Molecular Cloning and Determination of the Nucleotide Sequence of Raw Starch Digesting α-Amylase from Aspergillus awamori KT-11

  • Complementary DNAs encoding $\alpha$-amylases (Amyl I, Amyl III) and glucoamylase (GA I) were cloned from Aspergillus awamori KT-11 and their nucleotide sequences were determined. The sequence of Amyl III that was a raw starch digesting $\alpha$-amylase was found to consist of a 1,902 bp open reading frame encoding 634 amino acids. The signal peptide of the enzyme was composed of 21 amino acids. On the other hand, the sequence of Amyl I, which cannot act on raw starch, consisted of a 1,500 bp ORF encoding 499 amino acids. The signal peptide of the enzyme was composed of 21 amino acids. The sequence of GA I consisted of a 1,920 bp ORF that encoded 639 amino acids. The signal peptide was composed of 24 amino acids. The amino acid sequence of Amyl III from the N-terminus to the amino acid number 499 showed 63.3% homology with Amyl I. However, the amino acid sequence from the amino acid number 501 to C-terminus, including the raw-starch-affinity site and the TS region rich in threonine and serine, showed 66.9% homology with GA I.

  • Methylation of DNA 5-cytosine in mammalian early embryo affects great deal in nuclear reprogramming and chromatin remodeling of developing embryo. Current efforts to clone and produce cloned animals including transgenic animals face various problems including low birth rate, irregular development, and so on. In this report, cDNA for the one of house keeping methyltransfcrase, Dnmt1 was cloned from bovine somatic tissues and was analyzed for its nucleotide sequences to investigate the structure and function of the gene in bovine early development. Nucleotide sequence of bovine Dnmt1 homologue showed 76.8% identity with that of human Dnmtl and 66.4% with mouse Dnmt1. Translated amino acid sequence showed 88.4% homology with human homologue and 75.8% homology with mouse counterpart. Three types of Dnmt1 are reported in mouse and human, and are likely present in bovine tissues. Understanding of role of Dnmt1 in bovine development may shed a light in the field of animal, especially bovine cloning.

Cloning and Expression of NS5 Region of Korean Type Hepatitis C Virus (한국형 C형 간염 바이러스의 NS5 지역 cDNA 클로닝과 발현)

  • Three cDNA fragments located within NS5 region of HCV were synthesized by RT using viral RNA extracted from blood sample of Korean patient as a template. The cDNAs were amplified by PCR, cloned into the T-vector, and the nucleotide sequences were determined. Comparative analysis of the nucleotide and amino acid sequence of NS5 cDNAs showed that it is closely related with HCV type 1b. The cloned NS5 cDNA showed 91-94% homology at the nucleotide sequence level and 96-98% homology at the amino acid sequence level with several strains of the HCV type 1b. The NS5 cDNAs were subcloned into E. coli expression vectors to construct pRSETA5-1, pTHAN5-1, pRSETC5-2, pRSETBB1, pRESTCB1 and pRSETB-H3. Expression of the NS5 proteins was achieved by inducing the promoter with isopropyl-thio-${\beta}$-D-galactoside (IPTG) and confirmed by SDS-polyacrylamide gel electrophoresis. The NS5 proteins were immunoreactive against sera from Korean hepatitis C patients in Western blot analysis. Among the recombinant NS5 proteins, pRSETAS-1 plasmid derived protein, coded from aa2022 to aa2521 of HCV polyprotein, showed the strongest immunoreactivity against sera from Korean hepatitis C patients in immunoblot analysis. These results suggest that NS5 proteins would be useful as an antigen for detection of antibody against HCV in the blood samples.

