Molecular dynamics simulations were performed to predict the behavior of graphite atoms under neutron irradiation using large-scale atomic/molecular massively parallel simulator (LAMMPS) package with adaptive intermolecular reactive empirical bond order (AIREBOM) potential. Defect structures of graphite were compared with results from previous studies by means of density functional theory (DFT) calculations. The quantitative relation between primary knock-on atom (PKA) energy and irradiation damage on graphite was calculated. and the effect of PKA direction on the amount of defects is estimated by counting displaced atoms. Defects are classified into four groups: structural defects, energy defects, vacancies, and near-defect structures, where a structural defect is further subdivided into six types by decision tree method which is one of the supervised machine learning techniques.
고분자 분리막의 분자동역학 연구에서는 구성 원자 개수가 많고 투과 거동 계산시 긴 시간을 필요로 하기 때문에 적절한 고분자 주쇄의 길이를 선택하는 것이 매우 중요하다. 본 연구에서는 이러한 고분자 주쇄 길이와 투과 거동 간의 상관관계가 실제 분자동역학에서 어떻게 나타나는지 조사를 하고자 하였다. 널리 알려진 상용 고분자 Kapton(R) 폴리이미드 구조를 이용하여 분자동역학을 수행하였고 기체 투과 거동을 분석하였다. 고분자 주쇄의 움직임은 그 길이와 큰 연관성이 없었으며, 일반적인 인식과 달리 짧은 주쇄 길이를 갖고 있다고 해서 더 활발하게 움직이는 것은 아니라는 것을 확인할 수 있었다. 또한, 고분자 주쇄의 말단기는 상대적으로 움직이기 쉬울 것이라는 예상과 달리, 말단에 위치하지 않은 경우라도 말단기에 위치한 원자보다 더 높은 움직임을 보이는 경우도 많았다. 최종적으로 기체 분자의 투과 성능에서도 고분자 주쇄의 길이 및 말단기에 따른 영향은 관찰되지 않았다. 이는 기체 투과 전산모사에서 많이 언급되는 말단기 효과를 실제 전산모사에 적용할 경우, 각각의 모델 특성에 따라 제한적으로 적용을 하고 이에 대한 검증 과정을 반드시 수행하여야 한다는 것을 의미한다.
점토광물은 대기부터 지하수에 이르는 크리티컬존(critical zone) 영역에서 금속과 탄소 순환을 결정짓는 역할을 한다. 계산광물학 연구방법 중에 하나인 분자동역학(molecular dynamics) 시뮬레이션은 지구물질을 원자단위로 계산하기 때문에, 점토광물의 물리화학적 현상들에 대해 원자수준의 자세한 정보를 제공할 수 있다. 이번 연구에서는 clayFF 힘 장(force field)을 사용한 분자동역학 시뮬레이션을 이팔면체 점토광물인 깁사이트(gibbsite, $Al(OH)_3$), 카올리나이트(kaolinite, $Al_2Si_2O_5(OH)_4$), 파이로필라이트(pyrophyllite, $Al_2Si_4O_{10}(OH)_2$)에 적용하여 300 K, 1기압조건에서 각 광물이 가지는 격자상수와 원자간 거리를 계산하고 실험결과와 비교하였다. 더불어 수산기의 방향성 및 수소결합의 양상 그리고 파워스펙트럼(power spectrum)을 추가적으로 계산하였다. 계산 결과, 격자상수는 기존의 실험결과와 약 0.1~3.7% 미만의 오차율을 보였으며, 원자간 거리는 실험결과와 약 5% 미만의 차이를 가졌다. 깁사이트나 카올리나이트의 팔면체층 표면에 존재하는 수산기가 가지는 신축진동파수(stretching vibrational wavenumber)는 실험값 보다 약 $200-300cm^{-1}$ 높게 계산되었지만, 팔면체층 표면에 존재하는 수산기들의 상대적 크기의 경향은 기존 실험 결과와 일치하였다. 팔면체층 표면의 수산기가 (001)면과 이루는 각도도 기존 실험결과와 상당부분 일치한 반면에 내부 수산기의 경우는 다소 차이를 보였다. ClayFF를 사용한 분자동역학 시뮬레이션 연구 방법은 이팔면체 점토광물 표면 내(층간) 금속이온 흡착에 대한 수산기의 역할을 규명하는데 유용한 연구방법이 될 수 있음을 시사한다.
