Interactions between proteins and genes are often considered essential in the description of biomolecular phenomena and networks of interactions are considered as an entre for a Systems Biology approach. Recently, many works try to extract information by analyzing biomolecular text using natural language processing technology. Previous researches insist that linguistic information is useful to improve the performance in detecting gene interactions. However, previous systems do not show reasonable performance because of low recall. To improve recall without sacrificing precision, this paper proposes a new method for detection of gene interactions based on syntactic relations. Without biomolecular knowledge, our method shows reasonable performance using only small size of training data. Using the format of LLL05(ICML05 Workshop on Learning Language in Logic) data we detect the agent gene and its target gene that interact with each other. In the 1st phase, we detect encapsulation types for each agent and target candidate. In the 2nd phase, we construct verb lists that indicate the interaction information between two genes. In the last phase, to detect which of two genes is an agent or a target, we learn direction information. In the experimental results using LLL05 data, our proposed method showed F-measure of 88% for training data, and 70.4% for test data. This performance significantly outperformed previous methods. We also describe the contribution rate of each phase to the performance, and demonstrate that the first phase contributes to the improvement of recall and the second and last phases contribute to the improvement of precision.

After the genome projects of the 90s, a vast number of gene studies have been stored in online databases. By using these databases, several biological relationships can be inferred. In this study, we proposed a method to infer disease-gene relationships using title and body in biomedical text. The title was used to extract hub genes from data in the literature; whereas, the body of the literature was used to extract sub genes that are related to hub genes. Through these steps, we were able to construct a local gene-network for each report in the literature. By integrating the local gene-networks, we then constructed a global gene-network. Subsequent analyses of the global gene-network allowed inference of disease-related genes with high rank. We validated the proposed method by comparing with previous methods. The results indicated that the proposed method is a meaningful approach to infer disease-related genes.

Microarray technology is extensively being used in experimental molecular biology field. Microarray experiments generate quantitative expression measurements for thousands of genes simultaneously, which is useful for the phenotype classification of many diseases. One of the two major problems in microarray data classification is that the number of genes exceeds the number of tissue samples. The other problem is that current methods generate classifiers that are accurate but difficult to interpret. Our paper addresses these two problems. We performed a direct integration of individual microarrays with same biological objectives by transforming an expression value into a rank value within a sample and generated rank-comparison decision rules with variable number of genes for cancer classification. Our classifier is an ensemble method which has k top scoring decision rules. Each rule contains a number of genes, a relationship among involved genes, and a class label. Current classifiers which are also ensemble methods consist of k top scoring decision rules. However these classifiers fix the number of genes in each rule as a pair or a triple. In this paper we generalized the number of genes involved in each rule. The number of genes in each rule is in the range of 2 to N respectively. Generalizing the number of genes increases the robustness and the reliability of the classifier for the class prediction of an independent sample. Also our classifier is readily interpretable, accurate with small number of genes, and shed a possibility of the use in a clinical setting.
A protein's subcellular localization is considered an essential part of the description of its associated biomolecular phenomena. As the volume of biomolecular reports has increased, there has been a great deal of research on text mining to detect protein subcellular localization information in documents. It has been argued that linguistic information, especially syntactic information, is useful for identifying the subcellular localizations of proteins of interest. However, previous systems for detecting protein subcellular localization information used only shallow syntactic parsers, and showed poor performance. Thus, there remains a need to use a full syntactic parser and to apply deep linguistic knowledge to the analysis of text for protein subcellular localization information. In addition, we have attempted to use semantic information from the WordNet thesaurus. To improve performance in detecting protein subcellular localization information, this paper proposes a three-step method based on a full syntactic dependency parser and WordNet thesaurus. In the first step, we constructed syntactic dependency paths from each protein to its location candidate, and then converted the syntactic dependency paths into dependency trees. In the second step, we retrieved root information of the syntactic dependency trees. In the final step, we extracted syn-semantic patterns of protein subtrees and location subtrees. From the root and subtree nodes, we extracted syntactic category and syntactic direction as syntactic information, and synset offset of the WordNet thesaurus as semantic information. According to the root information and syn-semantic patterns of subtrees from the training data, we extracted (protein, localization) pairs from the test sentences. Even with no biomolecular knowledge, our method showed reasonable performance in experimental results using Medline abstract data. Our proposed method gave an F-measure of 74.53% for training data and 58.90% for test data, significantly outperforming previous methods, by 12-25%.
The traditional animal phylogenetic tree is to align the body structure of the animal phylums from simple to complex based on the initial development character. Currently, molecular systematics research based on the molecular, it is on the fly, is again estimating prior trend and show the new genealogy and interest of the evolution. In this paper, we generate the training set which is obtained from a DNA sequence ans apply to the classification. We made use of the mitochondrial DNA for the experiment, and then proved the accuracy using the MEGA program which is anaysis program, it is used in the biology field. Although the result of the mining has to proved through biological experiment, it can provede the methodology for the efficient classify and can reduce the time and effort to the experiment.
Bioinformatics is a discipline to support biological experiment projects by storing, managing data arising from genome research. In can also lead the experimental design for genome function prediction and regulation. Among various approaches of the genome research, the proteomics have been drawing increasing attention since it deals with the final product of genomes, i.e., proteins, directly. This paper proposes a data mining technique to predict the structural characteristics of a given protein group, one of dominant factors of the functions of them. After explains associations among amino acid subsequences in the primary structures of proteins, which can provide important clues for determining secondary or tertiary structures of them, it defines a sequence association rule to represent the inter-subsequences. It also provides support and confidence measures, newly designed to evaluate the usefulness of sequence association rules, After is proposes a method to discover useful sequence association rules from a given protein group, it evaluates the performance of the proposed method with protein sequence data from the SWISS-PROT protein database.
With the recent 4th Industrial Revolution, the growth and value of big data are continuously increasing, and the government is also actively making efforts to open and utilize public data. However, the situation still does not reach the level of demand for public data use by citizens, At this point, it is necessary to identify research trends in the public data field and seek directions for development. In this study, in order to understand the research trends related to public data, the analysis was performed using topic modeling, which is mainly used in text mining techniques. To this end, we collected papers containing keywords of 'Public data' among domestic and foreign research papers (1,437 domestically, 9,607 overseas) and performed topic modeling based on the LDA algorithm, and compared domestic and foreign public data research trends. After analysis, policy implications were presented. Looking at the time series by topic, research in the fields of 'personal information protection', 'public data management', and 'urban environment' has increased in Korea. Overseas, it was confirmed that research in the fields of 'urban policy', 'cell biology', 'deep learning', and 'cloud·security' is active.
Data mining plays an important role in knowledge discovery process and usually various existing algorithms are selected for the specific purpose of the mining. Currently, data mining techniques are actively to the statistics, business, electronic commerce, biology, and medical area and currently numerous algorithms are being researched and developed for these applications. However, in a long run, only a few algorithms, which are well-suited to specific applications with excellent performance in large database, will survive. So it is reasonable to focus our effort on those selected algorithms in the future. This paper classifies about 30 existing algorithms into 7 categories - association rule, clustering, neural network, decision tree, genetic algorithm, memory-based reasoning, and bayesian network. First of all, this work analyzes systematic hierarchy and characteristics of algorithms and we present 14 criteria for classifying the algorithms and the results based on this criteria. Finally, we propose the best algorithms among some comparable algorithms with different features and performances. The result of this paper can be used as a guideline for data mining researches as well as field applications of data mining.