Sequencing of the RSDA Gene Encoding Raw Starch-Digesting $\alpha$-Amylase of Bacillus circulans F-2: Identification of Possible Two Domains for Raw Substrate-Adsorption and Substrate-Hydrolysis

  • The complete nucleotide sequence of the Bacillus circulans F-2 RSDA gene, coding for raw starch digesting a-amylase (RSDA), has been determined. The RSDA structure gene consists of an open reading frame of 2508 bp. Six bp upstream of the translational start codon of the RSDA is a typical gram-positive Shine-Dalgarno sequence and the RSDA encodes a preprotein of 836 amino acids with an Mr of 96, 727. The gene was expressed from its own regulatory region in E. coli and two putative consensus promoter sequences were identified upstream of a ribosome binding site and an ATG start codon. Confirmation of the nucleotide sequence was obtained and the signal peptide cleavage site was identified by comparing the predicted amino acid sequence with that derived by N-terminal analysis of the purified RSDA. The deduced N-terminal region of the RSDA conforms to the general pattern for the signal peptides of secreted prokaryotic proteins. The complete amino acid sequence was deduced and homology with other enzymes was compared. The results suggested that the Thr-Ser-rich hinge region and the non-catalytic domain are necessary for efficient adsorption onto raw substrates, and the catalytic domain (60 kDa) is necessary for the hydrolysis of substrates, as suggested in previous studies (8, 9).

cDNA Cloning and Nucleotide Sequence Determination for VP7 Coding RNA Segment of Human Rotavirus Isolated in Korea (한국에서 분리된 사람 로타바이러스의 VP7 코딩 RNA 분절의 cDNA 합성과 염기서열 결정)

  • The cDNA of RNA segment coding for VP7 of human rotavirus isolated from patient's stool at Seoul area was synthesized, amplified by polymerase chain reaction, field in with Klenow fragment of DNA polymerase I and cloned into pUC19. The cDNA sequence was determined and compared with that of VP7 coding RNA segments of group A rotaviruses isolates in foreign country. Over 90% sequence homology was found with serotyppe I sepcific WA1 and RE9 strains. Comparative analysis of the deduced amino acid sequences within the two variable regions (amino acid residue 87 through 101 and 208 through 221) with WA1 and RE9 strains also showed high degree of sequence similarity with each other.

Sequence Analysis of $\beta$-Xylosidase Gene from Bacillus stearothermophilus (Bacillus stearothermophilus $\beta$-Xylosidase 유전자의 염기 서열 결정 및 분석)

  • The neucleotide sequences of the xylA gene encoding $\beta $-xylosidase of Bacillus stearothermophilus and is its flanking regions were datermined. Three open reading frame(ORFs) were found, one of which(ORF1) appeared to code for the $\beta $-xylosidase. The 1830 base pair ORF1 encoded 609 amino acids starting from a TTG initiation codon. The molecular weight deduced from the nucleotide sequence(68 KD) was in agreement with that estimated by SDS-polyacrylamide gel electrophoresis of the purified enzyme(66 KD). The Shine-Dalgarno sequence(5'-AGGAGG-3') was found 11 bp upstream of the initiation codon. Further 15 bp upstream, there observed a potential transcription initiation signals. The putative -10 sequence(CATAAT) and -35 sequence(TTGTTA) coresponded closely to the consensus sequences for Bacillus subtilis RNA polymerase with major sigma factor. The guanine-plus-cytosine content of the coding region of the xylA gene was 56mol% while that of the third position of the codons was 63 mol%. Based on the comparison with the amino acid sequences of several other carbohydrate degrading enzymes, two conserved regions, possibly participating in the catalytic mechamism of $\beta $-xylosidase xylA, were identified in 278-298 and 329-350 regions of the translated xylA gene. The nucleotide sequence of the xylA was found to exhibit no homology to any other genes so far reproted.

Characterization of Akabane virus (KV0505) from cattle in Korea

  • Akabane disease is caused by an arthropod-borne viral pathogen and leads to congenital abnormalities of the central nervous system in infected ruminants. One isolate, KV0505, showed cytopathic effect in Vero cells. The KV0505 isolate was obtained from plasma, which was collected from a cattle raised on Jeju Island in May 2005. Jeju Island is located near the southern part of the Korean peninsula. The isolate was confirmed as Akabane virus (AKAV) by immunofluorescence assay using AKAV specific monoclonal antibodies and reverse transcription polymerase chain reaction (RTPCR). Suckling mice inoculated with the isolate showed signs of paralysis and died within 10 days postinoculation. Comparisons of the KV0505 N gene sequence with 39 other known AKAV strains revealed nucleotide homologies ranging from 83.6% (MP496 strain) to 99.7% (M171 strain). When compared with the K-9 strain, which was isolated from a cow in Korea in 1994, the nucleotide sequence homology with the N gene was 99.7%. Thus, genes of the KV0505 isolate were closely related to those of the M171 strain, which were clustered into the Ic group of AKAV.

