제주조릿대 잎은 항염, 해열 및 이뇨작용을 가지고 있어 위궤양, 목마름 및 토혈 치료를 위한 민간의약으로 사용되어 왔다. 본 저자들은 제주조리대 잎에서 분리한 피토케미칼 풍부 추출물(PRE)과 그 에틸아세테이트 분획물(EPRE)은 여러 위암 세포주에서 세포사멸을 유도하는 항암 효과가 있다고 보고한 바 있다. 본 연구는 EPRE의 세포사멸 유도 기전에 관여하는 분자표적들을 탐색하기 위하여 EPRE을 처리한 SNU-16 세포에서 mRNA와 microRNA (miRNA)의 프로파일 변화를 분석하였다. RNA sequencing 분석을 통해 총 2,875개의 차등적으로 발현되는 유전자들(DEGs)을 동정하였다. 유전자 온톨로지(GO)와 KEGG 경로 분석 결과, EPRE는 세포사멸, 유사 분열-활성화 단백질 키나제(MAPK) 및 염증 반응, 종양 괴사 인자(TNF) 신호 전달 및 암 경로에 관여하는 유전자들의 발현을 조절하는 것으로 나타났다. 단백질-단백질 상호 작용(PPI) 네트워크 분석으로 세포사멸 및 세포죽음과 관련된 유전자들 간의 상호작용들을 확인할 수 있었다. 그리고, miRNA sequencing 분석을 통해 총 27개의 차별적으로 발현되는 miRNAs (DEMs)를 동정하였다. GO와 KEGG 경로 분석 결과, EPRE는 세포주기, 세포사멸 및 tropomyosin-receptor-kinase (TRK) 수용체 신호 전달, 성장인자-β(TGF-β), 핵인자 κB (NF-κB) 및 암 경로에 관여하는 miRNAs의 발현을 조정하였다. 본 연구결과는 EPRE의 항암 효과의 근본적인 메커니즘에 대한 통찰력을 제공한다.
단백질과 단백질의 상호작용은 최근 각광받고 있는 분야이다. 효모를 이용해 two-hybrid system의 실험으로 밝혀진 약 5,000여 개의 이스트 단백질의 위치정보를 이용하여 가중치를 부여고 단백질 신호 전달 경로 추출을 위한 LSPF 알고리즘을 최초로 제안 하였다. 세포 내 단백질 위치정보를 기반으로 제안한 LSPF 알고리즘에 의해 산출된 결과 중 의미적 상관도가 높은 것을 채택한 후 KEGG에서 제공하는 신호전달 경로와 같은 신호전달 경로를 추출하는지 비교분석 하였다. 최초로 제안된 단백질 위치정보를 이용한 신호전달 경로 찾기 연구가 발전되면 다양한 유전적 질병의 원인을 파악할 수 있고 치료제 개발에 단서를 얻을 수 있는 초석이 될 수 있다.
Objective: We aimed to identify key genes, pathways and function modules in the development of diffuse large B-cell lymphoma (DLBCL) with microarray data and interaction network analysis. Methods: Microarray data sets for 7 DLBCL samples and 7 normal controls was downloaded from the Gene Expression Omnibus (GEO) database and differentially expressed genes (DEGs) were identified with Student's t-test. KEGG functional enrichment analysis was performed to uncover their biological functions. Three global networks were established for immune system, signaling molecules and interactions and cancer genes. The DEGs were compared with the networks to observe their distributions and determine important key genes, pathways and modules. Results: A total of 945 DEGs were obtained, 272 up-regulated and 673 down-regulated. KEGG analysis revealed that two groups of pathways were significantly enriched: immune function and signaling molecules and interactions. Following interaction network analysis further confirmed the association of DEGs in immune system, signaling molecules and interactions and cancer genes. Conclusions: Our study could systemically characterize gene expression changes in DLBCL with microarray technology. A range of key genes, pathways and function modules were revealed. Utility in diagnosis and treatment may be expected with further focused research.
Benzene and ethylbenzene (BE), the volatile organic compounds (VOCs) are common constituents of cleaning and degreasing agents, paints, pesticides, personal care products, gasoline and solvents. VOCs are evaporated at room temperature and most of them exhibit acute and chronic toxicity to human. Chronic exposure of benzene is responsible for myeloid leukemia and also ethylbenzene is also recognized as a possible carcinogen. To evaluate the BE effect on human, whole human genome 35 K oligonucleotide microarray were screened for the identification of the differential expression profiling. We identified 280 up-regulated and 201 down-regulated genes changed by more than 1.5 fold by BE exposure. Functional analysis was carried out by using DAVID bioinformatics software. Clustering of these differentially expressed genes were associated with immune response, cytokine-cytokine receptor interaction, toll-like signaling pathway, small cell lung cancer, immune response, apoptosis, p53 signaling pathway and MAPKKK cascade possibly constituting alternative or subordinate pathways of hematotoxicity and immune toxicity. Gene ontology analysis methods including biological process, cellular components, molecular function and KEGG pathway thus provide a fundamental basis of the molecular pathways through BEs exposure in human lymphoma cells. This may provides a valuable information to do further analysis to explore the mechanism of BE induced hematotoxicity.
