Agronomic Characteristics of Rice Recombinant Inbred Lines (RILs) Developed from a Cross of Nonganbyeo and BG 279

  • A set of rice recombinant inbred lines was developed from a cross between a Tongil type variety, Nonganbyeo, and an indica variety, BG276, by the single seed descent method. The number of the lines in the population was 272. All the agronomic characters studied except ADV (alkali-digestion value) showed continuous variation among the RILs, implying that their inheritance mode should be quantitative. The patterns of the variation in the RILs were either normal or skewed distribution. ADVs of RILs were segregated into two groups with 1:1 ratio, indicating that ADVs in this KIL population might be controlled by one major gene. Transgressive variations were also observed in all characters. Heritability values of the characters varied from 0.488 in brown/rough rice ratio to 0.895 in alkali-digestion value. In the analysis of genotypic and phenotypic correlations, the character of yield was positively correlated with 8 different agronomic characters. The number of panicles per hill was negatively correlated with culm length, panicle length, and number of spikelets per panicle. Grain length was positively correlated with grain width, grain thickness, grain length/width ratio, white belly, ADV, and amylose. However, grain length/width ratio was negatively correlated with grain width. White core was also negatively correlated with white belly and ADV.

QTL Mapping of Agronomic Traits Using an Introgression Line Population Derived from an Intersubspecific Cross in Rice

  • The objectives of this study were to identify QTLs for agronomic traits using introgression lines from a cross between a japonica weedy rice and a Tongil-type rice. A total of 75 introgression lines developed in the Tongil-type rice were characterized. A total of 368 introgressed segments including 285 homozygous and 83 heterozygous loci were detected on 12 chromosomes based on the genotypes of 136 SSR markers. Each of 75 introgression lines contained 0-9 homozygous and 0-8 heterozygous introgressed segments with an average of 5.8 segments per line. A total of 31 quantitative and 2 qualitative loci were identified for 14 agronomic traits and each QTL explained 4.1% to 76.6% of the phenotypic variance. Some QTLs were clustered in a few chromosomal regions. A first cluster was located near RM315 and RM472 on chromosome 1 with QTLs for 1,000 grain weight, culm length, grain width and thickness. Another cluster was detected with four QTLs for 1,000 grain weight, grain length, grain width and grain length/width ratio near the SSR marker RM249 on chromosome 5. Among the 31 QTLs, 9 (28.1%) Hapcheonaengmi3 alleles were beneficial in the Milyang23 background. ILs would be useful to confirm QTLs putatively detected in a primary mapping population for complex traits and serve as a starting point for map-based cloning of the QTLs. Additional backcrosses are being made to purify nearly isogenic lines (NILs) harboring a few favorable Hapcheonaengmi3 alleles in Milyang23 background.

Genome-wide association study of carcass weight in commercial Hanwoo cattle

  • Objective: The objective of the present study was to validate genes and genomic regions associated with carcass weight using a low-density single nucleotide polymorphism (SNP) Chip in Hanwoo cattle breed. Methods: Commercial Hanwoo steers (n = 220) were genotyped with 20K GeneSeek genomic profiler BeadChip. After applying the quality control of criteria of a call rate ${\geq}90%$ and minor allele frequency (MAF) ${\geq}0.01$, a total of 15,235 autosomal SNPs were left for genome-wide association (GWA) analysis. The GWA tests were performed using single-locus mixed linear model. Age at slaughter was fitted as fixed effect and sire included as a covariate. The level of genome-wide significance was set at $3.28{\times}10^{-6}$ (0.05/15,235), corresponding to Bonferroni correction for 15,235 multiple independent tests. Results: By employing EMMAX approach which is based on a mixed linear model and accounts for population stratification and relatedness, we identified 17 and 16 loci significantly (p<0.001) associated with carcass weight for the additive and dominant models, respectively. The second most significant (p = 0.000049) SNP (ARS-BFGL-NGS-28234) on bovine chromosome 4 (BTA4) at 21 Mb had an allele substitution effect of 43.45 kg. Some of the identified regions on BTA2, 6, 14, 22, and 24 were previously reported to be associated with quantitative trait loci for carcass weight in several beef cattle breeds. Conclusion: This is the first genome-wide association study using SNP chips on commercial Hanwoo steers, and some of the loci newly identified in this study may help to better DNA markers that determine increased beef production in commercial Hanwoo cattle. Further studies using a larger sample size will allow confirmation of the candidates identified in this study.

