Phylogeny of the family Ophioglossaceae with special emphasis on genus Mankyua (제주고사리삼을 중심으로한 고사리삼과 식물의 계통)

  • Phylogeny of the family Ophioglossaceae and a phylogenetic position of Mankyua were estimated through analyses of chloroplast rbcL gene sequences and spore morphology. Sequence analysis of the rbcL gene clearly indicated that there are two major lineages in the family Ophioglossaceae: Botrychioid lineage and Ophioglossoid lineage. The Botrichioid lineage is composed of three distinct clades: Botrychium, Helminthostachys and Mankyua, where Helminthostachys and Mankyua were placed as sister groups to the Botrychium. Within the genus Botrychium, subgenera Septridium and Botrychium were monophyletic, while taxa of subgen. Botrypus branched as sister of the two, successively, thus making a non-monophyletic group. Ophioglossum formed the Ophioglossoied lineage, where the subgen. Ophioglossum is monophyletic, while subgen. Cheiroglossa and Ophoderma formed a sister relationship with subgen. Ophioglossum. In terms of external morphology and spores, Mankyua is most similar to Helminthostachys, however, patristic distance in the cladogram and trophophore characteristics of the two genera are distinct. Therefore, Mankyua is a well defined genus within the family in terms of morphology as well as molecular phylogeny which places it in basal position of the Botrychioid lineage on the gene tree.

Sequences and Phylogenic Analysis of Squid New Kinesin Superfamily Proteins (KIFs) (오징어과의 Kinesin Superfamily Proteins (KIFs)의 유전자분석 및 계통분석)

  • The movement of vesicles from the neuronal cell body to specific destinations requires molecular motors. The squid giant axon represents a powerful model for studies of the axonal transport mechanism because the axoplasm can readily be separated from the sheath by simple extrusion. In a previous study, vesicular movements in the axoplasm of the squid giant axon were inhibited by the kinesin antibody. In the present study, we cloned and sequenced the cDNAs for squid brain KIFs. Amplification of the conserved nucleotide sequences of the motor domain by polymerase chain reaction (PCR) using first-strand cDNAs of the squid optic lobe identified six new KIF proteins. Motif analysis of the motor domains revealed that the squid KIFs are homologous to the consensus sequences of the mouse KIFs. The phylogenetic tree generated by using the maximum parsimony (MP) method, the neighbor-joining (NJ) method, the minimum evolution (ME) method, and the maximum likelihood (ML) method showed that squid KIFs are closest to mouse KIFs. These data prove the phylogenetic relationships between squid KIFs and mouse ones.

  • Endogeneous endoglucanase (EC 3.2.1.4) cDNA was cloned from a representative species (Eisenia anderi) of the earthworm family Lumbricidae. Endoglucanase from the midgut of the earthworm is composed of 456 amino acids and belongs to glycosyl hydrolase family 9 (GHF9), sharing high homologies (50-51 %) with those of selected termite and crayfish. This endoglucanase consists of three consensus catalytic domains found in most microbial cellulases. A phylogenetic tree was constructed using the amino acid squence data matched through the BLASTX program and showed that GHF9 families could be divided into four groups of arthropoda, bacteria, plant and annelida.

Study of Distance Relationships among Domestic Radish (Raphanus sativus L.) by Analyzing its Anti-fungal Protein Gene. (항 곰팡이 단백질 유전자 분석에 의한 국내 무 품종간 유연성에 관한 연구)

  • To define diversity of domestic radish, we analysis genetic relationship of anti-fungal protein genes from several domestic radish (Raphanus sativus L.) seeds. We have isolated from domestic radish (Baekwoon) anti-fungal protein named RAP[12]. In this report, we isolate RNAs and raw protein from radish seeds then, RT-PCR analysis was done with another known anti-fungal sequences of radish from Gene Bank/EMBL and anti-fun- gal, anti-yeast activity were done against Bot교tis cenerea, Saccharomyces cerevisiaeι Candida albicans with it's raw proteins. The anti-fungal activity was shown used all seeds but anti-yeast activity was shown only two seeds (Myungsan, Baekwoon). RT-PCR products (about 0.2 Kb) were not shown only two seeds. To identify the sequencing relationship of the domestic radish, we have cloned and sequenced RAP genes of the radish and analysis the sequence relationship with clustalw program. Thus we report the result that there are some different relationship between domestic radish and known other radish's anti- fungal protein[15].

Molecular Phylogeny of Phytoplakton Isolated from Red Tides in Southern Coast of Korea (국내 남해안에 발생한 적조원인생물들의 24S rRNA 유전자 염기서열분석)

  • Cultured isolates of Prorocentrum minimum, P. micans, P. triestinum, P. balticum, Gymnodinium sanguineum, Alexandrium catenella, Scrippsiella trochoidea, and Heterosigma akashiwo from red tides in southern coast of Korea were phylogenetically compared on the basis of their 24S rRNA genes. For each isolate approximately 700 bp of 24S rDNA, encompassing D1 and D2 hypervariable domains, was amplified using the polymerase chain reaction and sequenced. The sequences were aligned with those reported in Genbank by using ClustalW program and phylogenetic tree was generated to show that morphospecies designations in the Alexandrium and Prorocentrum species are congruent with terminal taxa defined by phylogenetic analysis of the 24S rRNA fragment. Our results suggest that the molecular phylogeny approach could facilitate identification of domestic dinoflagellates which have ambiguous morphologies.

