Distribution of Toxic and Non-toxic Microcystis in Korean Water Supply (국내 주요 상수원지에서 독성 및 비독성 Microcystis의 분포 특성)

  • This study was conducted to investigate whether the presence of mcy gene and microcystin production are related to morphological characteristics of Korean Microcystis species. We isolated 6 different species of Microcystis (M. aeruginosa, M. ichthyoblabe, M. flos-aquae, M. novacekii, M. viridis and M. wesenbergii) from drinking water supply dams (Yeongchun, Ankei, Gachang), and used microscopic method for morphological identification, molecular method for amplifying a partial region of mcyB gene and ELISA method for microcystin analysis. In the present study, 80% of M. aeruginosa strains contained mcy gene, followed by 45% (10 strains) of M. icthyoblabe, 33% (1 strain) of M. wesenbergii, and 11% (4 strains) of M. flos-aquae. Each percentage of mcy gene in Microcystis morphospecies was similar to that of microcystin production in Microcystis morophospecies. In conclusion, the present study shows that molecular method using mcy gene primers can be used as an indirect indicator for the monitoring of toxic cyanobacteria (Microcystis).

Source Environment Feature Related Phylogenetic Distribution Pattern of Anoxygenic Photosynthetic Bacteria as Revealed by pufM Analysis

  • Anoxygenic photosynthesis, performed primarily by anoxygenic photosynthetic bacteria (APB), has been supposed to arise on Earth more than 3 billion years ago. The long established APB are distributed in almost every corner where light can reach. However, the relationship between APB phylogeny and source environments has been largely unexplored. Here we retrieved the pufM sequences and related source information of 89 pufM containing species from the public database. Phylogenetic analysis revealed that horizontal gene transfer (HGT) most likely occurred within 11 out of a total 21 pufM subgroups, not only among species within the same class but also among species of different phyla or subphyla. A clear source environment feature related phylogenetic distribution pattern was observed, with all species from oxic habitats and those from anoxic habitats clustering into independent subgroups, respectively. HGT among ancient APB and subsequent long term evolution and adaptation to separated niches may have contributed to the coupling of environment and pufM phylogeny.

  • The Bayesian approach to multiple testing procedure for one sample testing problem proposed by Scott and Berger (2003) is extended to two-sample comparison problem in microarray experiments. The prior distribution of each gene's mean for one sample is given conditionally on the corresponding gene's mean for the other sample. Posterior distributions of interesting parameters are derived and estimated based on an importance sampling method. A simulated example is given for illustration.

Lack of Association Between the Dopamine $D_3$ Receptor Gene and Korean Schizophrenic Patients (한국인 정신분열증 환자와 도파민 $D_3$ 수용체 유전자의 연합)

  • The finding of contrasting results regarding an association between schizophrenia and the Mlul polymorphism site in the dopamine $D_3$ receptor gene prompted us to study the distribution of this palymorphism in Korean schizophrenic patients and controls. The author's approach was case-control study. Schizophrenic patients (n=66) and controls (n=76) were examined by case-control study for distribution of the Mlul polymorphism of the dopamine $D_3$ receptor gene in Korean population to minimize the effect of racial differencies in gene frequencies. The frequency of the allele 1 in schizophrenic patients and controls was 0.66 and 0.76, respectively. There was no significant differencies in the frequency of the allele 1 between schizophrenic patients and controls ($x^2$=3.07, p>.05), and between positive and negative schizophrenic patients ($x^2$=1.02, p>.05). We present here the evidence of a lack of alleic association between the Mlul polymorphism of the dopamine $D_3$ receptor gene and Korean schizophrenic patients and also report no increased homozygosity for the Mlul polymorphism. The assumption that the dopamine $D_3$ receptor gene has a predisposing role in schizophrenia was not supported by this case-control study. Although, the possibility that this gene has a minor gene effects in the etiology of schizophrenia cannot be excluded because of the intrinsic limitations of the methods of analysis and number of subjects in our study.

A Review on Metabolic Pathway Analysis with Emphasis on Isotope Labeling Approach

  • The recent progress on metabolic systems engineering was reviewed based on our recent research results in terms of (1) metabolic signal flow diagram approach, (2) metabolic flux analysis (MFA) in particular with intracellular isotopomer distribution using NMR and/or GC-MS, (3) synthesis and optimization of metabolic flux distribution (MFD), (4) modification of MFD by gene manipulation and by controlling culture environment, (5) metabolic control analysis (MCA), (6) design of metabolic regulation structure, and (7) identification of unknown pathways with isotope tracing by NMR. The main characteristics of metabolic engineering is to treat metabolism as a network or entirety instead of individual reactions. The applications were made for poly-3-hydroxybutyrate (PHB) production using Ralstonia eutropha and recombinant Escherichia coli, lactate production by recombinant Saccharomyces cerevisiae, pyruvate production by vitamin auxotrophic yeast Toluropsis glabrata, lysine production using Corynebacterium glutamicum, and energetic analysis of photosynthesic microorganisms such as Cyanobateria. The characteristics of each approach were reviewed with their applications. The approach based on isotope labeling experiments gives reliable and quantitative results for metabolic flux analysis. It should be recognized that the next stage should be toward the investigation of metabolic flux analysis with gene and protein expressions to uncover the metabolic regulation in relation to genetic modification and/ or the change in the culture condition.

