  • In most biological laboratory, sequences from sequence machine are stored into file disks as simple files. It will be hard work to store and manage the sequence data with consistency and integrity such as storing redundant files. It is required needed to develop a system which integrated and managed genome data with consistency and integrity for accurate sequence analysis. There fore, in this paper, we not only store gene and protein sequence data through sequencing but also manage them. We also make a integrate schema for transforming the file formats and design database system using it. As integrated schema is designed as a BSML, it is possible to apply a style language of XSL. From this, we can transfer among heterogeneous sequence formats.

  • 본 논문에서는 개인 특화된 의료를 위한 진단, 치료선택, 예후 추정을 지원하기 위한 정보를 전문 의료인에게 효과적으로 제공하기 위한 데이터베이스 설계와 구축을 제시한다. 내원 환자들의 유전자 수준의 미시 데이터, 임상학적 거시 데이터, 가족력, 유사 질환군 등의 연관정보 데이터를 통합 연계하여 이력으로 관리하고, 데이터의 점진적 누적이 가능한 통합의료시스템을 위한 데이터베이스 설계의 프레임워크를 구축하였다.

An integrated bioinformatics analysis of mouse testis protein profiles with new understanding

  • The testis is major male gonad responsible for spermatogenesis and steroidogenesis. Much knowledge is still remained to be learned about the control of these events. In this study, we performed a comprehensive bioinformatics analysis on 1,196 mouse testis proteins screened from public protein database. Integrated function and pathway analysis were performed through Database for Annotation, Visualization and Integrated Discovery (DAVID) and ingenuity Pathway Analysis (IPA), and significant features were clustered. Protein membrane organization and gene density on chromosomes were analyzed and discussed. The enriched bioinformatics analysis could provide clues and basis to the development of diagnostic markers and therapeutic targets for infertility and male contraception.

An Integrated Genomic Resource Based on Korean Cattle (Hanwoo) Transcripts

  • We have created a Bovine Genome Database, an integrated genomic resource for Bos taurus, by merging bovine data from various databases and our own data. We produced 55,213 Korean cattle (Hanwoo) ESTs from cDNA libraries from three tissues. We concentrated on genomic information based on Hanwoo transcripts and provided user-friendly search interfaces within the Bovine Genome Database. The genome browser supported alignment results for the various types of data: Hanwoo EST, consensus sequence, human gene, and predicted bovine genes. The database also provides transcript data information, gene annotation, genomic location, sequence and tissue distribution. Users can also explore bovine disease genes based on comparative mapping of homologous genes and can conduct searches centered on genes within user-selected quantitative trait loci (QTL) regions. The Bovine Genome Database can be accessed at http://bgd.nabc.go.kr.

  • 최근 인터넷과 네트워크 기술이 급격히 발전함에 따라 대용량의 동영상 데이터에 대한 서비스 요구가 급격히 증가하고 있으며, 인터넷 사용자는 비디오, 오디오, 텍스트 등으로 표현되는 다양한 멀티미디어 컨텐츠를 쉽게 이용할 수 있게 되었다. 이러한 환경에서 동영상 컨텐츠의 저장, 교환 및 검색에 있어서 보다 나은 편리성을 요구하게 되었고, 이것은 동영상 데이터의 다양한 정보를 기술하기 위한 메타데이터의 중요성을 더욱 증대시키게 되었다. 그러나 이러한 서비스들을 데이터 포맷 및 서비스 종류에 따라 각기 다른 표준을 사용하고 있어 업계간 또는 서비스간에 다르게 표현되는 메타데이터 정보들을 통합 관리하기는 어려운 실정이다. 따라서, 이 논문에서는 기존의 메타데이터 관리 시스템의 이점을 수용하고, 이를 확장하여 각각의 표준에 따라 서로 다르게 표현되는 동영상 메타데이터를 통합 관리하기 위한 시스템을 제안한다.

