Compiling Multicopy Single-Stranded DNA Sequences from Bacterial Genome Sequences

  • A retron is a bacterial retroelement that encodes an RNA gene and a reverse transcriptase (RT). The former, once transcribed, works as a template primer for reverse transcription by the latter. The resulting DNA is covalently linked to the upstream part of the RNA; this chimera is called multicopy single-stranded DNA (msDNA), which is extrachromosomal DNA found in many bacterial species. Based on the conserved features in the eight known msDNA sequences, we developed a detection method and applied it to scan National Center for Biotechnology Information (NCBI) RefSeq bacterial genome sequences. Among 16,844 bacterial sequences possessing a retron-type RT domain, we identified 48 unique types of msDNA. Currently, the biological role of msDNA is not well understood. Our work will be a useful tool in studying the distribution, evolution, and physiological role of msDNA.

  • In this paper, we present a robust shape matching approach based on bottom-up segmentation. We show how over-segmentation results can be used to overcome both ambiguity of contour matching and occlusion. To measure the shape difference between a template and the object in the input, we use oriented chamfer matching. However, in contrast to previous work, we eliminate the affection of the background clutters before calculating the shape differences using over-segmentation results. By this method, we can increase the matching cost interval between true matching and false matching, which gives reliable results. Finally, our experiments also demonstrate that our method is robust despite the presence of occlusion.

  • Nanoporous AAO (Anodic Aluminum Oxide) membranes have many advantages as a template for variety of magnetic materials. Materials can be embedded into the pores by electrodeposition, sputtering or magnetic-field-assisted infiltration of magnetic nanoparticles. This work focuses on the fabrication of the magnetic structures in the AAO templates by electrodeposition. Our method allows the controlled growth of Co nanostructures within the porous alumina membrane in the form of dots, rods and long wires. The shape of Co nanostructures has been investigated by field emission scanning electron microscope (FESEM). The magnetic hysteresis loops of Co nanostructures were measured using SQUID at 5 K and 300 K. The magnetic properties of the Co nanostructures are proportional to their aspect ratios and can be controlled by changing the aspect ratios.

  • Selected MPEG-b-PDLLA block copolymers have been synthesized by ring-opening polymerization with systematic variation of the chain lengths of the resident hydrophilic and hydrophobic blocks. The size and shape of the micelles that spontaneously form in solution are then controlled by the characteristics of the block copolymer template. All the materials prepared in this study showed the tunable pore size of 20-80 ${\AA}$ with the increase of hydrophobic chain lengths and up to 660 $m^2$/g of specific surface area. The formation mechanism of these nanoporous structures obtained by controlling the micelle size has been confirmed using both liquid and solid state $^{13}C\;and\;^{29}Si$ NMR techniques. This work verifies the formation mechanism of nanoporous structures in which the pore size and wall thickness are closely dependent on the size of hydrophobic cores and hydrophilic shells of the block copolymer templates.

  • The dinuclear complex 1 with cooperative hydrogen bonds can be prepared by the metal-directed reaction of Eq. (2). This work shows that the coordinated hydroxyl group trans to the secondary amino group is deprotonated more readily than that trans to the tertiary amino group and acts as the hydrogen-bond accepter. The lattice water molecules in 1 act as bridges between the two mononuclear units through hydrogen bonds. The complex is quite stable as the dimeric form even in various polar solvents. The complex exhibits a weak antiferromagnetic interaction between the metal ions in spite of relatively long Cu$\cdots$Cu distance. This strongly supports the suggestion that the antiferromagnetic behavior is closely related to the cooperative hydrogen bonds.

  • Some open tubular (OT) molecule imprinted polymer (MIP) silica capillary columns with templates of camphor derivatives such as 10-camphorsulfonic acid (10-CSA), 10-camphorsulfonamide (10-CS) and camphor-p-tosyl hydrazone (CTH) have been successfully prepared by the prior generalized preparation protocol. The three MIP thin layers of different templates showed quite different morphologies. The chiral selectivity of each MIP column for the template enantiomers was optimized by changing eluent composition and pH. The optimization conditions were found to be different for the three MIPs. This work suggests prospective successful extension of the generalized preparation protocol for OT-MIP silica capillary columns toward templates of a variety of chemical groups.

Specific detection of salmonella enteritidis using polymerase chain reaction method (PCR을 이용한 salmonella enteritidis의 특이적 검출)

  • Salmonella enteritidis is the most prevalent etiologic agents of foodborne acute gastroenteritis. Direct isolation and identification of S enteritidis are time consuming work and not so highly sensitive. This study was conducted to develop for the specific detection of S enteritidis using polymerase chain reaction(PCR). PCR primers were selected to amplify a 351-base pair(bp) DNA fragment from the salmonella plasmid virulence A(spv A) gene of S enteritidis. With the primers, 351 bp DNA products were amplified from S enteritidis but not from other B, D, Cl serogroup Salmonella spp. It was sensitive to detect up to 40 pg of template DNA by agarose gel electrophoresis. This PCR assay is very rapid and specific method and less time consuming than the standard bacteriological methods.

  • Recent explosive increases in information 'volume have led to a rapid development or a change of information technology which stores, searches, and manages a vast amount of information. It is considered that an effective share and utilization of a large amount of digital information produced by work performances is a pivotal element which can make decisive contributions to a great success of business management. This common property of information reflects a changing social paradigm including a change of business processes. This paper is aimed at designing and embodying the construction of knowledge base in an efficient project management system using unsupervised data mining techniques in order to extract information and utilize it as knowledge about standard data (statistical data, template etc.,), size prediction and a danger precaution notice which are needed for a plan and a scheduling of a new project from data coming from already-established projects.

A Document-Driven Method for Certifying Scientific Computing Software for Use in Nuclear Safety Analysis

  • This paper presents a documentation and development method to facilitate the certification of scientific computing software used in the safety analysis of nuclear facilities. To study the problems faced during quality assurance and certification activities, a case study was performed on legacy software used for thermal analysis of a fuelpin in a nuclear reactor. Although no errors were uncovered in the code, 27 issues of incompleteness and inconsistency were found with the documentation. This work proposes that software documentation follow a rational process, which includes a software requirements specification following a template that is reusable, maintainable, and understandable. To develop the design and implementation, this paper suggests literate programming as an alternative to traditional structured programming. Literate programming allows for documenting of numerical algorithms and code together in what is termed the literate programmer's manual. This manual is developed with explicit traceability to the software requirements specification. The traceability between the theory, numerical algorithms, and implementation facilitates achieving completeness and consistency, as well as simplifies the process of verification and the associated certification.

Korean Prosody Generation Based on Stem-ML (Stem-ML에 기반한 한국어 억양 생성)

  • In this paper, we present a method of generating intonation contour for Korean text-to-speech (TTS) system and a method of synthesizing emotional speech, both based on Soft template mark-up language (Stem-ML), a novel prosody generation model combining mark-up tags and pitch generation in one. The evaluation shows that the intonation contour generated by Stem-ML is better than that by our previous work. It is also found that Stem-ML is a useful tool for generating emotional speech, by controling limited number of tags. Large-size emotional speech database is crucial for more extensive evaluation.
