Description of 42 unrecorded bacterial species in Korea, belonging to the class Alphaproteobacteria

  • Here we describe indigenous prokaryotic species in Korea, a total of 42 bacterial strains affiliated to the class Alphaproteobacteria isolated from various environmental samples: fermented vinegar, sea water, beach sand, fresh water, salt flats, moss, algae, activated sludge, and soil. From the high 16S rRNA gene sequence similarity (>98.7%) and formation of a robust phylogenetic clade with the closest species, it was determined that each strain belonged to predefined bacterial species. There is no official report that these 42 species included in Alphaproteobacteria in Korea: 15 species of 6 genera in the order Rhodospirillales, 12 species of 10 genera in the order Rhizobiales, 10 species of 8 genera in the order Rhodobacterales, 4 species of 4 genera in the order Sphingomonadales and 1 species of 1 genus in the order Caulobacterales. Gram reaction, colony and cell morphology, basic biochemical characteristics, isolation source, and strain IDs are also described in the species description section.

  • During an investigation into the indigenous prokaryotic species diversity in Korea, a total of five bacterial strains were isolated from various environments in Korea. The isolated bacterial strains were identified by analyzing their 16S rRNA gene sequences, and those with a minimum of 98.7% sequence similarity with known bacterial species but not reported in Korea were designated as unrecorded species. These isolates were assigned to three phyla, five orders, five families, and five different genera. The isolates were identified as Cumulibacter manganitolerans (99.1%) and Myolicibacterium tusciae (98.7%) of the class Actinomycetes; Bacillus marasmi (99.9%) of the class Bacilli; and Novosphingobium mathurense (100%) and Microvirga ossetica (98.8%) of the class Alphaproteobacteria. Gram reaction, colony and cellular morphology, basic biochemical characteristics, and phylogenetic position of theses isolates are also described.

  • As part of a comprehensive investigation of indigenous prokaryotic species in the Republic of Korea, 37 bacterial strains belonging to 36 species were isolated from diverse environmental habitats. These strains were assigned to five phyla, namely Deinococcota, Actinomycetota, Bacillota, Bacteroidota, and Pseudomonadota. Each strain was identified based on 16S rRNA gene sequence similarity (>98.7%) and the formation of definite phylogenetic clades with their closest reported species. Among isolates, there is one species belonging to the phylum Deinococcota, five species belonging to the phylum Actinomycetota, four species belonging to the phylum Bacillota, nine species belonging to the phylum Bacteroidota, and 17 species belonging to the phylum Pseudomonadota (comprising eight species of the class Alphaproteobacteria, one species of the class Betaproteobacteria, and eight species of the class Gammaproteobacteria). Based on 16S rRNA gene sequence analysis, each strain was assigned to independent and predefined bacterial species. Since there were no published or official reports regarding these 36 species in the Republic of Korea, they have been reported as unrecorded species in the Republic of Korea. Their Gram stain, cell morphology, colony, basic biochemical characteristics, strain ID, and isolation source of each species are described in the species descriptions.

  • As part of a comprehensive investigation of indigenous prokaryotic species in Republic of Korea in 2022, 156 bacterial strains were isolated from diverse environmental habitats. These strains were assigned to six phyla, namely Acidobacteriota, Deinococcota, Actinomycetota, Bacillota, Bacteroidota, and Pseudomonadota. Each strain was identified based on 16S rRNA gene sequence similarity (>98.7%) and the formation of robust phylogenetic clades with their closest reported species. Among isolates, there is one species belonging to the phylum Acidobacteriota, one species belonging to the phylum Deinococcota, 28 species belonging to the phylum Actinomycetota, 19 species belonging to the phylum Bacillota, 19 species belonging to the phylum Bacteroidota, and 88 species belonging to the phylum Pseudomonadota (comprising 34 species of the class Alphaproteobacteria, 20 species of the class Betaproteobacteria, and 34 species of the class Gammaproteobacteria). Based on 16S rRNA gene sequence analysis, each strain was assigned to independent and predefined bacterial species. Since there were no published or official reports regarding these 156 isolates in Republic of Korea, they are reported as unrecorded species in Republic of Korea.   • As a subset study for the collection of Korean indigenous prokaryotic species, 62 bacterial strains belonging to the phylum Actinobacteria were isolated from various sources. Each strain showed higher 16S rRNA gene sequence similarity (>98.75%) and formed a robust phylogenetic clade with closest species of the phylum Actinobacteria which were defined with valid names, already. There is no official description on these 62 actinobacterial species in Korea. Consequently, unrecorded 62 species of 25 genera in the 14 families belonging to the order Actinomycetales of the phylum Actinobacteria were found in Korea. Morphological properties, basic biochemical characteristics, isolation source and strain IDs are described in the species descriptions.

