Genetic and Phenotypic Diversity of Plant Growth Promoting Rhizobacteria Isolated from Sugarcane Plants Growing in Pakistan

  • Bacteria were isolated from roots of sugarcane varieties grown in the fields of Punjab. They were identified by using API20E/NE bacterial identification kits and from sequences of 16S rRNA and amplicons of the cpn60 gene. The majority of bacteria were found to belong to the genera of Enterobacter, Pseudomonas, and Klebsiella, but members of genera Azospirillum, Rhizobium, Rahnella, Delftia, Caulobacter, Pannonibacter, Xanthomonas, and Stenotrophomonas were also found. The community, however, was dominated by members of the Pseudomonadaceae and Enterobacteriaceae, as representatives of these genera were found in samples from every variety and location examined. All isolates were tested for the presence of five enzymes and seven factors known to be associated with plant growth promotion. Ten isolates showed lipase activity and eight were positive for protease activity. Cellulase, chitinase, and pectinase were not detected in any strain. Nine strains showed nitrogen fixing ability (acetylene reduction assay) and 26 were capable of solubilizing phosphate. In the presence of 100 mg/l tryptophan, all strains except one produced indole acetic acid in the growth medium. All isolates were positive for ACC deaminase activity. Six strains produced homoserine lactones and three produced HCN and hexamate type siderophores. One isolate was capable of inhibiting the growth of 24 pathogenic fungal strains of Colletotrichum, Fusarium, Pythium, and Rhizoctonia spp. In tests of their abilities to grow under a range of temperature, pH, and NaCl concentrations, all isolates grew well on plates with 3% NaCl and most of them grew well at 4 to $41^{\circ}C$ and at pH 11.

  • Cold-adapted bacteria survive in extremely cold temperature conditions and exhibit various mechanisms of adaptation to sustain their regular metabolic functions. These adaptations include several physiological and metabolic changes that assist growth in a myriad of ways. Successfully sensing of the drop in temperature in these bacteria is followed by responses which include changes in the outer cell membrane to changes in the central nucleoid of the cell. Their survival is facilitated through many ways such as synthesis of cryoprotectants, cold acclimation proteins, cold shock proteins, RNA degradosomes, Antifreeze proteins and ice nucleators. Agricultural productivity in cereals and legumes under low temperature is influenced by several cold adopted bacteria including Pseudomonas, Acinetobacter, Burkholderia, Exiguobacterium, Pantoea, Rahnella, Rhodococcus and Serratia. They use plant growth promotion mechanisms including production of IAA, HCN, and ACC deaminase, phosphate solublization and biocontrol against plant pathogens such as Alternaria, Fusarium, Sclerotium, Rhizoctonia and Pythium.

Role of $N_2$ flow rate on etch characteristics and variation of line edge roughness during etching of silicon nitride with extreme ultra-violet resist pattern in dual-frequency $CH_2F_2/N_2$/Ar capacitively coupled plasmas

  • The process window for the etch selectivity of silicon nitride ($Si_3N_4$) layers to extreme ultra-violet (EUV) resist and variation of line edge roughness (LER) of EUV resist were investigated durin getching of $Si_3N_4$/EUV resist structure in a dual-frequency superimposed capacitive coupled plasma (DFS-CCP) etcher by varying the process parameters, such as the $CH_2F_2$ and $N_2$ gas flow rate in $CH_2F_2/N_2$/Ar plasma. The $CH_2F_2$ and $N_2$ flow rate was found to play a critical role in determining the process window for infinite etch selectivity of $Si_3N_4$/EUV resist, due to disproportionate changes in the degree of polymerization on $Si_3N_4$ and EUV resist surfaces. The preferential chemical reaction between hydrogen and carbon in the hydrofluorocarbon ($CH_xF_y$) polymer layer and the nitrogen and oxygen on the $Si_3N_4$, presumably leading to the formation of HCN, CO, and $CO_2$ etch by-products, results in a smaller steady-state hydrofluorocarbon thickness on $Si_3N_4$ and, in turn, in continuous $Si_3N_4$ etching due to enhanced $SiF_4$ formation, while the $CH_xF_y$ layer is deposited on the EUV resist surface. Also critical dimension (and line edge roughness) tend to decrease with increasing $N_2$ flow rate due to decreased degree of polymerization.

Conversion of Apricot Cyanogenic Glycosides to Thiocyanate by Liver and Colon Enzymes

