Because of an increased number of Acanthamoeba keratitis (AK) along with associated disease burdens, medical professionals have become more aware of this pathogen in recent years. In this study, by analyzing both the nuclear 18S small subunit ribosomal RNA (18S rRNA) and mitochondrial 16S rRNA gene loci, 27 clinical Acanthamoeba strains that caused AK in Japan were classified into 3 genotypes, T3 (3 strains), T4 (23 strains), and T5 (one strain). Most haplotypes were identical to the reference haplotypes reported from all over the world, and thus no specificity of the haplotype distribution in Japan was found. The T4 sub-genotype analysis using the 16S rRNA gene locus also revealed a clear subconformation within the T4 cluster, and lead to the recognition of a new sub-genotype T4i, in addition to the previously reported sub-genotypes T4a-T4h. Furthermore, 9 out of 23 strains in the T4 genotype were identified to a specific haplotype (AF479533), which seems to be a causal haplotype of AK. While heterozygous nuclear haplotypes were observed from 2 strains, the mitochondrial haplotypes were homozygous as T4 genotype in the both strains, and suggested a possibility of nuclear hybridization (mating reproduction) between different strains in Acanthamoeba. The nuclear 18S rRNA gene and mitochondrial 16S rRNA gene loci of Acanthamoeba spp. possess different unique characteristics usable for the genotyping analyses, and those specific features could contribute to the establishment of molecular taxonomy for the species complex of Acanthamoeba.

Microorganisms play an important role in the geochemical cycles, industry, environmental cleanup, and biotechnology among other fields. Given the high microbial diversity, identification of the microorganism is essential in understanding and managing the processes. One of the most popular and powerful method for microbial identification is comparative 16S rRNA gene analysis. Due to the highly conserved nature of this essential gene, sequencing and later comparison of it against known rRNA databases can provide assignment of the bacteria into the taxonomy, and the identity of its closest relatives. Isolation and sequencing of 16S rRNA genes directly from natural environments (either from DNA or RNA) can also be used to study the structure of the whole microbial community. Nowadays, novel sequencing technologies with massive outputs are giving researchers worldwide the chance to study the microbial world with a depth that was previously too expensive to achieve. In this article we describe commonly used research approaches for the study of individual microorganisms and microbial communities using the tools provided by Ribosomal Database Project website.

Twelve actinomycete strains were isolated from Egyptian soil. The isolated actinomycete strains were then screened with regard to their potential to generate antibiotics. The most potent of the producer strains was selected and identified. The cultural and physiological characteristics of the strain identified. the strain as a member of the genus Streptomyces. The nucleotide sequence of the 16S rRNA gene (1.5kb) of the most potent strain evidenced a 99% similarity with Streptomyces spp. and S. aureofaciens 16S rRNA genes, and the isolated strain was ultimately identified as Streptomyces sp. MAR01. The extraction of the fermentation broth of this strain resulted in the isolation of one major compound, which was active in vitro against gram-positive, gram-negative representatives and Candida albicans. The chemical structure of this bioactive compound was elucidated based on the spectroscopic data obtained from the application of MS, IR, UV, $^1H$ NMR, $^{13}C$ NMR, and elemental analysis techniques. Via comparison to the reference data in the relevant literature and in the database search, this antibiotic, which had a molecular formula of $C_{19}H_{29}NO_2$ and a molecular weight of 303.44, was determined to differ from those produced by this genus as well as the available known antibiotics. Therefore, this antibiotic was designated Meroparamycin.
Two strains isolated from a subtropical region in China, were morphologically identified as a Nostoc-like species, but its taxonomic identity was unknown. In this study, these two strains were taxonomically and phylogenetically characterized based on polyphasic approach combining morphological and genetic characteristics. Though both were virtually indistinguishable from Nostoc in field and cultured material, these two strains were phylogenetically distinct from Nostoc based on 16S rRNA phylogeny. The 16S-23S internal transcribed spacer rRNA secondary structure of these strains showed the unique pattern of D1-D1', Box-B, and V3 helix, which distinguished them from other Nostoc-like heterocytous genera. A unique cluster separated from Nostoc sensu stricto supports the establishment of Violetonostoc gen. nov. with the type species as Violetonostoc minutum sp. nov.
Taxonomic identification is fundamental to all microbiology studies. Particularly in metagenomics, which identifies the composition of microorganisms using thousands of sequences, its importance is even greater. Identification is inevitably affected by the choice of database. This study was conducted to evaluate the accuracy of three widely used 16S databases-Greengenes, Silva, and EzBioCloud-and to suggest basic guidelines for selecting reference databases. Using public mock community data, each database was used to assign taxonomy and to test its accuracy. We show that EzBioCloud performs well compared with other existing databases.
A Gram-positive strain designated as MSL-$14^T$ isolated from a soil sample collected from Bigeum Island, Korea, was subjected to polyphasic taxonomy. The isolate was strictly aerobic. Cells were short rods and motile. Optimum growth temperature and pH was 28$^{\circ}C$ and 7.0, respectively. It was characterized chemotaxonomically as having a cell-wall peptidoglycan type based on LL-2,6-diaminopimelic acid and MK-$8(H_4)$ as the predominant menaquinone. The major fatty acids were iso-$C_{16:0}$, $C_{17:1}$ omega8c, and $C_{18:1}$ omega9c. The G+C content was 67.6 mol%. Phylogenetic analysis based on the 16S rRNA gene sequence revealed that strain MSL-$14^T$ is affiliated to the genus Nocardioides and formed a distinct lineage within the genus. MSL-$14^T$ showed highest sequence similarity to Nocardioides aestuarii JCM $12125^T$, having a similarity of 96.5%. Based on the 16S rRNA gene sequence divergence and phenotypic characteristics, it is proposed that strain MSL-$14^T$ should be classified as representing a novel member of the genus Nocardioides, for which we propose the name Nocardioides tritolerans sp. novo The type strain is strain MSL-$14^T$ (=KCTC $19289^T$=DSM $19320^T$).

