Different Way of LMP/TAP/MHC Gene Clustering in Vertebrates,. Viviparity and Anti-tumor Immunity Failure

  • Class I and class II MHC genes have been identified in most of the jawed vertebrate taxa. In all investigated bony fish species, unlike mammals, the classical class I and class II MHC genes are not linked and even are found on different chromosomes. Linking and clustering of the class I and class II MHC genes is not the only phenomenon clearly detected in the evolution of immune system from cartilaginous to mammals. In all non-mammalian classes the LMP/TAP genes are highly conserved within class I genes region, while these genes are conserved within class II genes region only in mammals. Today we know that LMP/TAP genes in mammals have a crucial role in peptide processing for presentation within class I molecules, as well as in anti-tumor immunity. For these reasons, differences in clustering of LMP/TAP/MHC genes can be responsible for the differences in mechanisms and efficacy of anti-tumor immunity in non-mammalian vertebrates compared to same mechanisms in mammals. Also, the differences in cytokine network and anti-tumor antigens presentation within classes of vertebrates can be explained by toe peculiarity of LMP/TAP/MHC gene clustering.

MiRPI: Portable Software to Identify Conserved miRNAs, Targets and to Calculate Precursor Statistics

  • MicroRNAs (miRNAs) are recently discovered small RNA molecules usually resulting in translational repression and gene silencing. Despite the fact that specific cloning of small RNA's is a method in practice, computational identification of miRNA's has been a major focus recent days, since is a rapid process following AB initio and sequence alignment methods. Here we developed new software called MiRPI that aims to identify the highly conserved miRNAs without any mismatches from given fasta formatted gene sequences by using non-repeated miRNA dataset of the user's interest. The new window embedded with the software is used to identify the targets for inputted mature miRNAs in the mRNA sequences. Also MiRPI is designed to measure the precursor miRNA statistics, majorly focusing the Adjusted Minimum Folding free Energy (AMFE) and Minimum Folding free Energy Index (MFEI), the most important parameters in miRNA confirmation. MiRPI is developed by PERL (Practical Extraction and Report Language) and Tk (Tool kit widgets) scripting languages. It is user friendly, portable offline software that works in all windows OS, sized to 3 MB.

Nocardioides sp. J-326TK의 Adenosine Deaminase Gene에 관한 연구 (Studies on the Adenosine Deaminase Gene from Nocardioides sp. J-326TK)

  • Nocardioides sp. J-326TK의 adenosine deaminase gene을 분리하기 위하여 genomic DNA를 제한효소로 무작위적으로 절단하여 pBluscript KS에 ligation시켰다. 또한 hu-man과 mouse, E. cali 등의 adenosine deaminase gene의 보존적인 부위를 primer로 합성을 하여 PCR reaction을 행하였다. Genomic DNA를 cloning시킨 pKSN60은 5kb정도의 DNA를 포함하고 있으며 sourthern hybridization 등의 여러 확인 실험을 통하여 adenosine deaminase gene을 포함하고 있다는 알았다. PCR product를 cloning시켜 형성된 recombinant plasmid를 PCR reaction의 primer로서 pTBN20를 sequencing을 행하였다. 그 결과를 다른 ade-nosine deaminase gene의 서열과 비교를 하였는데 미생물인 E. coli와는 nucleotide sequence는 99.5%, amino acid sequence는 98.9%의 homology를 나타내고 human과는 각각 59.5%, 46.8%의 homolosy를 나타내었다.

Sphingomonas chungbukensis DJ77에서 Sphingosine Kinase를 암호화하는 spk 유전자의 동정과 대장균에서의 발현 (Identification of the spk Gene Encoding Sphingosine Kinase in Sphingomonas chungbukensis DJ77 and Its Expression in Escherichia coli)

  • Sphingomonas chungbukensis DJ77의 유전체 서열분식 과정에서 969개의 nucleotide로 구성된 sphingosine kinase 유전자를 동정하였다. 이 sphingosine kinase 단백질의 아미노산 서열은 Zymomonas mobilis subsp. mobilis ZM4의 sphingosine kinase 아미노산 서열과 $55\%$의 상동성을 보였다. 또한 다중서열정렬을 통해 각각 진핵세포의 sphingosine kinase의 C2, C3, C5 domain에 속하는 3개의 conserved sequence를 발견하였다. 그 중 하나는 sphingosine kinase에서 ATP-binding site일 것으로 예상되어지는nucleotide-binding motif(GGDG)였고 나머지 둘은 아직 기능이 알려지지 않은 conserved sequences 였다. 이러한 다중서열정렬을 바탕으로 계통수를 그려본 결과, S. chungbukensis DJ77의 sphingosine kinase (SPK)는 COG1597 그룹과 유사했으며, COG1597 내에서 동일종의 diacylglycerol kinase와는 서로 다른 그룹에 속하는 것으로 나타났다. 재조합 SPK는 이종(異種)세포인 Escherichia coli내에서 성공적으로 과발현 되었으나, 세포 내에서 불용성 복합체(inclusion body)를 형성하였다.