Identification of QTLs for Some Agronomic Traits in Rice Using an Introgression Line from Oryza minuta

  • Wild progenitor species provide potential gene sources for complex traits such as yield and multiple resistances to biotic and abiotic stresses, and thus are expected to contribute to sustainable food supplies. An introgression line 'IR71033-121-15' was derived from a wild species Oryza minuta (2n = 48, BBCC, Acc No. 101141) at IRRI. Introgression analysis using 530 SSR and STS markers revealed that at least 14 chromosomal segments distributed over 12 chromosomes had been introgressed from O. minuta. An $F_{2:3}$ population from the cross between IR71033 and Junambyeo (a Korean japonica cultivar) consisting of 146 lines was used for quantitative trait loci (QTL) analysis of 16 agronomic traits. A total of 36 single-locus QTLs (S-QTLs) and 45 digenic epistasis (E-QTLs) were identified. In spite of it's inferiority of O. minuta for most of the traits studied, its alleles contributed positively to 57% of the QTLs. The other QTLs originated from either parent, IR71033 or Junambyeo. QTLs for phenotypically correlated traits were mostly detected on introgressed segments. Fourteen QTLs corresponded to QTLs reported earlier, indicating that these QTLs are stable across genetic backgrounds. Twenty-two QTLs controlling yield and its components had not been detected in previous QTL studies. Of these, thirteen consisted of potentially novel alleles from O. minuta. QTLs from O. minuta introgression could be new sources of natural variation for the genetic improvement of rice.

Dry matter and grain production of a near-isogenic line carrying a 'Takanari' (high yielding, Indica) allele for increased leaf inclination angle in rice with the 'Koshihikari' (Japonica) genetic background

  • To increase rice production, manipulating plant architecture, especially developing new high-yielding cultivars with erect leaves, is crucial in rice breeding programs. Leaf inclination angle determines the light extinction coefficient (k) of the canopy. Erect leaves increase light penetration into the canopy and enable dense plantings with a high leaf area index, thus increasing biomass production and grain yield. Because of erect leaves, the high-yielding indica rice cultivar 'Takanari' has smaller k during ripening than 'Koshihikari', a japonica cultivar with good eating quality. In our previous study, using chromosome segment substitution lines (CSSLs) derived from a cross between 'Takanari' and 'Koshihikari', we detected seven quantitative trait loci (QTLs) for leaf inclination angle on chromosomes 1 (two QTLs), 2, 3, 4, 7, and 12. In this study, we developed a near-isogenic line (NIL-3) carrying a 'Takanari' allele for increased leaf inclination angle on chromosome 3 in the 'Koshihikari' genetic background. We compared k, dry matter production, and grain yield of NIL-3 with those of 'Koshihikari' in the field from 2013 to 2016. NIL-3 had higher inclination angles of the flag, second, and third leaves at full heading and 3 (- 4) weeks after full heading and smaller k of the canopy at the ripening stage. Biomass at full heading and leaf area index at full heading and at harvest did not significantly differ between NIL-3 and 'Koshihikari'. However, biomass at harvest was significantly greater in NIL-3 than in 'Koshihikari' due to a higher net assimilation rate at the ripening stage. The photosynthetic rates of the flag and third leaves did not differ between NIL-3 and Koshihikari at ripening. Grain yield was higher in NIL-3 than 'Koshihikari'. Higher panicle number per square meter in NIL-3 contributed to the higher grain yield of NIL-3. We conclude that the QTL on chromosome 3 increases dry matter and grain production in rice by increasing leaf inclination angle.

