한국과 중국 인삼자원들의 양적 형질 특성과 유전적 유연관계 분석 (Comparative Analysis of Genetic Relationships by Quantitative Characters and Their Characteristics in Germplasm of Panax ginseng C. A. Meyer Collected in Korea and China)

  • Background: This study was conducted to acquire basic information on the phenotypic and genotypic characteristics of the germplasm of Panax ginseng C. A. Meyer collected from China and Korea, and identify the variations that can be utilized in ginseng breeding programs. Methods and Results: Quantitative parameters were evaluated, and used to compare and analyze on genetic polymorphisms in the germplasm. The genetic characteristics and classifications were compared and analyzed for each character. Stem length followed a normal frequency distribution ranging from 15.5 cm to 40.5 cm, with showing approximately 40% having a stem length of 20 - 30 mm. Stem diameters ranged from 2.7 mm to 11.3 mm. Stem number per plant ranged from 1 to 3; approximately 50% had a single stem, and 45% had two stems. A non-normal frequency distribution was observed for petiole number, with approximately 60% of the germplasm having 3 - 5 petioles. Petiole length exhibited a normal frequency distribution, raging from 4.5 to 10.6. Petiole angle in the germplasm ranged from $28^{\circ}$ to $89^{\circ}$ and seedstalk length ranged from 5.6 cm to 27.3 cm. Conclusions: The genetic polymorphisms identified by complete linkage clustering based on the quantitative characteristics of Panax ginseng C. A. Meyer collected from Korea and China were classified to 6 groups, namely I, II, III, IV, V, and VI with frequencies of 6.7%, 20.0%, 31.7%, 8.3%, 6.7%, and 26.7%, respectively.

Linking Leaf Functional Traits with Plant Resource Utilization Strategy in an Evergreen Scrub Species Rhododendron caucasicum Pall. along Longitudinal Gradient in Georgia (The South Caucasus)

  • Leaf functional traits widely have been used to understand the environmental controls of resource utilization strategy of plants along the environmental gradients. By using key leaf functional traits, we quantified the relationships between leaf traits and local climate throughout the distributional range of Rhododendron caucasicum Pall. in eastern and western Georgian mountains (the South Caucasus). Our results revealed, that all traits showed high levels of intraspecific variability across study locations and confirmed a strong phenotypic differentiation of leaf functional variation along the east-west longitudinal gradient in response to the local climate; out of the explored climatic variables, the moisture factors related to precipitation and number of precipitation and dry days for winter and growth seasons were more strongly related to leaf trait variation than the elevation and air temperature. Among studied leaf traits, the leaf specific area (SLA) showed the highest level of variability indicating the different resource utilization strategies of eastern and western-central Rh. caucasicum individuals. High SLA leaves for western-central Caucasian individuals work in relatively resource-rich environments (more humid in terms of precipitation amount and the number of precipitation days in winter) and could be explained by preferential allocation to photosynthesis and growth, while eastern Caucasian samples work in resource-poor environments (less humid in terms of precipitation amount and the number of precipitation days in winter) and the retention of captured resources is a higher priority appearing in a low SLA leaves. However, more evidence from a broader study of the species throughout its distribution range by including additional environmental factors and molecular markers are needed for firmer conclusions of intraspecific variability of Rh. caucasicum.

Morphology and phylogenetic relationships of two Antarctic strains within the genera Carolibrandtia and Chlorella (Chlorellaceae, Trebouxiophyceae)

  • The genera Carolibrandtia and Chlorella have been described as small green algae with spherical cell shapes that inhabit various environments. Species of these genera are often difficult to identify because of their simple morphology and high phenotypic plasticity. We investigated two small coccoid strains from Antarctica based on morphology, molecular phylogeny by two alignment methods which have been applied to previous phylogenetic studies of the genus Chlorella, and comparison of the secondary structures of nuclear small subunit (SSU) and internal transcribed spacer (ITS) rDNA sequences. Light microscopy of two strains revealed spherical cells containing chloroplasts with pyrenoids, and the morphological characteristics of the strains were nearly identical to those of other Chlorella species. However, based on the phylogenetic analyses of nuclear SSU and ITS rDNA sequences, it was determined that the Antarctic microalgal strains belonged to two genera, as the Chlorella and Carolibrandtia. In addition, the secondary structures of the SSU and ITS2 sequences were analyzed to detect compensatory base changes (CBCs) that were used to identify and describe the two strains. A unique CBC in the SSU rDNA gene was decisive for distinguishing strain CCAP 211/45. The ITS2 rDNA sequences for each strain were compared to those obtained previously from other closely related species. Following the comparison of morphological and molecular characteristics, we propose KSF0092 as a new species, Chlorella terrestris sp. nov., and the reassignment of the strain Chlorella antarctica CCAP 211/45 into Carolibrandtia antarctica comb. nov.

