Genetic Analysis and Characterization of a Bacteriophage ØCJ19 Active against Enterotoxigenic Escherichia coli

  • Enterotoxigenic Escherichia coli (ETEC) is the major pathogenic E. coli that causes diarrhea and edema in post-weaning piglets. In this study, we describe the morphology and characteristics of ØCJ19, a bacteriophage that infects ETEC, and performed genetic analysis. Phage ØCJ19 belongs to the family Myoviridae. One-step growth curve showed a latent phase of 5 min and burst size of approximately 20 phage particles/infected cell. Phage infectivity was stable for 2 h between 4℃ and 55℃, and the phage was stable between pH 3 and 11. Genetic analysis revealed that phage ØCJ19 has a total of 49,567 bases and 79 open reading frames (ORFs). The full genomic sequence of phage ØCJ19 showed the most similarity to an Escherichia phage, vB_EcoS_ESCO41. There were no genes encoding lysogeny, toxins, virulence factors, or antibiotic resistance in this phage, suggesting that this phage can be used safely as a biological agent to control ETEC. Comparative genomic analysis in terms of the tail fiber proteins could provide genetic insight into host recognition and the relationship with other coliphages. These results showed the possibility to improve food safety by applying phage ØCJ19 to foods of animal origin contaminated with ETEC and suggests that it could be the basis for establishing a safety management system in the animal husbandry.

MICROPATTERNED GROOVES AND ACID-ETCHING ON TITANIUM SUBSTRATA ALTER VIABILITY AND GENE EXPRESSION OF ADHERED HUMAN GINGIVAL FIBROBLASTS: A PILOT STUDY

  • Statement of problem. Prior to determining an optimal width of micropatterned grooves provided on titanium substrata, we have done a pilot study using surface topographies in combined microm and submicrom levels. Purpose. The purpose of this study was twofold 1) to assess the proliferation and 2) to analyze the expression of genes encoding the intracellular signaling proteins involved in cell-substratum adhesions and adhesion-dependent G1 phase cell cycle progression of human gingival fibroblasts plated on smooth and microgrooved/acid-etched titanium substrata. Material and methods. Three groups of titanium discs as NE0 (smooth Ti substrata), E15 (Ti substrata with microgrooves of $15{\mu}m$ of spacing and $3.5{\mu}m$ in depth and with further acidetching), and E30 (Ti substrata with microgrooves of $30{\mu}m$ spacing and $3.5{\mu}m$ in depth and with further acid-etching) served as the human gingival fibroblasts' substrata. Viability and proliferation of fibroblasts were determined using an XTT assay. Gene expressions of fibronectin, ${\alpha}5$ integrin, CDK4, and $p27^{kip}$ were analyzed in RT-PCR. Cell-substratum interactions were analyzed in SEM. Results. From the XTT assay at 24 h incubation, the mean optical density (OD) value of E15 was significantly greater than the values of E30 and NE0. At 48 and 96 h however, the mean OD values of E30 were significantly greater than the values of E15 and NE0. No differences in the expression of PCR transcripts at 96 h incubations were noted between groups, whereas at 48 h, an unexpected increase in the expression of all the transcripts were noted in E15 compared with other two groups. Fibroblasts were observed to orient and adhere inside the microgrooves. Conclusion. Micropatterned grooves and acid-etching on Ti substrata alter viability and gene expression of adhered human gingival fibroblasts.

