic biochemical characteristics, isolation sources, optimum temperature, growth media, and strain IDs are detailed in the species description as well as Table 1.

  • During a comprehensive investigation of indigenous prokaryotic species in Korea, 20 and one bacterial strains assigned to the phyla Bacillota and Verrucomicrobiota, respectively, were isolated from diverse environmental habitats, including soil, mud, tidal flat, seawater, sand, sediment, brackish water, and healthy human urine. Based on their high 16S rRNA gene sequence similarities (>98.7%) and the formation of robust phylogenetic clades with their closest related reported species, each strain was assigned to an independent and predefined bacterial species. Since there were no published or official reports regarding these 21 isolates in Korea, they - 20 species of four families in two orders of the phylum Bacillota and one species of the phylum Verrucomicrobiota - have been reported as unrecorded species in Korea. In addition, Gram staining, colony and cell morphology, basic biochemical characteristic, isolation source, and strain ID of each species are also described in the species description sections.

Comparative Genome Analysis Reveals Natural Variations in the Genomes of Erwinia pyrifoliae, a Black Shoot Blight Pathogen in Apple and Pear

  • Erwinia pyrifoliae is a Gram-negative bacterial plant pathogen that causes black shoot blight in apple and pear. Although earlier studies reported the genome comparison of Erwinia species, E. pyrifoliae strains for such analysis were isolated in 1996. In 2014, the strain E. pyrifoliae EpK1/15 was newly isolated in the apple tree showing black shoot blight in South Korea. This study aimed to better understand the similarities and differences caused by natural variations at the genomic level between newly isolated E. pyrifoliae EpK1/15 and the strain Ep1/96, which were isolated almost 20 years apart. Several comparative genomic analyses were conducted, and Clusters of Orthologous Groups of proteins (COG) database was used to classify functional annotation for each strain. E. pyrifoliae EpK1/15 had similarities with the Ep1/96 strain in stress-related genes, Tn3 transposase of insertion sequences, type III secretion systems, and small RNAs. The most remarkable difference to emerge from this comparison was that although the draft genome of E. pyrifoliae EpK1/15 was almost conserved, Epk1/15 strain had at least three sorts of structural variations in functional annotation according to COG database; chromosome inversion, translocation, and duplication. These results indicate that E. pyrifoliae species has gone natural variations within almost 20 years at the genomic level, and we can trace their similarities and differences with comparative genomic analysis.

송악산 주변 조간대 저서 대형무척추동물의 종다양성과 군집구조에 관한 연구 (Species Diversity and Community Structure of Macrobenthic Invertebrate Inhabiting the Intertidal Zone near Songacksan Area, Jeju Island)

  • 2000년 6월부터 5월까지 제주남부연안 송악산주변 지역 조간대 3개 지역 9개 지점에 대한 조간대 저서무척추동물의 공간적인 수직분포와 군집유형에 관하여 연구하였으며 그 결과를 요약하면 다음과 같다. 조사기간 중 조사구역 3개 지역 조간대에서 서식하는 저저무척추동물은 총 6문, 12강, 25목, 50과, 104종이었다. 분류군별 출현종을 보면 연체동물이 3강, 69종(66.3%), 절지동물 3강, 17종 (16.3%) 이었다. 조간대의 구역별 종다양성에서는 하부조간대구역으로 내려갈수록 높았으며, 조사지점별 다양성에서는 뚜렷한 차이가 없었다. 조간대 구역별 우점종의 수직분포는 상부조간대의 좁쌀무늬총알고둥 (N. exigua), 총알고둥 (L. brevicula), 거북손 (P. mitella mitella), 갈고 둥 (N. japonica), 중부조간대는 각시고둥 (M. neritoides), 눈알고둥 (L. coronata corensis), 갈고둥 (N. japonica) 그리고 하부 조간대구역은 배무래기 (N. schrenckii), 애기밤고둥 (O. nigerrimusa), 대수리 (P. clavigera), 밤고둥 (C. argyrostoma lischkei)의 순이었다. 9개 지점간 유사도는 높았으며 2개 그룹으로 나눌 수 있었는데 St. 1, St, 2, St. 4, St. 8, St. 9가 한 그룹, St. 3, St. 5, St. 6, St. 7이 같은 그룹이었으나 두 그룹간 차이는 크지 않았다.

