Comparison of Normalization Methods for Defining Copy Number Variation Using Whole-genome SNP Genotyping Data

  • Precise and reliable identification of CNV is still important to fully understand the effect of CNV on genetic diversity and background of complex diseases. SNP marker has been used frequently to detect CNVs, but the analysis of SNP chip data for identifying CNV has not been well established. We compared various normalization methods for CNV analysis and suggest optimal normalization procedure for reliable CNV call. Four normal Koreans and NA10851 HapMap male samples were genotyped using Affymetrix Genome-Wide Human SNP array 5.0. We evaluated the effect of median and quantile normalization to find the optimal normalization for CNV detection based on SNP array data. We also explored the effect of Robust Multichip Average (RMA) background correction for each normalization process. In total, the following 4 combinations of normalization were tried: 1) Median normalization without RMA background correction, 2) Quantile normalization without RMA background correction, 3) Median normalization with RMA background correction, and 4) Quantile normalization with RMA background correction. CNV was called using SW-ARRAY algorithm. We applied 4 different combinations of normalization and compared the effect using intensity ratio profile, box plot, and MA plot. When we applied median and quantile normalizations without RMA background correction, both methods showed similar normalization effect and the final CNV calls were also similar in terms of number and size. In both median and quantile normalizations, RMA backgroundcorrection resulted in widening the range of intensity ratio distribution, which may suggest that RMA background correction may help to detect more CNVs compared to no correction.

FAR-IR GALACTIC EMISSION MAP AND COSMIC OPTICAL BACKGROUND

  • We present new constraints on the cosmic optical background (COB) obtained from an analysis of the Pioneer 10/11 Imaging Photopolarimeter (IPP) data. After careful examination of the data quality, the usable measurements free from the zodiacal light are integrated into sky maps at the blue (${\sim}0.44{\mu}m$) and red (${\sim}0.64{\mu}m$) bands. Accurate starlight subtraction was achieved by referring to all-sky star catalogs and a Galactic stellar population synthesis model down to 32.0 mag. We find that the residual light is separated into two components: one component shows a clear correlation with the thermal $100{\mu}m$ brightness, whilst the other shows a constant level in the lowest $100{\mu}m$ brightness region. The presence of the second component is significant after all the uncertainties and possible residual light in the Galaxy are taken into account, thus it most likely has an extragalactic origin (i.e., the COB). The derived COB brightness is ($(1.8{\pm}0.9){\times}10^{-9}$ and $(1.2{\pm}0.9){\times}10^{-9}\;erg\;s^{-1}\;cm^{-2}\;sr^{-1}\;{\AA}^{-1}$ in the blue and red spectral regions, respectively, or $7.9{\pm}4.0$ and $7.7{\pm}5.8\;nW\;m^{-2}\;sr^{-1}$. Based on a comparison with the integrated brightness of galaxies, we conclude that the bulk of the COB is comprised of normal galaxies which have already been resolved by the current deepest observations. There seems to be little room for contributions from other populations including "first stars" at these wavelengths. On the other hand, the first component of the IPP residual light represents the diffuse Galactic light (DGL)-scattered starlight by the interstellar dust. We derive the mean DGL-to-$100{\mu}m$ brightness ratios of $2.1{\times}10^{-3}$ and $4.6{\times}10^{-3}$ at the two bands, which are roughly consistent with previous observations toward denser dust regions. Extended red emission in the diffuse interstellar medium is also confirmed.

  • Reactive oxygen species (ROS), highly reactive molecules, are produced by living organisms as a result of normal cellular metabolism and environmental factors, and can damage nucleic acids and proteins, thereby altering their functions. The human body has several mechanisms to counteract oxidative stress by producing antioxidants. A shift in the balance between oxidants and antioxidants in favor of oxidants is termed as "oxidative stress". Paradoxically, there is a large body of research demonstrating the general effect of oxidative stress on signaling pathways, less is known about the initial and direct regulation of signaling molecules by ROS, or what we term the "oxidative interface." This review focuses on the molecular mechanisms through which ROS directly interact with critical signaling molecules to initiate signaling in a broad variety of cellular processes, such as proliferation and survival (MAP kinases and PI3 kinase), ROS homeostasis, and antioxidant gene regulation (Ref-1 and Nrf-2). This review also deals with classification as well as mechanisms of formation of free radicals, examining their beneficial and deleterious effects on cellular activities and focusing on the potential role of antioxidants in preventing and repairing damage caused by oxidative stress. A discussion of the role of phytochemical antioxidants in oxidative stress, disease and the epigenome is included.