Characterization of Paraplantaricin C7, a Novel Bacteriocin Produced by Lactobacillus paraplantarum C7 Isolated from Kimchi

  • A Lactobacillus paraplantarum strain producing a bacteriocin was isolated from kimchi using the spot-on-the lawn method and named L. paraplantarum C7 [15]. The bacteriocin, paraplantaricin C7, was found to inhibit certain Lactobacillus strains, including L. plantarum, L. pentosus, and L. delbrueckii subsp. lactis. It also inhibited Enterococcus faecalis, yet did not inhibit most of the other LAB (lactic acid bacteria) tested. The maximum level of paraplantaricin C7 activity was observed under the culture conditions of $25^{\circ}C$ and a constant pH of 4.5. Paraplantaricin C7 retained 90% of its activity after 10 min of treatment at $100^{\circ}C$ and remained stable within a pH range of 2-8. Based on a culture supernatant, paraplantaricin C7 was purified by DEAE-Sephacel column chromatography and $C_{18}$ reverse-phase HPLC. SDS-PAGE and activity staining were then conducted using the purified paraplantaricin C7, and its molecular mass determined to be about 3,800 Da. The 28 N-terminal amino acids from the purified paraplantaricin C7 were determined, and the structural gene encoding paraplantaricin C7, ppnC7, was cloned by PCR using degenerate primers based on the N-terminal amino acid sequence. The nucleotide sequences for ppnC7 and other neighboring orfs exhibited a limited homology to the previously reported plantaricin operon genes. Paraplantaricin C7 is a novel type II bacteriocin containing a double glycine leader sequence.

  • In this paper, we propose a parallel approximate string matching algorithm with k-mismatches for multiple fixed-length patterns (PMASM) in DNA sequences. PMASM is developed from parallel single pattern approximate string matching algorithms to effectively calculate the Hamming distances for multiple patterns with a fixed-length. In the preprocessing phase of PMASM, all target patterns are binary encoded and stored into a look-up memory. With each input character from the input string, the Hamming distances between a substring and all patterns can be updated at the same time based on the binary encoding information in the look-up memory. Moreover, PMASM adopts graphics processing units (GPUs) to process the data computations in parallel. This paper presents three kinds of PMASM implementation methods in GPUs: thread PMASM, block-thread PMASM, and shared-mem PMASM methods. The shared-mem PMASM method gives an example to effectively make use of the GPU parallel capacity. Moreover, it also exploits special features of the CUDA (Compute Unified Device Architecture) memory structure to optimize the performance. In the experiments with DNA sequences, the proposed PMASM on GPU is 385, 77, and 64 times faster than the traditional naive algorithm, the shift-add algorithm and the single thread PMASM implementation on CPU. With the same NVIDIA GPU model, the performance of the proposed approach is enhanced up to 44% and 21%, compared with the naive, and the shift-add algorithms.

Analysis of the Dual Promoters and the $H_2O$$_2$-responsive Element of the cats Gene Encoding Catalase A in Streptomyces coelicolor

  • The cats gene encodes the major catalase in Sreptomyces coelicolor, whose production increases upon H$_2$O$_2$treatment. Besides the previously identified primary promoter (catApl), a minor promoter (catAp2) was newly assigned by S1 nuclease mapping. The catAp2 transcript was observed transiently upon entry into the stationary phase in liquid culture and upon differentiation on solid plates, whereas the level of catApl transcription did not chance significantly during this growth transition. ThecatApl promoter was transcribed by the major vegetative RNA polymerase holoenzyme containing $\sigma$$\^$HrdB/, whereas the catAp2 was transcribed in vitro by the holoenzyme containing $\sigma$$\^$R/ that is activated under oxidative conditions. The cia-element regulating the H$_2$O$_2$-inducibility of catApl was identified within the 23 bp inverted repeat sequence located between -65 and -43 of the catApl promoter. We roamed this sequence HRE (H$_2$O$_2$-responsive Element). The distal half of the inverted repeat was more crucial for H$_2$O$_2$-dependent induction of the catApl transcript than the proximal half. HRE most likely serves as a binding site for the H$_2$O$_2$-responsive repressor CatR.

