Nucleotide sequences of a 501 base-pair (bp) fragment in the mitochondrial cytochrome b (cyt b) gene were analyzed for 12 populations of Rana rugosa from Korea and Japan using a polymerase chain reaction (PCR) and direct silver sequencing. Two genetically distinct groups (type-A and type-B) were found in Korea. Type-A was found throughout most of South Korea and type-B was restricted to the mid-southeastern regions (Samchok, Yongdok, Chongsong and Pohang). But in the Tonghae population, both types were found. The level of mitochondrial DNA (mtDNA) sequence differences ranged from 0% to .0.8% among six populations of type-A, and 0 to 1.0% among 4 populations of type-B. However, sequence differences between type-A and type-B ranged from 5.4% to 6.6%, Using Kimura's two-parameter distance, the level of genetic sequence divergence between type-A and type-B was 6.7%. The Japanese R. rugosa was clustered very far from the Korean R. rugosa with 14.7%. In the neighbor-joining and UPGMA tree, all Korean samples were grouped, but subdivided into two types in 99% of the bootstrap iteration.

The mole crickets, Gryllotalpa, are insect pest distributed in the world. In Korea, G. orientalis was reported to occur, but previous ecological studies suggested the presence of two ecological types. To test this hypothesis, we sequenced a portion of mitochondrial (mt) genome from 48 G. orientali individuals collected over five Korean localities: Busan, Suwon, Okchon, Wonju, and Gangneung. From the sequence analysis, only two haplotypes were obtained, but the sequence divergence between the two haplotypes was 11 %, suggesting the presence of two distinct genetic groups in Korea. Although the population of Busan, Okchon, Wonju, and Gangneung was identified as a single haplotype, but that of Suwon was occupied by both hapotypes. Considering sequence divergence of other insect species occurring in Korea, the divergence estimate found between the two haplotypes seems to be too large to be considered as identical species. This result may suggest that the two differentiated haplotypes found in this study may reflect the previously reported two ecological types found in Suwon, Korea. To further understand the genetic divergence of the two phylogenetic groups, analysis of more variable regions of G. orientalis genome is required.
Objective: Mongolia is one of a few countries that supports over 25 million goats, but genetic diversity, demographic history, and the origin of goat populations in Mongolia have not been well studied. This study was conducted to assess the genetic diversity, phylogenetic status and population structure of Mongolian native goats, as well as to discuss their origin together with other foreign breeds from different countries using hypervariable region 1 (HV1) in mtDNA. Methods: In this study, we examined the genetic diversity and phylogenetic status of Mongolian native goat populations using a 452 base-pair long fragment of HVI of mitochondrial DNA from 174 individuals representing 12 populations. In addition, 329 previously published reference sequences from different regions were included in our phylogenetic analyses. Results: Investigated native Mongolian goats displayed relatively high genetic diversities. After sequencing, we found a total of 109 polymorphic sites that defined 137 haplotypes among investigated populations. Of these, haplotype and nucleotide diversities of Mongolian goats were calculated as 0.997±0.001 and 0.0283±0.002, respectively. These haplotypes clearly clustered into four haplogroups (A, B, C, and D), with the predominance of haplogroup A (90.8%). Estimates of pairwise differences (Fst) and the analysis of molecular variance values among goat populations in Mongolia showed low genetic differentiation and weak geographical structure. In addition, Kazakh, Chinese (from Huanghuai and Leizhou), and Arabian (Turkish and Baladi breeds) goats had smaller genetic differentiation compared to Mongolian goats. Conclusion: In summary, we report novel information regarding genetic diversity, population structure, and origin of Mongolian goats. The findings obtained from this study reveal that abundant haplogroups (A to D) occur in goat populations in Mongolia, with high levels of haplotype and nucleotide diversity.
