Nuclear DNA Quantification of Some Ceramialean Algal Spermatia by Fluorescence Microscopic Image Processing and their Nuclear SSU rDNA Sequences

  • Nuclear DNA contents of spermatia from eight ceramiacean and four dasyacean algae (Ceramiales, Rhodophyta) and microspores from two land plants were estimated by fluorescence microscopic image processing and their nuclear SSU rDNA sequence data were analyzed. In frequency distribution patterns, the DAPI-stained nuclear volume (NV) of spermatia showed two peaks corresponding to 1C and 2C. Nuclear 2C DNA contents estimated from NV were 0.45-2.31 pg in ceramiacean and 0.40-0.57 pg in dasyacean algae and 8.42-9.51 pg in two land plants, Capsicum annuum and Nicotiana tabacum. By nuclear patterning of vegetative cells derived from an apical cell, 2C DNA contents of spermatia were 2.31 pg in an alga having uninucleate and non-polyploid nucleus (Aglaothamnion callophyllidicola), 0.45-1.94 pg in algae having uninucleate and polyploid nucleus (Antithamnion spp. and Pterothamnion yezoense), and 0.40-0.62 pg in algae having multinucleate and non-polyploid nuclei (Griffithsia japonica and dasyacean algae). Each mature spermatium and microspore (pollen grain) seemed to have a 2C nucleus, which may provide a genetic buffering system to protect the genetic content of a spermatium and microspore from potentially lethal mutations. Nuclear DNA content and SSU rDNA sequence of Antithamnion sparsum from Korea were reasonably different from those of Antithamnion densum from France. The data did not support the previous taxonomic studies that these two taxa could be conspecific.

  • NGS 분석과정에서는 정확도를 높이기 위해서 중합 효소 연쇄반응 (PCR)을 통해 DNA 리드들을 증폭한다. PCR 증폭은 DNA 리드의 중복을 발생시키며 중복으로 인해 NGS 과정의 정확성이 저하되는 문제가 발생한다. 본 논문에서는 DNA 리드 중복을 제거하는 도구중 하나인 Samblaster 의 병렬화를 위한 DNA 리드 분할 방법을 제안한다. DNA 리드를 분할하여 Samblaster를 병렬 실행 하도록 하여 수행시간을 단축 할 수 있도록 한다.

  • 전장 cDNA 클론을 시퀀싱하는 것은 선택적 스플라이싱 형태를 비롯한 정확한 유전자 구조를 정의하는데 유용하게 사용될 수 있으며, 유전자 및 단백질의 생물학적 기능연구에 중요한 자원을 제공한다. 포괄적이며 비 중복적인 cDNA의 생산은 인간 유전체 연구의 중요한 목표이다. 본 연구에서 제공하는 인간 cDNA 라이브러리 분석 파이프라인은 전장 cDNA를 분석하는 자동화 도구로 여러 연구자들에게 활용 될 수 있을 것으로 사료된다.

  • To study the response to plant growth by the environmental factors, the effects of application of nitrogen on changes in the yield, crude protein, amino acids, chlorophyll, carotene, total phosphorus, acid-soluble phosphorus, phospholipids, RNA, and DNA were investigated with westerworlds 9Lolium sublatum) and perennial rye-grasses (Lolium perenne). The amounts of dry weight, crude protein, amino acids, chlorophyll, carotene, total phosphorus, acid-soluble phosphorus, phospholipids, RNA and DNA of both rye-grasses increased with adequately increasing nitrogen, and reached a maximum with an adequate application of nitrogen. The relationships between yields and crude protein contents, crude protein and RNA contents, and yields and RNA contents of westerworlds and perennial rye-grasses were found to be positively correlated, respectively. PCR of Gut Contents for a Food Web Study of a Marine Ecosystem

  • Understanding dietary habits is one of the most important factors in studying food webs and other ecological processes. Here we designed universal primers to amplify portions of the 18S and 28S rDNA sequences to examine gut contents using PCR techniques. The gut contents of sailfin sandfish (Arctoscopus japonicus) and pacific squid (Todarodes pacificus) were examined. In total, 11 families of prey were identified with 18S and 28S rDNA using the universal primers. The DNA sequence data indicated that the primer sets successfully amplified a wide spectrum of species and represented gut contents in a relatively convenient way. We found that information in the NCBI database was not yet sufficient to discriminate the species we isolated. In addition, technology for the separation of heterogeneous PCR products and better resolution and quantification protocols would help increase data accuracy.

인삼이 흰쥐의 고환조직 핵산 함유량에 미치는 영향 (Influence of Ginseng upon Testicular Nucleic Acid Content in Rats)

  • As a continuation of efforts to elucidate the influence of ginseng upon nucleic acid content of various tissues, a study was carried out which measured testicular RNA and DNA contents of rats following administration of ginseng. Thirty male rats $(body\;weight:\;180{\sim}230\;gm)$ were equally divided into a ginseng and a saline group. Once a day for 5 days they received subcutaneously 0.5 m1/100 gm body weight of ginseng extract solution (4 mg of ginseng alcohol extract in 1 ml of saline), and the same amount of satire, respectively. On the 5th experimental day, all animals were sacrificed 2 hours after the last medication and their testicular RNA and DNA contents were measured using the chemical method of Schmidt-Thannhauser-Schneider. Following results were obtained: 1. Testicular RNA and DNA contents were significantly higher in the ginseng group than in the saline group. 2. RNA/DNA ratio of the testis was lower in the ginseng group than in the saline group. However, the two groups did not differ significantly with regard to the RNA/DNA ratio. The ginseng is inferred to raise RNA and DNA contents of testis in rats.

자외선 B에 의해 유도되는 DNA 상해에 대한 참갈파래 메탄올 추출물의 보호 효과 (Protective Effects of Ulva lactuca Methanol Extracts against the Ultraviolet B-induced DNA Damage)

  • In this study, we investigated the protective effects of Ulva lactuca methanol extracts against ultraviolet B (UVB)-induced DNA damage in HaCaT cells. First, the contents of general and antioxidative nutrient contents of Ulva lactuca were measured. The moisture, carbohydrate, crude protein, crude fat and ash were 14.01%, 44.80%, 23.19%, 3.10% and 14.90%, respectively. Magnesium that acts as DNA repair enzyme cofactor was the most abundant mineral followed by Ca, P and Fe. The total phenolic and anthocyanoside contents of Ulva lactuca were 2.69 mg/g and 0.13 mg/g, respectively. Cells treated with Ulva lactuca methanol extracts for 24 hours post UVB exposure increased cell viability in a concentration-dependent manner compared to the non-treated control. Also, Ulva lactuca methanol extracts decreased the levels of UVB-induced DNA damage such as cyclobutane pyrimidine dimer and DNA damage response (DDR) proteins such as p-p53 and p21. These results suggest that Ulva lactuca methanol extracts comprising physiological active substances such as Mg, polyphenols and anthocyanosides promote DNA repair by regulating genes related with DDR.

  • 이 논문에서는 DNA 분석단계 중 하나인 DNA 리드(Read)에 대한 중복제거 방법을 분산 병렬처리 기법을 적용하여 가속화하는 방법을 제안한다. 기존 제안된 중복제거 기법을 Spark을 기반으로 병렬처리 되도록 하는 접근방법을 취한다. 제안하는 기법은 실험을 통해서 기존 중복제거 기법과 비교하여 성능을 입증한다.
