Cyanobacterial Taxonomy: Current Problems and Prospects for the Integration of Traditional and Molecular Approaches

  • The application of modern ecological, ultrastructural and molecular methods, aided by the cultivation of numerous cyanobacterial morphotypes, has substantially changed our knowledge of these organisms. It has led to major advances in cyanobacterial taxonomy and criteria for their phylogenetic classification. Molecular data provide basic criteria for cyanobacterial taxonomy; however, a correct phylogenetic system cannot be constructed without combining genetic data with knowledge from the previous 150 years research of cyanobacterial diversity. Thus, studies of morphological variation in nature, and modern morphological, ultrastructural, ecophysiological and biochemical characters need to be combined in a “polyphasic” approach. Taxonomic concepts for generic and infrageneric ranks are re-evaluated in light of combined phenotypic and molecular criteria. Despite their usefulness in experimental studies, the limitations of using strains from culture collections for systematic and nomenclatural purposes is highlighted. The need for a continual revision of strain identification and proper nomenclatural practice associated with either the bacteriological or botanical codes is emphasized. Recent advances in taxonomy are highlighted in the context of prospects for understanding cyanobacterial diversity from natural habitats, and the evolutionary and adaptational processes that cyanobacteria undergo.

Geminocystis urbisnovae sp. nov. (Chroococcales, Cyanobacteria): polyphasic description complemented with a survey of the family Geminocystaceae

  • Progress in phylogenomic analysis has led to a considerable re-evaluation of former cyanobacterial system, with many new taxa being established at different nomenclatural levels. The family Geminocystaceae is among cyanobacterial taxa recently described on the basis of polyphasic approach. Within this family, there are six genera: Geminocystis, Cyanobacterium, Geminobacterium, Annamia, Picocyanobacterium, and Microcrocis. The genus Geminocystis previously encompassed two species: G. herdmanii and G. papuanica. Herein, a new species G. urbisnovae was proposed under the provision of the International Code of Nomenclature for algae, fungi, and plants (ICN). Polyphasic analysis was performed for five strains from the CALU culture collection (St. Petersburg State University, Russian Federation), and they were assigned to the genus Geminocystis in accordance with high 16S rRNA gene similarity to existing species, as well as because of proximity to these species on the phylogenetic trees reconstructed with RaxML and Bayes methods. Plausibility of their assignment to a separate species of the genus Geminocystis was substantiated with smaller cell size; stenohaline freshwater ecotype; capability to complementary chromatic adaptation of second type (CA2); distinct 16S rRNA gene clustering; sequences and folding of D1-D1' and B box domains of the 16S-23S internal transcribed spacer region. The second objective pursued by this communication was to provide a survey of the family Geminocystaceae. The overall assessment was that, despite attention of many researchers, this cyanobacterial family has been understudied and, especially in the case of the crucially important genus Cyanobacterium, taxonomically problematic.

Polyphasic delimitation of a filamentous marine genus, Capillus gen. nov. (Cyanobacteria, Oscillatoriaceae) with the description of two Brazilian species

  • Lyngbya C. Agardh ex Gomont is a nonheterocytous cyanobacterial genus whose evolutionary history is still poorly known. The traditionally defined Lyngbya has been demonstrated to be polyphyletic, including at least five distinct clades, some of which have been proposed as new genera. Intraspecific diversity is also clearly underestimated in Lyngbya due to the lack of unique morphological characters to differentiate species. In this study, we describe the new genus Capillus T. A. Caires, C. L. Sant'Anna et J. M. C. Nunes from benthic marine environments, including two new Brazilian species (here described as C. salinus T. A. Caires, C. L. Sant'Anna et J. M. C. Nunes, and C. tropicalis T. A. Caires, C. L. Sant'Anna et J. M. C. Nunes), and two species yet to be described, one of them from India (Capillus sp. 2.1), and the other from United States of America, based on strain PCC 7419. Capillus species presented cross-wise diagonal fragmentation, assisted or not by necridic cells, which has not been previously mentioned for Lyngbya. Ultrastructural analyses showed that C. salinus and C. tropicalis have numerous gas vesicles, which are rarely described for benthic marine species. The new genus formed a well-supported clade, and the D1-D1' and Box B secondary structures of internal transcribed spacer also supported the proposal of its new species. These findings help to clarify the diversity of species in the Lyngbya complex and the taxonomy of the group, and highlight the need of further floristic surveys in tropical coastal environments, which remain poorly studied.