한국산과 중국산 피조개의 신속 진단, 유전적 특성 및 유연관계를 분석하기 위하여 DNA 수준에서 확인 할 수 있는 PCR-aided RFLP를 사용하였다. 피조개 mtDNA 165 rDNA gene를 제한효소로 처리하여 그 band 양상을 조사하고자 하였다. 165 rDNA gene을 분리하기 위하여 ArkF-3, ArkR-3 primer를 사용한 결과 한국산과 중국산 피조개 모두 분자량이 720 bp band가 나타났다 PCR에 의하여 증폭된 16S rRNA gene을 총 8종류의 제한효소(PvuII, BamHI, HinfI, HaeIII, EcoRI, RsaI, Ksp221, BstX21)로 절단하여 RFLP 양상을 보았다. HinfI의 제한효소 처리 시 득량, 가막, 남해, 진해, 태안산 피조개 모두 275 band절편이 관찰되었으나, 중국산은 나타나지 않았다. HinfI를 제외한 나머지 제한효소는 다형형이 관찰되지 않았고 한국산과 중국산 모두 700 bp의 동일한 band를 보였다. HaeIII에서도 득량, 가막, 태안과 남해와 진해산 PCR product가 700 bp위치에서 상이하게 보였다. 또한 한국산과 중국산 절편이 다르게 나타났다. 한국산 피조개 종내 restriction 쇼pe에 의해 유연관계의 결과에 의하면 득량, 가막, 태안은 동일한 유사도를 보였고, 남해와 진해와는 거리가 7 정도로 나타났다. 특히 한국산과 중국산 거리는 25로 나타났다. 이상의 결과를 보아서,HinfI 제한효소는 한국산과 중국산을 구별하는데 매우 유용한 molecular marker가 될 수 있을 것으로 판단되며, 유전적으로 거리가 먼 것으로 보인다. 또한 HaeIII은 한국산 종내 구분 및 중국산 신속 동정에 좋은 molecular tool로 사용될 것으로 예상된다.
쏨뱅이아목 (Scorpaenoidei) 어류에 속하는 꼼치과 (Liparidae) 어류는 형태적으로 유사하고 오동정 가능성이 크며 체색과 몸의 상대적인 크기 변이가 심하여 분류학적으로도 상당히 혼란스러운 분류군이다. 따라서, 본 연구는 꼼치과 어류의 자원변동을 이해하고 자원관리를 위해 국내 보고된 3속 10종을 대상으로 분자계통 및 분류학적 재검토를 수행하였다. 미토콘드리아DNA COI 영역과 핵DNA RAG2 영역의 염기서열을 이용한 분자계통 분석 결과, 물미거지가 분홍꼼치와 가깝게 유집되는 mtCOI 계통 결과를 제외하면 3속 (분홍꼼치속, 물미거지속, 꼼치속)이 대등한 단계통성을 나타내었다. Gilbert and Burke (1912)는 L. ochotensis와 구분되는 한국산 미거지를 L. ingens로 신종 보고하였으나, 본 연구에서 한국산 미거지는 일본산 및 러시아산 L. ochotensis와 형태 및 분자에서 잘 일치하였으므로 한국산 미거지의 학명을 L. ingens에서 L. ochotensis로 변경한다.
닭의 품종 기원을 결정하거나 유전적 변이의 정도를 확인 하는데 미토콘드리아 DNA D-loop 염기서열을 이용하여 오고 있다. 본 연구는 한국재래계 갈색종과 흑색종, 로드아일랜드레드종, 코니쉬종의 4품종 41개체의 염기서열을 분석함으로 품종간의 유전적 연관관계를 확인하였다. 그 결과 총 10개의 haplotype를 확인할 수 있었으며, haplotype 1과 2는 가장 많은 수인 8개체씩이 포함되었다. 계통도 분석을 통해 한국재래계 흑색종과 갈색종은 haplotype 2를 모두 가지고 있는 것으로 확인되었으며, 이 haplotype은 적색야계와 유전적으로 가깝게 위치한 것을 알 수 있었다. 본 연구를 통해 D-loop 염기서열 변이가 품종 판별 마커로 이용 가능성이 있는지 확인하였다. 그 결과 여러 단일염기다형 마커의 조합으로 품종의 구분이 가능할 것으로 추정되며, 앞으로 더 많은 연구가 진행되어야 할 것으로 생각된다. 이 연구의 결과는 한국재래계의 보존 및 육종계획 수립과 더불어 품종판별 마커의 개발의 기초 자료를 제공할 것으로 생각된다.
