Genotyping of Agaricus bisporus Strains by PCR Fingerprints

  • Agaricus bisporus, commonly known as the button mushroom, is the most widely cultivated species of edible fungi. Low frequency of recombination ratio and homokaryotic or monokaryotic spore on meiotic basidia form obstacles for breeding programs. Since the first hybrid varieties for white button mushrooms were released in Europe, new varieties released afterwards were either identical of very similar to these first hybrids on morphologies. Therefore, different DNA markers have been used to define unique varieties of A. bisporus strains. Aim of this study is to assess the genetic diversity of different A. bisporus strains in Korea. Twelve UFP (Universal fungal primer, JK BioTech. Ltd), 12 simple sequence repeat (ISSR) and 30 SSR primers were used to assess genetic diversity of monokaryotic and dikaryotic Agaricus bisporus strains including other 19 Agaricus spp. Of them, four UFP, four SSR primers, $(GA)_8T$, $(AG)_8YC$, $(GA)_8C$ and $(CTC)_6$ and seven SSR markers produced PCR polymorphic bands between the Agaricus species or within A. bisporus strains. PCR polymorphic bands were inputted for UPGMA cluster analysis. Forty five strains of A. bisporus are genetically clustered into 6 groups, showing coefficient similarity from 0.75 to 0.9 among them. In addition, genetic variations of monokaryotic and dikaryotic Agaricus bisporus strains were partially detected by PCR technologies of this study. The varieties, Saea, saedo, Saejeong and Saeyeon that have recently been developed in Korea were involved in the same group with closely genetic relationship of coefficient similarity over 0.96, whereas, other strains were genetically related to A. bisporus strains that were introduced from USA, Eroupe and Chinese.

Development of a multiplex-PCR for the rapid detection of Escherichia coli O157:H7 from raw beef (쇠고기중 Escherichia coli O157:H7 신속검출을 위한 multiplex - PCR 기법 개발)

  • Esherichia coli O157 : H7의 slt I, slt II, uid A 및 eaeA 4종 유전자를 동시에 검출하기 위한 multiplex PCR 기법을 확립하고 쇠고기중 직접 E coli O157 : H7 검출시험을 실시하였다. 4 set의 primers를 이용한 multiplex PCR 기법으로 31종의 장내세균에 대한 특이성을 조사한 결과 E coli O157 : H7 에서 1,087bp (eae A), 584bp (slt II), 348bp (slt I) 또는 252bp (uid A)크기의 DNA를 동시에 특이적으로 검출할 수 있었다. E coli O157 : H7 15주는 모두 uid A 및 eae A 유전자가 동시에 검출되었고, 다른 장내세균에서는 검출되지 않았다. slt I 또는 slt II 유전자를 가지고 있는 E coli 표준균주 24종을 이용하여 multiplex PCR 기법과 Vero cell cytotoxicity assay을 비교검사한 결과 베로톡신 산생능과 PCR법의 결과는 일치하였다. mutiplex PCR 기법의 쇠고기중 검출한계는 modified EC(mEC)에서 증균없이는 E coli O157 : H7균 $10^4cells/g$ 이상에서 검출이 가능하였으나 mEC에 1차 증균후 modified TSB 증균하였을 경우에는 10cells/g이하까지도 검출이 가능하였다. 개발된 multiplex PCR 기법을 쇠고기 40종에 직접 적용한 결과 E coli O157 : H7은 검출되지 않았으나 slt I 및 slt II유전자를 가지고 있는 E coli 4종이 검출되었으며, 이들의 혈청형은 O6, O112, O115 및 O139 였다. 이 연구에서 개발된 multiplex PCR은 쇠고기중 E coli O157 : H7을 신속하고 특이적으로 검출하는데 사용할 수 있을 것으로 사료된다.

Genetic Variations and Phylogenetic Relationship of and Pueraia lobata Ohwi (Fabaceae) and Related Taxa by RAPD Makers (RAPD분자마커를 이용한 칡(콩과) 및 근연분류군의 유전적 변이 및 유연관계)

  • RAPD analyses were performed to investigate genetic relationships and useful molecular maker for 3 species and their 17 regional populations of the Pueraria lobata and related taxa. The length of amplified DNA fragments ranged from 200 to, 2,800 bp. Two hundred and eight scorable polymorphic makers and three scorable monomorphic makers were found from the PCR reactions with 15 random oligo primers, and those were analyzed by Nei's genetic distance coefficient. Based on the UPGMA phenogram from RAPD analyses, two major groups (9 populations from Korea; 3 populations from foreign countries) were recognized. And it showed distinct genetic differences from related taxa. The RAPD results was very useful to define the samples by geographical distribution and to discuss the relationships among the populations and their related taxa of the Pueraria lobata.

