엑손 포획 - 원리와 어류의 계통유전체학 및 집단유전체학으로의 응용 (Exon Capture - Principle and Applications to Phylogenomics and Population Genomics of Fishes)

  • 한 유전좌위 또는 소수의 유전좌위에 기반한 계통발생학적 재구성은 분자 계통수/종 계통수의 불일치로 인해 오해를 불러일으킬 수 있다. 종의 구분과 종내 연구에서도 적은 유전좌위를 사용할 때 통계력 부족으로 해상도가 낮은 경우가 많이 발생한다. 엑손 포획법은 게놈 규모의 데이터를 수집하는 가장 효율적인 방법 중 하나로, 종내 및 상위 수준에서 생물의 패턴과 역사를 구명하는 연구에 크게 이바지할 수 있다. 이 논문에서는 단일 유전자 방법에서 게놈 접근으로의 전환의 진보와 게놈 기술에 비해 엑손 포획법의 적용 이점을 설명하였다. 또한 엑손 포획법의 원리를 설명하고 이 방법의 적용을 위한 상세한 제언을 기술하였다. 최종적으로, 두 가지 적용을 활용한 엑손 포획법을 설명하고 이 기술에 대한 미래 전망을 논의하였다.

  • 마(Dioscorea spp.) 계통 중 품질이 우수하고 이용 가치가 기대되는 51개 계통에 대한 특성을 조사하고 도입재배 가능성을 시험했다. 또한 종간, 계통 간을 AFLP 분석하였고 생육 패턴을 시험하였다. 1. AFLP분석의 분자마커를 이용한 도입마의 유사성 분석에서 62% 수준에서 도입마는 다른 종간에 유의성이 나타났고 주성분 분석에서도 구분이 가능하였다. 그 중 D. alata는 일부 수집 지역별로 그룹이 형성되었다. 2. 일본의 쿠마모도(Kumamoto)지방에서 수집된 D. alata의 계통들의 유사성이 높은 것으로 보아, 그 지역의 마 유전자원의 이동이 적은 것으로 보인다. 반면, Indonesia, palau Is., 파푸아뉴기니아에서의 수집종들의 유연성이 높은 것은 한 지역의 계통이 여러지역으로 이동된 것으로 사료되다. 3. D. nipponica에 속하는 부채마는 다른 종과 변이가 많은 것으로 조사되어 유전적 가치가 높은 것으로 인정된다.

  • DNA barcoding without assessing reliability and validity causes taxonomic errors of species identification, which is responsible for disruptions of their conservation and aquaculture industry. Although DNA barcoding facilitates molecular identification and phylogenetic analysis of species, its availability in clariid catfish lineage remains uncertain. In this study, DNA barcoding was developed and validated for clariid catfish. 2,970 barcode sequences from mitochondrial cytochrome c oxidase I (COI) and cytochrome b (Cytb) genes and D-loop sequences were analyzed for 37 clariid catfish species. The highest intraspecific nearest neighbor distances were 85.47%, 98.03%, and 89.10% for COI, Cytb, and D-loop sequences, respectively. This suggests that the Cytb gene is the most appropriate for identifying clariid catfish and can serve as a standard region for DNA barcoding. A positive barcoding gap between interspecific and intraspecific sequence divergence was observed in the Cytb dataset but not in the COI and D-loop datasets. Intraspecific variation was typically less than 4.4%, whereas interspecific variation was generally more than 66.9%. However, a species complex was detected in walking catfish and significant intraspecific sequence divergence was observed in North African catfish. These findings suggest the need to focus on developing a DNA barcoding system for classifying clariid catfish properly and to validate its efficacy for a wider range of clariid catfish. With an enriched database of multiple sequences from a target species and its genus, species identification can be more accurate and biodiversity assessment of the species can be facilitated.

Phylogenetics of Trichaptum Based on Mitochondrial Small Subunit rDNA Sequences

  • To study the phylogenetic relationships of species of Trichaptum and to infer intraspecific dibergence of T. abietinum, partial mitochondrial small subunit rDNA sequences were determined. Six strains of T. abietinum, two of T. biforme, and one of T. fusco-violaceum were examined. Parsimony and distance analyses showed that each Trichaptum species forms a distinct group and that T. abietinum consists of two or more subgroups. Strains from North America were distantly related to one another but the European strain formed an independent group with three Korean strains, suggesting the possibility that Korean taxa may be phylogenetically closer to European taxa than to North American taxa.