북방종개(Iksookimia pacifica)의 유전적 다양성과 구조적 특징을 밝히기 위해 동해 독립하천들에 서식하는 10개의 집단들을 대상으로 핵유전자와 미토콘드리아 유전자에 기반한 집단유전학적 분석을 실시하였다. 일부 예외적인 경우를 제외하고, 미토콘드리아와 핵유전자 모두 통계적으로 유의미한 집단 간 유전적 분화가 관찰되었다. 핵유전자들의 DNA 서열자료에서 추출한 유전자형 자료를 Bayesian 방법으로 분석한 결과 북방종개는 천진천과 양양남대천을 기준으로 북쪽과 남쪽의 두 개의 그룹으로 나뉘는 구조를 보였다. 현재 동해 하천들이 지리적으로 단절되어 온 독립 수계라는 것을 감안했을 때, 남북으로 구별되는 집단유전적 구조는 북방종개가 한반도에 정착했던 초기 조상 집단이 남북으로 갈라지는 지리적인 분리 사건과 관련되었을 것으로 해석되며, 이러한 초기 조상집단의 지리적 분리 이후, 두 조상그룹들은 남북의 지리적인 범위 내에서 하천 별 고립에 따른 추가적인 분화 과정을 거쳤을 것으로 추정된다. 주목할 점으론, 자산천 집단의 많은 개체들이 지리적 거리가 먼 양양남대천 및 강릉남대천 집단과 하나의 유전적 cluster를 형성하고 있는 것이다. 이와 함께 미토콘드리아 유전자의 경우 몇몇 이웃하는 집단들 사이에 현저히 낮은 유전적 분화도 그리고 일부 집단들에서 매우 낮은 유전적 다양성이 관찰되었다. 본 집단유전학적 결과는 향후 북방종개의 보존 및 관리를 위한 기초자료로 제시될 것이다.
톱상어과는 톱상어목에 속하며 지금까지 2속 8종이 보고되었다. 우리나라에 서식하는 톱상어과 어류는 톱상어 1종으로 알려져 있다. 톱상어과는 주둥이 양쪽에 작고 큰 이빨이 나있으며 납작하고 긴 것이 특징이다. 톱상어의 집단구조를 알기 위해서 4개의 지역(한국, 개체수=6; 미야기현, 개체수=1; 고치현, 개체수=1; 오키나와, 개체수=8)에서 채집된 16개체를 대상으로 형태와 분자분석을 실시하였다. 형태분석결과 3가지의 유형으로 구분되었으며, 그 중 톱상어 A 유형은 한국과 일본에 서식하며 짧은 주둥이(전장의 26.8%), 폭넓은 주둥이(주둥이 길이는 주둥이 폭의 4.5배)를 가지며, 톱상어 모식표본과 유사한 점에서 톱상어(Pristiophorus japonicus)로 추정된다. 톱상어 B 유형은 오키나와에 서식하며 긴 주둥이(전장의 31.7%), 폭넓은 주둥이(5.2배)를 가져 Pristiophorus sp.1로 제안한다. 톱상어 C 유형은 오키나와에 서식하며 긴 주둥이(전장의 31.7%), 폭좁은 주둥이(6.3배)를 가져 Pristiophorus sp. 2로 제안한다. 나아가 톱상어 A 유형과 C 유형의 mtDNA cytb 영역을 비교한 결과 2.1~2.7% 차이를 보여 형태결과를 지지해 주었다. 향후 Pristiophorus sp. 1 및 Pristiophorus sp. 2의 분류학적 위치를 구명하기 위한 추가 연구가 필요하다.
