Characteristics Comparisons of Edwardsiella tarda Isolated from Cultured Olive Flounder and Eel (양식넙치와 뱀장어에서 분리된 Edwardsiella tarda의 특성 비교)

  • The objective of this study was to determine comparative biochemical characteristics and RAPD (random amplified polymorphic DNA) profiles of 18 strains of Edwardsiella tarda isolated from cultured olive flounder (Paralichthys olivaceus) and eel (Anguilla spp) that showed diseases between 1996 and 2010 in Korea. In terms of biochemical properties, they showed four patterns with differences in citrate degradation and production of H2S and indole. All strains were identified as E. tarda. Characteristics of isolates were not classified according to their host. As a result of PCR with E. tarda-specific primer, EDtT, the same band of about 270 bp was detected in all 18 isolates. However, no specific band was detected in type strains of E. tarda or Edwardsiella ictaluri. As a result of RAPD PCR performed with primer No. 5 and No. 6 of a Ready-To-Go-RAPD kit, the band profile showed clear differences among isolates of olive flounder, isolates of eel, and E. tarda and E. ictaluri type strains. It was possible to organize their characteristics according to the origin of host with possibility to develop tools for pathogen monitoring.

Molecular Genetic Classification of Phytophthora Species and P. infestans-specific Marker Selection by RAPD Fingerprinting (Phytophthora species의 분자유전학적 분류 및 RAPD fingerprinting을 이용한 P. infestans-specific 분자마커의 선발)

  • Taxonomic and genetic analysis of Phytophthora species belonging to six different morphological groups (GI, GII, GIII, GIV, GV, GVI) was conducted using RAPD method. Amplified fragments ranged $0.3{\sim}3.2$ kb in their molecular weights. Among total of 145 bands, there were 109 polymorphic bands. Seven isolates of P. infestans showed high similarities of $0.92{\sim}0.99$, and P. infestans isolate 3 from potato showed similarities of $0.93{\sim}0.95$ compared with other P. infestans. Among isolates of P. capsici, similarities of $0.77{\sim}0.86$ were observed and they were grouped in 80% level. P. cinnamomi and P. cryptogea isolates which belonging to group GVI showed very similar RAPD fingerprinting pattern. Primers OPA-04, OPA-17, OPA-18, OPA-19, and OPB-12 showed high level of differences among the tested isolates in major bands and molecular weights. The similarity between the isolates was 0.67. P. megasperma and P. sojae in group GV showed similarity of 0.65. These two isolates showed big differences in single major band in reactions with primers OPA-08, OPA-17, and OPA-19. Phytophthora-specific and P. infestans-specific molecular markers were also selected with one of the random primers tested. In reaction with primer OPA-20, all the genus Phytophthora showed common band at 600 bp, and all the P. infestans isolates showed specific band at 680 bp. These markers can be useful for identification of Phytophthora speices or P. infestans. As a result, P. infestans isolated from tomato and/or potato can easily be differentiated from other Phytophthora species with this primer.

Genetic Variation in Flammulina velutipes (팽이버섯의 유전적 변이)

  • A genetic variation within 29 strains of F. velutipes was analyzed by internal transcribed spacer (ITS) sequence analysis and random amplified polymorphic DNA (RAPD). Seven hundred and twenty base pairs were sequenced during the analysis of the ITS region, but no significant variation was observed among the 29 strains of F. velutipes. Sixteen out of 40 random primers amplified polymorphic RAPD fragment patterns. The polymorphic levels of RAPD bands by some primers (OPA-2,4,3,9,10,20) were very high in all 29 strains, with 3,030 fragments ranging between 200 and 2,000 bp. Intraspecific genetic dissimilarity of the 29 strains was calculated to range from 3.3% to 45% by Nei-Li's method using these 3,030 RAPD bands. The genetic variation among Korean strains was relatively high, with dissimilarities ranging between 17% and 38.6%. In the Neighbor-Joining analysis using the genetic dissimilarities based on RAPD, all 29 strains were classified into 5 clusters. Strains in each cluster showed specific characteristics according to their origin and strains. These results suggested that OPA and OPB primers could be used for developing molecular genetic markers and screening of unidentified (F. velutipes) strains.