Diversity of the Streptococcal Strains Isolated from Diseased Olive Flounder (Paralichthys olivaceus) (넙치 (Paralichthys olivaceus) 병어에서 분리된 연쇄상구균의 다양성)

  • To evaluate the biological diversity of fish pathogenic streptococci, 35 strains isolated from diseased olive flounder (Paralichtys olivaceus), were analyzed using a random amplified polymorphic DNA (RAPD) technique with the oligonucleotide commercial primer 6 (Amersham Biosciences). Api 20 Strep test, drug resistance and artificial infection were carried out for further characterization of the isolates. RAPD fingerprints showed similar pattern in 25 strains (about $71.4\%$ of 35 isolates) and these strains were designed as RA group 1. Similarities greater than $44\%$ were obtained when the Dice coefficient was applied among the isolates of RA 1. On the other hand, the reference Streptococcus iniae showed a similar RAPD profile to the isolates with similarity levels of $40-93.3\%.$ Rh I was suggested to be the dominant group isolated from olive flounder suffering from streptococcosis. However, the isolates of Rh 1 group were not classified into the same species by the Api 20 Strep identification system. There was no peculiarity in drug resistance patterns of Rh I group isolates against 7 antibacterial agents. However, only 3 of 25 isolates $(0.12\%)$ showed oxytetracycline (OTC) resistance and OTC might be a useful chemotherapeutic agent in controlling the streptococcosis by strains of RA I group in olive flounder. Fish injected intraperitoneally with $10^5$ CFU of an isolate of Rh I and RA III group showed $60\%\;and\;50\%$ accumulative mortality for 20 days, respectively ($20\%$ in control or Rh II). However luther comparative studies about differences in virulence between isolates are needed.

Development of SSR markers for genetic mapping of Korean ginseng and authentication of Korean ginseng cultivars

  • The Korean ginseng, Panax ginseng C. A. Meyer is a popular medicinal herb in Araliaceae. Genetic map in crops provides valuable information for breeding, genetic and genomic researches. However, little information is available for construction of genetic map in ginseng. Up to now, we have produced large amounts of expressed sequence tags (ESTs) from four ginseng cultivars (37Mb, 49Mb, 39Mb, 47Mb from Gopoong, Gumpoong, Chunpoong and Yunpoong respectively using pyrosequencing technique and 5Mb from normalized full-length cDNA library of Chunpoong) to obtain comprehensive information of gene expression, and constructed EST database including ESTs from public database. Till now, we designed 261 SSR primer sets using EST sequences and identified 106 intergenic polymorphic markers. And 44 of the 106 showed polymorphisms among panax ginseng cultivars. Among 44 markers, 27 SSR polymorphic markers were inspected to 51 $F_2$ population from Yunpoong x Chunpoong, which showed good at the fitness of Mendellian segregation ratio 1:2:1. To enrich the number of markers, and thus construct high resolution genetic map which can be used as frame map for further genome sequencing. we are planning to develop large scale EST-derived SNP markers which are available in the F2 population. This study provides genetic information as well as foundation for ginseng researches such as genetics, genomics, breeding, and the final goal for whole genome sequencing. Genetic Variation of Coreoleuciscus splendidus Populations from Four Major Rivers in Korea as Assessed by RAPD PCR (RAPD PCR에 의한 4대강 쉬리 Coreoleuciscus splendidus 개체군들의 유전변이 분석)

  • Random Amplified Polymorphic DNA (RAPD) analysis was used to investigate the genetic variations of Coreoleuciscus splendidus within and among the West Korea Subdistrict populations (in Han and Geum Rivers) and the South Korea Subdistrict populations (in Seomjin and Nakdong Rivers). Twelve random primers were employed to generate RAPD markers. All primers were produced to identify specific RAPD markers between the West and South Korea Subdistrict populations. Analyses of genetic similarity and distance among the West and South Korea Subdistrict populations of C. splendidus also revealed similar results, with low genetic similarity (0.49~0.53) and high distance value (0.63~0.71). UPGMA dendrogram based on genetic distance was also similar in results. Therefore, the West Korea Subdistrict populations and the South Korea Subdistrict populations vary in genetic structure, and C. splendidus in the South Korea Subdistrict may represent a different species.

Molecular Markers for Detecting a Wide Range of Trichoderma spp. that Might Potentially Cause Green Mold in Pleurotus eryngii

