cDNA Microarray Analysis of the Differential Gene Expression in the Neuropathic Pain and Electroacupuncture Treatment Models

  • Partial nerve injury is the main cause of neuropathic pain disorders in humans. Acupuncture has long been used to relieve pain. It is known to relieve pain by controlling the activities of the autonomic nervous system. Although the mechanism of neuropathic pain and analgesic effects of electroacupuncture (EA) have been studied in a rat model system, its detailed mechanism at the molecular level remains unclear. To identify genes that might serve as either markers or explain these distinct biological functions, a cDNA microarray analysis was used to compare the expression of 8,400 genes among three sample groups. Messenger RNAs that were pooled from the spinal nerves of 7 normal. 7 neuropathic pain, and 7 EA treatment rat models were compared. Sixty-eight genes were differentially expressed more than 2-fold in the neuropathic rat model when compared to the normal, and restored to the normal expression level after the EA treatment. These genes are involved in a number of biological processes, including the signal transduction, gene expression, and nociceptive pathways. Confirmation of the differential gene expression was performed by a dot-blot analysis. Dot-blotting results showed that the opioid receptor sigma was among those genes. This indicates that opioid-signaling events are involved in neuropathic pain and the analgesic effects of EA. The potential application of these data include the identification and characterization of signaling pathways that are involved in the EA treatment, studies on the role of the opioid receptor in neuropathic pain, and further exploration on the role of selected identified genes in animal models.

Differential Gene Expression in Estradiol-3-Benzoate-Treated Liver and Chemically- Induced Hepatocellular Carcinoma

  • In a previous study by the current authors, hepatocellular carcinoma (HCC) was determined to be epidemiologically sex-dependent, and the incidence and multiplicity of HCC found to decrease in estradiol-3 benzoate (EB)-treated F344 rats. Therefore, to ascertain the anticancer mechanism of EB, a commercially available cDNA microarray, with a total of 14,815 cDNA rat gene clones, was used to determine the differentially expressed genes in nontreated livers, EB-treated livers, and diethynitrosolamine (DEN)-induced HCC. In the sequenced experiment, a total of 85 genes were differentially expressed at either two or more times the rate of the normal expression, where 33 genes were downregulated by EB, and 52 genes upregulated. Candidate genes were selected according to significant changes observed in the mRNA expression in the EB-treated livers compared with the nontreated livers, then these genes were filtered according to their different expression patterns in the DEN-induced tumors compared to the estrogen-treated livers. To confirm the microarray data, a real-time PCR analysis was performed for ten selected genes: the H-ras revertant protein 107 (H­rev107), insulin-like growth factor binding protein (lOFBP), parathyroid hormone receptor (PI'HR), SH3 domain binding protein (SH3BP), metallothionein, src-suppressed C-kinase substrate (SSeCK) gene, phosphodiesterase I, CD44, epithelial membrane protein 3 (EMP3), and estrogen receptor a (ERa). The SSeCK and phosphodiesterase I genes were both upregulated in the DEN-induced hepatocarcinomas, yet their possible carcinogenic functions remain unknown. Meanwhile, the other genes were downregulated, including the genes related to growth regulation (IOFBP, H-revI07, ER$\alpha$), adipogenesis inhibition (PTHR), and tumor suppression (metallothionein).

  • By screening specific genes related to the muscle growth of swine using cDNA microarray technology, a total of 5 novel genes (GF (growth factor) I, II, III, IV and V) were identified. Results of southern blotting to investigate the number of copies of these genes in the genome of swine indicated that GF I, GF III, and GF V existed as one copy and GF II, and GF IV existed as more than two copies. It was suggested that there are many isoforms of these genes in the genome of swine. Also, results of northern blotting to investigate whether these genes were expressed in grown muscle, using GF I, III, and V indicated that all the genes were much more expressed in the muscle of swine with body weight of 90 kg. Expression patterns of these genes in other organs, namely muscle and propagation and fat tissues, were investigated by extracting RNA from the tissues. These genes were not expressed in the propagation and fat tissues, but were expressed in the muscle tissue. To determine the mechanism of muscle growth, further studies should be preceded using the 3 specific genes related to muscle growth, that is GF I, III, and V.

