선별 시스템 기반 표지 유전자를 포함한 난소암 마이크로어레이 데이터 분류 (Classification of Ovarian Cancer Microarray Data based on Intelligent Systems with Marker gene)

  • 마이크로어레이 분류는 전형적으로 분류기 디자인과 에러 추정이 현저하게 작은 샘플에 기반한다는 것과 교차 검증 에러 추정이 대다수의 논문에 사용된다는 주목할 만한 두 가지 특징을 소유한다. 마이크로어레이 난소 암 데이터는 수 만개의 유전자 발현으로 구성되어 있고, 이러한 정보를 동시에 분석하기 위한 어떤 체계적인 절차도 없다. 본 논문에서는, 통계에 따라 유전자의 우선순위를 정함으로써 표지유전자를 선택하였고, 널리 보급되어 있는 분류 규칙인 선형 분류 분석, 3-nearest-neighbor와 결정 트리 알고리즘은 표지 유전자를 선택한 데이터와 선택하지 않는 데이터의 분류 정확도 비교를 위해 사용되어졌다. ANOVA를 이용하여 선택된 표지 유전자를 포함하는 마이크로어레이 데이터 셋에 선영 분류분석 규칙을 적용한 결과 97.78%의 가장 높은 분류 정확도와 가장 낮은 예측 에러 추정치를 나타내었다.

  • 최근 특정 질병의 진단이나 예후 예측을 위해 마이크로어레이 실험 데이터를 이용한 질병 관련 바이오마커 검출 연구가 활발히 진행되고 있다. 특히 정상인에 비해 질병 환자군에서 특이하게 발현되는 개별 유전자를 바이오 마커로 이용하는 기존의 방식과는 달리 동일한 생물학적 패스웨이에 관여하는 유전자 집합의 변화를 분석하여 특이하게 발현되는 패스웨이 유전자 집합을 바이오 마커로 사용하는 유전자 집합 분석(Gene-set analysis) 연구가 주목받고 있다. 본 논문에서는 다양한 실험 조건 요인을 가지는 시간열 마이크로어레이 실험 데이터를 이용한 유의한 패스웨이 유전자 집합을 검출하는 방법에 대해 제안한다. 시간열 마이크로어레이 데이터을 이용하여 유전자 집합 분석을 수행하기 위해서는 시간에 따른 유전자 발현값의 변화에 따라 개별 유전자의 유의성을 나타내는 스코어를 maSigPro (microarray Significant Profiles)를 이용하여 계산한 후, 이를 기반으로 전체 유전자의 순위를 결정하여 후보 유전자 집합에 대한 유의성 검증을 윌콕슨 순위합 검증을 통해 수행한다. 후보 유전자 집합의 생성을 위해서는 MSigDB (Molecular Signatures Database)의 패스웨이 정보를 이용하였으며, 본 논문에서 제안한 방법의 검증을 위해 공개된 전립선 암 관련 시간열 마이크로어레이 실험 데이터에 적용한 결과 실제로 전립선암과 관련된 것으로 밝혀진 7개의 패스웨이 중 6개의 패스웨이를 정확하게 검출할 수 있었다.

Characterization of gene expression and genetic variation of horse ERBB receptor feedback inhibitor 1 in Thoroughbreds

  • Objective: This study aimed to test the expression patterns of ERBB receptor feedback inhibitor 1 (ERRFI1) before and after exercise and the association of non-synonymous single-nucleotide polymorphisms (nsSNPs) of horse ERRFI1 with racing traits in Thoroughbreds. Methods: We performed bioinformatics and gene expression analyses for horse ERRFI1. Transcription factor (TF) binding sites in the 5'-regulatory region of this gene were identified through a tool for prediction of TF-binding site (PROMO). A general linear model was used to detect the association between the nsSNP (LOC42830758 A to G) and race performance. Results: Quantitative polymerase chain reaction analysis showed that expression level of ERRFI1 after exercise was 1.6 times higher than that before exercise. Ten transcription factors were predicted from the ERRFI1 regulatory region. A novel nsSNP (LOC42830758 A to G) was found in ERRFI1, which was associated with three racing traits including average prize money, average racing index, and 3-year-old starts percentile ranking. Conclusion: Our analysis will be helpful as a basis for studying genes and SNPs that affect race performance in racehorses.

In vivo와 In vitro 평가모델을 利用한 韓藥抽出物의 毛髮成長 및 促進에 미치는 實驗的 硏究 (Extracts for the Hair Growth Stimulation using In vivo and In vitro Test Models)

  • To screen the effective materials for hair loss treatment, several natural extracts were tested using in vivo and in vitro test models. Firstly, all test materials were applicated onto the back skin of C57BL/6 mouse and then hair growth promoting effect was measured using hair growth index. As a result, Prunus mume, black bean, Brassica campestris subsp. black sesame and Rubi Fructus showed potent hair growth promoting effect, ranking as 1.5-2.0 of hair growth index. However, there were no plant extracts, which have remarkable potential of growth promotion of human hair dermal papilla cells cultured in vitro. In the experiments of 5${\alpha}$-reductase type Ⅱ inhibition assay, Prunus mume, Eriobotryae Folium showed effective potential to inhibit the activity of 5${\alpha}$-reductase type Ⅱ. To investigate the possible involvement of the effect of several plant extracts on the gene expression of growth factors in human hair dermal papilla cells, RT - PCR analyses were performed. However, there were no plant extracts, which have profound effect on the gene expression of several growth factors such as IGF-I, KGF, HGF and VEGF in the dermal papilla cells. Another tests for inhibition of microbial such as P. acne were also carried out to find whether these plant extracts have anti -microbial activities. Rubi Fructus showed anti -microbial effects on Propionibacterium acnes, which is believed as a pathogen of acne. Together, these results showed several plant extracts can be used for hair growth promotion.

