Next Generation Sequencing을 통한 미생물 군집 분석의 축산분야 활용 (Application of Next Generation Sequencing to Investigate Microbiome in the Livestock Sector)

  • The objective of this study was to review application of next-generation sequencing (NGS) to investigate microbiome in the livestock sector. Since the 16S rRNA gene is used as a phylogenetic marker, unculturable members of microbiome in nature or managed environments have been investigated using the NGS technique based on 16S rRNA genes. However, few NGS studies have been conducted to investigate microbiome in the livestock sector. The 16S rRNA gene sequences obtained from NGS are classified to microbial taxa against the 16S rRNA gene reference database such as RDP, Greengenes and Silva databases. The sequences also are clustered into species-level OTUs at 97% sequence similarity. Microbiome similarity among treatment groups is visualized using principal coordinates analysis, while microbiome shared among treatment groups is visualized using a venn diagram. The use of the NGS technique will contribute to elucidating roles of microbiome in the livestock sector.

A report of 12 unrecorded prokaryotic species isolated from gastrointestinal tracts and feces of various endangered animals in Korea

  • In 2016 and 2017, as part of a comprehensive investigation to identify the prokaryotic species in Korea, a total of 12 bacterial strains were isolated from the gastrointestinal tract and/or fecal samples of four endangered species, including reptile, bird, and marine and terrestrial mammals. Phylogenetic analysis with the 16S rRNA gene sequence was used to assign these strains to the phyla, Firmicutes, Actinobacteria or Proteobacteria. Furthermore, most of the strains Firmicutes belonged to the order Lactobacillales. Interestingly, 12 of the isolated strains have not been previously reported from the Korean Peninsula. Also, based on their high 16S rRNA gene sequence similarities(>98.7%) and formation of strong monophyletic clades with the closest type species, each isolated strain of isolates was assigned to an independent, predefined bacterial species. Gram-stain reaction, colony and cell morphology, biochemical characteristics, isolation source, and NIBR IDs are described in the species description section.

  • 세균 16S rRNA 유전자 특이 프라이머를 기초로 하여 중합 효소연쇄반응을 이용하여 Pleurotus eryngii (큰느타리 버섯)의 내부에 존재하는 세균의 다양성을 조사하였다. 세균 16S rRNA의 라이브러리는 버섯 갓(BC, body cap)와 줄기(BS, body stipe)로 구성하였다. BC 20 클론은 네 그룹으로 구별되었고 가장 큰 그룹은 Firmicutes (클론의 40%) 있었다. 그러나, BS 20 클론은 여섯 그룹으로 나뉘어졌고 가장 큰 그룹은 Actinobacteria (클론의 40%) 있었다. 전체 버섯 내에 존재하는 세균 그룹은 그람양성 세균(62.5%) 있었다.

Phylogenetic Relationships among Some Bumblebees (Hymenoptera: Apidae) Common in Korea Inferred from Mitochondrial 16S rRNA Sequences

  • Phylogenetic relationships were analyzed among bumblebees using a portion of mitochondrial (mt) 16S ribosomal RNA (16S rRNA). Eight species of true bumblebees and one species of cuckoo bumblebee (Bombini, Apidae), collected from Korea were included in the analysis. Also, one species of true bumblebee imported from several foreign countries for pollination was included. The length of mt 16S rRNA sequence ranged from 496 bp to 508 bp and sequence divergence ranged from 1.4% (7 bp) to 15.49% (77bp). As expected, a high A+T content was observed (78.5% on average). According to the phylogeny tree derived from parsimony and maximum likelihood analysis, a monphyletic Bombus species, excluding a single cuckoo bumblebee, Psithyrus coreanus, was obtained, but the bootstrap estimate at the node supporting the monophyletic group was very weak (40% or 46%), suggesting a very close relationship of the cuckoo bumblebee to the true bumblebee. Within Bombus species belonging to identical subgenera subgeneric specific clustering was formed with high bootstrap values, implying validity of the subgeneric names of each species: Pyrobombus for B. ardens and B. modeatus; Megabombus for B. consobrinus wittenburgi and B. koreanus; and Bombus s. str. for B. ignitus, B. hypocrita sapporoensis, and B. terrestris.

Eight unrecorded bacterial species isolated from soil and marine sediment in Korea

  • The Earth contains billions of microbial species, although the vast majority cannot be cultured in laboratories and are thus considered unidentified and uncharacterized. Extremophiles are microorganisms that thrive in extreme conditions, including temperature, salinity, and pH. Extremophilic microorganisms have provided important insights for biological, metabolic, and evolutionary studies. Between 2017 and 2019, as part of a comprehensive investigation to identify bacterial species in Korea, eight bacterial strains were isolated from marine and non-marine environments in Jeju Island. These strains were cultured under extreme salinity or pH conditions. Phylogenetic analysis using 16S ribosomal RNA(rRNA) gene sequencing indicated that all eight strains belonged to the phyla Gammaproteobacteria, Bacilli, and Alphaproteobacteria. Based on their high 16S rRNA gene sequence similarities(>98.7%) and the formation of strong monophyletic clades with their closest related species, all isolated strains were considered as an unrecorded strain, previously unidentified species. Gram stain reaction, culture conditions, colony and cell morphology, biochemical characteristics, isolation source, and National Institute of Biological Resources(NIBR) IDs are described in this article. The characterization of these unrecorded strains provides information on microorganisms living in Korea.

