Importance of accurate molecular diagnosis and quantification of particular disease-related pathogenic microorganisms is highlighted as an introductory step to prevent and care for diseases. In this study, we designed a primer/probe set for quantitative real-time polymerase chain reaction (qRT-PCR) targeting rgpA gene, known as the specific virulence factor of periodontitis-related pathogenic bacteria 'Porphyromonas gingivalis', and evaluated its diagnostic efficiency by detecting and quantifying relative bacterial load of P. gingivalis within saliva samples collected from clinical subjects. As a result of qRT-PCR, we confirmed that relative bacterial load of P. gingivalis was detected and quantified within all samples of positive control and periodontitis groups. On the contrary, negative results were confirmed in both negative control and healthy groups. Additionally, as a result of comparison with next-generation sequencing (NGS)-based 16S metagenome profiling data, we confirmed relative bacterial load of P. gingivalis, which was not identified on bacterial classification table created through 16S microbiome analysis, in qRT-PCR results. It showed that an approach to quantifying specific microorganisms by applying qRT-PCR method could solve microbial misclassification issues at species level of an NGS-based 16S microbiome study. In this respect, we suggest that P. gingivalis-specific primer/probe set introduced in present study has efficient applicability in various oral healthcare industries, including periodontitis-related microbial molecular diagnosis field.

Afflicted neurons in various neurodegenerative diseases generally display diverse and complex pathological features before catastrophic occurrence of massive neuronal loss at the late stages of the diseases. This complex nature of neuronal pathophysiology inevitably implicates systemwide changes in basic cellular activities such as transcriptional controls and signal cascades, and so on, as a cause. Recently, as one of these systemwide cellular changes associated with neurodegenerative diseases, epigenetic changes caused by protein toxicity have begun to be highlighted. Notably, recent advances in related techniques including next-generation sequencing (NGS) and mass spectrometry enable us to monitor changes in the post-translational modifications (PTMs) of histone proteins and to link these changes in histone PTMs to the specific transcriptional changes. Indeed, epigenetic alterations and consequent changes in neuronal transcriptome are now begun to be extensively studied in neurodegenerative diseases including Alzheimer's disease (AD). In this review, we will discuss details of our current understandings on epigenetic changes associated with two representative neurodegenerative diseases [AD and polyglutamine (polyQ) diseases] and further discuss possible future development of pharmaceutical treatment of the diseases through modulating these epigenetic changes.
The Korean Bioinformation Center (KOBIC) is a national bioinformatics research center in Korea. We developed many bioinformatics algorithms and applications to facilitate the biological interpretation of OMICS data. Here we present an introduction to major bioinformatics resources of databases and tools developed at KOBIC. These resources are classified into three main fields: genome, proteome, and literature. In the genomic resources, we constructed several pipelines for next generation sequencing (NGS) data processing and developed analysis algorithms and web-based database servers including miRGator, ESTpass, and CleanEST. We also built integrated databases and servers for microarray expression data such as MDCDP. As for the proteome data, VnD database, WDAC, Localizome, and CHARMM_HM web servers are available for various purposes. We constructed IntoPub server and Patome database in the literature field. We continue constructing and maintaining the bioinformatics infrastructure and developing algorithms.

