A Genome-Scale Co-Functional Network of Xanthomonas Genes Can Accurately Reconstruct Regulatory Circuits Controlled by Two-Component Signaling Systems

  • Bacterial species in the genus Xanthomonas infect virtually all crop plants. Although many genes involved in Xanthomonas virulence have been identified through molecular and cellular studies, the elucidation of virulence-associated regulatory circuits is still far from complete. Functional gene networks have proven useful in generating hypotheses for genetic factors of biological processes in various species. Here, we present a genome-scale co-functional network of Xanthomonas oryze pv. oryzae (Xoo) genes, XooNet (www.inetbio.org/xoonet/), constructed by integrating heterogeneous types of genomics data derived from Xoo and other bacterial species. XooNet contains 106,000 functional links, which cover approximately 83% of the coding genome. XooNet is highly predictive for diverse biological processes in Xoo and can accurately reconstruct cellular pathways regulated by two-component signaling transduction systems (TCS). XooNet will be a useful in silico research platform for genetic dissection of virulence pathways in Xoo.

  • It is important matter that inflect well allocated frequency resource in cellular network and is still more serious element in environment that provide multimedia services. This paper describes model and algorithm that increase two elements that is frequency allocation and job scheduling that consider multimedia service traffic special quality by emphasis that do mapping present in CDMA cellular system. We proposed the model cpomposed three parts (channel allocation algorithm, mapping algorithm using genetic algorithm and scheduling algorithm) and simulation results.

  • This paper is our first attempt to construct a information processing system such as the living creatures' brain based on artificial life technique. In this paper, we propose a method of constructing neural networks using bio-inspired emergent and evolutionary concept, Ontogeny of living things is realized by cellular automata model and Phylogeny that is living things adaptation ability themselves to given environment, are realized by evolutionary algorithms. Proposing evolving cellular automata neural systems are calledin a word ECANS. A basic component of ECANS is 'cell' which is modeled on chaotic neuron with complex characteristics, In our system, the states of cell are classified into eight by method of connection neighborhood cells. When a problem is given, ECANS adapt itself to the problem by evolutionary method. For fixed cells transition rule, the structure of neural network is adapted by change of initial cell' arrangement. This initial cell is to become a network b developmental process. The effectiveness and the capability of proposed scheme are verified by applying it to pattern classification and robot control problem.

  • Although the development of digital technology and network has brought great convenience in modern lives, amongst the aggravated complexity in the contemporary society, modern minds who have failed to create genuine relationships undergo a sense of alienation and solitude that may appear as a type of social pathology called cellular-phone addiction. Also, while the emergence of the information age seemingly brings about benefits including diverse acquisition regarding knowledge and broader communication, underneath exists side effects involving leakage of private information. Especially, being excessively addicted to relationship network may induce one to become insensitive towards leakage of private information without recognizing, and thereby instigating yet another social problem. Media art is very practical in terms of suggesting a critical perspective concerning social phenomena and elevating them into a work of art by rendering them artistically. Particularly, when social problems of the modern days are expressed through digital technology, media art provides the audience with a foundation that will enable them to sympathize without hostility. This dissertation calls attention to the contemporary problems regarding cellular-phone addiction and possible hazards of information leakage based on media art, while at the same time proposing the production process of a media art work that attempts to raise awareness and sympathy on such social issues.

  • Ongoing standardization effort on 3G cellular system in 3GPP (UNTS) is based on GPRS core network and promises a global standard for systems capable of offering ubiquitous access to internet for mobile users. Considered radio access systems(FDD CDMA, TDD CDMA, and EDGE) are optimized for robust mobile use. However, there are alternative relatively high-rate radio interfaces being standardized for WLAN (IEEE802.11 and HIPER-LAN/2) which are capable of delivering significantly higher data rates to static or semi-static terminals with much less overhead. Also WPANs(BLUETOOTH, IEEE802.15), which will be present in virtually every mobile handset in the near future, are offering low cast and considerable access data rate and thus are very attractive for interworking scenarios. The prospect of using these interfaces as alternative RANs inthe modular UMTS architecture is very promising. Additionally, the recent inclusion of M-IP in the UMTS R99 standard opens the way for IP-level interfacing to the core network. This article offers an overview into WLAN-Cellular interworking. A brief overview of GPRS, UMTS cellular architectures and relevant WLAN standards is given. Possible interworking architectures are presented.

