Molecular Characterisation of Nilagiri Sheep (Ovis aries) of South India Based on Microsatellites

  • Genetic variation in Nilagiri sheep, the only apparel wool breed in South India was studied using 25 FAO recommended ovine-specific microsatellite markers. The number of observed alleles ranged from 3 to 8 with a mean of 5 across all loci. The size of alleles ranged from 72 to 228 bp. The frequency of alleles ranged from 0.0104 to 0.5781. In total, 125 alleles were observed at the 25 loci studied. The effective number of alleles ranged from 2.18 to 6.49. The mean number of effective alleles was 3.84 across all loci. All the 25 loci were found to be highly polymorphic. The PIC values ranged from 0.4587 to 0.8277 with a mean of 0.6485. Of 25 microsatellites studied, 17 were in Hardy-Weinberg Equilibrium proportions. The observed heterozygosity ranged from 0.4222 to 1.000 with a mean value of 0.7610 whereas the expected heterozygosity ranged from 0.5415 to 0.8459 with a mean value of 0.7213. Except six loci, the other loci revealed negative within-population inbreeding estimates (FIS) indicating excess of heterozygotes in the population of Nilagiri sheep.

  • 분자 마커의 선택은 집단유전학의 연구방법을 결정하는 중요한 고려사항으로, 현재까지 동식물의 집단유전학 연구에는 알로자임, RAPD, RFLP, AFLP, microsatellite, SNP, ISSR 등이 개발되어 주로 사용되고 있다. 이 중 microsatellite는 핵뿐만 아니라 엽록체, 미토콘드리아와 같은 세포소기관의 게놈상에 매우 풍부하게 존재하며, 핵에서 유래된 microsatellite는 높은 다형성을 보이는 공우성 마커로 집단 구조 및 유전적 다양성 연구에서 최근 선호된다. Microsatellite는 보통 1~6 bp의 짧은 서열이 반복된 것으로 각각의 유전자좌에 특화된 프라이머를 사용하여 증폭한다. Microsatellite는 PCR 반응으로 쉽게 유전자형을 분석할 수 있는 장점이 있으나, 종 특이적으로 개발되고 계통적으로 매우 가까운 근연종에게만 적용될 수 있는 단점이 있다. 따라서, 야생식물의 경우 microsatellite 개발에 필요한 게놈 정보가 부족하고 신규 개발비용이 많이 소요되어 적용이 쉽지 않았으나, 점차 개발비용이 낮아지고 있어, 야생식물을 대상으로 한 microsatellite 연구들이 증가하고 있는 추세이다. 따라서, 본 논문에서는 야생식물의 microsatellite를 이용한 분석 기초를 마련하고자 microsatellite 마커의 다양한 개발 및 분석 방법, 진화 모델 및 적용 분야에 대해 소개하고, 유전자형 결정시 잘못된 결론을 도출할 가능성이 높은 부분에 대한 사항들을 지적하여 야생식물의 microsatellite를 이용한 집단유전학적 분석에 도움을 주고자 하였다.

  • This paper shows an application of single crystal metals and Single Shell Polymer Concentrator (SSPC) to Solar Thermal Propulsion (STP). Based on it, we fabricated a breadboard model of STP system (STP-BBM) for microsatellites. We also proposed Eco-Friendly End-of-Life De-Orbiting (EFELDO) by using such a high performance STP system.

Evidence for Genetic Similarity of Vegetative Compatibility Groupings in Sclerotinia homoeocarpa

  • Vegetative compatibility groups (VCGs) are determined for many fungi to test for the ability of fungal isolates to undergo heterokaryon formation. In several fungal plant pathogens, isolates belonging to a VCG have been shown to share significantly higher genetic similarity than those of different VCGs. In this study we sought to examine the relationship between VCG and genetic similarity of an important cool season turfgrass pathogen, Sclerotinia homoeocarpa. Twenty-two S. homoeocarpa isolates from the Midwest and Eastern US, which were previously characterized in several studies, were all evaluated for VCG using an improved nit mutant assay. These isolates were also genotyped using 19 microsatellites developed from partial genome sequence of S. homoeocarpa. Additionally, partial sequences of mitochondrial genes cytochrome oxidase II and mitochondrial small subunit (mtSSU) rRNA, and the atp6-rns intergenic spacer, were generated for isolates from each nit mutant VCG to determine if mitochondrial haplotypes differed among VCGs. Of the 22 isolates screened, 15 were amenable to the nit mutant VCG assay and were grouped into six VCGs. The 19 microsatellites gave 57 alleles for this set. Unweighted pair group methods with arithmetic mean (UPGMA) tree of binary microsatellite data were used to produce a dendrogram of the isolate genotypes based on microsatellite alleles, which showed high genetic similarity of nit mutant VCGs. Analysis of molecular variance of microsatellite data demonstrates that the current nit mutant VCGs explain the microsatellite genotypic variation among isolates better than the previous nit mutant VCGs or the conventionally determined VCGs. Mitochondrial sequences were identical among all isolates, suggesting that this marker type may not be informative for US populations of S. homoeocarpa.