Genetic Similarity in Crucian Carp(Carassius carassius) by PCR-RAPD Analysis (PCR-RAPD 분석에 의한 붕어(Carassius carassius)의 유전적 유사성)

  • Genomic DNA from the blood of crucian carp(Carassius carassiu) from lake and aquaculture facility in Kunsan, Korea was extracted in order to identify genetic differences by polymerase chain reaction-randomly amplified polymorphic DNAs(PCR-RAPD). Out of 12 primers, 6 generated 266 highly reproducible RAPD markers, producing approximately 2.1 polymorphic bands per primer in crucian carp from lake. The degree of similarity varied from 0.18 to 0.76 as calculated by bandsharing analysis in crucian carp from lake. The RAPD outlines obtained with DNA of two different crucian carp populations from Kunsan were different(0.47 from lake and 0.70 from aquaculture facility, respectively). The electrophoretic analysis of polymerase chain reaction-randomly amplified polymorphic DNAs(PCR-RAPD) products showed high levels of similarity between different individuals in crucian carp from aquaculture facility. This result implies the genetic similarity due to raising in the same environmental condition or inbreeding within the crucian carp from aquaculture facility in Kunsan. In other words, crucian carp may have high levels of genome DNA diversity due to the introduction of the wild population from the other sites of Knsan even if it may be the geographical diverse distribution of this species. Generally, the RAPD polymorphism generated by these primers may be useful as a genetic marker for strain or population identification of important aquacultural fish species, crucian carp. However, in future, additional populations and sampling sites will be necessary to complement weak points.

Genetic Variability of Pleurotus ostreatus Monospore Isolates by Random Amplified Polymorphic DNA Analysis (DNA 다형성 분석에 의한 느타리버섯 단포자 분리주의 유전적 변이성)

  • This study was carried out to obtain data concerning the genetic variability of Pleurotus ostreatus. Monospores of P. ostreatus were isolated and cultured to estimate differences in the rate of mycelial growth and genetic similarity among the isolates. Although the overall growth rates were slow compared to their parental dikaryon except 2-MI 4, significant differences in the rate of mycelial growth were observed among isolates. Random amplified polymorphic DNA (RAPD) analysis using twenty six random primers showed 345 polymorphic DNA bands from 35 monospore isolates and their parental dikaryon. DNA bands ranged from 0.1 to 4.0 Kb in size. Most various polymorphic DNA bands within monospore isolates were obtained when we used J (OPA-01) or W (OPB-04). The 36-MI 103 showed totally different band patterns from those of the others. RAPD analysis revealed that there is approximatly 75% genetic similarity between monospore isolates and their parental dikaryon except 36-MI 103, which showed only 49% genetic similarity. In addition, genetic similarity degrees were classified into four groups: I (parental dikaryon), II (fast growing type), III (moderate growing type), and IV (slow growing type). However, there is no correlation between mating type and mycelial growth rates.

Genetic Variation Based on Random Amplified Polymorphic DNA (RAPD) and Internal Transcribed Spacer (ITS) Region Sequences in Lepista nuda (RAPD와 ITS 영역에 의한 민자주방망이 버섯의 유전적 변이)

  • A genetic variation of Lepista nuda and two genus Lepista species (L. irina and L. sordida) were analyzed by random amplified polymorphic DNA (RAPD) and internal transcribed spacer (ITS) sequence analysis. In the resulting RAPD analysis, 22 out of 40 random primers amplified polymorphic RAPD fragment patterns, the amplified bands were 355, and DNA fragment sizes were 200-400bp. Intraspecific genetic dissimilarity of the 10 L. nuda strains were calculated to range from 0% to 21.60%, L. sordida from 16.93% to 24.82%, L. irina were 20.62% to 25.54%, and intraspecific genetic dissimilarity of L. sordida and L. irina was 23.49%. The 673 base pairs were sequenced during the analysis of the ITS I and II region; six L. nuda strains intraspecific genetic dissimilarities ranged from 1.58% to 11.47%, L. nuda and L. sordida from 3.83% to 12.88%, L. nuda and L. irina from 7.11% to 15.61%, and intra-specific genetic variation between L. sordida and L. irina was 4.79%. The findings showed that RAPD and ITS sequencing could be used for developing molecular genetic markers and screening of unidentified genus Lepista species.

Development of Cleaved Amplified Polymorphic Sequence (CAPS) Marker for Selecting Powdery Mildew-Resistance Line in Strawberry (Fragaria×ananassa Duchesne) (딸기 흰가루병 저항성 계통 선발을 위한 분자마커 개발)

