Genome-Wide Analysis of Type VI System Clusters and Effectors in Burkholderia Species

  • Type VI secretion system (T6SS) has been discovered in a variety of gram-negative bacteria as a versatile weapon to stimulate the killing of eukaryotic cells or prokaryotic competitors. Type VI secretion effectors (T6SEs) are well known as key virulence factors for important pathogenic bacteria. In many Burkholderia species, T6SS has evolved as the most complicated secretion pathway with distinguished types to translocate diverse T6SEs, suggesting their essential roles in this genus. Here we attempted to detect and characterize T6SSs and potential T6SEs in target genomes of plant-associated and environmental Burkholderia species based on computational analyses. In total, 66 potential functional T6SS clusters were found in 30 target Burkholderia bacterial genomes, of which 33% possess three or four clusters. The core proteins in each cluster were specified and phylogenetic trees of three components (i.e., TssC, TssD, TssL) were constructed to elucidate the relationship among the identified T6SS clusters. Next, we identified 322 potential T6SEs in the target genomes based on homology searches and explored the important domains conserved in effector candidates. In addition, using the screening approach based on the profile hidden Markov model (pHMM) of T6SEs that possess markers for type VI effectors (MIX motif) (MIX T6SEs), 57 revealed proteins that were not included in training datasets were recognized as novel MIX T6SE candidates from the Burkholderia species. This approach could be useful to identify potential T6SEs from other bacterial genomes.

금강 수계 서식지 유형분류 및 수서곤충 섭식기능군 분포특성 (Habitat Classification and Distribution Characteristic of Aquatic Insect Functional Feeding Groups in the Geum River, Korea)

  • 본 연구는 금강 수계의 환경요인을 이용한 서식지 유형분류와 그에 따른 수서곤충 섭식기능군의 분포특성을 규명하기 위한 것으로 2007년부터 2008년까지 금강 수계에서 총 38개 지점에 대하여 봄과 가을에 걸쳐 년 2회씩 총 4회 조사를 실시하였다. 38개 조사지점별로 15개의 환경요인들을 현장 측정한 후 서식지 유사도 분석을 실시한 결과, 거리 척도값 4를 전후하여 상류구간(HD)은 C1과 C3그룹, 중류구간(MS)은 C2와 C4 그리고 C5그룹, 하류구간(LR)은 C6과 C7그룹으로 서식지 유형이 분류되었다. 서식지 유형분류에 있어 영향을 끼치는 주요한 환경요인은, 물리적 환경요인의 경우 하폭과 고도, 화학적 환경요인의 경우 수온과 전기전도도 그리고 DO, 하상재료의 경우 모래와 실트 그리고 잔자갈의 함량으로 분석되었다. 조사시기 동안 출현한 수서곤충은 총 9목 46과 142종으로 조사되었고, 서식지 유형별 종수 및 개체수 현존량 증감과 높은 상관성을 보인 주요 환경요인은 유속과 모래의 함량으로 나타났다. 또한 섭식기능군과 환경요인 사이의 상관성 분석결과, (1) 걸러먹는 무리(FC)는 유속, 수폭, 실트 (2) 주어먹는 무리(GC)는 유속 (3) 잡아먹는 무리(P)는 고도, 유속, 큰돌, 전기전도도, 모래 (4) 뚫어먹는 무리(PP)는 수폭, 실트 (5) 긁어먹는 무리(SC)는 유속, 전기전도도 (6) 썰어먹는 무리(SH)는 고도, 큰돌, DO, pH, 전기전도도, 수온과 각각 상관성을 보이는 것으로 나타났다. 본 연구의 결과, 단계적 다중회귀분석(SMRA)에 의해 도출된 금강 수계의 환경요인 중 고도, 하폭, 유속, 전기전도도, 수온 그리고 모래 등 6개의 요인은 생물군집의 서식과 상관성($r{\geqq}0.600$, P<0.01)이 있는 것으로 나타나 금강 수계 섭식기능군 분포에 영향을 미치는 주요한 요인으로 제시되었다.

