Phylogenetic position of five Korean strains of Alexandrium tamarense(Dinophyceae), based on internal transcribed spacers ITS1 and ITS2 including nuclear-encoded 5.85 rRNA gene sequences (ITS 부위에 근거한 한국산 Alexandrium tamarense 5 클론의 계통분류학적 위치)

  • In order to measure the inter- and intraspecific genetic divergences within the genus Alexandrium, the variations within the internal transcribed spacer (ITS1 and ITS2) regions and 5.85 ribosomal RNA gene of eight Alexandrium species were examined for 33 strains from diverse geographical locations by direct sequencing. Five isolates of A. tamarense (AT-2, AT-6, AT-10, AT-A and AT-B) from Jinhae Bay, Korea were found to be completely identical to a Japanese strain OFX151-A. The length of the amplified ITSI-5.85-ITS2 region varied from 481 nucleotides (in A. margalefi) to 528 nucleotides (in A. affine CU1-1). ITS1 and ITS2 nucleotide lengths were negatively correlated, whereas a positive correlation was found between their G+C content. The degree of sequence divergence ranged from 0.3% (1 bp) to a maximum of 53% (305 Up). Pairwise sequence comparisons revealed a small degree of divergence between A. tamarense and A. Pundyense isolates (1.2 - 2.3% = 6-12 bp), but a high degree of divergence between A. tamarense and A. catenella (19.8% = 102 bp), and between A. catenella and A. Pundyense (19.7%). Although most nodes were weakly supported by bootstrap values, some types tend to form independent molecular groups. A. catenella isolates also formed an independent molecular sub-group, with relaticula strong bootstrap values (94% or 85% and 79% or 98%, respectively in PAUP and NJ trees). Interestingly, A. cohorticula and A. frateculus always clustered within the same sub-group, this result being supported by strong bootstrap values. Our results indicate that the ITS regions provide useful informations on hierarchical population genetic structure and a high phylogenetic resolution in intraspecific and interspecific Alexandrium population.

Use of 16S-23S rRNA Intergenic Spacer Region for Rapid Detection of Vibrio fluvialis (16S-23S rRNA Intergenic Spacer Region을 이용한 Vibrio fluvialis의 검출)

  • We have examined the 16S-23S rRNA intergenic spacer regions (ISR) of Vibrio fluvialis. ISRs were PCR amplified, cloned into a plasmid vector and then sequenced. As results of ISR nucleotide sequence analysis, total of 6 clones were isolated depending on the size. The clones were different in both the number and the composition of the tRNA genes, and were designated ISR-A, ISR-E, ISR-El, ISR-lA, ISR-EKV, ISR-EKAV. ISR-A contains $tRNA^{Ala}$; ISR-lA, $tRNA^{Ile}$-$tRNA^{Ala}$; ISR-EKV, $tRNA^{GIu}$-$tRNA^{Lys}$-$tRNA^{Val}$;ISE-EKAV, $tRNA^{GIu}$-$tRNA^{Lys}$-$tRNA^{Ala}$-$tRNA^{Val}$; ISR -E and E1, $tRNA^{GIu}$ clusters. ISR-EKV was shown to be a minor type out of the six ISR types and showed a very limited homology between ISR-EKV from V, fluvialis and ISRa from other Vibrio species. Therefore ISR-EKV sequence was used to design species-specific primers to detect V, fiuvialis from other Vibrio species by PCR reaction. The specificity of the primers was examined using genomic DNA of other Vibrios as templates for PCR reaction. The result showed that PCR can be a useful method to detect V. fluvialis among Vibrio species in a single PCR reaction.

Characterization of antimicrobial proteins produced by Bacillus sp. N32 (Bacillus sp. N32 균주가 생산하는 항균 단백질 특성)

  • An antagonistic bacterial isolate, that inhibits the growth of plant pathogens, was selected and identified from 5,000 isolates screened from the rhizosphere of various crop plants. An isolate Bacillus sp. N32, tested against Colletotrichum gloeosporioides causing anthracnose disease in hot pepper, produced both a heat resistant antifungal protein and a heat sensitive antifungal protein. The heat resistant protein was partially purified by Ammonium sulfate fractionation and gel filtration chromatography. The bioautography showed that the proteins possessed high antifungal activity. The biosynthetic gene cluster responsible for the heat resistant antifungal protein was cloned from cosmid library using DNA probe obtained from PCR product with the primers targeting the conserved nucleotide sequence of the synthetic genes reported earlier, Most of the clones obtained showed higher homology to fengycin antibiotic synthetic gene family reported earlier. On the other hand, the heat sensitive protein was isolated from SDS-PAGE and electroblotting to determine the N-terminal amino acid sequences. The heat sensitive antifungal protein gene was cloned from the ${\lambda}-ZAP$ libraries using a DNA probe based on the N-terminal amino acid sequences of the heat sensitive protein. We are contemplating to clone and sequence the whole gene cluster encoding the heat sensitive protein for further analysis.