Distribution and differential expression of microRNAs in the intestinal mucosal layer of necrotic enteritis induced Fayoumi chickens

  • Objective: Despite an increasing number of investigations into the pathophysiology of necrotic enteritis (NE) disease, etiology of NE-associated diseases, and gene expression profiling of NE-affected tissues, the microRNA (miRNA) profiles of NE-affected poultry have been poorly studied. The aim of this study was to induce NE disease in the genetically disparate Fayoumi chicken lines, and to perform non-coding RNA sequencing in the intestinal mucosal layer. Methods: NE disease was induced in the Fayoumi chicken lines (M5.1 and M15.2), and non-coding RNA sequencing was performed in the intestinal mucosal layer of both NE-affected and uninfected chickens to examine the differential expression of miRNAs. Next, quantitative real-time polymerase chain reaction (real-time qPCR) was performed to further examine four miRNAs that showed the highest fold differences. Finally, bioinformatics analyses were performed to examine the four miRNAs target genes involvement in the signaling pathways, and to examine their interaction. Results: According to non-coding RNA sequencing, total 50 upregulated miRNAs and 26 downregulated miRNAs were detected in the NE-induced M5.1 chickens. While 32 upregulated miRNAs and 11 downregulated miRNAs were detected in the NE-induced M15.2 chickens. Results of real-time qPCR analysis on the four miRNAs (gga-miR-9-5p, gga-miR-20b-5p, ggamiR-196-5p, and gga-let-7d) were mostly correlated with the results of RNAseq. Overall, ggamiR-20b-5p was significantly downregulated in the NE-induced M5.1 chickens and this was associated with the upregulation of its top-ranking target gene, mitogen-activated protein kinase, kinase 2. Further bioinformatics analyses revealed that 45 of the gene targets of gga-miR-20b-5p were involved in signal transduction and immune system-related pathways, and 35 of these targets were predicted to interact with each other. Conclusion: Our study is a novel report of miRNA expression in Fayoumi chickens, and could be very useful in understanding the role of differentially expressed miRNAs in a NE disease model.

표준화 기반 표지 유전자를 이용한 난소암 마이크로어레이 데이타 분류 시스템 (Ovarian Cancer Microarray Data Classification System Using Marker Genes Based on Normalization)

  • 표지 유전자는 특정한 실험 조건의 특성을 나타내주는 발현수준의 유전자를 의미한다. 이 유전자들은 여러 집단간의 발현수준에서 유의한 차이를 보여주며, 실제로 집단 간의 차이를 유발하는 유전자일 확률이 높아 특정 생물학적 현상과 관련 있는 표지 유전자를 찾는 연구에 이용될 수 있다. 본 논문에서는, 먼저 그 동안 제안된 여러 표준화 방법들 중에서 가장 널리 사용되고 있는 방법들을 이용하여 데이터를 표준화 한 후 통계에 따라 유전자의 우선순위를 정함으로써 표지유전자를 추출할 수 있는 시스템을 제안하였다. 다층퍼셉트론 신경망 분류기를 이용하여 각 표준화 방법들의 성능을 비교분석하였다. 그 결과 Lowess 표준화 후 ANOVA를 이용하여 선택된 8개의 표지 유전자를 포함하는 마이크로어레이 데이터 셋에 MLP 알고리즘을 적용한 결과 99.32%의 가장 높은 분류 정확도와 가장 낮은 예측 에러 추정치를 나타내었다.

황련해독탕(黃連解毒湯)의 뇌질환 응용 가능성 탐색을 위한 네트워크 약리학적 분석 (Network pharmacological analysis for exploration of the potential application of Hwangryunhaedok-tang for brain diseases)

  • Objectives : To explore the associated potential pathways and molecular targets of Hwangryunhaedok-tang(HHT) by the approaches of network pharmacology and bioinformatics in traditional chinese medicine(TCM). Methods : Hwangryunhaedok-tang constituent drugs(Coptidis Rhizoma, CR; Scutellariae Radix, SR; Phellodendri Cortex, PC; Gardeniae Fructus, GF) and their processing types were searched from TCM systems pharmacology(TCMSP). The databases of TCMSP, Kyoto Encyclopedia of Genes and Genomes(KEGG), MCODE and STRING were used to gather information. The network of bioactive ingredients and target gene was constructed by Cytoscape software(version 3.8). Results : A total of 94 HHT active compounds(CR, 12; SR, 35; PC, 33; GF, 14, respectively) were found, and HHT were identified by TCMSP. Applications of KEGG and MCODE analysis indicates that total of 6 bioactive ingredients in the top 10% ranking were obtained and 32 diseases of HHT were screened. The molecular pathway analysis revealed that HHT exerts cancer, inflammation and cerebrovascular diseases effects by acting on several signaling pathway. In addition, HHT found that three genes(e.g. SPIN1, TRIM25, and APP) correlate with the aforementioned diseases. Conclusions : This study showed that network pharmacology analysis is useful to elucidate the complex mechanisms of action of HHT.