  • In cancer microarray experiments, the experimenter or patient which is nested in each experimenter often shows quite heterogeneous error variability, which should be estimated for identifying a source of variation. Our study describes a Bayesian method which utilizes clinical information for identifying a set of DE genes for the class of subtypes as well as assesses and examines the experimenter effect and patient effect which is nested in each experimenter as a source of variation. We propose a Bayesian multilevel mixed effect model based on analysis of covariance (ANACOVA). The Bayesian multilevel mixed effect model is a combination of the multilevel mixed effect model and the Bayesian hierarchical model, which provides a flexible way of defining a suitable correlation structure among genes.

Microarray Analysis of Gene Expression by Ginseng Water Extracts in a Mouse Adrenal Cortex after Immobilization Stress

  • To investigate the effects of repeated immobilization-stress challenge on the the hypothalamic-pituitary-adrenal axis, the genomic transcriptome in the adrenal cortex of immobilization-stressed mouse was analyzed by using a cDNA microarray. Mice were subjected to immobilization stress for 2 h per day for 5 consecutive d. With a 4.0-fold cutoff of arbitrary criteria, the expression levels of 168 out of 41,174 genes were significantly modulated in the adrenal cortex by stress when comparing the control and experimental groups. These genes were related to apoptosis, cell cycle, immune response, inflammatory responses, and signal transduction, and thus may be used as potential targets for the development of therapeutics for chronic stress or depression. Six significant genes among these were selected for real time polymerase chain reaction analysis to confirm the change of their expression levels. The gene for phospho 1 was also further investigated because its expression showed the greatest fold-change.

cDNA Microarray Analysis of Transcriptional Response to Hyperin in Human Gastric Cancer Cells

  • Antioxidants either scavenge superoxide and free radicals or stimulate the detoxification mechanisms within cells, resulting in increased detoxification of free radicals formation. Hyperin, isolated from the stem of Uncaria rhynchophylla, prevented oxygen radical formation and inhibited lipid oxidation. The effective concentrations were 31.3 $\mu$M for a radical scavenging assay and 2.2 $\mu$M for a microsome assay. cDNA microarray analysis to determine which genes were modulated by hyperin found that 50 genes were upregulated and 37 genes were downregulated in SNU-668 human gastric cancer cells. Among these genes, thirteen genes that were significantly affected by hyperin were verified by RT-PCR for their effect of genetic reprogramming.

Overexpression of cysteine protease in transgenic Brassica rapa enhances resistance to bacterial soft rot and up-regulate the expression of various stress-regulated genes

  • Cysteine proteases have been known as a critical factor in plant defense mechanisms in pineapple, papaya, or wild fig. Papain or ficin is one kind of cysteine proteases that shows toxic effects to herbivorous insects and pathogenic bacteria. However, resistance to bacterial soft rot of plants genetically engineered with cysteine protease has been little examined thus far. We cloned a cysteine protease cDNA from Ananas comosus and introduced the gene into Chinese cabbage (Brassica rapa) under the control of the cauliflower mosaic virus 35S promoter. The transgene was stably integrated and actively transcribed in transgenic plants. In comparisons with wild-type plants, the $T_2$ and $T_3$ transgenic plants exhibited a significant increase in endo-protease activity in leaves and enhanced resistance to bacterial soft rot. A cDNA microarray analysis revealed that several genes were more abundantly transcribed in the transgenic than in the wild type. These genes encode a glyoxal oxidase, PR-1 protein, PDF1, protein kinase, LTP protein, UBA protein and protease inhibitor. These results suggest an important role for cysteine protease as a signaling regulator in biotic stress signaling pathways, leading to the build-up of defense mechanism to pathogenic bacteria in plants.