Marker Production by PCR Amplification with Primer Pairs from Conserved Sequences of WRKY Genes in Chili Pepper

  • Despite increasing awareness of the importance of WRKY genes in plant defense signaling, the locations of these genes in the Capsicum genome have not been established. To develop WRKY-based markers, primer sequences were deduced from the conserved sequences of the DNA binding motif within the WRKY domains of tomato and pepper genes. These primers were derived from upstream and downstream parts of the conserved sequences of the three WRKY groups. Six primer combinations of each WRKY group were tested for polymorphisms between the mapping parents, C. annuum 'CM334' and C. annuum 'Chilsung-cho'. DNA fragments amplified by primer pairs deduced from WRKY Group II genes revealed high levels of polymorphism. Using 32 primer pairs to amplify upstream and downstream parts of the WRKY domain of WRKY group II genes, 60 polymorphic bands were detected. Polymorphisms were not detected with primer pairs from downstream parts of WRKY group II genes. Half of these primers were subjected to $F_2$ genotyping to construct a linkage map. Thirty of 41 markers were located evenly spaced on 20 of the 28 linkage groups, without clustering. This linkage map also consisted of 199 AFLP and 26 SSR markers. This WRKY-based marker system is a rapid and simple method for generating sequence-specific markers for plant gene families.

Mutational Analysis of Prohibitin - A Highly Conserved Gene in Indian Female Breast Cancer Cases

  • Prohibitin (PHB) is a chaperone protein which is highly conserved evolutionarily. It shows significant homology with the Drosophila cc gene which is considered important for development and differentiation of Drosophila melanogaster. Investigations have revealed an involvement of PHB in cellular proliferation and development, apoptosis, signal transduction, mitochondrial function and regulation of the estrogen and androgen receptors. Therefore, we conducted the present study to analyze mutations in the highly conserved region in Indian female breast cancer patients. Conventional PCR-SSCP and Automated DNA sequencing were performed with a total of 105 breast cancer samples along with adjacent normal tissue. Of the total, 14.2% (15/105) demonstrated a mutation status of prohibitin observed in our study population. We identified a novel missense mutation (Thr>Ser), a novel deletion of T nucleotide in an intron adjacent to intron-exon boundary and a previously determined missense mutation (Val>Ala). A statistically significant correlation was obtained which suggested that prohibitin may be associated with tumor development and/or progression of at least some proportion of breast cancers.

Identification and Characterization of Bombyx mori LDH Gene through Bioinformatics Approaches

  • Lactate dehydrogenase (LDH) is a ubiquitous enzyme that plays a significant role in the clinical diagnosis of pathologic processes. Discovery of the LDH (BmLDH) gene in B. mori may shed light on its role in the biology of Lepidoptera species, and afford further understanding of the function of the enzyme. In this study, we used the bioinformatics tools to identify LDH gene in B. mori. Sequence analysis showed that BmLDH cDNA contains a 996 bp open reading frame, encoding 331 AA proteins, with seven introns. Compared with hHLDH (human heart LDH), BmLDH contained the same key active sites. Domain search and protein fold recognition analyses provide compelling evidences that the deduced protein is a LDH. Using the computer program MEGA3, we conducted a search for homologs of BmLDH among many eukaryotic species and confirmed that the BmLDH was conserved in all organisms investigated. This gene has been registered in GenBank under the accession number EU000385.

Cloning and Characterization of hydroxypyruvate isomerase (EC 5.3.1.22) gene in silkworm Bombyx mori

  • The sequence of hydroxypyruvate isomerase gene was obtained in NCBI. In this study, the hydroxypyruvate isomerase gene of Bombyx.mori was identified and annotated with bioinformatics tools. The result was confirmed by RT-PCR, prokaryotic expression, mass spectrographic analysis and sub-cellular localization. The hydroxypyruvate isomerase cDNA comtains a 783bp ORF, and has 4 exons. The deduced protein has 260 amino acid residues with the predicted molecular weight of 29169.30 Da, isoelectric point of 6.10, and contains conserved PRK09997 and Hfi domains. The hydroxypyruvate isomerases of Nasonia vitripennis and Bombyx mori have a high homology. Through RTPCR analysis, we found that this transcript was present in testis, ovary, blood-lymph, fat body, midgut, silk gland and tuba Malpighii. This protein was located in cytoplasm through immunohistochemistry. We submitted the cloned gene under the accession number EU344910. The enzyme has been classified under accession number EC 5.3.1.22.

Method for Cloning Biosynthetic Genes of Secondary Metabolites Including Deoxysugar from Actinomycetes

  • Many antibiotics contain partially deoxygenated sugar components that are usually essential for biological activity, affinity, structural stability, and solubility of antibiotics. Gene probes of the biosynthetic genes related with the deoxysugar were obtained from PCR. Primers were designed from the conserved peptide sequences of the known dTDP-D-glucose 4,6-dehydratases, which are the key step enzymes in the biosynthesis of deoxysugar. The primers were applied to amplify parts of dehydratase genes to 27 actinomycetes that produce the metabolites containing deoxysugar as structural constituents. About 180 and 340 bp DNA fragments from all of the actinomycetes were produced by PCR and analyzed by Southern blot and DNA sequencing. The PCR products were used as gene probes to clone the biosynthetic gene clusters for the antibiotic mithramycin, rubradirin, spectinomycin, and elaiophyrin. This method should allow for detecting of the biosynthetic gene clusters of a vast array of secondary metabolites isolated from actinomycetes because of the widespread existence of deoxysugar constituents in secondary metabolites.

A Partial Nucleotide Sequence of Chitin Synthase (CHS) Gene from Rice Blast Fungus, Pyricularia oryzae and Its Cloning

  • A 340-bp chitin synthase gene(CHS) fragment was cloned from the genomic DNA of Pyricularia oryzae using a PCR process with two primer DNAs corresponding to highly conserved sequences within fungal CHS genes. The entire DNA nucleotide sequences of the cloned DNA fragment were determined and analyzed. The amino acid sequences deduced from the nucleotide sequence of the amplified DNA fragment showed 86% homology to that of the Aspergillus fumigatus CHSE gene (9). Using this PCR-amplified DNA, about 2.3 kb of including the PCR fragment of CHSE gene was cloned from genomic library.
