miRNA Pattern Discovery from Sequence Alignment

  • MiRNA is a biological short sequence, which plays a crucial role in almost all important biological process. MiRNA patterns are common sequence segments of multiple mature miRNA sequences, and they are of significance in identifying miRNAs due to the functional implication in miRNA patterns. In the proposed approach, the primary miRNA patterns are produced from sequence alignment, and they are then cut into short segment miRNA patterns. From the segment miRNA patterns, the candidate miRNA patterns are selected based on estimated probability, and from which, the potential miRNA patterns are further selected according to the classification performance between authentic and artificial miRNA sequences. Three parameters are suggested that bi-nucleotides are employed to compute the estimated probability of segment miRNA patterns, and top 1% segment miRNA patterns of length four in the order of estimated probabilities are selected as potential miRNA patterns.

Complete chloroplast genome sequence of Clematis calcicola (Ranunculaceae), a species endemic to Korea

  • The complete chloroplast genome (cp genome) sequence of Clematis calcicola J. S. Kim (Ranunculaceae) is 159,655 bp in length. It consists of large (79,451 bp) and small (18,126 bp) single-copy regions and a pair of identical inverted repeats (31,039 bp). The genome contains 92 protein-coding genes, 36 transfer RNA genes, eight ribosomal RNA genes, and two pseudogenes. A phylogenetic analysis based on the cp genome of 19 taxa showed high similarity between our cp genome and data published for C. calcicola, which is recognized as a species endemic to the Korean Peninsula. The complete cp genome sequence of C. calcicola reported here provides important information for future phylogenetic and evolutionary studies of Ranunculaceae.

Sequence Planning of Machining Features using STEP AP224 (STEP AP224를 이용한 특징 형상의 가공 순서 계획)

  • As a bridge between design and manufacturing, process planning is to generate a sequenced set of instructions to manufacture the specified part. Automatic interpretation of manufacturing information incorporated in the design documentation such as CAD file has been a knotty subject for manufacturing engineers since no current data exchange format for product data provides a perfect interface between heterogeneous systems. The recent neutral data exchange format STEp, standard for the exchange of product model data, includes not only geometry but also technical and managerial information. STEP AP(Application Protocol) 224 is specifically dedicated to the mechanical product definition for process planning using machining features. Given a design information in STEP AP 224 format, process planning can be made without human intervention. This paper describes a method to determine the sequence of machining features by using the machining features and the manufacturing information expressed in STEP AP224.

Extraction of Geometric Components of Buildings with Gradients-driven Properties

  • This study proposes a sequence of procedures to extract building boundaries and planar patches through segmentation of rasterized lidar data. Although previous approaches to building extraction have been shown satisfactory, there still exist needs to increase the degree of automation. The methodologies proposed in this study are as follows: Firstly, lidar data are rasterized into grid form in order to exploit its rapid access to neighboring elevations and image operations. Secondly, propagation of errors in raw data is taken into account for in assessing the quality of gradients-driven properties and further in choosing suitable parameters. Thirdly, extraction of planar patches is conducted through a sequence of processes: histogram analysis, least squares fitting, and region merging. Experimental results show that the geometric components of building models could be extracted by the proposed approach in a streamlined way.

  • This paper deals with the subsequence searching problem under time-warping. Our work is motivated by the observation that subsequence searches slow down quadratically as the average length of data sequences increases. To resolve this problem, the Segment-Based Approach for Subsequence Searches (SBASS) is proposed. The SBASS divides data and query sequences into a series of segments, and retrieves all data subsequences. Our segmentation scheme allows segments to have different lengths; thus we employ the time warping distance as a similarity measure for each segment pair. For efficient retrieval of similar subsequences, we extract feature vectors from all data segments exploiting their monotonically changing properties, and build a spatial index using feature vectors. The effectiveness of our approach is verified through extensive experiments.

  • Global Biodiversity is common interest of humans for better health and sustainable development of the society. To provide access and analysis on microbial diversity information, Bacteriology Insight Orienting System (BIOS) has been developed. BIOS contains 6402 species and subspecies names of bacteria and archaea, 2606 names of cyanobacteria by March 2000. BIOS of which web based analytical tool provides windows to compare the results of phylogenetic analysis based on 16S rDNA sequence and the results of cluster analysis on proteome profiling. The sequence data and 2 dimensional gel electrophoresis analysis data were accumulated in BIOS database content for cyanobacteria reclassification and taxonomy.   • This paper proposes a unique data embedding algorithm for the video sequence. It describes two processings: shot boundary detection and robust data embedding. First, for the shot boundary detection, instead of using absolute frame differences, block by block based relative frame differences are employed. Frame adaptive thresholding values are also employed for the better detection. Second, for the robust data embedding, we generate message template and then convolve and correlate it with carrier signal. And then we embed data on the time domain video sequence. By using these two methods, watermarks into randomly selected frames of shots. Watermarks are detected well even if several certain shots are damaged because we embed watermark into each shot equally.

  • The Electronic Warfare Computer for the Aircraft Survivability Equipment will improve the ability for countermeasures by analysis about threat information. This paper suggests method that threat data integration of multiple sensors(Radar Warning Receiver, Laser Warning Receiver, Missile Warning Receiver). The algorithm of threat data integration is based on detected threat sequence and azimuth information. The threat sequence information is analyzed in advance and the azimuth data is received from sensors. The suggested method is evaluated through simulation under the environment like real helicopter.

  • We conducted a survey of open clusters within 1 kpc from the Sun using the astrometric and photometric data of the Gaia Data Release 2. We found 655 cluster candidates by visual inspection of the stellar distributions in proper motion space and spatial distributions in l - b space. All of the 655 cluster candidates have a well defined main-sequence except for two candidates if we consider that the main sequence of very young clusters is somewhat broad due to differential extinction. Cross-matching of our 653 open clusters with known open clusters in various catalogs resulted in 207 new open clusters. We present the physical properties of the newly discovered open clusters. The majority of the newly discovered open clusters are of young to intermediate age and have less than ~50 member stars.

  • This paper presents an automated protocol conformance test sequence generation based on formal methods for LOTOS specification by using and applying many existing related algorithms and technique, such as the testing framework, Rural Chinese Postman tour concepts. We use the state-transition graphs obtained from LOTOS specifications by means of the CAESAR tool. This tool compiles a specification written in LOTOS into an extended Petri net, from which a transition graph of a event finite-state machine(EvFSM) including data is generated. A new characterizing sequence(CS), called Unique Event sequence(UE sequence) is defined. An UE sequence for a state is a sequence of accepted gate events that is unique for this state. Some experiences about UE sequence, partial UE sequence and signature are also explained. These sequences are combined with the concept of the Rural Chinese Postman Tour to obtain an optimal test sequence which is a minimum cost tour of the reference transition graph of the EvFSM. This paper also presents a fault coverage estimation experience of an automated method for optimized test sequences generation and the translation of the test sequence obtained by using our tool to TTCN notation are also given. A prototype of the proposed framework has been built with special attention to real application in order to generated the executable test cases in an automatic way. This formal method on conformance testing can be applied to the protocols related to IN, PCS and ATM for the purpose of verifying the correctness of implementation with respect to the given specification.