컴퓨터 시스템의 성능 및 다양한 전산모사 프로그램의 발전으로 더 복잡한 원소로 이루어진 화학시스템의 해석이 가능해지고, 그에 따라 분자동역학 전사모사를 활용한 연구가 활발히 이루어지고 있다. 특히, 기존에는 실험위주로 진행되던 고분자 막에 대한 기체 투과 특성을 계산하는 연구가 관심을 받고 있고, 식품포장, 의약품등에 사용되고 있는 기체차단성 막에 대한 분자동역학 연구가 많이 이루어지고 있다. 최근 실크 피브로인을 이용해 코팅막을 만들었을 때 기체 차단 효과가 나타난다는 보고가 있었고, 본 연구에서는 이러한 실크 피브로인을 활용해 복합막을 만들었을 때 산소 차단 효과가 나타나는지 확인하고자 분자동역학 전산모사를 이용해 연구를 진행하였다. 단일 모델을 제작하고 기체 투과 특성을 계산하고 실험값과 비교를 통해 모델이 실제 실험 결과를 반영하는 것을 확인하였고, 실제 복합막 모델을 만들어 고분자 내에서 기체 이동경로 분석을 진행한 결과 산소 분자가 피브로인 영역을 통과하지 못하고 막히는 것을 보여주었다. 따라서, 실크 피브로인이 도입된 복합막이 산소 차단 성능이 우수하여, 식품포장 등에 유용할 것으로 기대된다.
To satisfy good mechanical and optical properties of polymer-coated film products, it will be indispensable to elucidate the molecular orientation of polymer chains within coating liquids in coating flows. Using hybridized numerical method between computational fluid dynamics (CFD) and Brownian dynamics (BD) simulations can provide the useful information for the better quality control of coated films. Flexible polymer chains, e.g., ${\lambda}$-DNA molecules here, change their conformation according to the flow strength and the flow type. The molecular conformation within the coated film on the web or substrate is quite different, because the polymer chains experience the complicated flow strength and flow types in flow field. Especially in the slot coating flow, these chains are more extended by the extension-like flow field generated in the free surface curvature just beyond the downstream die region. Also, the polymer chain extension beneath the free surface can be affected by the die geometry, e.g., the coating gap, changing flow field.
Translocation of biopolymers such as DNA and RNA through a nano-pore is an important process in biotechnology applications. The translocation process of a biopolymer through an artificial nano-pore in the presence of a fluid solvent is simulated. The polymer motion is simulated by Langevin molecular dynamics (MD) techniques while the solvent dynamics are taken into account by lattice-Boltzmann method (LBM). The hydrodynamic interactions are considered explicitly by coupling the polymer and solvent through the frictional and the random forces. From simulation results we found that the hydrodynamic interactions between polymer and solvent speed-up the translocation process. The translocation time ${\tao}_T$ scales with the chain length N as ${{\tau}_T}^{\propto}N^{\alpha}$. The value of scaling exponents($\alpha$) obtained from our simulations are $1.29{\pm}0.03$ and $1.41{\pm}0.03$, with and without hydrodynamic interactions, respectively. Our simulation results are in good agreement with the experimentally observed value of $\alpha$, which is equal to $1.27{\pm}0.03$, particularly when hydrodynamic interaction effects are taken into account.