  • Among all the ingredients usedin mandu, the following types were used:, 13 types of grains were used (12.38%), 30 types of vegetables, fruits, bulbs,and nuts were used (28.57%), 32 types of marine products, birds, meats, fishes, and shellfishes were used (30.48%), 10 types of functional ingredients were used (9.52%) and. For spices, 20 types of spices were used (19.05%). 2. Cooking Methods offor Mandu. The mMandu eaten at in the early Joseon era had was primarily made ofusedbuckwheat that contained boiled tofu or egg uiijuk in the kneaded dough for the most part and while kneading with buckwheat, the tofu or egg uiijuk has been boiled down to knead the dough, and and starch powder, bean powder, or rice powder, etc were mixed to make the mandu coating. Buckwheat powder was mixed toadded to the flourwer or was used by itself, while meat, vegetables, tofu, and shiitake mushroom, etc were also addedincluded. From the 18th century, the host plant, or cabbage kimchi, were prepared and combined had been sliced to be used as filling together while red pepper powder was mixed combined withto spices or vinegar soy sauce to be used together. Also, Radishes had beenwere also used as filling, but shown as not being used fromafter the start of the 1900's. For the shape of mMandu, it was madeinto different shapes such as as triangle, rectangle, date plum, gwebul, half moon, or pomegranate shapes, and then shapes to be boiled in simmering water, baked, or cooked as soup in clear broth for soup., In the 17th to 18th century, boilingthen in a steamer gradually became a cooking style, assumed the style of boiling in a steamer in $17th{\sim}18th$ century while in the 16th century,the an essay ofn fermenting flour in ‘Food Dimibang’ in 16th century had indicated it was cooked as the style ofby steaming in a rice steamer. Also, Mandu may have also contained the following: the thin-cut and boiled fish was cut out thin to put into the filling and boiled down, made by putting in added pine nuts after making bbeef jerky or boiled- down meat, fish, or shellfish itself to extractsand mold mandu only the ingredients combined withto put on starch powder, and then boiled down and put on pine nut powder finally, after it or cooled it wasdown to be eaten by dipping in vinegar soy sauce. In conclusion, many different types of mandu were made during the Joseon era using a variety ofwhile the ones using such various ingredients. are also one type of mandu.

미선나무 미성숙 종자의 항산화 및 미백 활성 (Antioxidative Activities and Whitening Effects of Ethyl Acetate Fractions from The Immature Seeds of Abeliophyllum distichum)

  • 미선나무 미성숙 종자는 물푸레나무과의 관목으로 전세계적으로 1속 1종의 중요한 식물자원이다. 대한민국에서는 미선나무 자생지를 보존하고 멸종위기식물로 보호하고 있다. 이러한 이유로 미선나무 미성숙 종자에 대한 연구는 미비하다. 본 연구에서 미선나무 미성숙 종자의 항산화 활성과 미백 관련 단백질인 tyrosinase, TRP-1, TRP-2, MITF의 단백질 발현 및 mRNA 수준의 발현 억제 활성을 확인하였다. 미선나무 미성숙 종자는 활성산소종에 효과가 뛰어났으며, 활성산소종은 노화, 염증, 암 등 다양한 질병을 야기시킨다. 항산화 활성은 DPPH, ABTS 라디칼 소거활성 및 환원력을 평가하였으며, 이러한 활성은 페놀류 화합물과 관계가 있는 것으로 알려져 있다. 페놀류 화합물은 천연 폴리페놀이라고 불리는 파이토케미칼로서 다양한 환경적 요인에 의한 식물 방어 기작의 일환으로 생성되는 2차 대사산물이다. 페놀류 화합물은 노화, 항암을 포함한 많은 인간의 건강에 긍정적인 영향을 준다고 알려져 있다. 미선나무 미성숙 종자는 tyrosinase, TRP-1, TRP-2 단백질 및 mRNA를 조절하였으며, 이러한 요인은 멜라닌 생합성에 중요한 역할을 한다. 또한 microphthalmia-associated transcription factor (MITF)의 단백질 및 mRNA를 억제하였다. MITF는 Tyrosinase, TRP-1, TRP-2의 발현과 전사에 연관된 인자로 알려져 있다. 미선나무 미성숙 종자의 미백활성, 페놀류 화합물, 항산화 활성 사이의 연관관계를 확인하였으며, 결론적으로 미선나무 미성숙 종자는 천연 식물 자원으로부터 얻을 수 있는 항산화제 및 피부 미백을 위한 기능성 화장품 원료로 사용될 수 있다.