At Death's Door: Alternaria Pathogenicity Mechanisms

  • The fungal genus Alternaria is comprised of many saprophytic and endophytic species, but is most well known as containing many notoriously destructive plant pathogens. There are over 4,000 Alternaria/host associations recorded in the USDA Fungal Host Index ranking the genus 10th among nearly 2,000 fungal genera based on the total number of host records. While few Alternaria species appear to have a sexual stage to their life cycles, the majority lack sexuality altogether. Many pathogenic species of Alternaria are prolific toxin producers, which facilitates their necrotrophic lifestyle. Necrotrophs must kill host cells prior to colonization, and thus these toxins are secreted to facilitate host cell death often by triggering genetically programmed apoptotic pathways or by directly causing cell damage resulting in necrosis. While many species of Alternaria produce toxins with rather broad host ranges, a closely-related group of agronomically important Alternaria species produce selective toxins with a very narrow range often to the cultivar level. Genes that code for and direct the biosynthesis of these host-specific toxins for the Alternaria alternata sensu lato lineages are often contained on small, mostly conditionally dispensable, chromosomes. Besides the role of toxins in Alternaria pathogenesis, relatively few genes and/or gene products have been identified that contribute to or are required for pathogenicity. Recently, the completion of the A. brassicicola genome sequencing project has facilitated the examination of a substantial subset of genes for their role in pathogenicity. In this review, we will highlight the role of toxins in Alternaria pathogenesis and the use of A. brassicicola as a model representative for basic virulence studies for the genus as a whole. The current status of these research efforts will be discussed.

Novel DOT1L ReceptorNatural Inhibitors Involved in Mixed Lineage Leukemia: a Virtual Screening, Molecular Docking and Dynamics Simulation Study

  • Background: The human protein methyl-transferase DOT1L catalyzes the methylation of histone H3 on lysine 79 (H3K79) at homeobox genes and is also involved in a number of significant processes ranging from gene expression to DNA-damage response and cell cycle progression. Inhibition of DOT1L activity by shRNA or small-molecule inhibitors has been established to prevent proliferation of various MLL-rearranged leukemia cells in vitro, establishing DOT1L an attractive therapeutic target for mixed lineage leukemia (MLL). Most of the drugs currently in use for the MLL treatment are reported to have low efficacy, hence this study focused on various natural compounds which exhibit minimal toxic effects and high efficacy for the target receptor. Materials and Methods: Structures of human protein methyl-transferase DOT1L and natural compound databases were downloaded from various sources. Virtual screening, molecular docking, dynamics simulation and drug likeness studies were performed for those natural compounds to evaluate and analyze their anti-cancer activity. Results: The top five screened compounds possessing good binding affinity were identified as potential high affinity inhibitors against DOT1L's active site. The top ranking molecule amongst the screened ligands had a Glide g-score of -10.940 kcal/mol and Glide e-model score of -86.011 with 5 hydrogen bonds and 12 hydrophobic contacts. This ligand's behaviour also showed consistency during the simulation of protein-ligand complex for 20000 ps, which is indicative of its stability in the receptor pocket. Conclusions: The ligand obtained out of this screening study can be considered as a potential inhibitor for DOT1L and further can be treated as a lead for the drug designing pipeline.

However, there were no plant extracts, which have remarkable potential of growth promotion of human hair dermal papilla cells cultured in vitro. In the experiments of 5${\alpha}$-reductase type Ⅱ inhibition assay, Morus alba L., Chaenomelis Fructus, Saussureae Radix, Angelicae Gigantis Radix, Polygonum multifiorum Thunb, and Angelica dahurica (Fischer) Bentham et Hooker f. showed effective potential to inhibit the activity of 5${\alpha}$-reductase type Ⅱ. To investigate the possible involvement of effects of several plant extracts on the gene expression of growth factors in human hair dermal papilla cells, RT-PCR analyses were performed. As a consequences, Mentha haplocalyx Briq., Cimicifuga foetida L., Eclipta prostrata (L.) L., Pinus densiflora S. et. Z, and Polygonum muitifiorum Thunb revealed the regulatory roles on the expression of growth factors such as IGF-I, KGF, HGF and VEGF in the dermal papilla cells. Another test for inhibition of microbial such as P. acne and P. ovale were also carried out to find whether these plant extracts have anti-microbial activities. Morus alba L. and Chaenomelis Fructus showed anti-microbial effects on Propionibacterium acnes, which is believed as a pathogen of acne. Together, these results showed several plant extracts can be used for hair growth promotion.