  • Powdery mildew (PM) caused by Podosphaera aphanis is a major disease that can result in significant yield losses in strawberry (Fragaria ${\times}$ ananassa Duchesne). For preventing PM, pesticides are usually applied in strawberry. In this study, molecular markers were developed to increase breeding efficiency of PM-resistance cultivars by marker-assisted selection (MAS). An $F_2$ population derived from a cross between PM-resistance 'Seolhyang' and PM-susceptibility 'Akihime' was evaluated for disease resistance to PM and RAPD (random amplification of polymorphic DNA)-BSA (bulked segregant analysis). Among 200 RAPD primers tested, OPE10 primer amplified a 311bp-band present in with 331bp. Sequence alignment performed for searching polymorphisms and six single nucleotide polymorphism (SNP) were found in amplified regions. To develop polymorphic marker for distinguishing between resistant and susceptible, RAPD was converted to cleaved amplified polymorphic sequence (CAPS) marker. Among restriction enzymes associated with six SNPs, Eae I (Y/GGCCR) was successfully digested to 231bp in susceptible. The results suggest that the selected CAPS marker could be used for increasing efficiency of selecting powdery mildew resistant strawberry in breeding system.

Identification of Hanwoo Meat by DNA Analysis (DNA 분석법에 의한 한우고기 판별)

  • This study was deal with the development of breed-specific DNA marker which is able to identify Hanwoo and European cattle breeds(Non-Hanwoo) meat. Genetic differentiation between Korean cattle(Hanwoo) and European cattle breeds was examined by Random Amplified Polymorphic DNA(RAPD) analysis. The RAPD patterns were identical among Non-Hanwoo, such as Holstein, Hereford, Aberdeen Angus, Brown Swiss, Limousin or Simmental, but the above pattern was different from that of Hanwoo. All bands detected in the Hanwoo samples were observed in Non-Hanwoo cattle samples, but one of the common bands found in samples was not detected in the Hanwoo samples. The band(1.4kb) may be useful as a marker for identifying a meat of Hanwoo from imported cattle meat. Actually, the detection of the DNA marker was tested by DNA analysis with 929 samples which were prepared from bloods of 673 Hanwoo cattles and 141 Holstein cattles, from 115 imported cattle meats. The DNA marker was absent in 644 of 673 Hanwoo cattles (96%) but present in 245 of 256 Non-Hanwoo cattles (95%). These results show that the DNA marker is effective to characterize Hanwoo and Non-Hanwoo meat by its detection. This DNA marker, however, was not useful in detecting unwanted crossbreeding between two cattle breeds, because the band pattern in hybrid cattle shows one of two band patterns in Hanwoo and Non-Hanwoo.

Analysis of Genetic Relationship by RAPD Technique for Codonopsis lanceolata Trauty Collected from the Baekdoo Mountain and Korea (백두산지역과 국내 더덕 수집종의 RAPD에 의한 유연관계 분석)

  • Extracted genomic DNA from 16 accessions of Codonopsis lanceolata collected from South Korea and the Baekdoo Mt. areas of China were analyzed for their genetic relationships by RAPD. Twenty 10-mer-oligonucleotide primers having reproductive polymorphism were selected for the RAPD analysis. The size of amplified DNA was almost between 125 bp and 2.0 kbp. Sixteen collected Codonopsis lanceolata were analyzed with 20 primers which generated 73(49.3%) polymorphic bands among 148 PCR products. The mean number of polymorphic bands were 7.4 and varied $1{\sim}9$ per primer. It was, thus, demonstrated that RAPD was useful for detecting polymorphism in Codonopsis lanceolata. The range of 1-F value(genetic similarity) was from 0.682 to 0.959. These results indicate variable genetic similarities. By UPGMA (Unweighted Pair Group Method using an Arithmetic average) cluster analysis based on 1-F value, genetic distance among the 16 collected Codonopsis lanceolata was $0.133{\sim}0.400$. It was certainly classified into two groups between collected accessions from Korea and China, and the genetic distance was about 0.281. Both accessions collected from Korea and China showed miner differences, while the genetic relationships of Tonghua Xian and Liuhe Xian from China was farthest with other accessions collected.

  • Morphological and Benetic comparision were studied for the arkshell populations of Korea and China. The shell was collected from commercial arkshell bed in Jinhae Bay, Korea and from an hatchery in Young Seong, China. Shell Parameters, number of radial ribs and random amplified polymorphic DNA (RAPD) band were measured. The two populations had morphological and genetic differences. There was significant morphological difference $(P\leq0.05)$ in the ratio of the longest radial rib to the shell length. Posterior parts of the Chinese arkshell were more elongated than those of the Korean arkshell. Number of radial ribs were $36\~41$ for the Korean arkshell and $39\~43$ for the Chinese arkshell. RAPD markers generated tty each of 19 primers were $2\~6$ bands. Genetic diversity between the two Populations was clear since the genetic similarity was very low, not exceeding 0.29. The genetic similarity among the Korean arkshells $(0.58\~0.40)$ was higher than that of the Chinese arkshells $(0.48\~0.32)$.