주성분 분석 방법을 이용한 유방암의 임상적 특징과 관련된 유전자 분석 (Molecular Profiling of Clinical Features in Breast Cancer Using Principal Component Analysis)

  • 유방암 환자의 임상정보(clinical features)와 cDNA microarray 기술을 이용하여 얻은 유전자 발현 프로파일은 유방암 예후 인자를 찾는 데에 매우 중요하다. 본 논문에서는 임상정보와 유전자 발현 정보를 접목해서 분석하는 방법으로써 주성분 분석(Principal Component Analysis)을 이용하였다. 이 방법은 다변량 자료의 차원을 줄이는 방법으로써, 대용량 실험 데이터로 인해 발생하는 문제점을 해결하기 위하여 많이 쓰이고 있다. 본 연구에서는 주성분 분석을 이용하여 먼저 한국인 유방암 환자 73명의 cDNA microarray 데이터 차원을 줄이고, 이를 통해 얻어진 주성분(Principal Components)과 임상정보 데이터와의 상관관계를 보았다. One-way ANOVA를 이용한 상관관계 분석 결과의 P-value는 permutation test를 통해 검증하였다. 동일한 방법을 estrogen receptor(ER)(+) 환자 20명과 ER(-) 환자 31명에 적용해본 결과, ER(-) 환자 중에서 재발과 관련된 유전자를 찾을 수 있었다. 주성분 분석을 molecular phenotypic profiles of clinical features에 이용한 결과 발견된 유전자는 유방암의 재발과 관련된 예후 인자로서 의미가 있다.

Genome-Wide Screening of Saccharomyces cerevisiae Genes Regulated by Vanillin

  • During pretreatment of lignocellulosic biomass, a variety of fermentation inhibitors, including acetic acid and vanillin, are released. Using DNA microarray analysis, this study explored genes of the budding yeast Saccharomyces cerevisiae that respond to vanillin-induced stress. The expression of 273 genes was upregulated and that of 205 genes was downregulated under vanillin stress. Significantly induced genes included MCH2, SNG1, GPH1, and TMA10, whereas NOP2, UTP18, FUR1, and SPR1 were down regulated. Sequence analysis of the 5'-flanking region of upregulated genes suggested that vanillin might regulate gene expression in a stress response element (STRE)-dependent manner, in addition to a pathway that involved the transcription factor Yap1p. Retardation in the cell growth of mutant strains indicated that MCH2, SNG1, and GPH1 are intimately involved in vanillin stress response. Deletion of the genes whose expression levels were decreased under vanillin stress did not result in a notable change in S. cerevisiae growth under vanillin stress. This study will provide the basis for a better understanding of the stress response of the yeast S. cerevisiae to fermentation inhibitors.

  • 많은 생물체의 완전한 genome sequence가 속속 밝혀지면서 세포의 기능을 종합적으로 평가하려는 노력들이 이어져 왔다. DNA microarray는 세포 전체의 유전자 전사, 즉 mRNA 레벨을 측정해주므로 세포가 처해있는 서로 다른 환경 속에서 유전자 발현의 차이를 측정할 수 있다. 그러나 유전자 발현의 최종 산물은 mRNA를 통해 번역된 단백질에 해당되고, 많은 단백질이 번역후 수식(post-translational modification) 과정을 거쳐 세포 내에서 기능을 발휘하므로 진정한 세포의 생리학적 상태를 평가하기 위해선 단백질 레벨의 분석이 필수적이다. Proteomics란 유전자 산물 즉 단백질의 기능을 large-scale로 분석하는 것으로 정의된다. 이것은 genome에 의해 만들어지는 모든 단백질(proteome)을 의미하기도 하고 좁은 의미에서는 세포내의 어떤 organelle(예: Golgi Complex)에 존재하는 단백질 혹은 어떤 protein complex를 지칭하기도 한다. Proteomics는 어떤 주어진 조건에서 특별한 세포 또는 organelle에서 발현되는 단백질들을 연구하고 이해하는데 강력한 수단이 되고 있다. 이런 proteomics는 genomics, bioinformatics 등과 유기적으로 연결되어 세포의 기능을 입체적으로 이해하는데 도움을 준다. 본고에서는 proteomic analysis 과정을 간단히 살피고 최근 세포 생물학에서 이루어지는 proteomics의 응용을 살펴본다.