Reports of herbicide resistance events are proliferating worldwide, leading to new cultivation strategies using combinations of pre-emergence and post-emergence herbicides. We analyzed the impact during a one-year cultivation cycle of several herbicide combinations on the rhizobacterial community of glyphosate-tolerant Bt-maize and compared them to those of the untreated or glyphosate-treated soils. Samples were analyzed using pyrosequencing of the V6 hypervariable region of the 16S rRNA gene. The sequences obtained were subjected to taxonomic, taxonomy-independent, and phylogeny-based diversity studies, followed by a statistical analysis using principal components analysis and hierarchical clustering with jackknife statistical validation. The resilience of the microbial communities was analyzed by comparing their relative composition at the end of the cultivation cycle. The bacterial communites from soil subjected to a combined treatment with mesotrione plus s-metolachlor followed by glyphosate were not statistically different from those treated with glyphosate or the untreated ones. The use of acetochlor plus terbuthylazine followed by glyphosate, and the use of aclonifen plus isoxaflutole followed by mesotrione clearly affected the resilience of their corresponding bacterial communities. The treatment with pethoxamid followed by glyphosate resulted in an intermediate effect. The use of glyphosate alone seems to be the less aggressive one for bacterial communities. Should a combined treatment be needed, the combination of mesotrione and s-metolachlor shows the next best final resilience. Our results show the relevance of comparative rhizobacterial community studies when novel combined herbicide treatments are deemed necessary to control weed growth.
A Gram-positive, aerobic, rod-shaped, nonmotile, endospore-forming bacterium, designated Gsoil $349^T$, was isolated from soil of a ginseng field and characterized using a polyphasic approach. Comparative analysis of 16S rRNA gene sequences revealed that the strain Gsoil $349^T$ belongs to the family Paenibacillaceae, and the sequence showed closest similarity with Cohnella thermotolerans DSM $17683^T$ (94.1%) and Cohnella hongkongensis DSM $17642^T$ (93.6%). The strain showed less than 91.3% 16S rRNA gene sequence similarity with Paenibacillus species. In addition, the presence of MK-7 as the major menaquinone and $anteiso-C_{15:0},\;iso-C_{16:0},\;and\;C_{16:0}$ as major fatty acids suggested its affiliation to the genus Cohnella. The G+C content of the genomic DNA was 53.4 mol%. On the basis of its phenotypic characteristics and phylogenetic distinctiveness, strain Gsoil $349^T$ should be treated as a novel species within the genus Cohnella for which the name Cohnella panacarvi sp. nov. is proposed. The type strain is Gsoil $349^T\;(=KCTC\;13060^T=\;DSM\;18696^T)$.
A moderately halophilic, Gram-positive, spore-forming bacterium was isolated from the roots of Blutaparon portulacoides, a plant found in sandy soil parallel to the beach line in Restinga de Jurubatiba, Rio de Janeiro, Brazil. The strain, designated $M9^T$, was motile and strictly aerobic with rod-shaped cells. It grew in the absence of NaCl and up to 20% NaCl, and was able to hydrolyze casein and starch. Strain $M9^T$ had a cell-wall peptidoglycan based on L-Orn-D-Asp, the predominant menaquinone present was menaquinone-7 (MK-7), diaminopimelic acid was not found, and anteiso-$C_{15:0}$ and iso-$C_{15:0}$ were the major fatty acids. A phylogenetic analysis based on 16S rRNA gene sequences showed that strain $M9^T$ belonged to the genus Halobacillus and exhibited 16S rRNA gene similarity levels of 97.8-99.4% with the type strains of the other nine Halobacillus species. The DNA-DNA relatedness of strain $M9^T$ with H. trueperi, the closest relative as regards 16S rRNA gene similarity, and H. locisalis was 21% and 18%, respectively. Therefore, on the basis of phenotypic, genotypic, and phylogenetic data, strain $M9^T$ (=ATCC BAA-$1217^T$, =CIP $108771^T$, =KCTC $3980^T$) should be placed in the genus Halobacillus as a member of a novel species, for which the name Halobacillus blutaparonensis sp. nov. is proposed.
During a comprehensive investigation of indigenous prokaryotic species in Korea, 20 and one bacterial strains assigned to the phyla Bacillota and Verrucomicrobiota, respectively, were isolated from diverse environmental habitats, including soil, mud, tidal flat, seawater, sand, sediment, brackish water, and healthy human urine. Based on their high 16S rRNA gene sequence similarities (>98.7%) and the formation of robust phylogenetic clades with their closest related reported species, each strain was assigned to an independent and predefined bacterial species. Since there were no published or official reports regarding these 21 isolates in Korea, they - 20 species of four families in two orders of the phylum Bacillota and one species of the phylum Verrucomicrobiota - have been reported as unrecorded species in Korea.