Virulence and Antimicrobial Resistance Gene Profiling of Salmonella Isolated from Swine Meat Samples in Abattoirs and Wet Markets of Metro Manila, Philippines

  • Salmonella are Gram-negative pathogenic bacteria commonly found in food animals such as poultry and swine and potentially constitute risks and threats to food safety and public health through transmissible virulence and antimicrobial resistance (AMR) genes. Although there are previous studies in the Philippines regarding genotypic and phenotypic AMR in Salmonella, there are very few on virulence and their associations. Hence, this study collected 700 Salmonella isolates from swine samples in abattoirs and wet markets among four districts in Metro Manila and characterized their genotypic virulence and β-lactam AMR profiles. Gene frequency patterns and statistical associations between virulence and bla genes and comparisons based on location types (abattoirs and wet markets) and districts were also determined. High prevalence (>50%) of virulence genes was detected encompassing Salmonella pathogenicity islands (SPIs) 1-5 suggesting their pathogenic potential, but none possessed plasmid-borne virulence genes spvR and spvC. For bla, blaTEM was detected with high prevalence (>45%) and revealed significant associations to four SPI genes, namely, avrA, hilA, mgtC, and spi4R, which suggest high resistance potential particularly to β-lactam antibiotics and relationships with pathogenicity that remain mechanistically unestablished until now. Lastly, comparisons of location types and districts showed variations in gene prevalence suggesting effects from environmental factors throughout the swine production chain. This study provides vital data on the genotypic virulence and AMR of Salmonella from swine in abattoirs and wet markets that suggest their pathogenicity and resistance potential for policymakers to implement enforced surveillance and regulations for the improvement of the Philippine swine industry.

재래돼지와 랜드레이스 교잡종의 개체별 성장곡선 추정 및 육질형질과의 상관관계 추정에 관한 연구 (A Study on Estimation of Individual Growth Curve Parameters and their Relationships with Meat Quality Traits of Crossbred between Korean Native Boars and Landrace Sows)

  • 본 연구는 돼지의 일령별 체중자료를 이용한 개체별 체중 성장곡선 추정을 통해 성장 특성을 조사하고 육질 형질과의 상관 관계를 규명하고자 실시하였다. 축산연구소의 재래돼지와 랜드레이스를 기초축으로 조성한 F2집단 253두를 대상으로 일령별 체중기록과 육질 형질을 측정하여 개체별 성장곡선 모수와 성장 특성치를 추정하고 등지방 두께, 조지방 함량, 지방율 및 전단력과 성장곡선 모수간의 표현형 상관관계를 추정하였다. 대부분의 성장 특성치들은 기존 연구에서 제시된 재래돼지와 랜드레이스순종의 중간정도 능력을 나타내었으며, 상관관계의 추정 결과 조숙성의 개체일수록 성숙체중이 작았으며 만숙성인 개체일수록 지속적인 성장률의 증가로 인해 변곡점이 나타나는 월령이 늦어지며 최대 증체율이 커지는 것으로 나타났다. 성장곡선 모수와 육질형질 측정치들간의 상관 관계는 암수간에 일부에서 다소 상반되는 방향으로 추정되었으며 특히 전단력의 경우 모든 성장 특정치들과의 관계가 반대로 추정되었다. 최대 증체율과 등지방 두께 및 조지방 함량과의 상관은 비교적 높은 정의 상관정도를 보여 최대 증체율이 클수록 등지방 두께와 조지방 함량이 높아지는 것으로 나타났다.

Application of single-step genomic evaluation using social genetic effect model for growth in pig