Nucleotide Sequences of nodD and nodA from Bradyrhizobium sp. SNU001 (Bradyrhizobium sp. SNU001의 nodD와 nodA의 염기서열)

  • Nucleotide sequences of nodD and nodA from Bradyrhizobium sp. SNUOOI were determined. The open reading frame (ORF) of nodD was 942 bp in length and encoded 314 amino acids. while ORF of nodA, sequence of which is the first one among legume symbionts Bradyrhizobium, was 630 bp and encoded 210 amino acids. The nucleotide sequence of nodD showed 99.4% homology with nodDI of B. japonicum USDAllO. while that of nodA showed 81.5% with B. sp. (Parasponial. At the 5' of nodYAB operon and nodD, consensus nod box sequences composed of 9 bp unit repeated four times and two times respectively were found. Also an A.T-rich sequence was found at 5' of nodD.

Correlation of Virologic Property and Phylogenetic Analysis of Hantaan Viruses Isolated from Patients and Reservoirs in Korea

  • Twenty isolates of Hantavirus were isolated from patients and reserovirs from 1988 to 1994 in Korea. Isolation rate was 1.9% (10/538) in patients, 6.2% (5/81) in Apodemus sp., 2.6% (1/38) in Rattus sp. and 0.6% (4/677) in bats. Reciprocal mean IFA titers ranged from 27.5 to 1,024 at the specimen collection. According to the growth rate and reaching peak titier of infectivity, the isolates were grouped as rapid, intermediate, and slow growing groups. All isolates were confirmed as Hantaan type by the nested RT-PCR on the G1 region of the M segment. Comparison of nucleotide sequence (Nt: 2101 - Nt: 2280) of the G2 region revealed that the sequence homology bewteen Hantaan 76/118 virus and the isolates was more than 90%. Several nucleotide positions of the isolates showed high variation. The variation rate of patientisolates was about one-half when compared with that of rodentisolates. On the basis of phylogenetic analysis Hantaan viruses isolated were divided into two genogroups. These results indicate that Hantaan virus is highly dominant serotype in Korea and the virologic property and genogroup are not correlated.

Polymorphic Diversity of UBX Domain D from cDNA Isolated from Pectoral Muscle of Korean Native Chicken

  • The objectives of this study are to identify specific functional genes which are related with growth and protein structure of the pectoral muscle of Korean native chicken. Pectoral muscle was isolated from three Korean native chickens (KNC, red brown, 12 months old, 2.41 ${\pm}$ 0.24 kg) and three Cornish chickens (16 month old, 2.76 ${\pm}$ 3.0 kg). The subtraction cDNA library was prepared in PCR4 Blunt-TOPO vector. The DNA sequence homology was compared with other breeds and species in GenBank. A clone NDS-81 was found to be unique for the DNA sequence homology with UBX family. Their partial sequence has high homology (98%) with chicken UBX domain D. Chicken UBX domain has chicken (93%), cattle (68%), dog (67%), mouse (64%) and, human (63%) nucleotide sequence homology. Several regions were mutated from T in chicken to C or G in the NDS-81 clone. The first site is LAD in chicken, but it was expressed as (L)RM in clone NDS-81. In this site, amino acids were changed from Ala to Arg, and from Asp to Met. The second site was changed from ER (Arg) in chicken to ED (Asp) in clone NDS-81. They are both containing functional side chains and play an important role in binding other proteins. Therefore, the clone NDS-81 could be a different candidate gene for the UBX family gene and could related with pectoral muscle structure of Korean native chicken.
