  • Aptamers are functional nucleic acids that can specially bind to proteins, peptides, amino acids. nucleotides, drugs, vitamins and other organic and inorganic compounds. The aptamers are identified from random DNA or RNA libraries by a SELEX (systematic evolution of ligands by exponential amplification) process. As aptamers have the advantage, and potential ability to be released from the limitations of antibodies, they are attractive to a wide range of therapeutic and diagnostic applications. Aptamers, with a high-affinity and specificity, could fulfil molecular the recognition needs of various fields in biotechnology. In this work, we reviewed some aptamer Selection techniques, properties, medical applications of their molecules and their biotechnological applications, such as ELONA (enzyme linked oligonucleotide assay), flow cytometry, biosensors, electrophoresis, chromatography and microarrays.

Statistical Tests for Time Course Microarray Experiments

  • Microarray technology allows the monitoring of expression levels for thousands of genes simultaneously. In time-course experiments in which gene expression is monitored over time we are interested in testing gene expression profiles for different experimental groups. We propose a statistical test based on the ANOVA model to identify genes that have different gene expression profiles among experimental groups in time-course experiments. Using this test, we can detect genes that have different gene expression profiles among experimental groups. The proposed model is illustrated using cDNA microarrays of 3,840 genes obtained in an experiment to search for changes in gene expression profiles during neuronal differentiation of cortical stem cells.

Hot Pepper Functional Genomics: Monitoring of Global Gene Expression Profiles During Non-Host Resistance Reactions in Hot Pepper Plant ( Capsicum annuum).

  • Since hot peppers (Capsicum annuum L.) are getting reputation as an important source of vitamins, medicine and many other areas, consumption and cultivation is being increased in the world. In spite of this usefulness, so little attention has been given to the hot pepper plants. To date, less than 500 nucleotide sequences including redundancy has been identified in NCBI database. Therefore we started to EST sequencing project for initial characterization of the genome, because of the large genome size of hot pepper (2.7 3.3 ${\times}$ 109 bp), To date, a set of 10,000 non-redundant genes were identified by EST sequencing for microarray-based gene expression studies. At present, cDNA microarrays containing 4,685 unigene clones are used for hybridization labeled targets derived from pathogen infected and uninoculated leaf tissues. Monitoring of gene expression profiles of hot pepper interactions with soybean pustule pathogen (Xag;Xanthomonas axonopodis pv. glycine) will be presented.

  • DNA microarray는 분자생물학 및 DNA 컴퓨팅 분야에 널리 사용되고 있는 실험 도구이다. DNA microarray를 이용하는 한 예는 알려진 유전자 집합을 바탕으로 하여 hybridization을 통해 새로운 DNA 서열을 분석하는 것이다. 이를 위한 가장 간단한 방법은 알려진 유전자의 모든 서열을 DNA microarray 상에 올려놓는 것이지만 이는 결과의 정확도 및 칩 제작비용 면에서 비효율적이다. 따라서 일반적으로는 유전자 서열 정보를 파악한 후 일련의 DNA 서열을 선택하는 probe 디자인 과정을 거친다. 그러나 현재 유전자 서열을 바탕으로 최적의 probe 집합을 찾는 결정적인 방법이 존재하고 있지 않다. 이에 본 논문은 oligo DNA microarray을 이용한 DNA 서열 분석 문제에 있어서 가능한 많은 유전자를 인식하면서 최소의 probe 개수를 갖는 집합을 찾는 방법을 제안한다. 제시된 방법은 가능한 probe 집합들로 해집합을 구성한 후, 유전알고리즘을 이용한 진화 과정을 통해 목적하는 probe 집합을 찾는다. 본 논문에서는 GenBank로부터 얻은 일련의 유전자 집합을 대상으로 실험하였으며 그 결과를 분석하였다.

  • DNA microarray becomes a major tool for the investigation of global gene expression in all aspects of cancer and biomedical research. DNA microarray experiment generates enormous amounts of data and they are meaningful only in the context of a detailed description of microarrays, biomaterials, and conditions under which they were generated. MicroArray Gene Expression Data (MGED) society has established microarray standard for structured management of these diverse and large amount data. MGED MAGE-OM (MicroArray Gene Expression Object Model) is an object oriented data model, which attempts to define standard objects for gene expression. To assess the relevance of DNA microarray analysis of cancer research it is required to combine clinical and genomics data. MAGE-OM, however, does not have an appropriate structure to describe clinical information of cancer. For systematic integration of gene expression and clinical data, we create a new model, Cancer Genomics Object Model.

A Method for Evaluation of the Quality of DNA Microarray Spots

  • To establish a method to evaluate the quality of the printed microarray and DNA fragments' immobilization. The target gene fragments that were made with the restriction display PCR (RD-PCR) technique were printed on a superamine modified glass slide, then immobilized with UV cross-linking and heat. This chip was hybridized with universal primers that were labeled with cy3-dUTP, as well as cDNA that was labeled with cy3-dCTP, as the conventional protocol. Most of the target gene fragments on the chip showed positive signals, but the negative control showed no signal, and vice versa. We established a method that enables an effective evaluation of the quality of the microarrays.

Quantitative Analysis of Nucleic Acids - the Last Few Years of Progress

  • DNA and RNA quantifications are widely used in biological and biomedical research. In the last ten years, many technologies have been developed to enable automated and high-throughput analyses. In this review, we first give a brief overview of how DNA and RNA quantifications are carried out. Then, five technologies (microarrays, SAGE, differential display, real time PCR and real competitive PCR) are introduced, with an emphasis on how these technologies can be applied and what their limitations are. The technologies are also evaluated in terms of a few key aspects of nucleic acids quantification such as accuracy, sensitivity, specificity, cost and throughput.

Insulin Resistance Does Not Influence Gene Expression in Skeletal Muscle

  • Insulin resistance is commonly observed in patients prior to the development of type 2 diabetes and may predict the onset of the disease. We tested the hypothesis that impairment in insulin stimulated glucose-disposal in insulin resistant patients would be reflected in the gene expression profile of skeletal muscle. We performed gene expression profiling on skeletal muscle of insulin resistant and insulin sensitive subjects using microarrays. Microarray analysis of 19,000 genes in skeletal muscle did not display a significant difference between insulin resistant and insulin sensitive muscle. This was confirmed with real-time PCR. Our results suggest that insulin resistance is not reflected by changes in the gene expression profile in skeletal muscle.

  • Toxicology is under challenge from several new trends in science and technology, namely computer, the Internet, genome projects, genomic technologies, and combinatorial chemistry. These new trends will drastically change research style of toxicology. In addition to conventional uni cellular tests and animal tests using rodents, computer simulation, DNA chips (microarrays), in vivo tests using simple model organisms such as nematodesor flies become important routine screening tests. How to arrange these tests in tiers will become a new problem. Endocrine disruptors hypothesis is a good example for this kind of futuristic approach. Computer, particularly the Internet, is also enabling toxicologists and regulatory experts to collaborate more closely. The IPCS (International Program for Chemical Safety) which is ajoint project of WHO, ILO and UNEP, is a well-known international collaborative research for chemical risk assessments. The GINC project of IPCS is an effort to utilize the Internet for such collaborations. Some efforts were also made to establish regional collaboration network in East Asia under this project.
