Comparison of Protein Internal Motion by Inter-helical Motional Correlations and Hydrogen Bond Ratio

  • Internal motion of the protein has been described in many papers with C$_{\alpha}$ correlation coefficients to find motional correlation and functional characteristics. To describe the secondary structural motion and stability in protein, we have studied molecular dynamics (MD) simulations on FADD Death Domain and FADD Death Effector Domain which have a similar structure but have different functional characteristics. After 10ns MD simulations, the inter-helical motional correlations and the hydrogen bond ratios were compared between the two domains. From these data we could distinctly compare the internal motions of them and could explain the differences in experimental thermodynamic melting behaviors at molecular level.

SCATOMi : Scheduling Driven Circuit Partitioning Algorithm for Multiple FPGAs using Time-multiplexed, Off-chip, Multicasting Interconnection Architecture

  • FPGA-based logic emulator with lane gate capacity generally comprises a large number of FPGAs connected in mesh or crossbar topology. However, gate utilization of FPGAs and speed of emulation are limited by the number of signal pins among FPGAs and the interconnection architecture of the logic emulator. The time-multiplexing of interconnection wires is required for multi-FPGA system incorporating several state-of-the-art FPGAs. This paper proposes a circuit partitioning algorithm called SCATOMi(SCheduling driven Algorithm for TOMi)for multi-FPGA system incorporating four to eight FPGAs where FPGAs are interconnected through TOMi(Time-multiplexed, Off-chip, Multicasting interconnection). SCATOMi improves the performance of TOMi architecture by limiting the number of inter-FPGA signal transfers on the critical path and considering the scheduling of inter-FPGA signal transfers. The performance of the partitioning result of SCATOMi is 5.5 times faster than traditional partitioning algorithms. Architecture comparison show that the pin count is reduced to 15.2%-81.3% while the critical path delay is reduced to 46.1%-67.6% compared to traditional architectures.

Granulometric Analysis of Sediment: Preliminary Results for Inter-lab Calibration (퇴적물 입도분석 방식 비교: 예비결과)

  • Grain size distributions of sediment samples were analyzed by the different methods, and the results were compared. Reported data of the bottom sediments from the Korean seas show significant deviations among the institutes, and the inter-lab comparison and calibration procedures are considered to be necessary. Grain size data by different methods show different results. Laser diffraction method provides good precision in replicate analysis, but underestimates the amounts of finer (smaller than 2-3 ${\mu}m$) fraction. Data from particle settling method, on the other hand, represent significant errors in the coarse silt (5-6 ${\phi}$) fraction, and slightly overestimate the clay fraction. In the sieve and pipette methods, best results were taken in 0.5 ${\phi}$ interval of analysis. Especially in the coarse silt fraction, pipette analysis is suggested to be made with 0.5 ${\phi}$ interval. During the dry sieving procedure in 1 ${\phi}$ interval, serious errors occur when large amounts of sample materials were concentrated in a particular sieve.

Comparison of Measurement Methods for Volatile Organic Compounds in Ambient Air Using Adsorbent Tubes and Canisters (흡착관과 캐니스터를 이용한 대기 중 휘발성유기화합물 측정방법의 비교 평가)

  • This study was carried out to evaluate the performance of two sampling methods, i.e., adsorbent tubes and canisters, for the measurement of ambient volatile organic compounds (VOCs). A total of 24 target VOCs were selected from a list of 48 priority hazardous air pollutants (HAPs) in Korea. The two sampling methods were investigated with a wide range of performance criteria such as repeatability, linearity, and lower detection limits. In addition, mean relative errors (MRE) and mean duplicate precisions (MDP) were estimated by inter-lab comparison studies for duplicate field samples. Precisions for the two methods appeared to be well comparable with the performance criteria recommended by USEPA TO-15 and TO-17 for canister and adsorbent methods, respectively. Correlations and variations between the VOCs concentrations determined by the two methods were generally good in most cases. However, MREs and MDPs for individual VOCs appeared to be widely ranged, depending on each VOC. This implies that the two methods have its own advantages and disadvantages in determining a variety of VOCs in ambient air, and neither of which has absolute superiority. Finally, 9 of 24 VOCs were found to be difficult to determine by either methods due to their unstability in a canister, and lack of appropriate standard materials. Thus, it is suggested that development of measurement methods for such unstable VOCs is an urgent task from a viewpoint of HAPs management.

  • In this paper, we described the Cramer-Rao Lower Bound (CLRB) performances of Time Difference of Arrival (TDOA) and Frequency Difference of Arrival (FDOA) methods when there are multiple emitters. The TDOA and FDOA values between two receivers can be simultaneously estimated by using the so-called Complex Ambiguity Function (CAF). In the case of multiple emitters, there exist Inter Symbol Interferences (ISIs) in the measurement data. Therefore, it is required to reduce the effect of ISI and provide a performance evaluation method of TDOA and FDOA estimations. In order to eliminate the ISIs, using of a filter bank before calculating CAF is proposed when the carrier frequencies of the emitters are different to one another. Angle of Arrival (AOA) or Received Signal Strength (RSS) methods before calculating CAF were proposed to reduce the ISIs when the carrier frequencies are the same. In order to evaluate the CRLB of TDOA and FDOA estimations, we employed the conditional probability distribution method and described the numerical comparison results.

