Evaluating genetic diversity and identifying priority conservation for seven Tibetan pig populations in China based on the mtDNA D-loop

  • Objective: Tibetan pigs, an excellent species unique to China, face serious threats, which in turn affects the development and utilization of the outstanding advantages of plateau hypoxia adaptability and reduces their genetic diversity. Therefore, a discussion of measures to conserve this genetic resource is necessary. The method, based on genetic diversity, genetic divergence and total genetic contribution rate of population, reflects the priority conservation order and varies depending on the three different purposes of conservation. Methods: We analyzed mitochondrial DNA control region (D-loop) variation in 1,201 individuals from nine Tibetan pig populations across five provinces and downloaded 564 mtDNA D-loop sequences from three indigenous pig breeds in Qinghai, Sichuan, and Yunnan Provinces distributed near the Tibetan pigs. Results: We analyzed three different aspects: Changdu Tibetan pigs have the highest genetic diversity, and from the perspective of genetic diversity, the priority conservation is Changdu Tibetan pigs. Hezuo Tibetan pigs have the highest genetic contribution, so the priority conservation is Hezuo Tibetan pigs in the genetic contribution aspect. Rkaze Tibetan pigs were severely affected by indigenous pig breeds, so if considering from the perspective of introgression, the priority conservation is Rkaze Tibetan pigs. Conclusion: This study evaluated genetic diversity and comprehensively assessed conservation priority from three different aspects in nine Tibetan pig populations.

미호종개 metallothionein 유전자의 구조 및 중금속 노출과 고온 자극에 대한 MT mRNA의 발현 특징 분석 (Gene Structure and Altered mRNA Expression of Metallothionein in Response to Metal Exposure and Thermal Stress in Miho Spine Loach Cobitis choii (Cobitidae; Cypriniformes))

  • 멸종위기 어류 미호종개(Cobitis choii)로부터 중금속해독 단백질(metallothionein) 유전자를 분리, 클로닝하고 중금속 및 고온 스트레스에 대한 전사 발현 특정을 분석하였다. 미호종개 metallothionein는 gDNA, mRNA 및 아미노산 서열 모두에서 경골 어류 MT들의 구조적 특징을 잘 보전하고 있었으며, 생물정보분석을 통해 미호종개 MT 유전자 5'-upstream 영역은 중금속 조절, 면역 반응 및 온도 반응에 관여하는 다양한 전사 조절인자들의 부착 위치들을 포함하는 것으로 관찰되었다. 카드뮴(Cd), 구리(Cu), 니켈(Ni), 망간(Mn) 및 아연(Zn)을 이용한 침지 노출 실험(0.5 및 $1.0\;{\mu}M$; 24시간)에서 미호종개 MT mRNA 발현은 구리 및 카드뮴 처리군에서 가장 많이 유도되었고($1.0\;{\mu}M$ Cu 처리군에서 최대 10배), 망간 처리군에서는 비교적 적은 양의 MT 발현이 유도된 반면(2배), 아연 및 니켈 노출 군에서는 유의적인 MT 발현의 증감이 관찰되지 않았다. 또한 미호종개 MT 전사 발현은 고온 자극 ($25^{\circ}C$로부터 $31^{\circ}C$까지 증가)에도 민감하게 반응하는 것으로 나타나, $31^{\circ}C$ 도달시점에서 $25^{\circ}C$ 초기 MT mRNA 발현 수준보다 9배 높은 mRNA 발현이 관찰되었다. 본 연구 결과는 MT 기반의 유전자 발현 분석을 이용함으로써, 향후 멸종위기 어류 미호종개의 스트레스 반응 연구에 유용한 기초 자료를 제공할 수 있다고 기대된다.

Shallow Population Genetic Structures of Thread-sail Filefish (Stephanolepis cirrhifer) Populations from Korean Coastal Waters

  • Genetic diversities, population genetic structures and demographic histories of the thread-sail filefish Stephanolepis cirrhifer were investigated by nucleotide sequencing of 336 base pairs of the mitochondrial DNA (mtDNA) control region in 111 individuals collected from six populations in Korean coastal waters. A total of 70 haplotypes were defined by 58 variable nucleotide sites. The neighbor-joining tree of the 70 haplotypes was shallow and did not provide evidence of geographical associations. Expansion of S. cirrhifer populations began approximate 51,000 to 102,000 years before present, correlating with the period of sea level rise since the late Pleistocene glacial maximum. High levels of haplotype diversities ($0.974{\pm}0.029$ to $1.000{\pm}0.076$) and nucleotide diversities (0.014 to 0.019), and low levels of genetic differentiation among populations inferred from pairwise population FST values (-0.007 to 0.107), support an expansion of the S. cirrhifer population. Hierarchical analysis of molecular variance (AMOVA) revealed weak but significant genetic structures among three groups ($F_{CT}$ = 0.028, p<0.05), and no genetic variation within groups (0.53%; $F_{SC}$ = 0.005, p = 0.23). These results may help establish appropriate fishery management strategies for stocks of S. cirrhifer and related species.