천연식물추출물을 첨가한 저염 오징어젓갈의 품질특성, 유통기한 및 생리활성 (Quality Characteristics, Shelf-life, and Bioactivities of the Low Salt Squid Jeot-gal with Natural Plant Extracts)

  • 본 연구는 염농도의 저하에 따른 저염 오징어젓갈의 유통기한 감소에 대하여 유통기한의 연장과 기능성 제품화의 가능성을 검토하기 위하여 천연식물추출물 첨가에 따른 저장기간별 품질특성, 최적발효기한, 유통기한 설정 및 생리활성을 연구하였으며, 그 결과는 다음과 같다. 첨가군 모두 저장온도가 증가할수록 pH는 급격히 감소하였고, 아미노질소, 휘발성염기질소의 함량은 급격히 증가하였으며, 총균수 역시 증가하였다. 유통기한 및 최적발효기한은 Arrhenius equation의 결과에 따라 $10^{\circ}C$에서 대조구 34 및 28일, 월계수첨가 35 및 29일, 녹차첨가 34 및 30일, 솔잎첨가 34 및 29일 저장한 것이었다. 구성 및 유리아미노산은 첨가군 모두가 glutamic acid, glycine, alanine 등의 감칠맛, 단맛을 내는 아미노산의 함량이 대부분을 차지하여 맛에서 우수하다고 판단되었고, 핵산관련물질은 첨가군 모두 쓴맛을 나타내는 hypoxanthine이 대부분을 차지하였으며, 그 뒤 inosine 및 정미성분인 IMP 순이었다. 관능검사결과 월계수첨가군이 종합적으로 가장 뛰어났다. 생리활성은 첨가군이 대조구에 비해 활성이 높았으며, 기능성 제품으로서의 상업화가 가능하다고 판단된다. 그러므로 천연식물추출물을 첨가한 저염 오징어젓갈은 웰빙 등 시대의 변화에 맞추어 현대인의 식기호에 적합한 식품으로 이용 가능하며, 젓갈의 고급화 및 부가가치 창출이 가능하다고 사료된다.

  • Fish protein hydrolysates (FPHs) with different degrees of hydrolysis by treatment with alcalase, pronase, flavourzyme and trypsin and isolated peptide were prepared from Hwangtae (yellow dried pollack, Theragra chalcogramma). Hwangtae protein hydrolysate was fractionated according to the molecular weight into six major types of APO1 (1.3 kDa), APO2 (1 kDa), APO3 (<1 kDa), APACE (<1 kDa), APG1 (70 kDa) and APG2 (70 kDa) isolated from the hydrolysate using consecutive chromatographic methods. Soluble peptide were produced from Hwangtae and evaluated for their nutritional and functional properties. Some functional properties of FPHs were assessed and compared with those of egg albumin or the soybean protein. APO2 had the highest nitrogen solubility value (94.2%), emulsion capacity and emulsion stability of the Alaska Pollack peptide ranged from 12.4 to 39.5 (mL of oil per 200 mg of protein) and 44.0% to 77.5%, respectively. Highest and lowest fat adsorption values were observed for APG1 (9.9 mL of oil per gram of protein) and APO3 (3.8 mL of oil per gram of protein), respectively.

  • The number of natural products obtained from plants has now reached over 100,000 and new chemical compounds are being discovered ever year. Medicinal and Aromatic plants and their extracts have been used for centuries to relieve pain, aid healing, kill bacteria and insects are important as the antifungal and anti-herbivore agents with further compounds being involved in the symbiotic associations. Although their functions in plants have not been fully established, it is Known that some substances have growth regulatory properties while others are involved in pollination and seed dispersal. The complex nature of these chemicals are usually produced in various types of secretory structures which is an important character of a plant family and also influenced and controlled by genetic and ecological factors. Detailed anatomical description of these structures ave relevant to the market value of the plants, the verification of authenticity of a given species and for the detection of substitution or adulteration. Volatile oils are used for their therapeutic action for flavoring of lemon, in perfumery of rose or as starting materials for the synthesis of other compounds of turpentine. For therapeutic purposes they are administered as inhalations of eucalyptus oil, peppermint oil, as gargles and mouthwashes of thymol and transdermally many essential oils including those of lavender, etc. With these current trend for using volatile components in essential oil will be increasing in the future in Korea and in the world as well.