Evaluation of Methodology for the Measurement of VOCs in the Air by Adsorbent Sampling and Thermal Desorption with GC Analysis (흡착포집 및 열탈착/GC 분석에 의한 공기 중 휘발성 유기화합물의 측정방법론 평가)

  • This study was carried out to evaluate the performance of a sampling and analytical methodology for the measurement of selected volatile organic compounds (VOCs) in the ambient air. VOCs were determined by the adsorbent tube sampling and automatic thermal desorption coupled with GC/FID and GC/MSD analysis. Target analytes were aromatic VOCs, including BTEX, 1,3,5-and 1,2,4,-trimethylbenzenes(TMBs), and naphthalene. The methodology was investigatedwith a wide range of performance criteria such as repeatability, linearity, lower detection limits, collection efficiency, thermal conditioning, breakthrough volume and calibration methods using internal and external standards. standards. Stability of samples collected on adsorbent tubes during storage was also investigated. In addition, the sampling and analytical method developed during this study was applied to real samples duplicately collected in various indoor and outdoor environments. Precisions for the duplicate samples and distributed volume samples appeared to be well comparable with the performance criteria recommended by USEPA TO-17. The audit accuracy was estimated by inter-lab comparison of both duplicate samples and standard materials between the two independent labs. The overall precision and accuracy of the method were estimated to be within 30% for major aromatic VOCs such as BTEX. This study demonstrated that the adsorbent sampling and thermal desorption method can be reliably applied for the measurement of BTEX in ppb levels frequently occurred in common indoor and ambient environments.

The Comparison of Morphological and Constituents of the Leaves of Magnolia officinalis, M. biloba and M. obovata (중국 및 일본산 후박 잎의 형태 및 성분 비교)

  • In this study, we analyzed and quantified the contents of magnolol (1), honokiol (2), and obovatol (3) in the leaves of Magnolia species by HPLC. HPLC methods were developed and validated by ICH guide lines comparing the linearity, intraday precision, inter-day precision. The optimal conditions were as follows; wavelength: 288 nm, column: Zorbax Eclipse XDBC18 $(2.1\times150\;mm,\;5{\mu}m)$, mobile phase: Acetonitril - 0.1 % $H_3PO_4$ (45:55, v/v) buffer, flow rate: 0.5 ml/min. The contents of magnolol, honokiol and obovatol were 1.08%, 2.37%, and 0.57% in the leaves of M. officinalis, 0.50%, 0.03%, and 1.54% in the leaves of M. biloba, 0.37%, 0.03%, and 0.76% in the leaves of M. obovata. The contents of effective ingredients in the leaves of M. officinalis and M biloba were higher than that of M. obovata. Especially, the content of obovatol in the leaves of M. biloba was remarkably high. This result showed that the shapes of leaves have a certain relationship with the content of obovatol.

Establishment of Test Conditions and Interlaboratory Comparison Study of Neuro-2a Assay for Saxitoxin Detection (Saxitoxin 검출을 위한 Neuro-2a 시험법 조건 확립 및 실험실 간 변동성 비교 연구)

  • Paralytic shellfish poisoning (PSP) including Saxitoxin (STX) is caused by harmful algae, and poisoning occurs when the contaminated seafood is consumed. The mouse bioassay (MBA), a standard test method for detecting PSP, is being sanctioned in many countries due to its low detection limit and the animal concerns. An alternative to the MBA is the Neuro-2a cell-based assay. This study aimed to establish various test conditions for Neuro-2a assay, including cell density, culture conditions, and STX treatment conditions, to suit the domestic laboratory environment. As a result, the initial cell density was set to 40,000 cells/well and the incubation time to 24 hours. Additionally, the concentration of Ouabain and Veratridine (O/V) was set to 500/50 μM, at which most cells died. In this study, we identified eight concentrations of STX, ranging from 368 to 47,056 fg/μl, which produced an S-shaped dose-response curve when treated with O/V. Through inter-laboratory variability comparison of the Neuro-2a assay, we established five Quality Control Criteria to verify the appropriateness of the experiments and six Data Criteria (Top and Bottom OD, EC50, EC20, Hill slop, and R2 of graph) to determine the reliability of the experimental data. The Neuro-2a assay conducted under the established conditions showed an EC50 value of approximately 1,800~3,500 fg/μl. The intra- & inter-lab variability comparison results showed that the coefficients of variation (CVs) for the Quality Control and Data values ranged from 1.98% to 29.15%, confirming the reproducibility of the experiments. This study presented Quality Control Criteria and Data Criteria to assess the appropriateness of the experiments and confirmed the excellent repeatability and reproducibility of the Neuro-2a assay. To apply the Neuro-2a assay as an alternative method for detecting PSP in domestic seafood, it is essential to establish a toxin extraction method from seafood and toxin quantification methods, and perform correlation analysis with MBA and instrumental analysis methods.