  • Some of the edible plants like apricot kernel, flaxseed, and cassava generate hydrogen cyanide (HCN) when cyanogenic glycosides are hydrolyzed. Rhodanese (thiosulfate: cyanide sulfurtransferases of TSTs; EC: 2.8.1.1) is a sulfide-detoxifying enzymes that converts cyanides into thiocyanate and sulfite. This enzyme exists in a liver and kidneys in abundance. The present study is to evaluate the conversion of apricot cyanogenic glycosides into thiocyanate by human hepatic (HepG2) and colonal (HT-29) cells, and the induction of the enzymes in the rat. The effects of short term exposure of amygdalin to rats have also been investigated. Cytosolic, mitochondrial, and microsomal fractions from HepG2 and HT-29 cells and normal male Spraque-Dawley rats were used. When apricot kernel extract was used as substrate, the rhodanese activity in liver cells was higher than the activity in colon cells, both from established human cell line or animal tissue. The cytosolic fractions showed the highest rhodanese activity in all of the cells, exhibiting two to three times that of microsomal fractions. Moreover, the cell homogenates could metabolize apricot extract to thiocyanate suggesting cellular hydrolysis of cyanogenic glycoside to cyanide ion, followed by a sulfur transfer to thiocyanate. After the consumption of amygdalin for 14 days, growth of rats began to decrease relative to that of the control group though a significant change in thyroid has not been observed. The resulting data support the conversion to thiocyanate, which relate to the thyroid dysfunction caused by the chronic dietary intake of cyanide. Because Korean eats a lot of Brassicaceae vegetables such as Chinese cabbage and radish, the results of this study might indicate the involvement of rhodanese in prolonged exposure of cyanogenic glycosides.

Desalting of papermaking tobacco sheet extract using selective electrodialysis

  • The inorganic components in tobacco sheet extract have significant influence on the sensory taste of the cigars and the harmful component delivery in cigarette smoke. To identify the contributions of the divalent inorganic components on harmful components delivery in cigarette smoke, a self-made selective electrodialysis was assembled with monovalent ion-selective ion exchange membranes. The influences of current density and extract content on the desalination performance were investigated. Result indicates that the majorities chloride, nitrate, and sulfate ions were removed, comparing with 50-60% of potassium and only less than 10% of magnesium and calcium ions removed in the investigated current density. The permselectivity of the tested cations across the Selemion CSO cation exchange membranes follows the order: $K^+>Ca^{2+}>Mg^{2+}$. A current density of $15mA/cm^2$ is an optional choice by considering both the energy consumption and separation efficiency. When the extract contents are in the range of 7%-20%, the removal ratios the potassium ions are kept around 60%, while the removal ratios of the calcium and magnesium ions fluctuate in the range of 16-27% and 8-14%, respectively. The tobacco smoke experiments indicated that the divalent metal ions have dual roles for the harmful component delivery in cigarette smoke. The divalent potassium and calcium ions were unfavorable for the total particulate matter emission but beneficial to decrease the HCN delivery in the mainstream cigarette smoke. The selective electrodialysis is a robust technology to decrease the harmful component delivery in cigarette smoke.

The Analytic Gradient with a Reduced Molecular Orbital Space for the Equation-of-Motion Coupled-Cluster Theory: Systematic Study of the Magnitudes and Trends in Simple Molecules

  • The analytic gradient method for the equation-of-motion coupled-cluster singles and doubles (EOM-CCSD) energy has been extended to employ a reduced molecular orbital (MO) space. Not only the innermost core MOs but also some of the outermost virtua l MOs can be dropped in the reduced MO space, and a substantial amount of computation time can be reduced without deteriorating the results. In order to study the magnitudes and trends of the effects of the dropped MOs, the geometries and vibrational properties of the ground and excited states of BF, CO, CN, N2, AlCl, SiS, P2, BCl, AIF, CS, SiO, PN and GeSe are calculated with different sizes of molecular orbital space. The 6-31 G* and the aug-cc-pVTZ basis sets are employed for all molecules except GeSc for which the 6-311 G* and the TZV+f basis sets are used. It is shown that the magnitudes of the drop-MO effects are about $0.005\AA$ in bond lengths and about 1% on harmonic frequencies and IR intensities provided that the dropped MOs correspond to (1s), (1s,2s,2p), an (1s,2s,2p,3s,3p) atomic orbitals of the first, the second, and the third row atoms, respectively. The geometries and vibrational properties of the first and the second excited states of HCN and HNC are calculated by using a drastically reduced virtual MO space as well as with the well defined frozen core MO space. The results suggest the possibility of using a very smalI MO space for qualitative study of valence excited states.

  • Turbulence is one of the natural phenomena in molecular clouds. It affects gas density and velocity fluctuation within the molecular clouds and controls the mode and tempo of star formation. However, despite many years of study, the properties of turbulence remain poorly understood. As part of the Taeduk Radio Astronomy Observatory (TRAO) Key Science Program (KSP), "mapping Turbulent properties In star-forming MolEcular clouds down to the Sonic scale (TIMES; PI: Jeong-Eun Lee)", we have fully mapped two star-forming molecular clouds, the Orion A and the Ophiuchus molecular clouds, in 3 sets of lines ($^{13}CO$ J=1-0, $C^{18}O$ J=1-0, HCN J=1-0, $HCO^+$ J=1-0, CS J=2-1, and $N_2H^+$ J=1-0) using the TRAO 14-m telescope. We apply a statistical analysis, Principal Component Analysis (PCA), which can recover an underlying turbulent-power spectrum from an observed P-P-V spectral map. We compare turbulence properties not only between the two clouds, but also between different parts within each cloud. We present the first result of our observation program.

