Implementation of efficient DNA Sequence Generate System with Genetic Algorithm (유전자 알고리즘을 이용한 DNA 서열 생성 시스템의 효율적인 구현에 대한 연구)

  • This paper describes the efficient implementation of DNA sequence generate system with genetic algorithm for reducing computation time of NACST. The proposed processor is based on genetic algerian with fitness functions which would suit the point of reference for generated sequences. In order to implement efficient hardware structure, we used the pipelined structure. In addition our design was applied the parallelism to achieve even better simulation time than the sequence generator system which is designed on software. In this paper, our hardware is implemented on the FPGA board with xc2v6000 devices. Through experiment, the proposed hardware achieves 467 times speed-up over software on a PC and sequence generate performance of hardware is same with software.

CGRID construction based on Etherboot technology and its utilization to sequence analysis (Etherboot 기반의 CGRID 구축과 서열분석에의 적용)

  • Recently, amount of the data such as sequences is being increased rapidly due to deploying computational technique and advance of experiment tools in the biological areas. In bioinformatics, it is very significant to extract the knowledge from such huge biological data. Sequence comparisons are most frequently used to predict the function of the genes or proteins. However it takes so much time to process the persistently increasing data In this paper, we propose hardware-based grid, CGRID(Chungbuk National University GRID), to improve performance and complement existing middleware-only approach and apply it in the sequence comparison. Hardware-based approach is easy to construct, maintain, and manage the grid as not requiring the software installation individually for every node. We reduce orthologous database construction time from 33 weeks to just a week. Furthermore, CGRID guarantees that the performance increases proportionally as adding the nodes.

  • C. sinensis total RMh was containing large amount of 185 rRNA but little 285 rRNA. The size of the double-stranded cDNA synthesized from poly $(A)^{+}$ mRNA was 0.4-4.2 kb long with tapering unto 9.5 kb. Degenerated oligonucleotides (as 2 sense and 3 antisense Primers) were designed on the conserved regions of the known tropomyosin amino acid sequences. From one out of the PCR amplifications using total CDNA and matrix of primers, a specific gene product, 580 bp in size, was produced. Upon Southern hybridization of the PCR products with Schistosomn mnnsoni tropomyosin (SMTM) CDNA, only one signal appeared at the band of 580 bp product. This 580 bp product was considered to encode C. sinensis tropomyosin (CSTM) and cloned in pGEM-3Zf(-) for DNA sequencing. CSTM cDNA was 575 bp containing one open reading frame of 191 predicted amino acids, which revealed 86.3% homology with SMTM and 51.1% with rrichostronsylur coeubnlormis tropomyosin. CSTM cDNA obtained will serve as a probe in the studies of molecular cloning of CSTM.

  • Bacterial diversities in the guts of sea cucumbers (Apostichopus japonicus) and shrimps (Litopenaeus vannamei) were investigated using barcoded or tag-encoded 454 pyrosequencing of 16S rRNA genes. In sea cucumbers, most of sequences were related to two genera, the genus Propionigenium in the phylum Fusobacteria and an unclassified genus in the family Flavobacteriaceae of phylum Bacteroidetes. Shrimps showed various kinds of genera including Lactococcus, Leuconostoc, Prochlorococcus, and Vibrio as well as the unclassified genera in the families, Flavobacteriaceae, Rhodobacteraceae, Desulfobulbaceae, and Helicobacteraceae and in the order Mycoplasmatales. Unclassified genera containing environmental sequences only are more than half of genera from sea cucumbers and shrimps. Sea cucumbers and shrimps could be unexplored sources of novel microbes and the bacterial diversity of them was revealed by high throughput 454 pyrosequencing.

Location and Nucleotide Sequence of the Bombyx mori Nuclear Polyhedrosis Virus Polyhedrin Gene (누에 핵다각체병 바이러스의 다각체 단백질 유전자의 위치 탐색 및 염기서열)

  • The location of the polyhedrin gene of Bmbyx mori nuclear polyhedrosis virus(BmNPV) was determined by using a cloned polyhedrin gene from the Autographa californica nuclear polyhedrosis virus(AcNPV) as a hybridization probe. The 7.4 Kb PstⅠ fragment DNA of Bm-NPV was cloned to plasmid pUC19 vector. A fragment containing this gene was mapped and sequenced in its entire polyhedrin reading frame. Nucleotide sequences comparison of the polyhedrin of the BmNPV to that of previously reported by Ⅰatrou(1985) revealed that the sequence varied in 10 base, Comparison of the amino acid sequence of the two structured gene revealed that coding sequence varied 74 valine to isoleucine, 76 aspargine to serine and 155 methionine to valine.