  • The CryIIA gene encoding the insecticidal crystal protein of Bacillus thuringiens!s subsp. kurstalri HD-l has been cloned in Escherichia col!, and its nucleotide sequences were determined completely. 5kb Hindlli fragment harboring CryIIA gene was screened in the large ca. 225kb plasmid DNA by southern blot. HindlIT digested 5kb fragment was ligated into pUC19 and transformed in E. coli. The 4kb BamHI-HindlIT fragment containing the CryIIA gene was subcloned and named pSKIIA. DNA sequence analysis demonstrates that pSKIIA is the gene of an operon which is comprised of Lhree open reading frames (designated orn, orf2 and or£3). The CrylIA gene is composed of 3,952bp-long BamHI-Hindill DNA restriction fragment. The orf3 code for a polypeptide of 633 amino acid residues. The protoxin protein has a predicted molecular weight of 70,780. The E. coli derived protoxin gene product is biologICally active against three species of Lepidopteran (Plu.lelia maculipennis, He/iolhis assulta, Spodoptera litura) and a species of Dip Leran( Culex pipines) larvae in bioassay.

Tomato spotted wilt virus Isolates Giving Different Infection in Commercial Capsicum annuum Cultivars

  • $Tomato$ $spotted$ $wilt$ $virus$ (TSWV)-infected $Capsicum$ $annuum$ plants were collected from open fields during June to July in 2010. The TSWV isolates were designated as Gneung, Ghang-Kjj, Gchang-Njc, Ghae, and Pap. The nucleotide sequence of the nucleocapsid protein (N) and movement protein (NSm) of the five isolates was determined. The pathogenicity of the five isolates was determined on 14 $C.$ $annuum$ cultivars two times by using mechanical inoculation. The five isolates induced different response: Both Gneung and Gchang-Kjj did not infect any of the cultivars in the 2nd trial, while Gchang-Njc, Ghae and Pap infected 11, 6 and 13 of 14 cultivars, respectively. The five isolates also were tested on $Solanum$ $lycopersicum$ breeding line TGC09-71 and three $Nicotiana$ species. $S.$ $lycopersicum$ showed a similar response to the five isolates as did $C.$ $annuum$. Both Gchang-Njc and Ghae infected systemically all three $Nicotiana$ species tested. While both Pap and Gneung did not infect any of the $Nicotiana$ species tested. In conclusion, five TSWV isolates induced different infection spectra in $C.$ $annuum$ cultivars, $Nicotiana$ species and an $S.$ $lycopersicum$ breeding line. Amino acid sequence analysis of the NSm gene could not support or explain the different infection spectra of the five isolates. This study indicated that various isolates must be used as virus inocula for evaluation of $C.$ $annuum$ and $S.$ $lycopersicum$ cultivars in breeding programs for TSWV resistance.

Cloning and Characterization of Monofunctional Catalase from Photosynthetic Bacterium Rhodospirillum rubrum S1

  • In this study, an approx. 2.5-kb gene fragment including the catalase gene from Rhodospirillum rubrum S1 was cloned and characterized. The determination of the complete nucleotide sequence revealed that the cloned DNA fragment was organized into three open reading frames, designated as ORF1, catalase, and ORF3 in that order. The catalase gene consisted of 1,455 nucleotides and 484 amino acids, including the initiation and stop codons, and was located 326 bp upstream in the opposite direction of ORF1. The catalase was overproduced in Escherichia coli UM255, a catalase-deficient mutant, and then purified for the biochemical characterization of the enzyme. The purified catalase had an estimated molecular mass of 189 kDa, consisting of four identical subunits of 61 kDa. The enzyme exhibited activity over a broad pH range from pH 5.0 to pH 11.0 and temperature range from $20^{\circ}C$ to $60^{\circ}C$C. The catalase activity was inhibited by 3-amino-1,2,4-triazole, cyanide, azide, and hydroxylamine. The enzyme's $K_m$ value and $V_{max}$ of the catalase for $H_2O_2$ were 21.8 mM and 39,960 U/mg, respectively. Spectrophotometric analysis revealed that the ratio of $A_{406}$ to $A_{280}$ for the catalase was 0.97, indicating the presence of a ferric component. The absorption spectrum of catalase-4 exhibited a Soret band at 406 nm, which is typical of a heme-containing catalase. Treatment of the enzyme with dithionite did not alter the spectral shape and revealed no peroxidase activity. The combined results of the gene sequence and biochemical characterization proved that the catalase cloned from strain S1 in this study was a typical monofunctional catalase, which differed from the other types of catalases found in strain S1.