  • The purpose of this study is to develop clothing design for mild dementia patients who display positive action in clothing for the improvement of the quality of life of the dementia patients following the symptoms of patients in accordance with the clinical classification to provide the functional assistance for ordinary living as well as emotional stability and aesthetic functions for the dementia elderly. The method of research is performed for theories through the advanced research and documentary data, and interpreted in functional and aesthetic level on the basis of the result of advance survey related to the characteristics of the mild dementia patients and clothing conduct of elderly with light dementia to select the material, color, decoration and functional design with four pairs for women and two pairs for men. Designs for the total of six have been actually produced by making the map, including the material swatch, color and others. The questionnaire as the measuring tool is used and the assessment category is made for the adaptability of design on each category. On the six clothes that are produced for the mild dementia patients, the statistics package SPSS Ver 12.0 is used for the data analysis on questions 8-10 for the frequency analysis. In overall, the leisure clothing for mild dementia patients developed from this research are generally satisfied, and overall type, material, color, detail and arrangement are generally evaluated highly, and have the assessment of normal or better in the color size and type.

Analysis of Corticospinal Tract Injury by Using the Diffusion Tensor Imaging of 3.0 T Magnetic Resonance in Patients with Hypertensive Intracerebral Hemorrhage

  • Objective : The purpose of this study is to identify correlations between diffusion tensor imaging[DTI] and motor improvement by quantifying and visualizing the corticospinal tract on DTI to predict motor impairment in patients with hypertensive intracerebral hemorrhage[ICH]. Methods : Fifteen normal subjects and 7 patients with hypertensive ICH were examined and the latter were treated surgically. DTI was performed with a 3.0 T MRI. The region of interest[ROI] from the posterior limbs of both internal capsules was measured on a fractional anisotropy[FA] map, and the ratios of ROIs were calculated. Tractography, 3-dimensional DTI was then constructed. Motor impairment was assessed on admission and 2weeks after stroke by the Motricity Index[MI]. The FA ratio, tractography and score on MI were analyzed for correlations. Results : The FA ratio from the initial DTI did not show a linear correlation with motor impairment. However, after 2weeks, patients with high FA ratios showed high degrees of motor recovery, regardless of the initial severity, and patients with low FA ratios showed low recovery rates. Otherwise, a relationship between the amount of hematoma and the degree of motor recovery could not be determined. On tractography, injury of the corticospinal tract could be visualized and estimated 3-dimensionally. Conclusion : FA ratio analysis and tractography constructed from DTI may be useful in understanding corticospinal tract injury and in predicting the recovery from motor impairment in patients.

시공간적 연속성을 이용한 오염된 식생지수(GIMMS NDVI) 화소의 탐지 및 보정 기법 개발 (Detection and Correction of Noisy Pixels Embedded in NDVI Time Series Based on the Spatio-temporal Continuity)

  • In this paper, we developed a detection and correction method of noisy pixels embedded in the time series of normalized difference vegetation index (NDVI) data based on the spatio-temporal continuity of vegetation conditions. For the application of the method, 25-year (1982-2006) GIMMS (Global Inventory Modeling and Mapping Study) NDVI dataset over the Korean peninsula were used. The spatial resolution and temporal frequency of this dataset are $8{\times}8km^2$ and 15-day, respectively. Also the land cover map over East Asia is used. The noisy pixels are detected by the temporal continuity check with the reference values and dynamic threshold values according to season and location. In general, the number of noisy pixels are especially larger during summer than other seasons. And the detected noisy pixels are corrected by the iterative method until the noisy pixels are completely corrected. At first, the noisy pixels are replaced by the arithmetic weighted mean of two adjacent NDVIs when the two NDVI are normal. After that the remnant noisy pixels are corrected by the weighted average of NDVI of the same land cover according to the distance. After correction, the NDVI values and their variances are increased and decreased by 5% and 50%, respectively. Comparing to the other correction method, this correction method shows a better result especially when the noisy pixels are occurred more than 2 times consistently and the temporal change rates of NDVI are very high. It means that the correction method developed in this study is superior in the reconstruction of maximum NDVI and NDVI at the starting and falling season.

남녀 및 나이에 따른 심자도 변수 차이 분석 (Analysis of the Parameters of Magnetocardiography Depending on the Age and Gender)

  • Magnetocardiography (MCG) is a device to measure the magnetic field from the heart. It is a noninvasive device and takes only few minutes to record magnetocardiogram from a subject. In this study, we compared the difference of MCG data recorded from 56 normal subjects in early twenties (28 males and 28 females, mean $age=21.0{\pm}1.6$ years) and 36 elderly subjects (20 males and 16 females, mean $age=61.9{\pm}6.9$ years) for the analysis of the age and gender difference. A total of 24 parameters used in the analysis were derived from QRS complex, R-wave, T-wave, and ST-T period. As a result, seven parameters including maximum current angle and map angle showed the significant difference (p<0.01 and p<0.05, respectively) between young males and young females. Significant difference (p<0.05) between elderly males and elderly females was found from a parameter, pole distance at T-wave peak. In the comparison of age difference, seven parameters regarding current moment, pole distance, and dynamics showed the significant difference between young and elderly males. Eight parameters also showed significant difference (p<0.05) between two younger and elderly female groups. Results showed that parameters regarding current moment, pole distance, and dynamics might be changed when people get older. In conclusion, gender and age difference should be considered when MCG data are analyzed for certain parameters.