Genetic diversity analysis of Glycyrrhiza uralensis using 8 novel polymorphic microsatellite markers

  • Licorice plant (Glycyrrhiza spp.) is an important herb, but the major portion of the national demand is imported to Korea because the domestic production base is vulnerable. We performed basic molecular breeding research for domestic cultivation and production. All publicly available G. uralensis EST sequences, which totaled 56,089, were assembled into 4,821 unigenes and examined for microsatellites. Eight polymorphic microsatellite loci were identified and 16 G. uralensis and 6 G. glabra accessions, which were collected from different locations, were genotyped using the microsatellites. Genetic diversity within the accessions was estimated by construction of a dendrogram. The dendrogram was clustered into two groups. The results showed that there is a correlative genetic relationship between species. The microsatellite markers were found to be useful for diversity analysis as they are able to successfully distinguish the Glycyrrhiza accessions.

Mining and analysis of microsatellites in human coronavirus genomes using the in-house built Java pipeline

  • Microsatellites or simple sequence repeats are motifs of 1 to 6 nucleotides in length present in both coding and non-coding regions of DNA. These are found widely distributed in the whole genome of prokaryotes, eukaryotes, bacteria, and viruses and are used as molecular markers in studying DNA variations, gene regulation, genetic diversity and evolutionary studies, etc. However, in vitro microsatellite identification proves to be time-consuming and expensive. Therefore, the present research has been focused on using an in-house built java pipeline to identify, analyse, design primers and find related statistics of perfect and compound microsatellites in the seven complete genome sequences of coronavirus, including the genome of coronavirus disease 2019, where the host is Homo sapiens. Based on search criteria among seven genomic sequences, it was revealed that the total number of perfect simple sequence repeats (SSRs) found to be in the range of 76 to 118 and compound SSRs from 01 to10, thus reflecting the low conversion of perfect simple sequence to compound repeats. Furthermore, the incidence of SSRs was insignificant but positively correlated with genome size (R2 = 0.45, p > 0.05), with simple sequence repeats relative abundance (R2 = 0.18, p > 0.05) and relative density (R2 = 0.23, p > 0.05). Dinucleotide repeats were the most abundant in the coding region of the genome, followed by tri, mono, and tetra. This comparative study would help us understand the evolutionary relationship, genetic diversity, and hypervariability in minimal time and cost.

Diversity and Genetic Relationships among Seven West African Goat Breeds

  • This study was carried out to determine the genetic relationships among seven west African goat breeds : Casamance Goat (Kolda, Senegal), Labe Goat (Fouta Djallon, Guinea), three Sahel Goat (Djoloff, Senegal ; Maradi, Niger; Gorgol, Mauritania) red Sokoto Goat (Maradi, Niger) and Guera goat (Atar, Mauritania).The polymorphism of six microsatellites and the ${\alpha}_{s1}$-casein locus was analysed. The six microsatellite loci were polymorphic with a mean number of alleles ranging from 2.71 to 4.0. At the ${\alpha}_{s1}$-casein locus, A and B were the most frequent alleles, which are known to be associated with a high level of protein synthesis. A neighbour-joining tree and a Principal Component Analysis were performed and the reliability of both methods was tested. Our study shows that the genetic relationships among the breeds analysed correspond to their geographical distribution and in addition, that the Labe Goat is strongly separated from the other breeds. Among the seven markers used, four have an effect on the distribution of breeds while three seem to be non-informative.

우리나라 긴꼬리닭의 계통분류학적 추정

  • This study was carried out to ascertain phylogenetic status of long-tail chicken which found recently in Korea and was presumed to be a kind of Korean Natives. 10 loci microsatellites were analysed for 449 birds of 11 groups and 2 region of mitochondrial DNA were sequenced for 135 birds of the same groups, that consist of 3 introduced breeds and 8 Korean Natives including 3 long-tail chicken. In mean numbers of alleles per locus(MNA) for microsatellites, long-tail chicken were smaller (2.60${\sim}$3.20) than the others, but in heterozygosities, were higher(0.4087${\sim}$0.5375) than others that were the same level of MNA. And in the neighbor joining bootstrap tree drawing by Nei's standard distance, they made a cluster with some Korean Native groups. All of the nucleotide sequences of mitochondrial cytochrome b gene and D-loop were classified into 23 haplotypes. In long-tail chicken, the haplotypes were 3 kinds, and were different among the groups (LTA, LTB and LTD). Resultly, it was supposed that 3 groups of the long-tail chicken be all a kind of Korean Natives.

Genetic Relationships among Australian and Mongolian Fleece-bearing Goats

  • Microsatellites (MS) are useful for quantifying genetic variation within and between populations and for describing the evolutionary relationships of closely related populations. The main objectives of this work were to estimate genetic parameters, measure genetic distances and reconstruct phylogenetic relationships between Australian Angora/Angora_Aus/ and Cashmere/Cashmere_Aus/ populations and three Mongolian Cashmere goat (Bayandelger/BD/, Zavkhan Buural/ZB/, and Gobi Gurvan Saikhan/GGS/) populations based on variation at fourteen MS loci. The level and pattern of observed and expected heterozygosity and polymorphic information content of the fourteen loci studied across the populations were quite similar and high. Except for SRCRSP07, all studied microsatellites were in Hardy-Weinberg Equilibrium (p<0.001). Moderate genetic variation (7.5%) was found between the five goat populations with 92.5% of total genetic variation attributable to diversity existing between the individuals within each population. The greatest Nei's genetic distances were found between the Angora and four Cashmere populations (0.201-0.276) and the lowest distances were between the Mongolian Cashmere goat populations (0.026-0.031). Compared with other Cashmere goat populations, the GGS (crossbred with Russian Don Goats) population had the smallest pairwise genetic distance from the Australian Angora population (0.192). According to a three-factorial correspondence analysis (CA), the three different Mongolian Cashmere populations could hardly be distinguished from each other.
