Identification of RAPD Markers Associated with Grain Weight in Rice

  • This study was carried out to select randomly amplified polymorphic DNA (RAPD) markers associated with grain weight of a large-grain mutant, Hyacp 39-26-1, derived from anther culture of a rice cultivar, 'Hwayeongbyeo'. The segregation mode for grain weight in an F$_2$ population from a cross, 'Hwayeongbyeo/Hyacp 39-26-1', showed a nearly normal distribution. One hundred and ninety-one F$_2$plants ranged from 21.8 g to 34.7 g in 1,000-grain weight with a mean of 26.8 g. Five hundred and twenty primers were used to detect the RAPD markers associated with the grain weight of the large-grain mutant. Of these primers, 54 primers showed polymorphism between 'Hwayeongbyeo' and 'Hyacp 39-26-1'. Four RAPD markers (OPB18, OPH07, OPT20, and OPX20) were significantly related to the grain weight of twenty one F$_3$ lines derived from the cross, 'Hwayeongbyeo/Hyacp 39-26-1'. This RAPD marker could facilitate the early and efficient selection of high-yield lines through improvement of grain weight in rice.

Evaluation of ISSR and RAPD Markers for the Detection of Genetic Diversity in Mulberry (Morus spp.)

  • The present study was carried out to evaluate the ISSR and RAPD markers for their efficiency as genetic marker systems to establish the relationships between 18 mulberry genotypes. A total of 36 from 56 (64%) RAPD primers and 12 from 48 (25%) ISSR primers produced reproducible amplification patterns. A high proportion of polymorphic bands ranging from 44 to 91% was observed respectively with RAPD and ISSR markers. The average Resolving Power (Rp) of ISSR primers was higher than RAPD primers. The ISSR primers, UBC 825, 868 and 873, and RAPD primers, UBC 712, 720 and 729, possessed the highest Rp values and could in each instance distinguish all the 18 genotypes. Similarity matrix values were estimated based on Jaccards coefficient, considering 109 polymorphic ISSR and 212 polymorphic RAPD bands and two dendrograms were constructed. The dendrograms obtained with ISSR and RAPD markers distinguished the eight exotic genotypes from the ten indigenous (Indian) genotypes. A significant correlation value (r=0.959; p=0.001) for the cophenetic matrix between the RAPD and ISSR matrices was observed. The results indicated that the ISSR and RAPD markers could assist in the differentiation of genotypes and permit the determination of genetic distances that might be exploited by mulberry breeders in improvement programs.

Analysis of Relationship of the Korean Styracaceae by RAPD Markers (RAPD markers에 의한 한국산 때죽나무과(Styracaceae)식물의 유연관계)

  • In order to estimate the relationships among four taxa (Styrax japonicus, Styrax obassia, Styrax shiraianus and Pterostyrax hispidus) of two genus in the Styracaceae and their regional populations, RAPDs analysis was performed. Fifteen random primers generating 238 RAPD bands were enough to reveal differences in genotype bands. They were clustered into three groups by the UPGMA phenogram. The first group was Styrax japonicus populations, the second group was consisted of Styrax obassia populations and S. shiraianus populations, and third group was Pterostyrax hispidus population. The UPGMA phenogram based on RAPD analyses showed that Styrax obassia and S. shiraianus had the closest relationship among four taxa. Species as well as genera of the Korean Styracaceae were well discriminated by the RAPD analyses.

The Mycelia Isolated from the Basidiocarps of Tricholoma matsutake in Korea (한국 산 송이에서 분리된 균사)

  • Tricholoma matsutake (TM=T. caligatum var. nauseoum) is, for an agricultural income earned by Forestry by-products, a very important mushroom in Korea. The mycelia isolated from the basidiocarps were compared with basidiocarps of TM by the random amplified polymorphisms of RAPD-DNA bands. The mycelia were confirmed to be originated from the basidiocarps of TM by cluster analyses of the DNA-bands made from RAPDs and Southern blotting with the band (0.75 kb) identified. The mycelia defined were observed to grow very slowly at the rate of 10 cm per month at $25^{\circ}C$ and also to be semi-transparent and submerged in on PDA. The method developed in this work was considered to be very useful for confirming the mycelia originated from the ectomycorrhizal mushrooms and also to be applied for the fungal mycelia isolated from the commercial useful mushrooms.