Shigella flexneri is a facultative intracellular pathogen that causes bacillary dysentery in humans. Infection with S. flexneri can result in more than a million deaths yearly and most of the victims are children in developing countries. Therefore, identifying novel and unique drug targets against this pathogen is instrumental to overcome the problem of drug resistance to the antibiotics given to patients as the current therapy. In this study, a comparative analysis of the metabolic pathways of the host and pathogen was performed to identify this pathogen's essential enzymes for the survival and propose potential drug targets. First, we extracted the metabolic pathways of the host, Homo sapiens, and pathogen, S. flexneri, from the KEGG database. Next, we manually compared the pathways to categorize those that were exclusive to the pathogen. Further, all enzymes for the 26 unique pathways were extracted and submitted to the Geptop tool to identify essential enzymes for further screening in determining the feasibility of the therapeutic targets that were predicted and analyzed using PPI network analysis, subcellular localization, druggability testing, gene ontology and epitope mapping. Using these various criteria, we narrowed it down to prioritize 5 novel drug targets against S. flexneri and one vaccine drug targets against all strains of Shigella. Hence, we suggest the identified enzymes as the best putative drug targets for the effective treatment of S. flexneri.
세포 내에서 일어나는 단백질 신호 전달 과정은 단백질간의 상호작용을 통해 수행되고 조절된다. Yeast 상호작용 정보와 녹색형광단백질(GFP)을 이용하여 밝혀진 약 5,000여 개의 Yeast 단백질 위치정보를 이용하여 가중치를 부여하고 신호 전달경로 추출 및 예측을 위한 고성능 LocSPF 알고리즘을 최초로 제안하였다. 가중치 알고리즘에 의해 산출된 결과 중 의미 상관도가 높은 것을 채택한 후 KEGG에서 제공하는 신호전달 경로와 같은 신호전달 경로를 추출하는지 유사도 비교를 하였다. 한편 더 나아가 아직 실험을 통해 밝혀지지 않은 단백질 신호전달 경로를 예측하여 결과를 제시함으로써 본 연구를 통해서 알려지지 않은 새로운 신호전달 경로를 발견하거나 이전 경로에 참여하지 않은 단백질들을 발견할 수 있는 가능성을 제시 하였다.
Objective: The objective is to identify genomic regions and candidate genes associated with age to 105 kg (AGE), average daily gain (ADG), backfat thickness (BF), and eye muscle area (EMA) in Yorkshire pig. Methods: This study used a total of 104,380 records and 11,854 single nucleotide polymorphism (SNP) data obtained from Illumina porcine 60K chip. The estimated genomic breeding values (GEBVs) and SNP effects were estimated by single-step genomic best linear unbiased prediction (ssGBLUP). Results: The heritabilities of AGE, ADG, BF, and EMA were 0.50, 0.49, 0.49, and 0.23, respectively. We identified significant SNP markers surpassing the Bonferroni correction threshold (1.68×10-6), with a total of 9 markers associated with both AGE and ADG, and 4 markers associated with BF and EMA. Genome-wide association study (GWAS) analyses revealed notable chromosomal regions linked to AGE and ADG on Sus scrofa chromosome (SSC) 1, 6, 8, and 16; BF on SSC 2, 5, and 8; and EMA on SSC 1. Additionally, we observed strong linkage disequilibrium on SSC 1. Finally, we performed enrichment analyses using gene ontology and Kyoto encyclopedia of genes and genomes (KEGG), which revealed significant enrichments in eight biological processes, one cellular component, one molecular function, and one KEGG pathway. Conclusion: The identified SNP markers for productive traits are expected to provide valuable information for genetic improvement as an understanding of their expression.