Data-processing pipeline and database design for integrated analysis of mycoviruses

  • Recent and ongoing discoveries of mycoviruses with new properties demand the development of an appropriate research infrastructure to analyze their evolution and classification. In particular, the discovery of negative-sense single-stranded mycoviruses is worth noting in genome types in which double-stranded RNA virus and positive-sense single-stranded RNA virus were predominant. In addition, some genomic properties of mycoviruses are more interesting because they have been reported to have similarities with the pathogenic virus family that infects humans and animals. Genetic information on mycoviruses continues to accumulate in public repositories; however, these databases have some difficulty reflecting the latest taxonomic information and obtaining specialized data for mycoviruses. Therefore, in this study, we developed a bioinformatics-based pipeline to efficiently utilize this genetic information. We also designed a schema for data processing and database construction and an algorithm to keep taxonomic information of mycoviruses up to date. The pipeline and database (termed 'mycoVDB') presented in this study are expected to serve as useful foundations for improving the accuracy and efficiency of future research on mycoviruses.

  • The Korean Bioinformation Center (KOBIC) is a national bioinformatics research center in Korea. We developed many bioinformatics algorithms and applications to facilitate the biological interpretation of OMICS data. Here we present an introduction to major bioinformatics resources of databases and tools developed at KOBIC. These resources are classified into three main fields: genome, proteome, and literature. In the genomic resources, we constructed several pipelines for next generation sequencing (NGS) data processing and developed analysis algorithms and web-based database servers including miRGator, ESTpass, and CleanEST. We also built integrated databases and servers for microarray expression data such as MDCDP. As for the proteome data, VnD database, WDAC, Localizome, and CHARMM_HM web servers are available for various purposes. We constructed IntoPub server and Patome database in the literature field. We continue constructing and maintaining the bioinformatics infrastructure and developing algorithms.

  • Recently according to developing of bioinformatics techniques, there are a lot of researches about large amount of biological data. And a variety of files and databases are being used to manage these data efficiently. However, because of the deficiency of standardization there are a lot of problems to manage the data and transform one into the other among heterogeneous formats. We are interested in integrating. saving, and managing gene and protein sequence data generated through sequencing. Accordingly, in this paper the goal of our research is to implement the system to manage sequence data and transform a sequence file format into other format. To satisfy these requirements, we adopt BSML (Bioinformatics Sequence Markup Language) as the standard to manage the bioinformatics data. And then we integrate and store the heterogeneous 리at file formats using BSML schema based DTD. And we developed the system to apply the characteristics of object-oriented database and to process XPath query, one of the efficient structural query. that saves and manages XML documents easily.

  • 공개된 데이터베이스들에서 말에 대한 생물학적인 데이터와 지놈 데이터를 분석하여 말 데이터베이스를 구축하였다. 말 데이터베이스는 말의 생물학적인 데이터와 지놈 데이터를 생물정보학적인 분석방법으로 분석하고 이들 데이터를 통합하여 제공하는데 목적을 두고 있다. 본 데이터베이스는 말의 생물학적 데이터와 지놈 분석 데이터 그리고 생물정보학적인 분석프로그램을 제공하는 인터페이스로 구성하였다. 또한 사용자의 편의를 돕기 위해서 쉽게 이용할 수 있도록 웹 메뉴를 구성 하였으며 말에 대한 다양한 정보를 제공할 수 있게 하였다. 말 데이터베이스를 이용할 수 있는 웹 주소는 http://www.primate.or.kr/horse이다.

A Unified Object Database for Biochemical Pathways

  • One of the most important issues in post-genome era is identifying functions of genes and understanding the interaction among them. Such interactions from complex biochemical pathways, which are very useful to understand the organism system. We present an integrated biochemical pathway database system with a set of software tools for reconstruction, visualization, and simulation of the pathways from the database. The novel features of the presented system include: (a) automatic integration of the heterogeneous biochemical pathway databases, (b) gene ontology for high quality of database in the integration and query (c) various biochemical simulations on the pathway database, (d) dynamic pathway reconstruction for the gene list or sequence data, (e) graphical tools which enable users to view the reconstructed pathways in a dynamic form, (f) importing/exporting SBML documents, a data exchange standard for systems biology.