  • In Pleurotus sp., green mold, which is considered a major epidemic, is caused by several Trichoderma species. To develop a rapid molecular marker specific for Trichoderma spp. that potentially cause green mold, eleven Trichoderma species were collected from mushroom farms and the Korean Agricultural Culture Collection (KACC). A dominant fungal isolate from a green mold-infected substrate was identified as Trichoderma pleuroticola based on the sequences of its internal transcribed spacer (ITS) and translation elongation factor 1-α (tef1) genes. In artificial inoculation tests, all Trichoderma spp., including T. atroviride, T. cf. virens, T. citrinoviride, T. harzianum, T. koningii, T. longibrachiatum, T. pleurotum, and T. pleuroticola, showed pathogenicity to some extent, and the observed symptoms were soaked mycelia with a red-brown pigment and retarded mycelium regeneration. A molecular marker was developed for the rapid detection of wide range of Trichoderma spp. based on the DNA sequence alignment of the ITS1 and ITS2 regions of Trichoderma spp. The developed primer set detected only Trichoderma spp., and no cross reactivity with edible mushrooms was observed. The detection limits for the PCR assay of T. harzianum (KACC40558), T. pleurotum (KACC44537), and T. pleuroticola (CAF-TP3) were found to be 500, 50, and 5 fg, respectively, and the detection limit for the pathogen-to-host ratio was approximately 1:10,000 (wt/wt).

Genetic Differences and Geographic Variation in Cuttle Fish (Sepia esculenta Hoyle)

  • The gDNA isolated from Korean cuttle fish (Sepia esculenta Hoyle) from Sockcho (SOCKCHO), Seocheon (SEOCHEON), Incheon (INCHEON) and Vietnamese cuttle fish (VIETNAM), were amplified by PCR. Here, the seven selected primers (BION-A07, BION-A09, BION-A11, BION-A20, BION-B04, BION-B06, and BION-B14) were used to generate the unique shared loci to each population and shared loci by the four cuttle fish populations. In this study, the primer BION-A11 detected 112 shared loci by the four populations, major and/or minor fragments of sizes 300 bp, 400 bp, 700 bp and 1,000 bp, respectively, which were identical in all samples. The dendrogram obtained by the seven primers indicates five genetic clusters: cluster 1 (SOCKCHO 01-SOCKCHO 07), cluster 2 (SEOCHEON 08-SEOCHEON 10), cluster 3 (SEOCHEON 11-SEOCHEON 14), cluster 4 (INCHEON 15-INCHEON 21), and cluster 5 (VIETNAM 22-VIETNAM 28). The shortest genetic distance that displayed significant molecular differences was between individuals 25 and 26 from the Vietnamese cuttle fish (0.025), while the longest genetic distance among the twenty-eight cuttle fishes that displayed significant molecular differences was between individuals SOCKCHO no. 02 and SEOCHEON no. 12 (0.640). Individual of Seocheon and Incheon cuttle populations was somewhat closely related to that of Vietnamese cuttle fish population. Even though it could not be affirmed by a single case, such a result seems to be closely connected that the Korean peninsula is subject to climate changes by global warming. In conclusion, our PCR analyses revealed a significant genetic distance among the four cuttle fish populations.

Isolation and Characterization of Some Promoter Sequences from Leuconostoc mesenteroides SY2 Isolated from Kimchi

  • Some promoters were isolated and characterized from the genome of Leuconostoc mesenteroides SY2, an isolate from kimchi, a Korean traditional fermented vegetable. Chromosomal DNA of L. mesenteroides SY2 was digested with Sau3AI and ligated with BamHI-cut pBV5030, a promoter screening vector containing a promoterless cat-86. Among E. coli transformants (TFs) resistant against Cm (chloramphenicol), 17 were able to grow in the presence of $1,000{\mu}g/ml$ Cm and their inserts were sequenced. Transcription start sites were examined for three putative promoters (P04C, P25C, and P33C) by primer extension. Four putative promoters were inserted upstream of a promoterless ${\alpha}$-amylase reporter gene in $pJY15{\alpha}$. ${\alpha}$-Amylase activities of E. coli TFs containing $pJY15{\alpha}$ (control, no promoter), $pJY03{\alpha}$ ($pJY15{\alpha}$ with P03C), $pJY04{\alpha}$ (with P04C), $pJY25{\alpha}$ (with P25C), and $pJY33{\alpha}$ (with P33C) were 66.9, 78.7, 122.1, 70.8, and 99.3 U, respectively. Cells harboring $pJY04{\alpha}$ showed 1.8 times higher activity than the control. Some promoters characterized in this study might be useful for construction of food-grade expression vectors for Leuconostoc sp. and related lactic acid bacteria.

Agrobacterium-mediated transformation using gill tissue of Flammulina velutipes (Agrobacterium을 이용한 팽이 버섯 주름조직의 형질전환)

  • Agrobacterium-mediated transformation was conducted in order to generate DNA insertional mutants of Flammulina velutipes. Agrobacterium tumefaciens AGL-1 harboring pBGgHg was transformed into gill tissues of Flammulina velutipes strain KACC42777. The transformants resistant on hygromycine ($30\;{\mu}g/ml$) were confirmed by PCR. The targeted insertional sites were amplified by inverse PCR and sequenced. To find the phenotype variation of all generated transformants, bottle cultivation which followed by the standard cultivation protocol were conducted. Color variation was observed on the cultivated fruiting bodies. Furthermore, the transformant pool will be used as a good genetic resources for studying gene function.