대사 공학의 발전과 함께 생물체에 유전자 재조합기술과 관련 분자생물학 및 화학공학적 기술을 이용하여 새로운 대사회로를 도입하거나 기존의 대사회로를 제거 증폭 변경시켜 세포나 균주의 대사 특성을 조절하는(directed modification) 일련의 기술들이 가능해지고 있다. 하지만 이러한 대사회로를 조절하기 위해서는 많은 선행 연구에 대한 고찰이 필요하며, 일선 연구자들은 방대한 선행 자료를 검색하고 일일이 읽으면서 자신에게 필요한 정보를 수집하고 있다. 따라서 효율적으로 대사 모델을 구축하고, 방대한 대사관련 연구논문으로부터 대사흐름 관련 정보를 자동으로 추출하는 기술의 개발이 중요한 이슈로 부각되고 있다. 본 논문에서는 대사경로 재구축을 위한 서열과 패턴 기반의 텍스트 마이닝 기법을 제안한다. 제안된 기법은 웹 로봇을 이용하여 최신의 논문을 반자동적으로 수집하고 이를 이용하여 최신의 논문을 로컬 데이터베이스로 구축한다. 또한 생물학 개체명의 인식율을 높이기 위해 유전자 온토로지를 이용하며, NCBI에서 제공하는 Tokenizer 라이브러리를 이용하여 개체명의 파괴 없이 인식할 수 있게 하였다. 본 연구에서 제안한 텍스트 마이닝 기법에서는 패턴을 이용하여 논문으로부터 대사경로 지식을 추출하게 되므로 올바른 패턴을 확보하는 것이 중요한 문제이다. 논문에서는 패턴의 수집을 위하여 대표적인 대사 경로 전문 사이트인 일본의 KEGG 경로 데이터베이스에서 추출한 Glycosphingolip건 종에 대한 20,000 여건의 논문에서 66개의 패턴을 추출하였다. 제안된 기법의 유효성을 입증하기 위하여 Glycosphingolipid종의 GLS 대사경로 19개 개체명을 이용하여 시스템을 평가하였다. 그 결과 논문 125,907건에 대하여 정확도 96.3%, 재현을 95.1%, 처리시간 15초의 성능을 보였다. 본 논문에서 제안된 시스템은 대사 경로 재구축에 유용하게 활용될 수 있을 것으로 기대된다.
Objective: Endometrial cancer (EC) is the most common gynecologic malignancy. Identification of potential biomarkers of EC would be helpful for the detection and monitoring of malignancy, improving clinical outcomes. Methods: The Weighted Gene Co-expression Network Analysis method was used to identify prognostic markers for EC in this study. Moreover, underlying molecular mechanisms were characterized by KEGG pathway enrichment and transcriptional regulation analyses. Results: Seven gene co-expression modules were obtained, but only the turquoise module was positively related with EC stage. Among the genes in the turquoise module, COL5A2 (collagen, type V, alpha 2) could be regulated by PBX (pre-B-cell leukemia homeobox 1)1/2 and HOXB1(homeobox B1) transcription factors to be involved in the focal adhesion pathway; CENP-E (centromere protein E, 312kDa) by E2F4 (E2F transcription factor 4, p107/p130-binding); MYCN (v-myc myelocytomatosis viral related oncogene, neuroblastoma derived [avian]) by PAX5 (paired box 5); and BCL-2 (B-cell CLL/lymphoma 2) and IGFBP-6 (insulin-like growth factor binding protein 6) by GLI1. They were predicted to be associated with EC progression via Hedgehog signaling and other cancer related-pathways. Conclusions: These data on transcriptional regulation may provide a better understanding of molecular mechanisms and clues to potential therapeutic targets in the treatment of EC.

"G protein-coupled receptor 40" (GPR40), a receptor for long-chain fatty acids, mediates the stimulation of glucose-induced insulin secretion. We examined the profiles of differential gene expression in GPR40-activated cells treated with linoleic acid, and finally predicted the integral pathways of the cellular mechanism of GPR40-mediated insulinotropic effects. After constructing a GPR40-overexpressing stable cell line (RIN-40) from the rat pancreatic ${\beta}$-cell line RIN-5f, we determined the gene expression profiles of RIN-5f and RIN-40. In total, 1004 genes, the expression of which was altered at least twofold, were selected in RIN-5f versus RIN-40. Moreover, the differential genetic profiles were investigated in RIN-40 cells treated with $30{\mu}M$ linoleic acid, which resulted in selection of 93 genes in RIN-40 versus RIN-40 treated with linoleic acid. Based on the Kyoto Encyclopedia of Genes and Genomes Pathway (KEGG, http://www.genome.jp/kegg/), sets of genes induced differentially by treatment with linoleic acid in RIN-40 cells were found to be related to mitogen-activated protein (MAP) kinase- and neuroactive ligand-receptor interaction pathways. A gene ontology (GO) study revealed that more than 30% of the genes were associated with signal transduction and cell proliferation. Thus, this study elucidated a gene expression pattern relevant to the signal pathways that are regulated by GPR40 activation during the acute period. Together, these findings increase our mechanistic understanding of endogenous molecules associated with GPR40 function, and provide information useful for identification of a target for the management of type 2 diabetes mellitus.