무작위 분할 영상과 결합변환 광 상관기를 이용한 암호화 시스템 (Optical encryption system using random divided image and joint transform correlator)

  • 본 논문에서는 키 영상과 암호화 영상의 암호화 수준을 동등하게 하기 위해서 분할 영상을 제작하여 결합변환 상관기의 주파수 영역을 이용한 광 암호화 시스템을 제안하였다. 제안한 암호화 과정은 원 영상의 반조 영상을 만들고 이를 시각 암호화를 이용하여 두 개로 나누어 분할 영상으로 만든다 두 개의 분할 영상 각각 위상변조 한 후 위상변조된 무작위 영상을 곱하고, 이들을 각각 푸리에 변환하여 두 개의 최종 암호화 영상을 얻는다. 그 두 암호화 영상 중에 하나를 복호화 키로 사용하여 진위 여부를 판별하게 된다. 제안한 방법에 의해 제작된 암호화 영상은 1차로 시각 암호화를 이용하여 암호화시키고 2차로 위상변조된 무작위 영상을 곱해서 암호화하므로 복제와 위조를 통한 위상정보의 유출에도 원 영상의 복원을 막을 수 있으며, 원 영상 재생에 결합변환 상관기의 주파수 영역을 이용하기 때문에 시스템 구성이 간단하며 두 암호화 영상 중에 특정한 영상을 복호화 키로 쓰지 않아도 된다. 본 논문에서는 컴퓨터 모의 실험을 통해 제안한 방법의 타당성을 확인하였으며 잡음에 대한 영향을 분석하였다.

Sound-Field Speech Evoked Auditory Brainstem Response in Cochlear-Implant Recipients

  • Background and Objectives: Currently limited information is available on speech stimuli processing at the subcortical level in the recipients of cochlear implant (CI). Speech processing in the brainstem level is measured using speech-auditory brainstem response (S-ABR). The purpose of the present study was to measure the S-ABR components in the sound-field presentation in CI recipients, and compare with normal hearing (NH) children. Subjects and Methods: In this descriptive-analytical study, participants were divided in two groups: patients with CIs; and NH group. The CI group consisted of 20 prelingual hearing impairment children (mean age=8.90±0.79 years), with ipsilateral CIs (right side). The control group consisted of 20 healthy NH children, with comparable age and sex distribution. The S-ABR was evoked by the 40-ms synthesized /da/ syllable stimulus that was indicated in the sound-field presentation. Results: Sound-field S-ABR measured in the CI recipients indicated statistically significant delayed latencies, than in the NH group. In addition, these results demonstrated that the frequency following response peak amplitude was significantly higher in CI recipients, than in the NH counterparts (p<0.05). Finally, the neural phase locking were significantly lower in CI recipients (p<0.05). Conclusions: The findings of sound-field S-ABR demonstrated that CI recipients have neural encoding deficits in temporal and spectral domains at the brainstem level; therefore, the sound-field S-ABR can be considered an efficient clinical procedure to assess the speech process in CI recipients.

소아 뇌에서의 혼성 이차원 양성자자기공명분광법의 임상적 응용 (Hybrid Two-Dimensional Proton Spectroscopic Imaging of Pediatric Brain: Clinical Application)