선택 스플라이싱 (alternative splicing)은 mRNA (messenger RNA)의 전구체인 pre-mRNA가 mRNA로 전사될 때 pre-mRNA의 엑손 영역들 (exons)이 여러 가지 유형 (pattern)으로 다시 연결되는 과정을 말한다. 선택 스플라이싱에 의해 하나의 유전자로부터 서로 다른 mRNA가 만들어 지고 서로 다른 이소형의 단백질 (protein isoforms)이 생성된다. 현재까지 알려진 선택 스플라이싱의 유형은 약 7가지 종류가 있으며, 유전자의 돌연변이 및 질병과 밀접한 연관성을 가지고 있는 것으로 알려져 있다. 본 연구에서는 차세대 시퀀싱 (Next Generation Sequencing : NGS) 기술로 생성된 RNA-Seq 데이터로부터 각 유전자 영역에 대한 선택 스플라이싱 유형을 분류/추출하는 새로운 알고리즘을 제안한다. 제안된 알고리즘에서는 RNA-Seq 데이터를 DNA 시퀀스와 mRNA 트랜스크립트 시퀀스에 동시 매핑하고, 각 엑손 영역에 정렬된 RNA-Seq 데이터의 커버리지 정보 및 엑손의 접합 (junction) 정보를 이용하여 발현된 트랜스크립트 (transcript)의 종류와 양을 측정한다. 알고리즘의 유효성을 보이기 위하여 시뮬레이션 데이터를 이용한 인간 유전자 영역에서의 선택 스플라이싱 유형 추출 실험을 수행하였으며, 검증된 선택 스플라이싱 DB와 비교, 검증하였다.

최근 유전체학, NGS(Next Generation Sequencing) 기술, IT/NT 장비의 발전 등에 따라 방대한 양의 바이오-메디컬 데이터가 생산되고, 이에 따라 빅데이터를 활용한 헬스케어 산업이 급속히 발달하고 있으며, 이와 관련된 빅데이터 기술은 국민의 건강 증대와 건강한 고령 삶을 제공하는 핵심 기술로 급부상하고 있다. 패스웨이는 단백질, 유전자, 세포 등의 생체적 요소 간의 역학관계 혹은 상호작용 등을 네트워크 형식으로 표현한 생물학적 심층지식으로, 바이오-메디컬 빅데이터 분석에 있어서 널리 활용되고 있다. 하지만 패스웨이는 매우 다양한 형태를 갖고 용량이 매우 큰 빅데이터로 이를 분석하는데 많은 시간이 소요된다. 그래서 본 논문에서는 세계적으로 가장 우수하고 방대한 양의 패스웨이를 제공하는 KEGG 패스웨이 데이터베이스로부터 사용자가 관심 갖는 패스웨이만을 자동 수집하고 패스웨이 간 계층구조를 기반으로 네트워크를 구성 후, 해당 패스웨이 네트워크에 대한 클러스터링과 핵심 패스웨이 선정을 통해 패스웨이 간의 역학관계 또는 상호작용을 직관적으로 분석할 수 시스템을 제안했다.

표절과 관련된 이슈가 주목받고 있는 상황에서 표절을 검출하는 방법에 대한 연구가 활발히 진행되고 있다. 일반적으로 표절구간 검출을 위해 복잡한 자연어처리와 같은 의미론적 접근방법이 아닌 비교적 단순한 어휘기반의 문자열 처리 방법을 사용한다. 대표적인 방법으로는 지문법 (Fingerprinting)과 서열정렬 (Sequence alignment) 등이 있다. 하지만 이 방법들을 이용하여 대용량 문서에 대한 표절검사를 수행하기에는 시공간적 복잡도의 문제가 발생한다. 본 논문에서는 이러한 단점을 극복하기 위해 NGS (Next Generation Sequencing)에서 사용하는 BWT (Burrows-Wheeler Transform)[1]를 이용한 탐색방법을 응용한다. 또한 부분표절구간을 검출하고 정확도를 향상시키기 위해 질의문서를 분할하여 작은 조각으로 만든 뒤, 조각들에 대한 질의탐색을 수행한다. 본 논문에서는 질의문서를 분할하는 두 가지 방법을 소개한다. 두 가지 방법은 k-mer analysis를 이용한 방법과 random-split analysis를 이용한 방법으로, 각 방법의 장단점을 실험을 통해 분석하고 실제 부분표절구간의 검출 정확도를 측정하였다.
One of wild diploid Solanum species, Solanum chacoense, is one of the excellent resources for potato breeding because it is resistant to several important pathogens, but the species is not sexually compatible with potato (S. tuberosum) causing the limitation of sexual hybridization between S. tuberosum and S. chacoense. Therefore, diverse traits regarding resistance from the species can be introgressed into potato via somatic hybridization. After cell fusion, the identification of fusion products is crucial with molecular markers. In this study, S. chacoense specific markers were developed by comparing the chloroplast genome (cpDNA) sequence of S. chacoense obtained by NGS (next-generation sequencing) technology with those of five other Solanum species. A full length of the cpDNA sequence is 155,532 bp and its structure is similar to other Solanum species. Phylogenetic analysis resulted that S. chacoense is most closely located with S. commersonii. Sequence alignment with cpDNA sequences of six other Solanum species identified two InDels and 37 SNPs specific sequences in S. chacoense. Based on these InDels and SNPs regions, four markers for distingushing S. chacoense from other Solanum species were developed. These results obtained in this research could help breeders select breeding lines and facilitate breeding using S. chacoense in potato breeding.
In this study, we analyzed the diversity of ectomycorrhizal (ECM) fungal communities of Quercus spp. roots in the limestone area. We identified 45 generd of ECM using next generation sequencing (NGS) analysis. Soil chemical composition analysis confirmed soil pH, substitution calcium concentration, total nitrogen content, organic phosphate, and organic matter content. Shannon's Index was calculated according to the changes in soil chemical composition. The results of cluster analysis showed that Sebacina, Tomentella, Tuber, Densospora, Inocybe, Suillus, and Piloderma were the main genera of symbiotic ECM fungi that thrived in soil with high pH and calcium content.

