Development and Validation of a Perfect KASP Marker for Fusarium Head Blight Resistance Gene Fhb1 in Wheat

  • Fusarium head blight (FHB) is a devastating wheat disease with a significant economic impact. Fhb1 is the most important large effect and stable QTL for FHB resistance. A pore-forming toxin-like (PFT) gene was recently identified as an underlying gene for Fhb1 resistance. In this study, we developed and validated a PFT-based Kompetitive allele specific PCR (KASP) marker for Fhb1. The KASP marker, PFT_KASP, was used to screen 298 diverse wheat breeding lines and cultivars. The KASP clustering results were compared with gelbased gene specific markers and the widely used linked STS marker, UMN10. Eight disagreements were found between PFT_KASP and UMN10 assays among the tested lines. Based on the genotyping and sequencing of genes in the Fhb1 region, these genotypes were found to be common with a previously characterized susceptible haplotype. Therefore, our results indicate that PFT_KASP is a perfect diagnostic marker for Fhb1 and would be a valuable tool for introgression and pyramiding of FHB resistance in wheat cultivars.

Development and Utilization of KASP Markers Targeting the Lipoxygenase Gene in Soybean

  • Lipoxygenase gives soybeans their grassy flavor, which can disrupt food processing efficiency. This study aimed to identify soybean genotypes with lipoxygenase deficiency among 1,001 soybean accessions and to develop kompetitive allele specific PCR (KASP) markers that can detect lipoxygenase mutations. Three lipoxygenase isozymes (Lox1, Lox2, and Lox3) were analyzed using a colorimetric assay based on a substrate-enzyme reaction. Among the 1,001 accessions examined, two (IT160160 and IT276392) exhibited a deficiency solely in Lox1, and one (IT269984) lacked both Lox1 and Lox2. IT160160 had a 74-bp deletion in exon 8 of Lox1 (Glyma13g347600), whereas IT276392 displayed a missense mutation involving the change of C to A at position 2,880 of Lox1. Moreover, we successfully developed four KASP markers that specifically target Lox1, Lox2, and Lox3 mutations. To validate the Lox1 KASP markers, we used two F2:3 populations generated through a cross between Daepung 2 (lipoxygenase wild type, maternal parent), IT160160, and IT276392 (null Lox1, paternal parent). The results revealed that the Daepung 2 × IT160160 group followed the expected 3:1 ratio according to Mendel's law, whereas the Daepung 2 × IT276392 group did not. Furthermore, a comparison between the colorimetric and KASP marker analyses results revealed a high agreement rate of 96%. KASP markers offer a distinct advantage by allowing the distinction of heterozygous types independent of other variables. As a result, we present an opportunity to expedite the lipoxygenase-deficient cultivar development.

  • Genome resequencing by next-generation sequencing technology can reveal numerous single nucleotide polymorphisms (SNPs) within a closely-related cultivar group, which would enable the development of sufficient SNP markers for mapping and the identification of useful genes present in the cultivar group. We analyzed genome sequence data from 13 Korean japonica rice varieties and discovered 740,566 SNPs. The SNPs were distributed at 100-kbp intervals throughout the rice genome, although the SNP density was uneven among the chromosomes. Of the 740,566 SNPs, 1,014 SNP sites were selected on the basis of polymorphism information content (PIC) value higher than 0.4 per 200-kbp interval, and 506 of these SNPs were converted to Kompetitive Allele-Specific PCR (KASP) markers. The 506 KASP markers were tested for genotyping with the 13 sequenced Korean japonica rice varieties, and polymorphisms were detected in 400 KASP markers (79.1%) which would be suitable for genetic analysis and molecular breeding. Additionally, a genetic map comprising 205 KASP markers was successfully constructed with 188 $F_2$ progenies derived from a cross between the varieties, Junam and Nampyeong. In a phylogenetic analysis with 81 KASP markers, 13 Korean japonica varieties showed close genetic relationships and were divided into three groups. More KASP markers are being developed and these markers will be utilized in gene mapping, quantitative trait locus (QTL) analysis, marker-assisted selection and other strategies relevant to crop improvement.

Epistatic Interaction Analysis of Two Dull Genes, wx-mq and du1, Affecting Amylose Content Using Nearly Isogenic Lines in Rice

  • Glutinous rice is a key grain quality trait occupying an important part during rice processing in most rice growing areas. Amylose content (AC) of rice determine eating quality which is one of the major traits in rice breeding program. In this study, a gene pyramiding approach was used to introduce two dull genes, responsible for low amylose contents, for glutinous rice breeding using marker assisted selection (MAS). Two dull genes were located on chromosome 6 (wx-mq, AC: 12.7 %) and chromosome 10 (du1, AC: 10.3%), respectively. To test whether these two dull genes have an epistatic interaction, we developed an F2 population by crossing two nearly isogenic lines(NILs) harboring wx-mq and du1. Gene based marker and KASP marker were used to select NILs(NIL-nor, NIL-wxmq, NIL-du1, and NIL-wxmq/du1) from the F2 population. A two-way ANOVA revealed an epistatic interaction between the two genes in the F2 population. The mean of Amylose contents for NIL-nor, NIL-wxwq, NIL-(du1, and NIL-wxmq/du1 were 17.3%, 12.5%, 9.7%, and 7.2%, respectively. This interaction was confirmed by an analysis of NILs indicating that both genes are involved in the same genetic mechanism controlling amylose contents. This result will be useful for rice breeding related to amylose content.