Evaluation of Genetic Relationship among Sweetpotato Cultivars Using Randomly Amplified Polymorphic DNA (RAPD) Analysis (RAPD법을 이용한 고구마 품종간 유연관계 평가)

  • The present research was conducted to study genetic relationship and cultivar identification in sweet potato (lpomoea batatas) using RAPD method. Thirteen cultivars of sweet potato in Korea were classified by UPGMA clustering method into three groups as follows; group I was corresponded to 'Choongsung100'; group II, 'Eunmi', 'Saengmi', 'Suwon147' and 'Yulmi'; group III, 'Hongmi', 'Jinmi', 'Kwandong95', 'Seonmi', 'Wonmi', 'Shinyulmi', 'Jeungmi', and 'Poongmi'. Identification using RAPD was generally consistent with breeding pedigree of those parents. However, inconsistent results may be caused by clonal variation. The results presented in this study suggest that RAPDs in sweetpotato are likely to be useful for cultivar identification and various procedures in breeding. The use of various DNA marker system assists selection programs for economically important trait, and may facilitate selection in earlier growing stage. This systems may enhance the prospects for improving sweet potato cultivar by accurate marking desirable traits at DNA level.

  • Randomly and specifically amplified polymorphic DNA band patterns based on polymerase chain reaction (PCR) analysis were used to assess genetic variation of somaclonal variants obtained from tissue culture of lisianthus (Eustoma grandiflorum). Five different types of variant were classified by morphological characters such as leaflet number, leaf shape, caulicle length, plant height, and leaf area. Five primers out of 20 primers (10 mer) resulted in 34 random amplified DNA fragments with polymorphisms (64.7%) in all tested plants. The dissimilarity coefficient was from 0.71 to 0.91 by UPGMA cluster analysis. Based on the presence of polymorphic bands, normal plant and five somaclonal variants were divided into two groups at the similarity coefficient value of 0.79.

Identification of Molecular Markers Linked to Lf2 Locus in Soybean

  • Leaflet number of soybean controlled by Lf2 locus is the important trait in photosynthesis and plant type. The objective of this research was to identity molecular markers linked to the lf2 locus. A total of $115F_2$ plants were derived from a cross between normal three-leaflet type Sinpaldalkong (Lf2Lf2) and seven-leaflet mutant type T255 (lf2lf2). All leaflet counts of parents and $F_2$ individual plants were made in the field on fully expanded leaves on the main stem when terminal growth of the main stem had ceased. One-thousand 10-mer oligonucleotide RAPD primers and 664 SSR primers were used. The segregation ratios of 3 : 1 were observed in the $F_2$ population and the Chi-square values strongly suggested that the seven-leaflet was controlled by a single recessive gene. A genetic map was constructed from the 15 segregating markers (9 RAPDs, 5 SSRs, 1 lf2 locus). OPAD03 and OPAI13 RAPD markers were linked to the lf2 locus that controlled seven-leaflet type at a distance of 20.5 and 23.5 cM, respectively. Molecular markers identified in this study linked with lf2 locus will be helpful to locate lf2 locus on the public soybean molecular linkage map and would be useful for tagging the lf2 locus that controls seven-leaflet trait.