  • Nuclear power plant site selection is a complex process and its successful completion is a critical milestone in the NPP development cycle. Proper siting of NPP will ensure public health and safety, environmental conservation, reduced project failure risks and a smooth NPP development process among other benefits. The objective of this paper is to demonstrate the application of systems engineering to the problem of NPP siting in Kenya. The siting process demonstrated in this paper includes stakeholder need analysis where stakeholders are identified and their needs concerning NPP site are elicited and converted into system functional requirements. A value model is then developed and potential sites iteratively subjected to three types of criteria i.e. exclusionary criteria, avoidance criteria and suitability criteria. This process is used to identify the candidate sites. An additive value model; multiple objectives Decision Analysis (MODA) is then used to calculate candidate solutions values. The site with the highest solution value score is selected. Sensitivity studies using different criterion weight sets (thereby reflecting different viewpoints) can be conducted to assess their effect on the selection of a preferred site and thereby lend additional credibility to the decision process.

  • Net Radiation ($R_N$) is the major driving force for biophysical and biogeochemical processes in the terrestrial ecosystems, which is one of the most critical variables in both measurement and modeling. Despite its importance, there are only 10 weather stations conducting $R_N$ measurements among the 544 stations operated by Korea Meteorological Administration (KMA; KMA, 2008). The measurement of incoming shortwave radiation ($R_S{\downarrow}$) is, however, conducted at 22 stations while that of sunshine duration is conducted at all the manned stations. In this context, the recent research for estimating $R_N$ using $R_S{\downarrow}$ in Korean peninsula by Kwon (2009) is of great worth. The author used a linear regression and the radiation balance methods. We generally agree with the author that, in terms of simplicity and practicality, both methods show reliable applicability for estimating $R_N$. We noted, however, that the author's experimental method and analysis need some clarification and improvement, that are addressed in the following perspectives: (1) the use of daily integrated data for regression, (2) the use of measured albedo, (3) the use of linear coefficients for whole year data, (4) methodological improvement, (5) the use of sunshine duration, and (6) the error assessment.

Roles of ginsenosides in inflammasome activation

  • Inflammation is an innate immune response that protects the body from pathogens, toxins, and other dangers and is initiated by recognizing pathogen-associated molecular patterns or danger-associated molecular patterns by pattern-recognition receptors expressing on or in immune cells. Intracellular pattern-recognition receptors, including nucleotide-binding oligomerization domain-like receptors (NLRs), absent in melanoma 2, and cysteine aspartate-specific protease (caspase)-4/5/11 recognize various pathogen-associated molecular patterns and danger-associated molecular patterns and assemble protein complexes called "inflammasomes." These complexes induce inflammatory responses by activating a downstream effector, caspase-1, leading to gasdermin D-mediated pyroptosis and the secretion of proinflammatory cytokines, such as interleukin $(IL)-1{\beta}$ and IL-18. Ginsenosides are natural steroid glycosides and triterpene saponins found exclusively in the plant genus Panax. Various ginsenosides have been identified, and their abilities to regulate inflammatory responses have been evaluated. These studies have suggested a link between ginsenosides and inflammasome activation in inflammatory responses. Some types of ginsenosides, including Rh1, Rg3, Rb1, compound K, chikusetsu saponin IVa, Rg5, and Rg1, have been clearly demonstrated to inhibit inflammatory responses by suppressing the activation of various inflammasomes, including the NLRP3, NLRP1, and absent in melanoma 2 inflammasomes. Ginsenosides have also been shown to inhibit caspase-1 and to decrease the expression of $IL-1{\beta}$ and IL-18. Given this body of evidence, the functional relationship between ginsenosides and inflammasome activation provides new insight into the understanding of the molecular mechanisms of ginsenoside-mediated antiinflammatory actions. This relationship also has applications regarding the development of antiinflammatory remedies by ginsenoside-mediated targeting of inflammasomes, which could be used to prevent and treat inflammatory diseases.