Radiation effects on materials are inherently multiscale phenomena in view of the fact that various processes spanning a broad range of time and length scales are involved. A multiscale modeling approach to embrittlement of pressure vessel steels is presented here. The approach includes an investigation of the mechanisms of defect accumulation, microstructure evolution and the corresponding effects on mechanical properties. An understanding of these phenomena is required to predict the behavior of structural materials under irradiation. We used molecular dynamics (MD) simulations at an atomic scale to study the evolution of high-energy displacement cascade reactions. The MD simulations yield quantitative information on primary damage. Using a database of displacement cascades generated by the MD simulations, we can estimate the accumulation of defects over diffusional length and time scales by applying kinetic Monte Carlo simulations. The evolution of the local microstructure under irradiation is responsible for changes in the physical and mechanical properties of materials. Mechanical property changes in irradiated materials are modeled by dislocation dynamics simulations, which simulate a collective motion of dislocations that interact with the defects. In this paper, we present a multi scale modeling methodology that describes reactor pressure vessel embrittlement in a light water reactor environment.
We have performed molecular dynamics simulations of atomistic models of $C_{60}$ molecules and DMPC bilayer membranes to study the static and dynamic effects of carbon nanoparticles on biological membranes. All four $C_{60}$-membrane systems were investigated representing dilute and concentrated solutions of $C_{60}$ residing either inside or outside the membrane. The concentrated $C_{60}$ molecules in water phase start forming an aggregated cluster. Due to its heavy mass, the cluster tends to adhere on the surface of the bilayer membrane, hindering both translational and rotational diffusion of individual $C_{60}$. On the other hand, once $C_{60}$ molecules accumulate inside the membrane, they are well dispersed in the central region of the bilayer membrane. Because of the homogeneous dispersion of $C_{60}$ inside the membrane, each leaflet is pushed away from the center, making the bilayer membrane thicker. This thickening of the membrane provides more room for both translational and rotational motions of $C_{60}$ inside the membrane compared to that in the water region. As a result, the dynamics of $C_{60}$ inside the membrane becomes faster with increasing its concentration.
In the present paper, we report a molecular dynamics (MD) simulation study for the structure and dynamics of H+ ions in non-rigid dehydrated H12-A zeolite framework at 298.15 K, using the same method we used in our previous studies of rigid and non-rigid zeolite-A frameworks. It is found that two different structures appear, depending on the choice of the Lennard-Jones parameter (σ) for the H+ ion, as is also observed in the study of rigid dehydrated H12-A zeolite framework, but the ranges of σ are different for the two structures. It is also found that some of the H+ ions exchanged their sites without changing the number of H+ ions at each site. The agreement between experimental and calculated structural parameters for non-rigid dehydrated H12-A zeolite is generally quite good. The calculated IR spectrum by Fourier transform of the total dipole moment auto-correlation function shows two major peaks, one around 2700 cm-1 and the other around 7000 cm-1. The former appears in the calculated IR spectra of non-rigid zeolite-A framework only system and the latter remains unexplained except, perhaps, as an indication of a new formation of a vibrational mode of the framework due to the adsorption of the H+ ions.

Structure and dynamics of $Na^+$ ions are investigated by molecular dynamics simulations of rigid dehydrated zeolite-A at several temperatures using a simple Lennard-Jones potential plus Coulomb potential. A best-fitted set of electrostatic charges is chosen from the results of simulation at 298.15 K and Ewald summation technique is used for the long-ranged character of Coulomb interaction. The calculated x, y, and z coordinates of $Na^+$ ions are in good agreement with the positions determined by X-ray crystallography within statistical errors, their random movings in different types of closed cages are well described by time-correlation functions, and $Na_Ⅰ$ type ions are found to be less diffusive than $Na_Ⅱ$ and $Na_{III}$. At 600.0 K, the unstable $Na_{III}$ type ion pushes down one of nearest $Na_{I}$ ions into the $\beta-cage$ and sits on the stable site Ⅰ, and the captured ion in the $\beta-cage$ wanders over and attacks one of 8 $Na_{I}$ type ions.