제주도와 동해 근해에 서식하는 자리돔(Chromis notata)의 형태와 유전특성 비교 (Morphological and Genetic Characteristics of Pearl-spot Damselfish Chromis notata (Teleostei: Pomacentridae) in Coastal Waters of East Sea (Sea of Japan) and Jejudo)

  • The pearl-spot damsel, Chromis notata, is one of the important fishery species in Korea. While C. notata has been commonly harvested in southern Korea, the increasing number of C. notata in higher latitudes has crucial ecological, economic and evolutionary implications under conditions where the climate is rapidly changing. Here we examined the morphological and genetic characteristics of C. notata to assess patterns of geographical variations among the groups from three different sites. The groups were clearly distinguishable in the analysis of morphological characteristics. On the other hand, the groups were genetically indistinguishable. All individuals fell within a single clade in the neighbor-joining tree but appeared scattered in the haplotype network. Several haplotypes are shared among the sampling sites (Jejudo-Ulleungdo; Hap 9, Wangdolcho-Ulleungdo; Hap 28, Hap 33, Hap 34). Although control region markers did not elucidate the spatial patterns in genetic characteristics, Wangdolcho and Ulleungdo groups appear to exhibit a more robust gene flow between the two groups than with Jejudo group. Integrative approaches such as those combining morphological and genetic analyses minimize potential errors caused by limited perspectives of each analysis and can provide useful information for discovering functional DNA regions attributable to morphological characteristics expressions.

mtDNA D-loop 염기서열 변이를 이용한 토종오리의 계통 분류 (Phylogenetic Analysis using mtDNA D-loop Sequences in Korean Native Ducks)

  • 최근 국내 오리고기 산업이 점진적으로 증가하고 있으나, 국내에서 생산되고 있는 대부분의 오리 종자는 수입에 의존하고 있는 실정이다. 이러한 의존도를 낮추기 위해서 국립축산과학원에서는 토종오리 상용화 연구를 시작하였으며, 이에 토종오리 품종 및 개체 식별의 필요성이 대두되었다. 본 연구에서는 토종오리와 백색실용오리가 다른 야생오리 품종과 얼마나 연관되어 있는지를 알아보기 위해 미토콘드리아 DNA의 D-loop control 영역의 염기서열을 이용하여 계통분석을 수행하였다. 그 결과, 토종오리와 백색실용오리는 대부분의 야생오리 품종과는 구분이 잘 되지만, 청둥오리와는 분류가 되지 않는 것을 확인할 수 있었다. 또한, 토종오리와 백색실용오리 품종간의 분류 또한 이들 집단이 다수의 변이와 haplotype을 공유하고 있음을 확인할 수 있었다. 분석 결과, 11개의 염기 변이가 확인되었으며, 이 변이들은 8개 haplotype으로 구성되어 있었다. 이 중 토종오리에서만 확인된 haplotype 2를 제외한 3개의 haplotype(haplotype number 1, 3, 4)에서 토종오리와 백색실용오리가 동일한 haplotype을 가진 반면, haplotype 5, 6, 7, 8은 백색실용오리에서만 확인되었다. 이상의 결과를 바탕으로 D-loop control 영역은 토종오리와 야생오리의 품종 구분을 위한 기초 자료로 이용될 수 있을 것으로 판단된다.

Genetic Analysis of Ancient Bones of Cervidae Animals from Archaeological Site in Jeju, Korea

  • DNA extracted from ancient bones of Cervidae animals was examined to identify the species and to determine the phylogenetic relationships to those from extant cervids. Abundant ancient bones were excavated from Kumsung archaeological site in Jeju Island, Korea, and were identified as Cervidae animals based on morphological features of their antlers and lower mandibles. Their mitochondrial DNA (mtDNA) control region (CR) was partially sequenced and subsequently compared with those previously reported in database. The results confirmed that the ancient sequences are lineage of Cervidae. On the phylogenetic trees constructed using the sequence diversity of the CR sequences of family Cervidae, the ancient DNA sequences were found on distinct clusters. The ancient sequences were located in the subfamily Capreolinae cluster, and six ancient sequences were closely related to those of extant Korean roe deer in Jeju Island and Korean Peninsula. Consequently, the results of this study suggest that the roe deer inhabited Jeju Island in ancient times. However, there is no evidence for the existence of subfamily Cervinae, including Sika deer, while it has been described in several historical records. The results suggest that this finding could contribute to understanding of the origin and phylogenetic relationships of extant and ancient roe deer on Jeju Island.