  • 목적 : 소아 뇌 질환에서의 자기공명분광법의 임상적 적용에 있어서 단일화적소 양성자 자기공명분광법과 고식적 이차원 양성자 자기공명분광법에 비해 혼성 이차원 양성자 자기공명분광법이 가지는 장점에 대하여 알아보고자 하였다. 대상 및 방법 : 생후 3일에서 15세까지의 79명의 소아 (정상소아 36명, 저산소성-허혈성 뇌 손상 10명, 대사성 질환 20명, 뇌막염-뇌염 3명, 뇌종양 7명, 신경섬유종증 1명, Sturge-Weber 증후군 1명, lissencephaly 1명)를 대상으로 81회의 혼성 이차원 양성자 자기공명분광검사를 시행하였다. 성인자원자(n=5)에서 단일화적소 양성자 자기공명분광법, 고식적 이차원 양성자 자기공명분광법, 그리고 혼성 이차원 양성자 자기공명분광법 모두를 실시하였고, 환아군 중 일부(n=12)에서 PRESS기법을 이용한 단일화적소 분광법과 혼성 이차원 양성자 자기공명 분광법을 함께 시행하였다. 1.5-T 초전도영상장치 하에서 standard head quatrature coil을 이용하여 양성자 자기공명분광을 얻었다. Phase encoding step은 16$\times$16으로 하였고, FOV는 환자 뇌의 크기에 따라 다양하게 하였으며, FOV내의 혼성 관심 체적 (hybrid VOI)은 $75{\times}75{\times}15{\;}\textrm{mm}^3$ 또는 그 이하로 함으로써 원하지 않는 지방에 의한 신호를 없애도록 하였다. PRESS기법 (TR/TE= 1,500 msec/135 또는 270 msec)을 적용하였고, 물에 의한 신호를 억제하기 위하여 chemical shift selective saturation pulse를 사용하였다. 혼성 이차원 양성자 자기공명분광검사의 획득시간(data acquistion time)과 분광의 질(spectral quality)을 단일화적소 양성자 자기공명분광법과 고식적이차원양성자 자기공명분광법의 그것과 비교하였다. 결과: 혼성 이차원 양성자 자기공명분광법은 79명의 소아 전 예에서 성공적으로 시행되었다. 단일화적소 양성자 자기공명분광법의 획득시간은 4.3분인 반면에, 혼성 이차원 양성자 자기공명분광법의 획득시간(data acquition time)은 6분 미만으로, 이는 소아의 뇌영상용으로 쓰기에 충분히 짧은 소요시간이었다. 혼성 이차원 양성자 자기공명분광법에 의한 분광은 단일화적소 자기공명분광법에 의한 분광과 거의 비슷한 민감도와 분광분해 능을 나타내었으며, 반면에 고식적인 이차원 양성자 자기공명분광법에 의한 분광보다는 훨씬 우수하였다.

정상인 경수에 대한 확산텐서영상과 PC기법을 이용한 뇌척수액 속도 측정에 관한 연구 (Diffusion Tensor Imaging and Cerebrospinal Fluid Flow Study of Cine Phase Contrast in Normal Cervical Spinal Cords)

  • 목적 : 정상인 경수에 대한 내부 부위별, 경수 레벨별 확산텐서영상과 뇌척수액 속도에 대한 정상인 기준을 마련하고자 하였다. 대상 및 방법 : 정상인을 대상으로 3T MRI를 이용하여 영상을 획득하였다. 확산텐서영상은 척수 레벨별로 각각 미리 정의해둔 백질의 후삭, 좌, 우 측삭과 회백질에 관심영역을 정하여 FA, MD에 대한 평균값을 구하였다. PC 기법을 이용한 뇌척수액 속도 측정은 C2-3, C4-5, C5-6 척수레벨을 각각 스캔한 후, 척수 레벨별 최대 수축기 및 이완기 속도를 측정하였다. 결과 : FA 값과 MD 값에서 회백질과 백질의 내부 구조 사이에서는 통계적으로 유의한 차이 (p < 0.05)를 보였다. 경수 레벨별에서는 회백질의 FA 값에서 통계적으로 유의한 차이(p < 0.05)를 보였으며, 나머지 부분에서는 통계적으로 유의한 차이를 보이지 않았다 (p > 0.05). 뇌척수액 속도 측정 결과, 평균 최대 수축기 속도 $5.18{\pm}2.00cm/sec$, 평균 최대 이완기 속도 $-7.32{\pm}3.18cm/sec$ 이었으며, 경수 레벨별로는 통계적으로 유의한 차이를 보이지 않았다 (p > 0.05). 결론 : 정상인에 대한 경수 확산텐서영상의 정량적 수치 및 경수 레벨에 영향을 받지 않는 뇌척수액 속도에 대한 평균치를 알 수가 있었다.