저온에서 벼의 발아율 및 발아속도 관련 양적형질 유전자좌(QTL) 분석 (QTL Analysis of Germination Rate and Germination Coefficient of Velocity under Low Temperature in Rice)

  • 자포니카 벼의 저온 스트레스 내성 증진을 위하여, RIL 계통을 이용하여 저온 스트레스 내성 QTL을 탐색하였다. 이를 통하여 (1) 5, 9번 염색체에서 저온발아에 관련한 '기호벼' 유래 QTL, qLTG5와 qLTG9를 확인하였으며, 7, 9번 염색체에서 저온 발아속도에 관련한 '밀양23호' 및 '기호벼' 유래 QTL, qOGCV7, qOGCV9를 확인하였다. (2) Duncan 검정결과, 그룹VII [qLTG5+qLTG9 (qOGCV9)], 그룹VIII [qLTG5+qOGCV7+qLTG9 (qOGCV9)]의 계통들이 저온 스트레스에 내성이 있는 것으로 확인 되었다. (3) 최근 발표된 RIL 집단 담수내성 계통과 비교한 결과, 저온 스트레스에도 내성이 있으면서 담수발아에도 내성이 있는 것으로 확인된 총 2개의 유망 유전자원을 선발하였다. 본 연구의 결과를 통해 저온 및 혐기 관련 QTL의 집적은 벼의 저온에서의 발아 및 초기 입모율을 높여 저온스트레스 내성 개선에 도움이 되는 것으로 판단 되었으며, 선발된 유망 계통은 향후 직파재배 품종 육성에 유용한 유전자원으로 활용되어 직파재배의 안정성 증대에 기여할 것으로 기대된다.

벼 RIL집단의 유전 분석과 농업형질 분석을 통한 도열병 저항성 QTL 탐색 및 유망계통 선발 (Genetic and Agronomic Analysis of a Recombinant Inbred Line Population to Map Quantitative Trait Loci for Blast Resistance and Select Promising Lines in Rice)

  • 고시히카리는 도열병과 쓰러짐에 약하지만 밥맛 좋은 쌀로 유명하고, 육성된 지 60년이 넘은 지금까지도 일본에서 가장 많이 재배되는 품종이다. 고시히카리에 도열병에 강하면서 생육이 빠른 백일미를 교배한 RIL집단(KBRIL)에서 도열병 저항성에 대한 유전분석을 수행하여 저항성 유전자의 염색체 상 위치를 규명하고, 고시히카리의 우수한 미질을 보유하면서 도열병에도 강한 계통을 선발하기 위해 본 연구를 수행하였다. 주요 결과는 다음과 같다. 1. 고시히카리×백일미 RIL 394계통과 모·부본의 도열병 저항성(전주, 남원) 및 주요 농업형질을 조사하고, 유전 분석을 위해 사용된 142계통으로 총 130개 SNP 마커, 1,272.7cM의 유전자지도를 작성하였다. 도열병 저항성 QTL 분석 결과 전주에서는 1번 염색체의 qBL1.1이, 남원에서는 전주와 동일한 qBL1.1과 추가로 2번 염색체의 qBL2.1이 탐지되었다. 2. RIL 394계통의 qBL1.1과 qBL2.1 유전자형을 도출하고 각 QTL의 백일미 대립인자 집적에 의한 도열병 저항성 강화 효과를 관찰하였다. 전주에서는 qBL1.1의 경우에만 백일미 대립인자 집적에 의하여 도열병 저항성이 강화되었다. 반면 남원에서는 qBL1.1, qBL2.1 모두 백일미 대립인자가 집적될 때 도열병 저항성이 강화되었다. qBL1.1, qBL2.1은 출수기, 간장, 수장, 수수를 포함한 주요 농업형질에는 영향을 미치지 않았다. 3. 고시히카리×백일미 RIL 394계통 중에서 출수기와 간장을 기준으로 고시히카리와 유사하면서 도열병에 약/강한(KS/KR) 계통과 백일미와 유사하면서 도열병에 강한(BR) 계통을 각 15계통씩 선발하였다. KR 그룹은 완전 미율이 가장 우수하여 밥맛 검정, 수량성 등 추가조사를 통해 고시히카리의 우수한 밥맛을 지니면서 도열병 저항성을 보유한 고품질 밥쌀용 품종개발에 활용할 계획이다. 또한 BR그룹은 미질이 우수하면서 출수가 빠른 고품질 품종 개발에 유용할 것으로 기대된다.