Taxonomic Characterization, Evaluation of Toxigenicity, and Saccharification Capability of Aspergillus Section Flavi Isolates from Korean Traditional Wheat-Based Fermentation Starter Nuruk

  • The most economically important species used in a wide range of fermentation industries throughout Asia belong to Aspergillus section Flavi, which are morphologically and phylogenetically indistinguishable, with a few being toxigenic and therefore a major concern. They are frequently isolated from Korean fermentation starters, such as nuruk and meju. The growing popularity of traditional Korean alcoholic beverages has led to a demand for their quality enhancement, therefore requiring selection of efficient non-toxigenic strains to assist effective fermentation. This study was performed to classify the most efficient strains of Aspergillus section Flavi isolated from various types of traditional wheat nuruk, based on a polyphasic approach involving molecular and biochemical evaluation. A total of 69 strains were isolated based on colony morphology and identified as Aspergillus oryzae/flavus based on internal transcribed spacer and calmodulin gene sequencing. Interestingly, none were toxigenic based on PCR amplification of intergenic regions of the aflatoxin cluster genes norB-cypA and the absence of aflatoxin in the culture supernatants by thin-layer chromatography analysis. Saccharification capability of the isolates, assessed through ${\alpha}-amylase$ and glucoamylase activities, revealed that two isolates, TNA24 and TNA15, showed the highest levels of activity. Although the degrees of variation in ${\alpha}-amylase$ and glucoamylase activities among the isolates were higher, there were only slight differences in acid protease activity among the isolates with two, TNA28 and TNA36, showing the highest activities. Furthermore, statistical analyses showed that ${\alpha}-amylase$ activity was positively correlated with glucoamylase activity (p < 0.001), and therefore screening for either was sufficient to predict the saccharifying capacity of the Aspergillus strain.

기중성 남세균, Wilmottia murrayi (Oscillatoriales, Cyanobacteria)의 국내 미기록속 및 미기록종에 대한 연구 (A study of newly recorded genus and species for aerial cyanobacteria Wilmottia murrayi(Oscillatoriales, Cyanobacteria) in Korea)

  • 국내 금강수계의 하구역에 위치한 하제항 암벽으로부터 기중성 남세균이 채집되어, 단조류 배양되었다. 2개의 남세균 배양주로부터 형태적 형질과 TEM에 의한 세포 미세구조 특징을 관찰하였다. 또한 16S rDNA 염기서열을 규명하여 BLAST 검색, 염기서열 유사도, 유전거리 및 계통분석을 실시하였다. 국내 배양주는 Wilmottia murrayi와 계통학적으로 동일한 clade를 형성하였고, 99% 이상의 유사도를 나타냈다. TEM을 통한 세포 미세구조는 틸라코이드가 여러겹으로 세포막 주변에 분포하는 특징을 나타냄으로써 Coleofasciculaceae과의 특징과 일치하였다. 이상의 결과를 통해 W. murrayi를 국내 미기록속 및 미기록종으로 보고하였다.

Acinetobacter antiviralis sp. nov., from Tobacco Plant Roots

  • Acinetobacter strain $KNF2022^T$ was isolated from tobacco plant roots during the screening of antiviral substances having inhibitory effects on Tobacco mosaic virus (TMV) and examined by phenotypic, chemotaxonomic, and genetic characterization. It was a nonmotile, Gram-negative bacterium. This strain contained Q-9 as the main respiratory quinone. The major cellular fatty acids of the isolate were 16:0, 18:1 w9c, and 16:1 w7c/15 iso 2OH. The DNA base composition was 44 mol%. Phylogenetic analysis based on the 16S rRNA sequence revealed that the isolate formed an evolutionary lineage distinct from other Acinetobacter species. Based on the evaluation of morphologic, physiologic, and chemotaxonomic characteristics, DNA-DNA hybridization values, and 16S rRNA sequence comparison, we propose the new species Acinetobacter antiviralis sp. nov., the type strain of which is $KNF2022^T$ (=KCTC $0699BP^T$).