  • Species-specific polymorphisms in chicken, pheasant, turkey, and quail were identified by cloning and sequencing of the immunoglobulin constant domain (IgLC). A set of species-specific primers were then designed on the basis of polymorphisms in the IgLC between species, as well as two additional sets of primers for the cytochrome b and tapasin genes, for the purpose of species identification. Together, the primers successfully distinguished specific species from chicken by species-specific PCR. This simple but unambiguous method may be used to screen avian inter-species germline chimeras, which are valuable models for the conservation of endangered species.

  • A complementary DNA encoding metallothionein(MT), a heavy metal-responsive protein was cloned from a cartilaginous shark species. Scyliorhinus torazame. An expressed sequence tag(EST)from the shark liver, which showed high similarity with a MT gene, was isolated and its full-length sequence(390bp)was determined. The putative shark MT cDNA sequence contained an open reading frame consisting 68 amino acids and 182bp of 3-untranslated region including the poly (A+) signal. The deduced amino acid sequence was 41-54% identical to those of other animals including mammals and fish species. Tiger shark MT cDNA showed high conservation in the Cys regions. however, peculiarly contained not only additional five amino acids just prior to the conserved beta-domain but also a Ser residue at C terminal, which has not been seen in other MT sequences.

The Design and Implementation of Web-Based Integrated Genome Analysis Tools (웹 기반 통합 유전체 분석 시스템의 설계 및 구현)

  • Genome analysis process requires several steps of various software analysis tools. We propose WGAT(Web-based Genome Analysis Tool), which combines several tools for gene analysis and provides a graphic user interface for users. Software tools related to gene analysis are based on Linux or Unix oriented program, which is difficult to install and use for biologists. Furthermore, files generated from gene analysis frequently require manual transformation for next step input file. Web-based tools which are recently developed process orily one sequence at a time. So it needs many repetitive processes to analyze large size data file. WGAT is developed to support Web-based genome analysis for easy use as well as fast service for users. Whole genome data analysis can be done by running WGAT on Linux server and giving sequence data files with various options. Therefore many steps of the analysis can be done automatically by the system. Simulation shows that WGAT method gives 20 times faster analysis when sequence segment is one thousand.

The 18s rDNA Sequences of the Basidiocarps of Tricholoma matsutake in Korea (한국산 송이버섯에서의 18s ribosomal DNA 서열)

  • The 18S rDNA sequences of Tricholoma matsutake (TM=T. caligatum var. nauseoum) collected in Korea were analyzed for the ectomycorrhizal fungi in the roots of Pinus densiflora. The 514 base pairs of rDNA region were synthesized by UF-5 and UR-6 primers, and double checked in the base pair. The sequence of four strains synthesized were all identical in this work, but different from those done by the previous workers. The basidiocarps collected in this work. were identified to T. matstake after searching the 18s rDNA by the BLAST in NCBI. Only several base pairs of 18S rDNA analyzed from other related basidiocarps were different from our analyses of 18S rDNA. The dendrogram were made based on the sequences of the 514 bp 18S rDNA by CLUSTAL-X alignment program. The groupings of the species at the level of genus in the dendrogram were well constructed.

Identification of the spk Gene Encoding Sphingosine Kinase in Sphingomonas chungbukensis DJ77 and Its Expression in Escherichia coli (Sphingomonas chungbukensis DJ77에서 Sphingosine Kinase를 암호화하는 spk 유전자의 동정과 대장균에서의 발현)

  • The sphingosine kinase gene, which is 969-nucleotide long, was identified during the whole genome sequencing of Sphingomonas chungbukensis DJ77. The amino acid sequence showed the identity of $55\%$ with that of Zymomonas mobilis subsp. mobilis ZM4. C2, C3, and C5 domains of eukaryotic sphingosine kinase were found in sphingosine kinase from Sphingomonas chungbukensis DI77. One of these three conserved sites, GGDG, was predicted as a ATP-binding site, and the functions of the others were unknown currently. The phylogenetic tree constructed by ClustalX indicated that the sphingosine kinase of S. chungbukensis DJ77 was near the phylogenetic group COG1597, and did not belong to the group of diacylglycerol kinase of the same strain. The recombinant sphingosine kinase was expressed in Escherichia coli, but it was made in form of inclusion body.