Genetic Diversity Based on Morphology and RAPD Analysis in Vegetable Soybean

  • Genetic diversity of 47 East-Asian vegetable soybean was characterized by means of agro-morphological traits and RAPD markers. A field trial was conducted to evaluate 14 agro-morphological traits. To study RAPD-based DNA analysis, a total of sixty 10-mer random primers were screened. Of these, 23 polymorphic markers in 16 varieties used for screening. Among 207 markers amplified, 48 were polymorphic for at least one pairwise comparison within the 47 varieties. A higher differentiation level between varieties was observed by using RAPD markers compared to morphological markers. Correspondence analysis using both types of marker showed that RAPD data could fully discriminate between all varieties, whereas morphological markers could not achieve a complete discrimination. Genetic distances between the varieties were estimated from simple matching coefficients, ranged from 0.0 to 0.640 with an average of 0.295$\pm$0.131 for morphological traits and 0.042 to 0.625 with an average of 0.336$\pm$0.099 for RAPD data, respectively. Cluster analysis based on genetic dissimilarity of these varieties gave rise to 4 distinct groups. The clustering results based on RAPDs did not match with those based on morphological traits. Geographical distribution of most varieties in each of the groups were not well defined. The results suggested that the level of genetic diversity within this group of East-Asian vegetable soybean varieties was sufficient for a breeding program and can be used to establish genetic relationships among them with unknown or unrelated pedigrees.

S-haplotypes and Genetic Diversity in 'Danji' Radish (Raphanus sativus L. var. hortensis)

  • The distribution of S-haplotypes and genetic relationships were evaluated for 47 accessions of 'Danji' radish (Raphanus sativus L. var. hortensis Baker f. gigantissimus Makino) originating from Jeju Island in South Korea. A total of 22 S-haplotype-specific SCAR markers for the S locus glycoprotein (SLG) and S receptor kinase (SRK) loci were tested, and six primer sets amplified locus-specific PCR fragments from at least one 'Danji' radish accession. S5 and S21 alleles atthe SLG locus were the most frequently distributed, and detected from 87.5% and 64.6% of the accessions, respectively. The frequency of the class-II haplotype at the SLG locus was 75%, more frequent than the class-I haplotype. The S23 allele at the SRK locus was detected from 7 accessions. Grouping of the accessions based on S-allele composition revealed three major groups, while 8 accessions showed a unique allelic composition. The genetic diversity of 47 'Danji' radishes and 1 'Gwandong' radish were also evaluated with 38 RAPD primers. A total of 312 bands were scored, and showed that 138 bands (44.2%) were monomorphic among the accessions, whereas 174 (55.8%) bands were polymorphic. Polymorphism rates ranged from 0.2 to 1.0, indicating significant variations in detecting polymorphism across RAPD primers. The genetic similarity coefficients among all pairs of the 48accessions varied from 0.62 to 0.93, and 42% of the comparisons exhibited values higher than 0.85. All the cultivars could be distinguished based on the DNA fingerprints revealed by RAPD. The comparisons between the dendrograms based on S-haplotypes and RAPDs indicate an unrelated and sporadic distribution for several accessions; however, there was a tendency for accessions with the same S-allelic composition to group into the same cluster.

Intraspecific Relationship Analysis of Safflower (Carthamus tinctorius L.) Lines Collected by RAPD Markers (홍화 수집종의 RAPD에 의한 유연관계 분석)

  • This study was conducted to provide the genetic diversity on Safflower collections and to identify the variations which could be utilized in Safflower breeding. The RAPDs analysis was used to clarify the genetic relationships among 32 Safflower collections. Among 37 primers applied in RAPD analysis, 25 primers that generated appropriate PCR products for identification of the genetic characters in safflower collections were used. Amplified PCR showed the highly reproducible bands at $0.1{\sim}4.0kb$. The number of bands amplified in each primer showed the variations ranging from 1 to 9, with the average of 5.6. A total of 25 bands were identified among twenty-five selected primers and 23 bands (19.2%) showed polymorphism. Based on the similarity value of 0.042 in dendrogram derived from the cluster analysis, the 32 Safflower collections were classified into 6 groups. The two main groups, II and III included 12 collections (38%) and 12 collections (38%), respectively.