Detection of Blackleg Resistance Gene Rlm1 in Double-Low Rapeseed Accessions from Sichuan Province, by Kompetitive Allele-Specific PCR

  • Blackleg is a serious disease in Brassica plants, causing moderate to severe yield losses in rapeseed worldwide. Although China has not suffered from this disease yet (more aggressive Leptosphaeria maculans is not present yet), it is crucial to take provisions in breeding for disease resistance to have excellent blackleg-resistant cultivars already in the fields or in the breeding pipeline. The most efficient strategy for controlling this disease is breeding plants with identified resistance genes. We selected 135 rapeseed accessions in Sichuan, including 30 parental materials and 105 hybrids, and we determined their glucosinolate and erucic acid content and confirmed 17 double-low materials. A recently developed single-nucleotide polymorphism (SNP) marker, SNP_208, was used to genotype allelic Rlm1/rlm1 on chromosome A07, and 87 AvrLm1-resistant materials. Combined with the above-mentioned seed quality data, we identified 11 AvrLm1-resistant double-low rapeseed accessions, including nine parental materials and two hybrids. This study lays the foundation of specific R gene-oriented breeding, in the case that the aggressive Leptosphaeria maculans invades and establishes in China in the future and a robust and less labor consuming method to identify resistance in canola germplasm.

새누리 벼 품종 배경 lipoxygenase-3 결핍 자포니카 근동질계통 개발 (Development of Near-Isogenic Line of japonica Rice Cultivar Saenuri without Lipoxygenase-3)

  • 벼의 Lipoxygenase-3 (LOX-3) 결핍은 벼의 저장 후 고미취 발생 저감에 효과가 있는 것으로 보고되었다. 우리나라 밥쌀용 품종의 저장 후 품질 향상을 위해 대면적 재배품종인 새누리 유전배경에 LOX-3가 결핍된 자포니카 근동질계통 개발을 위한 육종사업이 수행되었다. 1차 육종단계에서는 다우담을 LOX-3 결핍 수여친으로 활용하여 신동진과 1회 여교배 후 발색반응을 통해 LOX-3 결핍 계통을 선발하였고 약배양을 통해 조기에 고정계통 HR27873-AC12를 육성하였다. 2차 육종단계에서는 HR27873-AC12를 LOX-3 수여친으로 하고 새누리를 반복친으로 하여 1회 여교배 후 분자표지 선발과 농업형질에 대한 표현형 선발을 통해 HR28896-31-3-1-1 (이하 HR28896)를 선발하였다. 1, 2차 단계에서 육성된 HR27873-AC12와 HR28896 계통은 LOX-3가 결핍되어 있으나 재배품종으로 활용하기에는 열악형질이 수반되어 있었다. 3차 육종단계에서 HR28896계통과 새누리를 다시 교배하여 분자표지 선발과 표현형에 대한 강한 선발압을 적용하여 최종적으로 BC2F7세대 HR30960-186-2-1-2-1를 선발하여 전주624호로 계통명을 부여하였다. 분자표지 검정 결과 전주624호는 LOX-3가 결핍된 것으로 확인되었다. 전주624호는 중만생종으로 단간 내도복 직립초형에 벼흰잎마름병 및 줄무늬잎마름병에 저항성 계통으로 새누리와 농업형질 특성이 비슷하였다. 전주624호의 수량구성요소는 새누리와 대부분 같았으나 현미 천립중이 유의하게 감소하였고 수량성은 다소 낮았다. 전주624호의 외관품위는 새누리에 비해 좋았고 식미 특성은 비슷하였다. 406개 KASP 마커를 이용한 유전배경 분석 결과 전주624호는 새누리의 유전배경을 95.8% 회복하여 근동질계통으로 판단되었다. 전주624호는 새누리 품종 배경의 LOX-3가 결핍된 자포니카 근동질계통으로 최초 수여친인 다우담의 열약 형질 수반문제를 극복하였으며 새누리와 비슷한 농업형질 특성과 유전배경을 가지고 있어 저장 후 품질 향상을 위한 실용적인 재배품종, lox-3 도입을 위한 교배모본 및 유전자 효과 구명을 위한 유전재료로 활용될 것으로 기대된다.