  • This study deals with the characterization of three populations (two hatchery and one natural) of Indian major carps Catla catla and Labeo rohita from different locations in India. The genetics of Indian major carps has been completely obscure and this is the first report on comparative allozyme variations in natural and hatchery population. The total 10 biochemical genetic markers used to measure interspecific and intraspecific level of diversity. The allele frequency data indicate different level of genetic variability in three populations. The hatchery population exhibited least polymorphism, low level of heterozygosity and genetic diversity.

New record of the genus Neodilsea and N. yendoana (Dumontiaceae, Gigartinales) in Korea

  • A marine algal species was collected from the southern coast of Korea. This alga is characterized by a large and cartilaginous thallus, a dichotomous branching pattern, compressed axes, rare proliferations near the apex, and cystocarps protruded toward surface. In a phylogenetic tree based on rbcL sequences, this species nests in the same clade as Neodilsea yendoana as a terminal clade of the genus Neodilsea. The genetic distance between both sequences within the clade was calculated as 0.2% considered to be in the intraspecific range within the genus. Based on the morphological and molecular data obtained in the present study, this Korean species is identified as N. yendoana. This is the first record of the genus Neodilsea and N. yendoana in Korea.

First Record of Ulva torta (Ulvales, Chlorophyta) in Korea

  • A marine ulvalean species (Chlorophyta) was collected from Imgok, which is located on the eastern coast of Korea. This species is morphologically characterized by distromatic, filiform to strap compressed or tubular thallus. Many branches were found near the base, but lacked proliferations. Cells were longitudinally aligned in the younger part of the branch and were disordered in the older part of the branch. A cap-like parietal chloroplast with one or two pyrenoids was contained in each cell. In a phylogenetic tree based on ITS and rbcL sequences, this species was nested in the same clade as Ulva torta and U. clathratioides from Australia, but formed a sister clade to U. torta from Japan. However, the genetic divergence between them was included in an intraspecific variation range within Ulva. This finding suggests that U. clathratioides should be reduced to a synonym of U. torta. Accordingly, the Korean alga was identified as U. torta based on the morphological and molecular data. This investigation is the first record of U. torta in the Korean marine algal flora.

한국산 미기록 해조 잔가지가시우무 (돌가사리목, 열매가지과) (Hypnea esperi (Cystocloniaceae, Gigartinales): a newly recorded species of marine algae in Korea)

  • In the course of survey of marine algal flora in Korea, a red algal species was collected from Pohang located in the eastern coast of Korea. This shares features of Hypnea, and is characterized by more or less percurrent axis and numerous and short branchlets densely covering axis and branches with basal constrictions, and absence of lenticular thickenings in medullary cell walls. In a phylogenetic tree based on rbcL sequences, this species nests in the same clade as Hypnea esperi. Genetic distance between this Korean entity and H. esperi was in intraspecific range as 0.6%. This alga is identified as Hypnea esperi based on the morphological and molecular data. This is the first record of H. esperi in Korea.

  • Isozyme comparisons of mycelial extracts from Pleurotus ostreatus were undertaken using isoelectric focusing. Enzyme isozyme patterns were Used to describe the extent of geographical diversity and degree of intraspecific variation in these extracts. A total of 77 bands were resolved from six different enzymes. Cluster analyses were performed using the zymograms for esterase (EST), glucose phosphate isomerase (GPI), leucine aminopeptidase (LAP), malate dehydrogenase(MDH), peroxidase (POX), and phosphoglucomutase (pGM). EST gave multiple banding patterns, while less variability was observed for GPI, MDH, and PGM. Cluster analyses demonstrated that strains of P. ostreatus from geographically different origins are genetically divergent, supporting the idea that there is little or no gene flow between these geographically distant population groups.

First Record of Eucephalobus oxyuroides (Nematoda: Rhabditida: Cephalobidae) from South Korea

  • Eucephalobus oxyuroides (de Man, 1876) Steiner, 1936 belonging to the family Cephalobidae Filpijev, 1934 (Cephalobomorpha) is newly reported from South Korea. This species is distinguished from other Eucephalobus species by its pointed tail terminus, high lips and relatively longer female tail and body. From many previous studies, intraspecific variation in this species has been reported for body length, absence/presence of probolae, and number/position of papillae in the posterior region of male, posing an obstacle for identification and phylogenetic analysis. In this study, details of the morphological characters and morphometric of E. oxyuroides Korean population are described and illustrated based on optical microscopy.