제주도 한라산에 서식하는 도입종 야생멧돼지에 대한 분자유전학적 분석 (A Molecular Genetic Analysis of the Introduced Wild Boar Species (Sus scrofa coreanus) on Mount Halla, Jeju Island, Korea)

  • 제주도에서는 절멸된 것으로 간주되었던 멧돼지들이 최근 한라산 인근지역에서 발견되었다. 본 연구는 분자유전학적 실험기법을 바탕으로 한라산 멧돼지들이 가축돼지들과 이종교배된 것들인지를 조사하였다. 또한 동일 종내에서의 유전적 유연관계와 분자 성판별을 시험하였다. 가축돼지 품종들(Landrace, Large White, Berkshire, Hampshire, Duroc)과의 교배여부는 핵 DNA와 미토콘드리아 DNA에서 4 종류의 분자 표지인자(MC1R, KIT, 조절영역, ND2)를 적용하여 시험하였다. 야생멧돼지 집단의 모든 개체들이 동일한 mtDNA 조절영역 서열을 나타내었고, 그 서열들은 중국 동북부 재래돼지들과 동일하였으나 기존에 보고된 한반도 멧돼지의 서열들과는 다른 것으로 확인되었다. 이상의 연구결과는 한라산 멧돼지집단이 중국 재래돼지 품종들과 근연이면서, 기존에 연구되지 않았던 유전적 계통에서 유래한 것으로 사료된다. 분자 성판별 결과 수컷에 비해 암컷이 2 배 이상으로 확인되어, 한라산 야생멧돼지 집단이 팽창하고 있으며, 조절하지 않으면 집단 규모는 극적으로 증가할 것이다.

Morphology, Molecular Phylogeny, and Fungicide Sensitivity of Phytophthora nagaii and P. tentaculata in Korea

  • Phytophthora species, classified under Oomycota, cause significant damage to various crops and trees. The present study introduced Phytophthora species, P. nagaii and P. tentaculata, new to Korea, which pose notable risks to their respective host plants. Our research provided a comprehensive description of these species taking into account their cultural features, morphological characteristics, and molecular phylogenetic analysis using the internal transcribed spacer rDNA region and cytochrome c oxidase subunit mtDNA genes (cox1 and cox2) sequences. In addition, this study first evaluated the sensitivity of P. nagaii and P. tentaculata to five anti-oomycete fungicides, finding both species most responsive to picarbutrazox and P. tentaculata resistant to fluazinam. The data can guide targeted treatment strategies and offer insights into effective control methods. The findings expand our understanding of the diversity, distribution, and management of Phytophthora species in Korea.

Population Genetic Structure and Evidence of Demographic Expansion of the Ayu (Plecoglossus altivelis) in East Asia

  • Plecoglossus altivelis (ayu) is an amphidromous fish widely distributed in Northeastern Asia from the East China Sea to the northern Japanese coastal waters, encompassing the Korean Peninsula within its range. The shore lines of northeastern region in Asia have severely fluctuated following glaciations in the Quaternary. In the present study, we investigate the population genetic structure and historical demographic change of P. altivelis at a population level in East Asia. Analysis of molecular variance (AMOVA) based on 244 mitochondrial control region DNA sequences clearly showed that as the sampling scope extended to a larger geographic area, genetic differentiation began to become significant, particularly among Northeastern populations. A series of hierarchical AMOVA could detect the genetic relationship of three closely located islands between Korea and Japan that might have been tightly connected by the regional Tsushima current. Neutrality and mismatch distribution analyses revealed a strong signature of a recent population expansion of P. altivelis in East Asia, estimated at 126 to 391 thousand years ago during the late Pleistocene. Therefore it suggests that the present population of P. altivelis traces back to its approximate demographic change long before the last glacial maximum. This contrasts our a priori expectation that the most recent glacial event might have the most crucial effect on the present day demography of marine organisms through bottleneck and subsequent increase of effective population size in this region.

한국근해 및 외해역에 채집된 멸치의 미토콘드리아 DNA 다양성 (Mitochondrial DNA Polymorphism of the Japanese Anchovy (Engraulis japonicus Temminck & Schlegel) Collected from the Korean Offshore and Inshore Waters)

  • 멸치의 유전적 집단구조 및 지리적 거리를 조사하기 위하여 한국근해 및 외해역 12개 정점에서 채집된 멸치의 미토콘드리아 DNA control 부위를 대상으로 염기서열을 상호 비교 및 분석했다. 염기서열 분석결과 89개체 중 29 haplotype이 나타났고, 상호 염기치환율은 0-3.5% 차이를 보였다. E9 haplotype이 근해 및 외해역에서 가장 넓게 분포하고 있는 것으로 나타났다 (58.3%). 반면에, E26, E27, E28, E29 haplotype 들은 서남해역 (정점 10)에서만 보였다. PHYLIP 프로그램을 이용한 유전적 관계에서도 두개의 clade로 분리되었다. E26, E27, E28, E29 haplotype을 제외한 나머지 haplotype 들은 상호 잘 유지되는 것으로 나타났다 (bootstrap 75% 이상). 그러나 clade A와 B bootstrap은 매우 약하게 나타났다 (51%). haplotype 간의 상호분석 결과 다양도는 0.75-1.00, 염기다양도는 0.015-0.0244로 보였다.