  • Cell phenotypes are determined by the concerted activity of thousands of genes and their products. This activity is coordinated by a complex network that regulates the expression of genes. Understanding this organization is crucial to elucidate cellular activities, and many researches have tried to construct gene regulatory networks from mRNA expression data which are nowadays the most available and have a lot of information for cellular processes. Several computational tools, such as Boolean network, Qualitative network, Bayesian network, and so on, have been applied to infer these networks. Among them, Bayesian networks that we chose as the inference tool have been often used in this field recently due to their well-established theoretical foundation and statistical robustness. However, the relative insufficiency of experiments with respect to the number of genes leads to many false positive inferences. To alleviate this problem, we had developed the algorithm of MONET(MOdularized NETwork learning), which is a new method for inferring modularized gene networks by utilizing two complementary sources of information: biological annotations and gene expression. Afterward, we have packaged and improved MONET by combining dispersed functional blocks, extending species which can be inputted in this system, reducing the time complexities by improving algorithms, and simplifying input/output formats and parameters so that it can be utilized in actual fields. In this paper, we present the architecture of MONET system that we have improved.

  • this paper presents the concept of "mobile ATM', a proposal for third-generation (3G) mobile communication network infrastructure capable of supporting flexible evolution of radio technologies from today's cellular and data services towards future wireless multimedia services. Mobile ATM provides generic mobility management and QoS-based transport capabilities suitable for integration of multiple radio access technologies including cellular voice. wireless data, and future broadband wireless services. The architecture of a mobile ATM network is outlined in terms of the newly-defined "W-UNI" interface at the radio link and "M-UNI"and "M-UNI" interface which supports unified access for WATM and non-ATM mobile terminals through corresponding interworking functions (IWF) is explained. leading to an understanding of how different radio access technologies are supported by the same ATM-based core network infrastructure. Generic mechanisms for handoff and location management within the core mobile network are discussed. and related protocol extensions over the "W-UNI" and "M-UNI/NNI"interfaces are proposed. the issue of "crossover switch (COS)" selection in mobile ATM is considered, and a unified handoff signaling syntax which supports flexibility in COS selection is described. Typical signaling sequences for call connection and handoff using the proposed protocols are outlined. Experimental results form a proof-of-concept mobile ATM network prototype are presented in conclusion.

  • FBA(flux balance analysis) with Boolean rules for representing regulatory events has correctly predicted cellular behaviors, such as optimal flux distribution, maximal growth rate, metabolic by-product, and substrate concentration changes, with various environmental conditions. However, until now, since FBA has not taken into account a hierarchical regulatory network, it has limited the representation of the whole transcriptional regulation mechanism and interactions between specific regulatory proteins and genes. In this paper, in order to solve these problems, we describe the construction of hierarchical regulatory network with defined symbols and the introduction of a weight for representing interactions between symbols. Finally, the whole cellular behaviors with time were simulated through the linkage of a hierarchical regulatory network module and dynamic simulation module including FBA. The central metabolic network of E. coli was chosen as the basic model to identify our suggested modeling method.

  • A cellular automaton is well-known for self-organizing and dynamic behavions in the filed of artifial life. This paper addresses a new neuronic architecture called an evolvable celluar classifier which evolves with the genetic rules (chromosomes) in the non-uniform cellular automata. An evolvable cellular classifier is primarily based on cellular programming, but its mechanism is simpler becaise it utilizes only mutations for the main genetic operators and resmbles the Hopfield network. Therefore, the desirable bit-patterns could be obtained through evolutionary processes for just one individual agent, As a rusult, an evolvable hardware is derived which is applicable to clessification of bit-string information.