Identification of glucosinolate-associated QTLs in cabbage (Brassica oleracea L. var. capitata)

  • Glucosinolates are one of the important plant secondary metabolites that are produced mainly in Brassicaceae plants. The compounds are primarily involved in defense responses to biotic and abiotic resistance in plants and play important biological roles during plant growth and development. In this study, the glucosinolate profiles in leaves of two different Brassica oleracea populations were compared using high-performance liquid chromatography (HPLC). The nine major glucosinolates compounds in cabbage leaves were identified as belonging to the aliphatic and indolic groups. Among them, sinigrin, which belongs to the aliphatic group, was recorded to be 41% whereas glucobrassicin and 4-methoxyglucobrassicin, which belong to the indolic group, were recorded to be 53.8%. In addition, we performed a genetic analysis to identify regions of the genome regulating glucosinolates biosynthesis in the $F_3$ population of Brassica oleracea. A total of 9 glucosinolates were used for the quantitative trait locus (QTL) analysis. Out of 9, a total of 3 QTLs were identified and they were associated with sinigrin, glucobrassicin, and 4-methoxyglucobrassicin synthesis located in Chromosome 1 and Chromosome 8, respectively. The results of this study will provide valuable information for the breeding of cabbage containing high glucosinolate content, and our next target is to develop component-specific and tightly linked markers for various glucosinolates.

A whole genome association study to detect additive and dominant single nucleotide polymorphisms for growth and carcass traits in Korean native cattle, Hanwoo

  • Objective: A whole genome association study was conducted to identify single nucleotide polymorphisms (SNPs) with additive and dominant effects for growth and carcass traits in Korean native cattle, Hanwoo. Methods: The data set comprised 61 sires and their 486 Hanwoo steers that were born between spring of 2005 and fall of 2007. The steers were genotyped with the 35,968 SNPs that were embedded in the Illumina bovine SNP 50K beadchip and six growth and carcass quality traits were measured for the steers. A series of lack-of-fit tests between the models was applied to classify gene expression pattern as additive or dominant. Results: A total of 18 (0), 15 (3), 12 (8), 15 (18), 11 (7), and 21 (1) SNPs were detected at the 5% chromosome (genome) - wise level for weaning weight (WWT), yearling weight (YWT), carcass weight (CWT), backfat thickness (BFT), longissimus dorsi muscle area (LMA) and marbling score, respectively. Among the significant 129 SNPs, 56 SNPs had additive effects, 20 SNPs dominance effects, and 53 SNPs both additive and dominance effects, suggesting that dominance inheritance mode be considered in genetic improvement for growth and carcass quality in Hanwoo. The significant SNPs were located at 33 quantitative trait locus (QTL) regions on 18 Bos Taurus chromosomes (i.e. BTA 3, 4, 5, 6, 7, 9, 11, 12, 13, 14, 16, 17, 18, 20, 23, 26, 28, and 29) were detected. There is strong evidence that BTA14 is the key chromosome affecting CWT. Also, BTA20 is the key chromosome for almost all traits measured (WWT, YWT, LMA). Conclusion: The application of various additive and dominance SNP models enabled better characterization of SNP inheritance mode for growth and carcass quality traits in Hanwoo, and many of the detected SNPs or QTL had dominance effects, suggesting that dominance be considered for the whole-genome SNPs data and implementation of successive molecular breeding schemes in Hanwoo.

Estimation of Genetic Parameters for Serum Clinical-Chemical Traits in Korean Native Chickens

  • Clinical-chemical traits are commonly used biomarkers to examine the health status of individuals. There is an appreciable range of normal variation in most clinical-chemical traits and the determining factors of this variation have been relatively uninvestigated in chickens. The aim of this study was to estimate the genetic parameters (i.e., heritability, genetic correlation) for 8 clinical-chemical traits (glucose, total protein, creatinine, high-density lipoprotein cholesterol, total cholesterol, glutamic oxaloacetic transaminase, glutamic pyruvic transaminase and amylase) in an $F_1$ intercross established by purebred breeding among the 5 lines of Korean native chickens. Phenotypic data were collected from approximately 600 $F_1$ animals. The genetic parameters for the clinical-chemical traits estimated by a mixed animal model using the restricted maximum likelihood method were presented. Estimated heritabilities ranged from 8.9% (glucose) to 39.6% (high-density lipoprotein cholesterol). Interestingly, both the sign and the size of the genetic and phenotypic correlations were largely different between the same several pair of clinical-chemical traits. The findings in this study will provide useful information to address issues in both quantitative trait locus study and genetic management in Korean native chickens.