Oomycetes belong to the kingdom Straminipila, a remarkably diverse group which includes brown algae and planktonic diatoms, although they have previously been classified under the kingdom Fungi. These organisms have evolved both saprophytic and pathogenic lifestyles, and more than 60% of the known species are pathogens on plants, the majority of which are classified into the order Peronosporales (includes downy mildews, Phytophthora, and Pythium). Recent phylogenetic investigations based on DNA sequences have revealed that the diversity of oomycetes has been largely underestimated. Although morphology is the most valuable criterion for their identification and diversity, morphological species identification is time-consuming and in some groups very difficult, especially for non-taxonomists. DNA barcoding is a fast and reliable tool for identification of species, enabling us to unravel the diversity and distribution of oomycetes. Accurate species determination of plant pathogens is a prerequisite for their control and quarantine, and further for assessing their potential threat to crops. The mitochondrial cox2 gene has been widely used for identification, taxonomy and phylogeny of various oomycete groups. However, recently the cox1 gene was proposed as a DNA barcode marker instead, together with ITS rDNA. To determine which out of cox1 or cox2 is best suited as universal oomycete barcode, we compared these two genes in terms of (1) PCR efficiency for 31 representative genera, as well as for historic herbarium specimens, and (2) in terms of sequence polymorphism, intra- and interspecific divergence. The primer sets for cox2 successfully amplified all oomycete genera tested, while cox1 failed to amplify three genera. In addition, cox2 exhibited higher PCR efficiency for historic herbarium specimens, providing easier access to barcoding type material. In addition, cox2 yielded higher species identification success, with higher interspecific and lower intraspecific divergences than cox1. Therefore, cox2 is suggested as a partner DNA barcode along with ITS rDNA instead of cox1. Including the two barcoding markers, ITS rDNA and cox2 mtDNA, the multi-locus phylogenetic analyses were performed to resolve two complex clades, Bremia lactucae (lettuce downy mildew) and Peronospora effuse (spinach downy mildew) at the species level and to infer evolutionary relationships within them. The approaches discriminated all currently accepted species and revealed several previously unrecognized lineages, which are specific to a host genus or species. The sequence polymorphisms were useful to develop a real-time quantitative PCR (qPCR) assay for detection of airborne inoculum of B. lactucae and P. effusa. Specificity tests revealed that the qPCR assay is specific for detection of each species. This assay is sensitive, enabling detection of very low levels of inoculum that may be present in the field. Early detection of the pathogen, coupled with knowledge of other factors that favor downy mildew outbreaks, may enable disease forecasting for judicious timing of fungicide applications.
A total of 367 isolates of Phytophthora infestans was collected from the leaf samples of late blight disease from five provinces in Korea over the three growing seasons of 2002-2004. Of the 367 isolates, 337 isolates were of the A1 mating type, and 30 isolates were of A2 mating type, showing that the majority was A1 mating type. Profiles of Gpi and Pep defined four allozyme genotypes among the total of 367 isolates. All four allozyme genotypes could be distinguished on the basis of Gpi profiles alone, whereas all isolates were homozygous at the Pep locus (100/100). The mitochondrial DNA haplotype of all isolates were the IIa haplotype. Amplification of the genomic DNAs extracted from eight isolates of each mating type by polymerase chain reaction with the selected primer (OPC-5 primer) produced a total of 20 DNA bands, of which 11 bands were polymorphic. According to the RAPD analysis using the OPC-5 primer, 106 isolates including two standard isolates were separated into 8 groups at the similarity level of 92.5%. The RAPD groups were not correlated with the allozyme genotypes and the isolated locations. All of the eight RAPD groups were identified in Gangwon-do, suggesting that Gangwon-do is the center of origin of the P. infestans in Korea. A 600-bp DNA band generated with the OPC-5 primer was specific to A1 mating type isolates, but not detected with A2 mating type, showing that the specific PCR primer can distinguish different mating types in P. infestans.
