Macroalgal Flora of Maxwell Bay, King George Island, Antarctica: II. Rhodophyta

  • This study examined the taxonomic composition of marine benthic algal flora from Maxwell Bay, King George Island, Antarctica, collected between January 1988 and January 1995. The rhodophyte specimens collected and examined included a total of 20 genera and 20 species of red algae. Of these, 2 species, Kallymenia antarctica Hariot and Pantoneura plocamioides Kylin, were recorded in Maxwell Bay for the first time. Taxonomic keys for the rhodophytes are also provided.

저영양세균중(低營養細菌中) 질소고정균(窒素固定菌) 및 메타놀이용균(利用菌)의 분류학적위치(分類學的位置)에 관(關)하여 (A Study on the Taxonomic Status for Nitrogen-Fixing, Methanol Utilizing Oligotrophic Bacteria)

  • 분리(分離)된 저영양세균(低營養細菌)중, 질소고정균(窒素固定菌)과 메타놀 이용균(利用菌)의 대부분이 분류학상(分類學上)새로운 균(菌)으로서 특정지을 수 있었다. 분리된 질소고정균의 경우 형태적 생리적인면에서 Azospirillum에 대응하는 균이라 생각되어 졌으나, 균체지방산조성 및 키논종(種)에 있어서 명확한 차이점을 보여 Azospirillum 속의 새로운 균주로써 추정되었다. 메타놀이용균중 부속기갖는 세포로된 균주들은 prosthecate bacteria(Hyponycrobium sp.)에 대응하는 균이라고 추정되어졌다. 그이외의 regular irregular rods를 나타내는 메타놀이용균에 대해서는 균체지방산조성면에 있어서 서로 다르다는 것이 주목되어져 균체지방산조서의 분석결과(分析結果)를 갖고 화학분류(化學分類)의 측면에서 재검토한 결과 유사도(類似度) 85-90% level에서 8개 cluster로 나뉘어졌다. 일부, cluster에 속하는 균주는 Pseudomonas sp.와 유사한 균으로 추정되었으며, 그 외의 균주들에 대해서는 분류학적 검토가 더욱더 필요로 한다.

Characterization of microbiota diversity of engorged ticks collected from dogs in China

  • Background: Ticks are one of the most common external parasites in dogs, and are associated with the transmission of a number of major zoonoses, which result in serious harm to human health and even death. Also, the increasing number of pet dogs and pet owners in China has caused concern regarding human tick-borne illnesses. Accordingly, studies are needed to gain a complete understanding of the bacterial composition and diversity of the ticks that parasitize dogs. Objectives: To date, there have been relatively few reports on the analysis of the bacterial community structure and diversity in ticks that parasitize dogs. The objective of this study was to investigate the microbial composition and diversity of parasitic ticks of dogs, and assessed the effect of tick sex and geographical region on the bacterial composition in two tick genera collected from dogs in China. Methods: A total of 178 whole ticks were subjected to a 16S ribosomal RNA (rRNA) next generation sequencing analysis. The Illumina MiSeq platform targeting the V3-V4 region of the 16S rRNA gene was used to characterize the bacterial communities of the collected ticks. Sequence analysis and taxonomic assignment were performed using QIIME 2 and the GreenGene database, respectively. After clustering the sequences into taxonomic units, the sequences were quality-filtered and rarefied. Results: After pooling 24 tick samples, we identified a total of 2,081 operational taxonomic units, which were assigned to 23 phyla and 328 genera, revealing a diverse bacterial community profile. The high, moderate and low prevalent taxa include 46, 101, and 182 genera, respectively. Among them, dominant taxa include environmental bacterial genera, such as Psychrobacter and Burkholderia. Additionally, some known tick-associated endosymbionts were also detected, including Coxiella, Rickettsia, and Ricketssiella. Also, the potentially pathogenic genera Staphylococcus and Pseudomonas were detected in the tick pools. Moreover, our preliminary study found that the differences in microbial communities are more dependent on the sampling location than tick sex in the tick specimens collected from dogs. Conclusions: The findings of this study support the need for future research on the microbial population present in ticks collected from dogs in China.

SoEM: a novel PCR-free biodiversity assessment method based on small-organelles enriched metagenomics

  • DNA metabarcoding is currently used for large-scale taxonomic identification to understand the community composition in various marine ecosystems. However, before being widely used in this emerging field, this experimental and analytic approach still has several technical challenges to overcome, such as polymerase chain reaction (PCR) bias, and lack of well-established metabarcoding markers, a task which is difficult but not impossible to achieve. In this study, we present an adapted PCR-free small-organelles enriched metagenomics (SoEM) method for marine biodiversity assessment. To avoid PCR bias and random artefacts, we extracted target DNA sequences without PCR amplification from marine environmental samples enriched with small organelles including mitochondria and plastids because their genome sequences provide a valuable source of molecular markers for phylogenetic analysis. To experimentally enrich small organelles, we performed subcellular fractionation using modified differential centrifugation for marine environmental DNA samples. To validate our SoEM method, two marine environmental samples from the coastal waters were tested the taxonomic capturing capacity against that of traditional DNA metabarcoding method. Results showed that, regardless of taxonomic levels, at least 3-fold greater numbers of taxa were identified in our SoEM method, compared to those identified by the conventional multi-locus DNA metabarcoding method. The SoEM method is thus effective and accurate for identifying taxonomic diversity and presents a useful alternative approach for evaluating biodiversity in the marine environment.