Diversity of Moths (Insecta: Lepidoptera) on Bogildo Island, Wando-gun, Jeonnam, Korea

  • We investigated the moth diversity on an island of southern sea of Korea. We collected moths at three sites on the island of Bogildo, Wando-gun, Jeonnam using a 22-watt ultraviolet light trap from May to October, 2008, and identified a total of 272 species and 948 individuals in 13 families. Species of Noctuidae was the most abundant, with 107 species and 318 individuals, followed by Geometridae (62 species and 147 individuals) and Pyralidae (53 species and 269 individuals). The graph of the estimated species richness in Chao 1 (432.25$\pm$37.39) did not reach an asymptote, which suggests that more moth species could be identified on the island through further sampling. An arctiid moth, Miltochrista striata, was the most abundant species captured in this study. Monthly changes in moth species richness and abundance formed M-shaped curves, with peaks in early summer (June) and late summer (August). Cluster analysis of seven sites on three islands (Aphaedo Island, Sinan-gun, Oenarodo Island, Goheung-gun and Bogildo Island) divided the sites into two groups. Distances among sites and habitat types may play an important role in determining the similarities of moth faunas among sites.

Report of 20 unrecorded bacterial species in Korea belonging to the phylum Firmicutes during surveys in 2020

  • During a project aiming to comprehensively investigate indigenous prokaryotic species in Korea, a total of 20 bacterial strains phylogenetically belonging to the the class Bacilli of the phylum Firmicutes were isolated from various environmental sources such as soil, air, tidal flat, sea water, grain, wetland, breast milk and healthy human urine. Phylogenetic analysis based on 16S rRNA gene sequences revealed that 20 bacterial strains showed the high sequence similarities (≥98.7%) to the closest type strains and formed robust phylogenetic clades with closely related species of validly published names in the class Bacilli of the phylum Firmicutes. In the present study, we report 20 species of 13 genera of seven families of two orders of one class in the phylum Firmicutes, which have not been previously reported in Korea. Morphological, biochemical, and physiological characteristics, isolation sources, and NIBR deposit numbers of these unrecorded bacterial species are described in the species descriptions.

  • Ninety six plant species recorded at the alpine tundra zone on the Paektusan (Zhu and Rowe, 1987) were examined on the floras of alpine and subalpine zones in Korea. Among the 96 species, 59(61%), 47(49%) and 51(53%) species in the alpine zone of Kwanmobong, Turyusan and Puksubaeksan were recognized respectively, and 24(25%), 21(22%), 11(11%) and 16(17%) species in the subalpine zone of Myohyangsan, Kumgangsan, Soraksan, Chirisan and Hallasan respectively. The similarities between the alpine tundra zone of Paektusan and the alpine zones of other mountains in Korea showed high values than the values compared with subalpine zones.

RAPD를 이용한 자생 Iris속 식물의 유전적 유연관계 분석 (Analysis of Genetic Relationship of Native Iris species Plants using RAPD)

  • This study was carried out to provide the basic data for an identifying system for Iris species distributed in Korean market from complete analysing of genetic relationship between three native Iris species and one cultivar bred from the native Iris plant. RAPD analysis of genetic relationship among 4 Irises was possible. According to the RAPD analysis, they were divided into two groups. Among 4 Irises used in this study, Iris laevigata 'Veriegata', Iris laevigata and Iris setosa were classified into the same group since they had many similarities even though the habitat of Iris laevigata in Korean peninsular is restricted mainly in the south and Iris setosa is naturally inhabited in the northern part of Kangwondo. The value for the dissimilarity index of Iris laevigata and Iris laevigata 'Veriegata' was 6.757. The value for the dissimilarity index of Iris laevigata and Iris dichotoma was 95.000, so that they were genetically the farthest among them since the genetic relationship between two species are separated far if the value of the dissimilarity index is close to 100.

한국산 짠물응애과(진드기목)의 1신종, Copidognathus koreanus (Copidognathus koreanus, a New Species of Halacaridae (Acari) from Korea)

  • 한국 연안의 조간대 석회조류 틈에서 채집된 짠물응애과의 1신종 Copidognathus koreanus를 기재한다. 본 신종은 C.aurorae Newell. C.curtus(Hall), C.richardi(Trouessart), C.unalaskensis Newell 등과 매우 유사하다. 신종과 이들과의 형태적 유사점 및 상이점들을 고찰하였다. 이것은 한국 해산 짠물응애류를 기록한 최초의 논문이다.

  • A total of 22 bacterial strains belonging to the phylum Bacteroidetes were isolated primarily from aquatic environments such as seawater, freshwater, lagoon and tidal flat. One of these 22 strains was isolated from ginseng soil. Phylogenetic analyses based on 16S rRNA gene sequences revealed that 21 strains showed the high sequence similarities(${\geq}98.7%$) to the closest type strains and formed robust phylogenetic clades with closely related species in the phylum Bacteroidetes. One strain, which had been previously classified as Balneola vulgaris in the phylum Bacteroidetes, was identified as a member of the newly described phylum Rhodothermaeota. These strains had not been previously reported in Korea. Here, we report 21 species of 13 genera in the phylum Bacteroidetes and one species in the phylum Rhodothermaeota which were not reported in Korea. Morphological, biochemical, and physiological characteristics, isolation sources, and NIBR deposit numbers are described in the species descriptions.