Molecular Characterization of Epoxide Hydrolase from Aspergillus niger LK using Phylogenetic Analysis (진화적 유연관계 분석을 통한 Aspergillus niger LK의 Epoxide Hydrolase의 특성분석)

  • A gene coding for epoxide hydrolase (EH) of Aspergillus niger LK, a fungus possessing the enantioselective hydrolysis activity for racemic epoxides, was characterized by phylogenetic analysis. The deduced protein of A. niger LK epoxide hydrolase shares significant sequence similarity with several bacterial EHs and mammalian microsomal EHs (mEH) and belongs to the a/${\beta}$ hydrolase fold family. EH from A. niger LK had 90.6% identity with 3D crystal structure of lqo7 in Protein Data Bank. Sequence comparison with other source EHs suggested that Asp$\^$l92/, Asp$\^$374/ and His$\^$374/ constituted the catalytic triad. Based on the multiple sequence comparison of the functional and structural domain sequence, the phylogenetic tree between relevant epoxide hydrolases from various species were reconstructed by using Neighbor-Joining method. Genetic distances were so far as 1.841-2.682 but characteristic oxyanion hole and catalytic triad were highly conserved, which means they have diverged from a common ancestor.

  • Genetic relationships of some poplars in the section Leuce, including 5 species and 11 clones of Populus alba${\times}$glandulosa, were investigated on the basis of RAPD marker analysis. Twenty-two of the 88 arbitrary 10-mer primers, showed reproducible amplification in the preliminary experiment with 6 samples, were used for PCR and generated a total of 181 RAPD markers. Genetic relationships among the analyzed samples were tested by two phenetic methods of the UPGMA and the neighbor-joining, which revealed the close genetic relationship between P. glandulosa and P. alba. And the close genetic relationship between P. glandulosa and P. davidiana was ascertained by the principal component analysis. Based on the observation of the close genetic relationship between them, it was deduced that P. glandulosa might be originated by the saltational speciation caused by the hybridization between P. alba and P. davidiana in nature.

Genetic Study of the Class Dinophyceae Including Red Tide Microalgae Based on a Partial Sequence of SSU Region : Molecular Position of Korean Isolates of Cochlodinium polykrikoides Margalef and Gyrodinium aureolum Hulburt (SSU 부위의 유전자 염기서열 분석에 의한 한국연안에서 분리한 Cochiodinium polykrikoides Margalef와 Gyrodinium aurelum Hulburt 적조생물의 분자생물학적 연구)

  • The nucleotide sequence for a nuclear-encoded small subunit rDNA (SSU rDNA) was determined for 43 species of the class Dinophyceae, including harmful algae Cochlodinium polykrikoides and Gyrodinium aureolum. These sequences and data analyses were performed by parsimony, distances and maximum likelihood methods in PHYLIP (Phylogenetic Inference Package) version 3.573c. The species Noctiluca scintillans, Gonyaulax spinifern and Crypthecodinium cohnii occupied a basal position within the Dino- phyceae in our analyses. The genera Alexandrium and Symbiodinium were monophyletic (supported by a bootstrap value of >70%), whereas the genera Gymnedinium and Gyrodinium formed polyphyletic nodes, for which bootstrap support was strong (>70%) in the neighbor-joining and maximum likelihood methods except for the PHYLIP parsimony analysis (=59%). The sequence divergence between G. aureolum and G. dorsum/ G. galathenum was the largest at 7.4% (45 bp), whereas G. aureolum and G. mikimotoi showed an extremely low value of genetic divergence of 0.9% (5 bp). The genetic divergence between C. polykrikoides and G. aureolum was a low value of 5.2% (31 bp). In the phylogenetic analysis, the placement of G. aureolum and C. polykrikoides was closer to the genus Gymnodinium than to the genus Gyrodinium, which was supported by a moderate bootstrap value.

Morphological Variation and Partial Mitochondrial Sequence Analysis of Echinoid Species from the Coasts of the East Sea (동해 연안에 서식하는 성게의 형태변이와 미토콘드리아 유전자 분석)

  • Morphological classification of echinoid species has many difficulties because of their phenotypic variations. In the present study, we analyzed morphotypes and partial mitochondrial 12S rDNA sequences of four sea urchin species classified as Pseudocentrotus depressus, Anthocidaris crassispina, Hemicentrotus pulcherrimus and Strongylocentrotus nudus, and unidentified four species collected from the coasts of the East sea. Their genomic DNAs were extracted from gonads and mitochondrial 12S rDNA sequences were amplified by the polymerase chain reaction (PCR) method. The sequence identities among the known four sea urchin species were 87.4-95.6%. The sequence identities among the unidentified four species were 99.4-99.6% and showed the highest homology to S. intermedius(99.8%). Thus, our phylogenetic tree indicates that the unidentified four species belong to S. intermedius.

Comparative Analysis of Endophytic Fungi Isolated from Dominant Hydrophytes in Junam and Dongpan Wetland (주남저수지와 동판저수지의 수생식물에서 분리된 내생균류의 비교 분석)

  • Hydrocharis dubia Backer and Salvinia natans All. were sampled from the Junam and Dongpan reservoirs, representative freshwater wetlands of Korea. A total of 19 endophytic fungal strains were isolated from hydrophytes native to the Junam wetlands and 5 strains were isolated from the Dongpan wetlands. Depending on phylogenetic analysis based on internal transcribed spacer (ITS) region, strains from Junam belonged to 11 genera and from Dongpan belonged to 5 genera. Fusarium, Phoma and Talaromyces were commonly distributed genera from two wetlands. The fungal diversity index showed clear differences between each wetlands or each host hydrophyte. Above all, the highest diversity value was observed from Salvinia natans All., which have been reported as promising biological resources as eutrophication controller in environmental ecology.