  • Turbulence plays a crucial role in controlling star formation as it produces density fluctuation as well as non-thermal pressure against gravity. Therefore, turbulence controls the mode and tempo of star formation. However, despite a plenty of previous studies, the properties of turbulence remain poorly understood. As part of the Taeduk Radio Astronomy Observatory (TRAO) Key Science Program (KSP), "mapping Turbulent properties In star-forming MolEcular clouds down to the Sonic scale (TIMES; PI: Jeong-Eun Lee)", we mapped the Orion A and the Ophiuchus clouds, in three sets of lines (13CO 1-0/C18O 1-0, HCN 1-0/HCO+ 1-0, and CS 2-1/N2H+ 1-0) with a high-velocity resolution (~0.1 km/s) using the TRAO 14-m telescope. The mean Trms for the observed maps are less than 0.25 K, and all these maps show uniform Trms values throughout the observed area. These homogeneous and high signal-to-noise ratio data provide the best chance to probe the nature of turbulence in two different star-forming clouds, the Orion A and Ophiuchus clouds. We present comparisons between the line intensities of different molecular tracers as well as the results of a Principal Component Analysis (PCA).

생물적 방제균 Pseudomonas chlororaphis O6의 길항 물질 생산 및 유기산 흡수에 관련된 dctA 유전자의 클로닝 (Production of Antimicrobial Compounds and Cloning of a dctA Gene Related Uptake of Organic Acids from a Biocontrol Bacterium Pseudomonas Chlororaphis O6)

  • 생물적 방제균인 Pseudomonas chlororaphis O6는 phenazine, protease와 HCN 등과 같은 여러 가지 2차 대사 산물들을 분비하여 식물병원균의 생육을 억제하였다. 또한 O6 균을 밀종자에 접종하였을 때, F. culmorum에 의한 뿌리 썩음병을 방제하는 효과가 있었다. 오이 뿌리 분비액내의 주 유기산은 fumaric acid, malic acid, benzoic acid, succinic acid 였고, 당으로는 glucose와 fructose가 검출되었으며, 유기산의 농도는 당의 농도보다 10배 정도 높았다. O6 균은 오이 뿌리 분비액을 영양원으로 하는 배지에서 생육하였다. 유기산을 흡수하는데 관여할 것으로 추정되는 O6 균의 dctA 유전자는 1,335 bp의 open reading frame을 가지고 있었으며, 444개의 아미노산으로 구성된 약 47 kD 의 pI가 8.2인 단백질을 암호화하였다. DctA 단백질은 10개의 putative trans-membrane domains를 가지고 있어, 세포막에 내재된 단백질로 추정되었다. 오이의 뿌리 분비액 중 유기산이 O6 균의 뿌리 정착에 중요한 물질로 작용한다면 본 연구에 의해 클로닝된 dctA 유전자는 식물 정착이나 생물적 방제균의 유용 형질의 발현을 연구하는데 중요한 유전자로 이용될 수 있을 것이다.

Effect of Elemental Sulfur Supplementation on Rumen Environment Parameters and Utilization Efficiency of Fresh Cassava Foliage and Cassava Hay in Dairy Cattle

  • Effect of sulfur (S) on utilization efficiency of fresh cassava foliage and cassava hay in dairy cows was evaluated using thirty-two $1^{st}-2^{nd}$ lactation Holstein-Friesian crossbred dairy cows. The experimental treatment was a 2${\times}$2 factorial arrangement in a randomized complete block design (RCBD) using two roughages (rice straw+fresh cassava foliage (FCF) and rice straw+cassava hay (CH)) and two elemental sulfur (S) levels (0.15 and 0.4% S of dry matter (DM)), respectively. Four dietary treatments (FCF+0.15, FCF+0.4, CH+0.15 and CH+0.4) were offered ad libitum in the form of a total mixed ration (TMR) with concentrate to roughage (chopped rice straw+chopped cassava foliage) ratio at 60:40. Fresh cassava foliage or cassava hay resulted in similar dry mater intake, rumen ecology parameters, total tract digestibility, blood chemistry, milk production and composition. However, HCN intake, blood and milk thiocyanate concentration were significantly higher (p<0.01) in cows fed fresh cassava foliage with no sign of potential toxicity. Dry matter intake, body weight changes, molar percentage of propionate in rumen, neutral detergent fiber (NDF) digestibility and nitrogen (N) retention of cows tended to be increased while DM digestibility (65.6, 72.7, 68.6 and 72.1% of total DM intake for the respective treatments), rumen bacteria population (1.4, 1.7, 1.6 and $1.7{\times}10^{11}$ cell/ml for respective treatments), fungal zoospore population (0.4, 0.6, 0.4 and $0.5{\times}10^{6}$ cell/ml for respective treatments), urinary allantoin (25.3, 28.0, 26.3 and 27.6 g/d for respective treatments), microbial N yield (136.0, 154.6, 142.8 and 151.3 g N/d for respective treatments) and milk protein content (3.4, 3.5, 3.2 and 3.5% for respective treatments) were significantly (p<0.05) higher in cows fed on supplemented sulfur at 0.4% of DM in comparison with 0.15% S-supplemented diets. Based on these results, it is concluded that cassava foliage could be used as a portion of roughage for dairy cows and supplementation of S would be nutritionally beneficial.