  • Objective: Social genetic effects (SGE) are an important genetic component for growth, group productivity, and welfare in pigs. The present study was conducted to evaluate i) the feasibility of the single-step genomic best linear unbiased prediction (ssGBLUP) approach with the inclusion of SGE in the model in pigs, and ii) the changes in the contribution of heritable SGE to the phenotypic variance with different scaling ${\omega}$ constants for genomic relationships. Methods: The dataset included performance tested growth rate records (average daily gain) from 13,166 and 21,762 pigs Landrace (LR) and Yorkshire (YS), respectively. A total of 1,041 (LR) and 964 (YS) pigs were genotyped using the Illumina PorcineSNP60 v2 BeadChip panel. With the BLUPF90 software package, genetic parameters were estimated using a modified animal model for competitive traits. Giving a fixed weight to pedigree relationships (${\tau}:1$), several weights (${\omega}_{xx}$, 0.1 to 1.0; with a 0.1 interval) were scaled with the genomic relationship for best model fit with Akaike information criterion (AIC). Results: The genetic variances and total heritability estimates ($T^2$) were mostly higher with ssGBLUP than in the pedigree-based analysis. The model AIC value increased with any level of ${\omega}$ other than 0.6 and 0.5 in LR and YS, respectively, indicating the worse fit of those models. The theoretical accuracies of direct and social breeding value were increased by decreasing ${\omega}$ in both breeds, indicating the better accuracy of ${\omega}_{0.1}$ models. Therefore, the optimal values of ${\omega}$ to minimize AIC and to increase theoretical accuracy were 0.6 in LR and 0.5 in YS. Conclusion: In conclusion, single-step ssGBLUP model fitting SGE showed significant improvement in accuracy compared with the pedigree-based analysis method; therefore, it could be implemented in a pig population for genomic selection based on SGE, especially in South Korean populations, with appropriate further adjustment of tuning parameters for relationship matrices.

  • 잣나무(Pinus koraiensis S. et Z.)의 풍매차대검정림(風媒次代檢定林)을 충북(忠北) 영동군(永同郡), 경기(京畿) 광주군(廣州郡) 및 가평군(加平郡)의 3개(個) 지역(地域)에 조성(造成)하고, 묘목(苗木)의 생존율(生存率)과 산지(山地) 5개년(個年) 동안(5년생(年生)-9년생(年生))의 수고(樹高) 및 근원경(根元徑) 생장(生長)을 조사(調査)하였다. 산지식재(山地植栽) 후(後) 묘목(苗木)의 생존율(生存率)과 생장(生長)은 가계(家系)와 식재지(植栽地)에 따라 큰 차(差)를 나타내었다. 생장(生長)의 변이(變異)를 나타내는 가장 큰 분산요인(分散要因)은 plot내(內)의 개체목(個體木) 간(間)에 있음을 알 수 있었으며 가계분산(家系分散)에 대한 Family ${\times}$ Site 상호작용(相互作用)의 분산비(分散比)는 수령(樹齡)이 증가함에 따라 현저히 감소하였다. 유전력(遺專力)은 지역(地域)과 수령(樹齡)에 따라 차(差)를 나타내었으나 Combined analysis에 의한 수고(樹高)의 가계유전력(家系遺傳力)($h_F{^2}=0.789-0.798$)은 높고 안정(安定)된 경향(傾向)을 보여주었다. 선발(選拔)에 의한 개량효과(改良效果)는 가계선발(家系選拔)과 가계내(家系內) 개체선발(個體選拔)을 동시(同時)에 실시(實施)하는 Combined selection에 의하는 것이 바람직한 것으로 여겨진다. 가계선발(家系選拔)의 경우, 5, 6년생(年生)에서의 간접선발(間接選拔)은 9 년생(年生)에서의 직접선발(直接選拔)에 비(比)하여 90% 이상(以上)의 상대효율(相對效率)을 얻을 수 있었으므로 조기선발(早期選拔)의 가능성(可能性)을 나타내었고, 5년생(年生)부터 9년생(年生)까지의 Age-age correlation을 구해본 결과 표현형(表現型) 및 유전상관(遺專相關) 모두 고도(高度)의 유의성(有意性)을 인정(認定)할 수 있었다.

우리나라 Holstein 경산우의 분만간격과 비유곡선모수와의 상관관계 (Correlation between Calving Interval and Lactation Curve Parameters in Korean Holstein Cows)

  • 본 연구는 분만간격과 비유곡선 모수들 간의 상관관계를 규명하기 위하여 농협중앙회 젖소개량사업소에서 진행하고 있는 유우군 능력검정사업에 참여하고 있는 홀스타인 젖소로부터 조사한 착유기록 36,505개를 분석하였는데, 분석에 이용된 착유기록은 모두 2011년부터 2013년 사이에 분만한 경산우로부터 조사하였다. 비유곡선 모수는 Wood 모형을 적용하여, SAS 9.2 NLIN Procedure를 이용해 추정하였다. 분만년도-계절(봄, 여름, 가을, 겨울)효과와 산차(2, 3, 4산차)의 효과를 고정효과로 한 다형질 일반선형모형으로 SAS(GLM procedure)를 이용하였다. 분만간격, 305일 유량, 비유곡선모수(A, b, c), 비유지속성, Peak 일시 및 Peak기 유량에 대해 분만년도-계절과 산차의 효과는 모두 유의적으로 나타났다(p<0.05). Wood 모형으로 추정한 비유곡선 함수는 2, 3 및 4산차에 대해 각각 yt=24.66t0.175e-0.00302t, yt=24.69t0.192e-0.00334t 및 yt=24.22t0.200e-0.00341t으로 추정되었다. 분만간격과 305일 유량, 모수값 A, b, c, 비유지속성, Peak 일시 및 Peak기 유량과의 표현형상관(잔차상관)은 각각 0.093, -0.014, 0.028, -0.046, 0.099, 0.085 및 0.052으로 나타났다. 분만간격이 길어지면 비유곡선의 상향경사도, 비유지속성, Peak 일시, Peak기 유량은 증가하고, 비유곡선의 하향경사도는 감소하여, 305일 유량은 증가할 것으로 판단된다.

