Development of Polymorphic Microsatellite Markers Suitable for Genetic Linkage Mapping of Olive Flounder Paralichthys olivaceus

  • Microsatellite markers are important for gene mapping and for marker-assisted selection. Sixty-five polymorphic microsatellite markers were developed with an enriched partial genomic library from olive flounder Paralichthys olivaceus an important commercial fish species in Korea. The variability of these markers was tested in 30 individuals collected from the East Sea (Korea). The number of alleles for each locus ranged from 2 to 33 (mean, 17.1). Observed and expected heterozygosity as well as polymorphism information content varied from 0.313 to 1.000 (mean, 0.788), from 0.323 to 0.977 (mean, 0.820), and from 0.277 to 0.960 (mean, 0.787), respectively. Nine loci showed significant deviation from the Hardy-Weinberg equilibrium after sequential Bonferroni correction. Analysis with MICROCHECKER suggested the presence of null alleles at five of these loci with estimated null allele frequencies of 0.126-0.285. These new microsatellite markers from genomic libraries will be useful for constructing a P. olivaceus linkage map.

  • Chromosomal loss of heterozygosity (LOH) is a common mechanism for the inactivation of tumor suppressor genes in human epithelial cancers. LOH patterns can be generated through allelotyping using polymorphic microsatellite markers; however, owing to the limited number of available microsatellite markers and the requirement for large amounts of DNA, only a modest number of microsatellite markers can be screened. Hybridization to single nucleotide polymorphism (SNP) arrays using Affymetarix GeneChip Mapping 10 K 2.0 Array is an efficient method to detect genome-wide cancer LOH. We determined the presence of LOH in oral SCCs using these arrays. DNA was extracted from tissue samples obtained from 10 patients with tongue SCCs who presented at the Hospital of Tokyo Dental College. We examined the presence of LOH in 3 of the 10 patients using these arrays. At the locus that had LOH, we examined the presence of LOH using microsatellite markers. LOH analysis using Affymetarix GeneChip Mapping 10K Array showed LOH in all patients at the 1q31.1. The LOH regions were detected and demarcated by the copy number 1 with the series of three SNP probes. LOH analysis of 1q31.1 using microsatellite markers (D1S1189, D1S2151, D1S2595) showed LOH in all 10 patients (100). Our data may suggest that a putative tumor suppressor gene is located at the 1q31.1 region. Inactivation of such a gene may play a role in tongue tumorigenesis.

Study on Genetic Variation of 4 Microsatellite DNA Markers and Their Relationship with Somatic Cell Counts in Cow Milk

  • Four microsatellite DNA loci BM1818, BM1258, BM1443 and BM1905 associated with the somatic cell counts (SCC) in cow milk were analyzed for genetic variation in 240 Beijing Holstein cows. The PCR amplified products of microsatellites DNA were detected by non-denatured polyacrylamide gel electrophoresis. The number of alleles for BM1818, BM1258, BM1443 and BM1905 were 4, 5, 8 and 6 in Beijing Holstein cows, respectively. The allele size ranges for BM1818, BM1258, BM1443 and BM1905 were 274 bp to 286 bp, 92 bp to 106 bp, 154 bp to 170 bp and 187 bp to 201 bp, respectively. The polymorphism information content/effective number of alleles/heterozygosity for BM1818, BM1258, BM1443 and BM1905 were 0.3869/1.7693/0.4348, 0.5923/2.9121/0.6566, 0.7114/3.9012/0.7437 and 0.5921/2.8244/0.6459. These data showed the microsatellite DNA locus BM1443 has the highest variability, followed by BM1258, BM1905 and BM1818. The results of the least squares means analysis showed as follows: the least squares mean of SCC for BM1818 284 bp/284 bp was significantly lower than that for BM1818 286 bp/286 bp (p<0.05). The least squares mean of SCC for BM1258 100 bp/100 bp was significantly lower than that for BM1258 102 bp/102 bp, 106 bp/106 bp, 106 bp/104 bp, 106 bp/102 bp, 106 bp/100 bp, 104 bp/100 bp (p<0.05). The least squares mean of SCC for BM1443 166 bp/160 bp and 166 bp/166 bp was significantly lower than that for BM1443 170 bp/160 bp, 160 bp/157 bp, 165 bp/160 bp (p<0.05). The least squares mean of SCC for BM1905 187 bp/187 bp was significantly lower than that for BM1905 197 bp/195 bp, 193 bp/187 bp (p<0.05).