Comparison of Population Genetic Structure of Two Seashore-Dwelling Animal Species, Periwinkle Littorina brevicula and Acorn Barnacle Fistulobalanus albicostatus from Korea

  • The genetic structure of marine animals that inhabit the seashore is affected by numerous factors. Of these, gene flow and natural selection during recruitment have strong influences on the genetic structure of seashore-dwelling species that have larval periods. Relative contributions of these two factors to the genetic structure of marine species would be determined mainly by the duration of larval stage. The relationship between larval period and genetic structure of population has been rarely studied in Korea. In this study, genetic variations of cytochrome oxidase subunit I (COI) were analyzed in two dominant species on rocky shore habitats in the Korean peninsula: periwinkle Littorina brevicula and acorn barnacle Fistulobalanus albicostatus. Both species are not strongly structured and may have experienced recent population expansion. Unlike periwinkle, however, barnacle populations have considerable genetic variation, and show a bimodal pattern of mismatch distribution. These results suggest that barnacle populations are more affected by local adaptation rather than gene flow via larval migration. The bimodal patterns of barnacle populations observed in mismatch distribution plots imply that they may have experienced secondary contact. Further studies on seashore-dwelling species are expected to be useful in understanding the evolution of the coastal ecosystem around Korean waters.

The Distribution of Actinobacillus actinomycetemcomitans, Hemophilus aphrophilus and Hemophilus paraphrophilus in Subgingival Plaque and Saliva from Korean Periodontitis Patients using PCR (PCR을 이용한 치주환자의 타액과 치은연하치태의 세균분포에 관한 연구)

  • The closely related species Actinobacillus actinomycetemcomitans, Hemophilus aphrophilus and Hemophilus paraphrophilus are common findings in oral microbiota. The aims of this study were to compare the distribution of three species in healthy subjects and periodontitis patients using PCR for 16s rRNA gene. The DNA was extracted from the subgingival plaque and saliva in 122 subjects for restriction enzyme analysis with Hinf I and Hha I. In case of periodontally healthy person, A. actinomycetemcomitans was predominant than H. paraphrophilus in saliva sample, but H. paraphrophilus was predominant than A. actinomycetemcomitans in subgingival plaque sample. On the contrary, in case of periodontitis patients, H. paraphrophilus was predominant than A. actinomycetemcomitans in saliva sample, but A. actinomycetemcomitans was predominant than H. paraphrophilus in subgingival plaque sample. In addition, the fact was confirmed that the distribution of A. actinomycetemcomitns of women periodontitis patients was somewhat higher than men periodontitis patients in saliva and subgingival plaque samples. We convinced that the PCR method for 16s rRNA gene was important for screening and monitoring of periodontal disease.

Identification of rice blast major resistance genes in Korean rice varieties using molecular marker

  • Rice blast caused by Magnaporthe oryzae is one of the most serious diseases that affect the quantity and quality of rice production. The use of resistant rice varieties would be the most effective way to control the rice blast. However R gene incorporation into the rice variety takes time and pathogen could overcome the R gene effects after for a while. For monitoring the rice blast resistance gene distribution in Korean varieties, the four major blast resistance genes against M. oryzae were screened in a number of Korean rice varieties using molecular markers. Of the 120 rice varieties tested, 40 were found to contain the Pi-5 gene, 25 for the Pi-9 gene, 79 for Pi-b and 40 for the Pi-ta gene. None of these rice varieties includes tested 4 R genes. 3 R genes combination, Pi-5/Pi-9/Pi-b, Pi-5, Pi-9.Pi-ta, or Pi-9/Pi-b/Pi-ta were found in 12 varieties, the rice blast disease severity were showed as resistant in the rice verities containing Pi-9/Pi-b/Pi-ta R genes combination, respectively. Also pathogenic diversity of M. oryzae isolates collected in the rice field from 2004 to 2015 in rice field in Korea were analyzed using rice blast monogenic lines, each harboring a single blast resistance gene. Compatibility of blast isolates against rice blast monogenic lines carrying the resistance genes Pi5, Pi9, Pib, and Piz showed dynamic changes by year. It indicates that pathogen has high evolutionary potential adapted host resistances to increase fitness and would lead to rice blast resistance bred into the cultivar becoming ineffective eventually.

Feature-based Gene Classification and Region Clustering using Gene Expression Grid Data in Mouse Hippocampal Region (쥐 해마의 유전자 발현 그리드 데이터를 이용한 특징기반 유전자 분류 및 영역 군집화)

  • Brain gene expression information is closely related to the structural and functional characteristics of the brain. Thus, extensive research has been carried out on the relationship between gene expression patterns and the brain's structural organization. In this study, Principal Component Analysis was used to extract features of gene expression patterns, and genes were automatically classified by spatial distribution. Voxels were then clustered with classified specific region expressed genes. Finally, we visualized the clustering results for mouse hippocampal region gene expression with the Allen Brain Atlas. This experiment allowed us to classify the region-specific gene expression of the mouse hippocampal region and provided visualization of clustering results and a brain atlas in an integrated manner. This study has the potential to allow neuroscientists to search for experimental groups of genes more quickly and design an effective test according to the new form of data. It is also expected that it will enable the discovery of a more specific sub-region beyond the current known anatomical regions of the brain.