최근 차세대 시퀀싱 (Next Generation Sequencing, NGS) 기술이 발전하면서 DNA, RNA 등의 시퀀싱 데이터를 이용한 유전체 분석 방식에 관한 연구가 활발히 이루어지고 있다. 차세대 시퀀싱 데이터를 이용한 유전체 분석 방식은 마이크로어레이 혹은 EST/cDNA 데이터를 이용한 기존의 분석 방식에 비하여 비용이 적게 들고 정확한 결과를 얻을 수 있다는 장점이 있다. 그러나 이 들 DNA, RNA 시퀀싱 데이터는 각 시퀀스의 길이가 짧고 전체 용량은 매우 커서 이 들 데이터로부터 정확한 분석 결과를 추출하는 데에 많은 어려움이 있다. 본 연구에서는 클라우드 컴퓨팅 기술을 기반으로 하여 대용량의 RNA 시퀀싱 데이터를 고속으로 처리하는 병렬 SNP 추출 알고리즘을 제안한다. 전체 게놈 데이터 중 유전자 영역만을 high coverage로 시퀀싱하여 얻어지는 RNA 시퀀싱 데이터는 유전자 변이 추출을 목적으로 분석되며, SNP(Single Nucleotide Polymorphism)와 같은 유전자 변이는 질병의 원인 규명 및 치료법 개발에 직접 이용된다. 제안된 알고리즘은 동시에 실행되는 다수의 Map/Reduce 함수에 의해서 대규모 RNA 시퀀스를 병렬로 처리하며, 레퍼런스 시퀀스에 매핑된 각 염기의 출현 빈도와 품질점수를 이용하여 SNP를 추출한다. 또한 이 들 SNP 추출 결과에 대한 시각적 분석 도구를 제공하여 SNP 추출 과정 및 근거를 시각적으로 확인/검증할 수 있도록 지원한다.
Technological advancement in human genome analysis and ICT (information & communication technologies) brought 'precision medicine' into our clinical practice. Precision medicine is a novel medical approach that provides personalized treatments tailored to each individual by precisely segmenting patient populations, based on robust data including a person's genetic information, disease information, lifestyle information, etc. Precision medicine has a potential to be applied to treating a range of tumors, in addition to non-small cell lung cancer, in which precision oncology has been actively practiced. In this article, we are reviewing precision medicine in head and neck cancer (HNC) with focus on tumor agnostic biomarkers and treatments such as NTRK, MSI-H/dMMR, TMB-H and BRAF V600E, all of which were recently approved by U.S. Food and Drug Administration (FDA).