Duration-Related Variations in Archaeal Communities after a Change from Upland Fields to Paddy Fields

  • Archaea substantially contribute to global geochemical cycling and energy cycling and are impacted by land-use change. However, the response of archaeal communities to a change from upland field to paddy field has been poorly characterized. Here, soil samples were collected at two depths (0-20 cm and 20-40 cm) from one upland field and six paddy fields that were established on former upland fields at different times (1, 5, 10, 20, 30, and 40 years before the study). Barcoded pyrosequencing was employed to assess the archaeal communities from the samples at taxonomic resolutions from phylum to genus levels. The total archaeal operational taxonomic unit (OTU) richness showed a significant positive correlation with the land-use change duration. Two phyla, Euryarchaeota and Crenarchaeota, were recorded throughout the study. Both the relative abundance and OTU richness of Euryarchaeota increased at both depths but increased more steadily at the subsurface rather than at the surface. However, these data of Crenarchaeota were the opposite. Additionally, the archaeal composition exhibited a significant relationship with C/N ratios, total phosphorus, soil pH, Olsen phosphorus, and the land-use change duration at several taxonomic resolutions. Our results emphasize that after a change from upland fields to paddy fields, the archaeal diversity and composition changed, and the duration is an important factor in addition to the soil chemical properties.

Pyrosequencing and Taxonomic Composition of the Fungal Community from Soil of Tricholoma matsutake in Gyeongju

  • Tricholoma matsutake is an ectomycorrhizal fungus that has a symbiotic relationship with the root of Pinus densiflora. Soil microbial communities greatly affect the growth of T. matsutake, however, few studies have examined the characteristics of these communities. In the present study, we analyzed soil fungal communities from Gyeongju and Yeongdeok using metagenomic pyrosequencing to investigate differences in fungal species diversity, richness, and taxonomic composition between the soil under T. matsutake fruiting bodies (Sample 2) and soil where the fairy ring of T. matsutake was no longer present (Sample 1). The same spot was investigated three times at intervals of four months to observe changes in the community. In the samples from Yeongdeok, the number of valid reads was lower than that at Gyeongju. The operational taxonomic units of most Sample 2 groups were less than those of Sample 1 groups, indicating that fungal diversity was low in the T. matsutake-dominant soil. The soil under the T. matsutake fruiting bodies was dominated by more than 51% T. matsutake. From fall to the following spring, the ratio of T. matsutake decreased. Basidiomycota was the dominant phylum in most samples. G-F1-2, G-F2-2, and Y-F1-2 had the genera Tricholoma, Umbelopsis, Oidiodendron, Sagenomella, Cladophialophora, and Phialocephala in common. G-F1-1, G-F2-1, and Y-F1-1 had 10 genera including Umbelopsis and Sagenomella in common. From fall to the following spring, the amount of phyla Basidiomycota and Mucoromycota gradually decreased but that of phylum Ascomycota increased. We suggest that the genus Umbelopsis is positively related to T. matsutake.

Composition and Distribution of Meiobenthos in Amursky Bay (Peter the Great Bay, the East Sea)

  • Qualitative and quantitative composition of meiobenthos was studied in Amursky Bay (Peter the Great Bay, the East Sea). Ten taxonomic groups were found, where nematodes were dominant. Density of meiobenthos in ground sediments of the Bay were not uniform, and the average density was measured at $126.4{\pm}62.3ind.mo^{-2}$. 56 species of nematodes were detected, and dominant species were Sabatieria palmaris, Paracanthonchus macrodon, Sphaerolaimus limosus, S. gracilis and Oncholaimium ramosum. Five taxocenes of nematodes were allocated based on the results of cluster analysis and species domination according to density. Low diversity in species composition of nematodes was noted in the northwestern part of the Bay, which is a zone of desalination, and in the eastern part, which is exposed to household drains.

주요 지방산에 의한 한국산 옻나무屬의 분류학적 연구 (Taxonomical Study by the Major Fatty Acid of Genus Rhus(anacardiaceae) in Korean)

  • Through total fatty acid analysis by the Gas chromatography, 17 different fatty acids were identified from the sap extracted from bark of Korean Rhus(Anacardiaceae), six species. Linoleic acid(C18 :2) and oleic acid(C18 : 1) were identified as major fatty acids for the species investigated, but except in R. chinensis.In the fatty acid composition for the species, one or two specific-fatty acid was detected, and its could be utilized as a useful taxonomic character.The result of cluster analysis by the 22 reliable characters in the fatty acid composition suggested first group was R.trichocarpa and R. succedanea, the second group, R.verniciflua, R.ambgua and R. sylvestris, but R.chinensis was a greatly independent species. The possible chemotaxonomic application of the fatty acid composition of bark in the genus Rhus was discussed.

  • Taxonomic composition of marine benthic algal flora was investigated in an Antarctic bay. Specimens of chlorophyte, chrysophyte and phaeophyte were collected and examined over the period from January 1988 to January 1995 from Maxwell Bay, King George Island. A total of 19 genera and 23 species (7 chlorophytes, 1 chrysophyte and 15 phaeophytes) were identified and described. A chlorophyte Lambia antarctica (Skottsberg) Delepine and a phaeophyte Alethocladus corymbosus (Dickie) Sauvageau were recorded in Maxwell Bay for the first time. Taxonomic keys for the chlorophytes and the phaeophytes were also provided.