Characterization of the Lsi1 Homologs in Cucurbita moschata and C. ficifolia for Breeding of Stock Cultivars Used for Bloomless Cucumber Production

  • Bloomless cucumber fruits are commercially produced by grafting onto the pumpkin stocks (Cucurbita moschata) to restricted silicon ($SiO_2$) absorption. Inhibition of silicon absorption in bloomless stocks is conferred by a mutant allele of the CmLsi1 homologous to Lsi1 in rice. In this study, we characterized the Lsi1 homologs in pumpkin (C. moschata) and its cold-tolerant wild relative C. ficifolia ('Heukjong') in order to develop a DNA marker for selecting a bloomless trait and to establish the molecular basis for breeding bloomless stock cultivars of C. ficifolia. A Cleaved amplified polymorphic sequence (CAPS) marker (CM1-CAPS) was designed based on a non-sysnonymous single nucleotide polymorphism (SNP, C>T) of the CmLsi1 mutant-type allele, and its applicability for Marker-assisted selection (MAS) was confirmed by evaluating three bloom and five bloomless pumpkin stock cultivars. Quantitative RT-PCR of the CmLsi1 for these stock cultivers implied that expression level of the CmLsi1 gene does not appear to be associated with the bloom/bloomless trait and may differ depending on plant species and tissues. A full length cDNA of the Lsi1 homolog [named CfLsi1($B^+$)] of 'Heukjong' (C. ficifolia), was cloned and sequence comparison between CmLsi1($B^+$) and CfLsi1($B^+$) revealed that there exists total 24 SNPs, of which three were non-synonymous. Phylogenetic analysis of CfLsi1($B^+$) and Lsi1 homologs further revealed that CfLsi1($B^+$) is closesly related to Nodulin 26-like intrinsic proteins (NIPs) and most similar to CpNIP1 of C. pepo than C. moschata.

Isolation and Identification of Chlorella sp. CMS-1 and the Chemical Composition of Its Hot Water Extract (클로렐라 균주의 분리 동정 및 열수 추출물의 이화학적 조성)

  • Chlorella sp. CMS-1 strain was isolated from the outdoors cultivation pools in Culmansa Co., Ltd. This strain was found to be a rounded type of 3 ${\mu}m$. Phylogenetic analysis by the 18S rRNA sequencing using isolated strain is most similar to Chlorella sp. IFRPD 1018 gene at the level of nucleotide sequence identity at 99%. Accordingly, the isolated Chlorella strain was named as Chlorella sp. CMS-1 based on its morphological and phylogenetic properties. The concentrations of crude protein and fat were 59% and 0.01%, respectively. Major compositional amino acids (mg%) were glutamic acid 6.21, alanine 5.76, aspartic acid 5.44%, glycine 4.29%, and threonine 3.09% and major free amino acids (mg%) were ${\gamma}$-aminobutyric acid (GABA) 7.13%, L-alanine 1.44%, L-glutamic acid 0.90, L-leucine 0.26% and L-glycine 0.20%. The concentrations of major minerals were P 2.25%, K 2.25%, Na 1.09%, Mg 0.63%, and Ca 0.28%.

Study on Norovirus Genotypes in Busan, Korea (부산지역에서 분리된 norovirus 유전자형 연구)

  • Norovirus (NoV) causes major acute non-bacterial gastroenteritis in humans. NoV genus is a member of the family Caliciviridae, which is transmitted by contaminated food and water or from human to human. Many genotypes of genogroups I and II have been reported because of their high genetic diversity. To obtain molecular epidemiological information on gastroenteritis sporadic cases in Busan, Korea, we analyzed the nucleotide sequences of NoV strains detected during 2008~2010. We performed one step RT-PCR amplifying the open reading frame (ORF) 2 (capsid region) followed by semi-nested PCR. Fecal samples were collected from 4,071 acute gastroenteritis, and genotypes of the 421 positive samples were determined by sequence analysis. Based on partial sequence of capsid region, 7 NoV were categorized into genogroup I and 13 into genogroup II. Prevalent genotypes among gastroenteritis patients within Busan were GII.4, GI.6, GII.5 in 2008~2010. The results of this study will contribute to the currently available epidemiological data and improve public health and hygiene via development of diagnostic methods and sustainable surveillance.

Population Genetic Structure of Octopus minor Sasaki from Korea and China Based on a Partial Sequencing of Mitochondrial 16S rRNA (미토콘드리아 16S rRNA 염기서열에 의한 한국, 중국 낙지의 유전자 집단 분석)

  • We determined a portion of mitochondrial 16S rRNA gene sequences (416 bp) to investigate the genetic structure of the octopus (Octopus minor Ssaki) population in Korea and China. Samples were obtained from Korea (Yeosu, Namhae, Jindo, Muan, Geomundo and Seosan) and China (Sandong) during the period of August 2006 to September 2007. Sequence analyses of 28 individual specimens collected from 7 localities revealed 11 haplotypes, ranging in a sequence divergence of 0.2% - 1.2%. Phylogenetic analyses using PHYLIP and networks subdivided the octopus into two clades (termed clade A and B) and the nucleotide divergence between them was 0.4%. This haplotype subdivision was in accordance with geographic separation: one at Yeosu, Namhae, Muan and Jindo, and the other at Seosan, Geomundo and Sandong. On the basis of hierarchial genetic analysis, genetic distance between localities in Korea and China were also found, but a significant population differentiation was not shown in this study (p>0.05). Consequently, most of the octopus populations in Korea had considerable distribution due to the mitochondrial gene flow that resulted in a formation of a genetically homogenous structure, whereas some of the Korean and Chinese populations had different genetic structures. Gene flow among populations may be restricted due to impassable geographic barriers that promote genetic differentiation.