Development of Novel Microsatellite Markers for Strain-Specific Identification of Chlorella vulgaris

  • A strain-specific identification method is required to secure Chlorella strains with useful genetic traits, such as a fast growth rate or high lipid productivity, for application in biofuels, functional foods, and pharmaceuticals. Microsatellite markers based on simple sequence repeats can be a useful tool for this purpose. Therefore, this study developed five novel microsatellite markers (mChl-001, mChl-002, mChl-005, mChl-011, and mChl-012) using specific loci along the chloroplast genome of Chlorella vulgaris. The microsatellite markers were characterized based on their allelic diversities among nine strains of C. vulgaris with the same 18S rRNA sequence similarity. Each microsatellite marker exhibited 2~5 polymorphic allele types, and their combinations allowed discrimination between seven of the C. vulgaris strains. The two remaining strains were distinguished using one specific interspace region between the mChl-001 and mChl-005 loci, which was composed of about 27 single nucleotide polymorphisms, 13~15 specific sequence sites, and (T)n repeat sites. Thus, the polymorphic combination of the five microsatellite markers and one specific locus facilitated a clear distinction of C. vulgaris at the strain level, suggesting that the proposed microsatellite marker system can be useful for the accurate identification and classification of C. vulgaris.

Genetic Diversity of 10 Indigenous Pig Breeds in China by Using Microsatellite Markers

  • The genetic diversities of 10 Chinese pig populations were analyzed by using microsatellite DNA polymorphisms. The results showed that the mean heterozygosities of the 10 populations were between 0.4561 and 0.6446, the mean polymorphism information contents were 0.4241-0.6184 and the mean effective number of alleles were 2.4295-3.7573. These indicated that the genetic diversity of local Chinese pigs was high. The clustering of the 10 populations was nearly inaccordance with their geographical distributions.

  • Five China native cattle breeds have been characterized by using 10 microsatellite DNA markers. The studied populations can be divided into five groups: Luxi cattle, Nanyang cattle, Jinnan cattle, Qinchuan cattle and Yanbian cattle. Allele frequencies were calculated and used for the characterization of the breeds and the study of their genetic relationships. Heterozygosity, polymorphism information content, the effective number of alleles was calculated. Nei' standard genetic distance (1978) was calculated and used for a neighbor-joining tree construction. NJ tree showed that Luxi cattle, Nanyang cattle, Jinnan cattle and Qinchuan cattle are closely related, whereas Yanbian cattle are clearly distinct from other four populations. The genetic relationship of five breeds corresponds to their history and geographic origins. This work analyzes the recent origin of these populations and contributes to the knowledge and genetic characterization of China native breeds.

Five microsatellite markers were selected finally, which were located on chromosomes different chromosomes with the end sequencing of 100 HW-YUBAC that were recorded in the NCBI by Yeungnam University. Eleven major microsatellite markers were selected from allele amplified, their frequencies, H(Heterozygosity) and PIC(Polymorphism information content) with Hardy-Weinberg equilibrium. Next, in order to evaluate the power of the markers selected on the individual animal identification with experimental condition, the match probability(MP) and the relatedness coefficient(R) were computed.

  • Eleven polymorphic microsatellite loci were developed and characterized for Dorcus hopei in this study. The number of alleles varied from 2 to 21. The observed heterozygosity and expected heterozygosity ranged from 0.1058 to 0.9744 and 0.0997 to 0.8941, respectively. Two loci showed low polymorphism, while the rest were highly polymorphic. Six loci deviated from Hardy-Weinberg Equilibrium. The set of markers will provide effective tools for examining the population genetic structures and be helpful for managing wild population in D. hopei.