Genetic Characterization of Clinical Acanthamoeba Isolates from Japan using Nuclear and Mitochondrial Small Subunit Ribosomal RNA

  • Because of an increased number of Acanthamoeba keratitis (AK) along with associated disease burdens, medical professionals have become more aware of this pathogen in recent years. In this study, by analyzing both the nuclear 18S small subunit ribosomal RNA (18S rRNA) and mitochondrial 16S rRNA gene loci, 27 clinical Acanthamoeba strains that caused AK in Japan were classified into 3 genotypes, T3 (3 strains), T4 (23 strains), and T5 (one strain). Most haplotypes were identical to the reference haplotypes reported from all over the world, and thus no specificity of the haplotype distribution in Japan was found. The T4 sub-genotype analysis using the 16S rRNA gene locus also revealed a clear subconformation within the T4 cluster, and lead to the recognition of a new sub-genotype T4i, in addition to the previously reported sub-genotypes T4a-T4h. Furthermore, 9 out of 23 strains in the T4 genotype were identified to a specific haplotype (AF479533), which seems to be a causal haplotype of AK. While heterozygous nuclear haplotypes were observed from 2 strains, the mitochondrial haplotypes were homozygous as T4 genotype in the both strains, and suggested a possibility of nuclear hybridization (mating reproduction) between different strains in Acanthamoeba. The nuclear 18S rRNA gene and mitochondrial 16S rRNA gene loci of Acanthamoeba spp. possess different unique characteristics usable for the genotyping analyses, and those specific features could contribute to the establishment of molecular taxonomy for the species complex of Acanthamoeba.

16S-23S rRNA Intergenic Spacer Region을 이용한 Vibrio fluvialis의 검출 (Use of 16S-23S rRNA Intergenic Spacer Region for Rapid Detection of Vibrio fluvialis)

  • 본 연구는 위장관염을 일으키는 Vibrio fluvialis의 16S-23S rRNA intergenic spacer region을 분석하였다. ISR을 PCR 증폭 후 plasmid vector에 클로닝하여 염기서열을 분석하였다. 그 결과, ISR의 염기서열은 tRNA gene 조성과 크기에 따라 총 6개의 type으로 분류되었다. 각 type은 tRNA gene 조성과 수에 따라 ISR-A, ISR-E, ISR-El, ISR-lA, ISR-EKV, ISR-EKAV로 명명하였으며, ISR-A는 tRN $A^{Ala}$; ISR-lA, tRN $A^{Ile}$-tRN $A^{Ala}$; ISR-EKV, tRN $A^{Glu}$-tRN $A^{Lys}$-tRN $A^{Val}$; ISR-EKAV, tRN $A^{Glu}$-tRN $A^{Lys}$-tRN $A^{Ala}$-tRN $A^{Val}$; ISR-E와 El은 tRN $A^{Glu}$를 갖고 있었다. 이 중 ISR-EKV type은 minor type으로 존재하고 있으며, 여러 Vibrio종의 ISR-EKV type과 비교시 변이성이 높은 부위를 확인하였다. 따라서, 이 ISR-EKV의 염기서열을 여러 Vibrio종에서 V. fluuialis를 검출하기 위한 species-specific primer 제작에 이용하였다. 제작된 primer의 특이성은 여러 Vibrio 의 genomic DNA를 분리하여 PCR 반응으로 확인하였다. 그 결과, 제작된 primer는 V. fluvialis에 종 특이성이 있으며 여러 Vibrio종으로부터 빠른 검출이 가능함을 확인하였다.로부터 빠른 검출이 가능함을 확인하였다.

Streptoalloteichus hindustanus ATCC 31219로부터 아미노글라이코사이드계 항생제에 내성을 지정하는 유전자의 클로닝 및 염기서열 결정 (Cloning and Sequencing of Resistance Determinants to Aminoglycoside Antibiotics from Sterptoalloteichus hindustanus ATCC 31219)

  • Streptoalloteichus hindustanus ATCC 31219, a nebramycin complex producer, is similar to Streptomyeces tenebrarius in a viewpoint of resistance to a wide range of aminoglycoside antibiotics. S. tenebrarius has resistance mechanisms of 16s rRNA methylation and aminogycoside modification. However, it is not known whether resistance mechanisms of Stall. hindustanus are the same as in S. tenebrarius. Therefore, we have tried to isolate resistance determinants from Stall. hindustanus. Two different types of aminoglycoside resistance determinants were isolated from Stall. hindustanus and expressed in Streptomyces lividans TK24. The apramycin resistance gene (amr) and the tobramycin resistance gene (tmr) isolated from Stall. hindustanus showed broad resistance spectrum against a dozen of aminoglycoside antibiotics. The complete nucleotide sequences of apramycin resistance gene (amr) were determined. The deduced amino acid sequence of the amr gene of Stall hindustanus ATCC 31219 showed extensive sequence homology to the 16s rRNA methylase gene (kamB) of S. tenebrarius.

Bacterial Diversity in a Korean Traditional Soybean Fermented Foods (Doenjang and Ganjang) by 16S rRNA Gene Sequence Analysis

  • The bacterial diversity in Korean soybean-fermented foods was investigated using a PCR-based approach. 16S rRNA sequences were amplified and cloned from two different soybean-fermented foods such as doenjang (soybean paste), and ganjang (soybean sauce). Staphylococcus equorum (60.6%), Tetragenococcus halophila (21.2%), Leuconostoc mesenteroides (9.1%), Lactobacillus sakei (6.1%), and Bacillus subtilis (3.0%) were detected among clones isolated from soybean paste samples and Halanaerobium sp. (37.5%), Halanaerobium fermentans (37.5%), T. halophila (12.5%), Staphylococcus sp. (6.3%), S. equorum (3.1%), and B. subtilis (3.1%) were detected among clones isolated from soybean sauce. Our approach revealed different bacterial distributions and diversity from those previously obtained using culture-dependent methods.