  • During a series of extensive surveys of prokaryotic species diversity in Korea, bacterial strains belonging to Gammaproteobacteria were isolated from various sources of aquatic and terrestrial environments. A total of 39 isolates were obtained, which represented 39 unrecorded species in Korea belonging to 20 genera in 12 families. Enterobacteriaceae was the largest family, as eight species were assigned, which was followed by Moraxellaceae (6 species) and Pseudomonadaceae (5 species). At the genus level, Marinobacter (6 species), and Pseudomonas (5 species) were the main genera, and at least two species were obtained for Acinetobacter (3 species), Psychrobacter (3 species), Shewanella (2 species), Dickeya (2 species), Salinivibrio (2 species), Vibrio (2 species) and Rhodanobacter(2 species). Report on 14 unrecorded bacterial species in Korea that belong to the phyla Bacteroidetes and Deinococcus-Thermus

  • As a result of the research project 'Survey and excavation of Korean indigenous species' to secure unrecorded species in Korea, a total of 14 unreported bacterial strains assigned to the phyla Deinococcus-Thermus and Bacteroidetes were isolated from various environmental habitats all around Korea. On the basis of 16S rRNA gene sequence similarity and affiliation to the clade with the closest species, it was concluded that the isolates represent deep groups of the phyla Deinococcus-Thermus and Bacteroidetes. There have been no records about these 14 unreported species in Korea; therefore 2 species of 2 genera in the class Deinococci within the phylum Deinococcus-Thermus, and 11 species of 9 genera in the class Flavobacteriia and one species in one genus in the class Sphigobacteriia within the phylum Bacteroidetes are described as unreported species found in Korea. Gram staining reaction, morphological and other biochemical characteristics are described in the species description section.

  • While screening indigenous prokaryotic species in Republic of Korea in 2017, a total of 17 bacterial strains assigned to the phylum Bacteroidetes were isolated from a variety of environmental habitats including water of fountain, tidal flat, plant root, soil, the gut of Russian grayling butterfly, ginseng field, seawater, lagoon and seashore sand. From the 16S rRNA gene sequence similarity of more than 98.7% and the formation of a robust phylogenetic clade with the closest species, it was found that the 17 strains belong to independent and recognized bacterial species. There has been no official report that the identified 17 species have been previously isolated in the Republic of Korea. Thus, 15 species in 10 genera of one family in the order Flavobacteriales, one species in one genus of one family in the order Cytophagales, and one species in one genus of one family in the order Sphingobacteriales are proposed as unrecorded species of the phylum Bacteroidetes found in the Republic of Korea.   • A total of 38 bacterial strains within the classes Bacilli and Deinococci were isolated from various sources in Korea. Samples were collected from animal intestine, urine, soil, tidal flat mud, and kimchi. In the sequence comparison and phylogenetic analysis of 16S rRNA sequences, the 38 isolates were assigned to the classes Bacilli and Deinococci with sequence similarities more than 98.7%. Twenty-four strains and 13 strains were classified the order Bacillales and Lactobacillales in the class Bacilli, respectively. In the order Bacillales, there were nine species in the genus Bacillus, seven species in the genus Paenibacillus, and the remaining eight species in the genera Domibacillus, Halobacillus, Virgibacillus, Lysinibacillus, Paenisporosarcina, Planococcus, Savagea, and Staphylococcus. In the order Lactobacillales, there were four species in the genus Lactobacillus, three species in the genus Leuconostoc, three species in the genus Lactococcus, and the remaining three species in the genera Aerococcus, Enterococcus, and Streptococcus. One species was related to the genus Deinococcus of the order Deinococcales. Most of the isolated strains were Gram-stain-positive, but some were Gram-stain-variable or Gram-stain-negative. Cells were rod or cocci-shaped. Based on the results of 16S rRNA analysis, we report 38 strains as previously unrecorded species to Korea, and the basic characteristics of strains are described herein.

Report of 22 unrecorded bacterial species in Korea belonging to phylum Bacteroidetes, discovered during surveys in 2018

  • The phylum Bacteroidetes covers phenotypically diverse groups of Gram negative rods that do not form endospores, and currently includes 6 classes, 6 orders, 33 families and 380 genera. Members of Bacteroidetes can be aerobic and anaerobic heterotrophs, hydrogen utilizing chemolithotrophs, or methylotrophs. They can be isolated from diverse habitats including terrestrial and aquatic environments, environments with extreme physicochemical conditions, and animal and plant hosts. During a series of extensive surveys of prokaryotic species diversity in Korea, bacterial strains belonging to Bacteroidetes were isolated from various sources of aquatic and terrestrial environments. A total of 22 isolates were obtained, which represent 22 unrecorded species in Korea belonging to 14 genera of 6 families. Sixteen species among them were assigned to Flavobacteriaceae, two species were to Sphingobacteriaceae, and single species was to each of the families Bacteroidaceae, Balneolaceae, Chitinophagaceae and Cytophagaceae. At genus level, Chryseobacterium (5 species) and Flavobacterium (5 species) were the most abundant genera, and single species were obtained for the genera Bacteroides, Baloneola, Terrimonas, Dyadobacter, Aquimarina, Arenibacter, Gillisia, Gilvibacter, Salinimicrobium, Winogradskyella, Pedobacter and Sphingobacterium.