Blood-Brain Barrier Experiments with Clinical Magnetic Resonance Imaging and an Immunohistochemical Study

  • Objective : The purpose of study was to evaluate the feasibility of brain magnetic resonance (MR) images of the rat obtained using a 1.5T MR machine in several blood-brain barrier (BBB) experiments. Methods : Male Sprague-Dawley rats were used. MR images were obtained using a clinical 1.5T MR machine. A microcatheter was introduced via the femoral artery to the carotid artery. Normal saline (group 1, n = 4), clotted autologous blood (group 2, n = 4), triolein emulsion (group 3, n = 4), and oleic acid emulsion (group 4, n = 4) were infused into the carotid artery through a microcatheter. Conventional and diffusion-weighted images, the apparent coefficient map, perfusion-weighted images, and contrast-enhanced MR images were obtained. Brain tissue was obtained and triphenyltetrazolium chloride (TTC) staining was performed in group 2. Fluorescein isothiocyanate (FITC)-labeled dextran images and endothelial barrier antigen (EBA) studies were performed in group 4. Results : The MR images in group 1 were of good quality. The MR images in group 2 revealed typical findings of acute cerebral infarction. Perfusion defects were noted on the perfusion-weighted images. The MR images in group 3 showed vasogenic edema and contrast enhancement, representing vascular damage. The rats in group 4 had vasogenic edema on the MR images and leakage of dextran on the FITC-labeled dextran image, representing increased vascular permeability. The immune reaction was decreased on the EBA study. Conclusion : Clinical 1.5T MR images using a rat depicted many informative results in the present study. These results can be used in further researches of the BBB using combined clinical MR machines and immunohistochemical examinations.

  • 무늬로 부터의 3차원 정보의 복구에 있어서, 투영의 왜곡효과는 왜곡된 무늬로 부터 구별되어야 한다. 그래서 본 논문에서는 가우스 구상의 보이는 면, 즉 반구상에서 무늬의 국소 해석을 통하여 면방향을 구하는 근사화된 최대유사 추정법을 제시한다. 정사영과 원을 영상시스템과 무늬소로 가정하고 원의 호길이에 일정하게 존재하는 법선방향의 정사영을 통한 법선 분포의 변화로 부터 면방향을 구한다. 구해진 면의 방향은 그래디언트 공간상의 한점으로 표시한 슬랜트와 틸트로 나타낸다. 또 구해진 면방향은 바늘지도로 나타낸다. 입력 데이터로는 임의로 만든 제주도 지도와 원무늬를 사용하여 알고리듬을 적용하였다.

Study on Atmospheric Corrosion for Two Different Marine Environments in India

  • In any developing nation major investment goes for infrastructure and it is not exception in India. Good numbers of buildings, bridges, shopping malls, car parks etc. are coming up with steel for sustainable development. Thus protecting the structures from corrosion are the challenges faced by professionals for all types of steel structures. About 3% of GDP is accounted for loss due to corrosion. To combat this up to date corrosion map is called for as the country has wide variation of climatic zones with vastcoastline. Logically organic paint system can be prescribed based on the corrosion rate on bare steel with respect to environment. Present paper will emphasis on the study conducted on two types of structural steel coated with organic paint located in twomarine environment having been exposed for three years, Test coupons made from steels both bare and coated are deployed at two field stations having marine (Digha) and industrial marine (Channai) environments. Various tests like AC impedance DC corrosion, polarisation, salt spray test, $SO_2$ chamber and Raman spectroscopy were carried out both in laboratory on fresh as well as coupons collected from exposure sites. Rust formed on the bare and scribed coated coupons are investigated. It is found that normal marine environment at Digha exhibits higher corrosion rate than polluted marine environment in Channai. Rust analysis indicates formation of ${\propto}$-FeoOH protects or reduces corrosion rate at Channai and formation of non-protective ${\gamma}$-FeoOH increases corrosion rate at Digha. The slower corrosion rate in Channai than at Digha is attributed due to availability of $SO_2$, in the environment, which converts non‐protective rust ${\gamma}$-FeoOH to protective rust ${\propto}$-FeoOH. While comparing the damage on the coated panels it is found that low alloy structural steel provides less damage than plain carbon steel. From the experimentations a suitable paint system specification is drawn for identical environments for low medium and high durability.