Estimation of Genetic Parameters for Somatic Cell Scores of Holsteins Using Multi-trait Lactation Models in Korea

  • The study was conducted to analyze the genetic parameters of somatic cell score (SCS) of Holstein cows, which is an important indicator to udder health. Test-day records of somatic cell counts (SCC) of 305-day lactation design from first to fifth lactations were collected on Holsteins in Korea during 2000 to 2012. Records of animals within 18 to 42 months, 30 to 54 months, 42 to 66 months, 54 to 78 months, and 66 to 90 months of age at the first, second, third, fourth and fifth parities were analyzed, respectively. Somatic cell scores were calculated, and adjusted for lactation production stages by Wilmink's function. Lactation averages of SCS ($LSCS_1$ through $LSCS_5$) were derived by further adjustments of each test-day SCS for five age groups in particular lactations. Two datasets were prepared through restrictions on number of sires/herd and dams/herd, progenies/sire, and number of parities/cow to reduce data size and attain better relationships among animals. All LSCS traits were treated as individual trait and, analyzed through multiple-trait sire models and single trait animal models via VCE 6.0 software package. Herd-year was fitted as a random effect. Age at calving was regressed as a fixed covariate. The mean LSCS of five lactations were between 3.507 and 4.322 that corresponded to a SCC range between 71,000 and 125,000 cells/mL; with coefficient of variation from 28.2% to 29.9%. Heritability estimates from sire models were within the range of 0.10 to 0.16 for all LSCS. Heritability was the highest at lactation 2 from both datasets (0.14/0.16) and lowest at lactation 5 (0.11/0.10) using sire model. Heritabilities from single trait animal model analyses were slightly higher than sire models. Genetic correlations between LSCS traits were strong (0.62 to 0.99). Very strong associations (0.96 to 0.99) were present between successive records of later lactations. Phenotypic correlations were relatively weaker (<0.55). All correlations became weaker at distant lactations. The estimated breeding values (EBVs) of LSCS traits were somewhat similar over the years for a particular lactation, but increased with lactation number increment. The lowest EBV in first lactation indicated that selection for SCS (mastitis resistance) might be better with later lactation records. It is expected that results obtained from these multi-trait lactation model analyses, being the first large scale SCS data analysis in Korea, would create a good starting step for application of advanced statistical tools for future genomic studies focusing on selection for mastitis resistance in Holsteins of Korea.

Estimation of Relative Economic Weights of Hanwoo Carcass Traits Based on Carcass Market Price

  • The objective of this study was to estimate economic weights of Hanwoo carcass traits that can be used to build economic selection indexes for selection of seedstocks. Data from carcass measures for determining beef yield and quality grades were collected and provided by the Korean Institute for Animal Products Quality Evaluation (KAPE). Out of 1,556,971 records, 476,430 records collected from 13 abattoirs from 2008 to 2010 after deletion of outlying observations were used to estimate relative economic weights of bid price per kg carcass weight on cold carcass weight (CW), eye muscle area (EMA), backfat thickness (BF) and marbling score (MS) and the phenotypic relationships among component traits. Price of carcass tended to increase linearly as yield grades or quality grades, in marginal or in combination, increased. Partial regression coefficients for MS, EMA, BF, and for CW in original scales were +948.5 won/score, +27.3 $won/cm^2$, -95.2 won/mm and +7.3 won/kg when all three sex categories were taken into account. Among four grade determining traits, relative economic weight of MS was the greatest. Variations in partial regression coefficients by sex categories were great but the trends in relative weights for each carcass measures were similar. Relative economic weights of four traits in integer values when standardized measures were fit into covariance model were +4:+1:-1:+1 for MS:EMA:BF:CW. Further research is required to account for the cost of production per unit carcass weight or per unit production under different economic situations.
