밀양근교에서 채집한 야생 동충하초 계통의 PCR 산물에 근거한 계통 유전학적 연구 (Phylogenetic Analysis on Wild Cordyceps Collected from Miryang Region of South Korea)

  • 남부 지방의 밀양 근교에 자생하고 있는 야생 동충하초 균주(Cordyceps sp., Paecilomyces sp., Beauveria sp., Aranthomyces sp., Isaria sp., Himenostilbe sp.)를 채집 분리하여 rDNA 및 internal transcribed spacer (ITS) 부위의 염기서열을 비교하였다. ITS 영역에 특정적인 프라이머인 ITS1과 ITS4를 이용하여 PCR을 수행하여 증폭하였다. 다양한 균주에서 같은 크기의 PCR 생산물을 얻을 수 있었고, 이들의 서열분석을 위하여 pGEM-T easy 벡터에 클로닝하였으며, ITS1, 5.8S, ITS2 영역 부위의 염기서열들을 BLAST 수행하여 유연관계를 분석하였다. 밀양 근교에서 분리한 32개의 균주 중에 Cordyceps militaris는 서열이 등록된 유전정보 AY49191, EU825999, AY491992와 100% 일치하였으며, 몇 개의 종은 보고된 서열과 모두 일치하지는 않았다. 예를 들어 strain P17은 울주군 가지산에서 분리한 P. tenuipes로서 밀양시 조천읍 가지산에서 분리한 P. tenuipes와는 서열상에서 다른 부분들이 있었다. 결론적으로 밀양 근교의 균주들을 분리하는데 ITS영역분석이 분류와 검정에 효율적이고, 본 연구를 통하여 동충하초의 생태학적인 유전자원들을 확보할 수 있었다.

  • From October 2015 to August 2018, tapeworm proglottids were obtained from 10 patients who were residents of Daegu and Gyeongbuk provinces and had a history of raw beef consumption. Most of them had no overseas travel experience. The gravid proglottids obtained from the 10 cases had 15-20 lateral uterine branches. A part of internal transcribed spacer 1 (ITS1) DNA of the 10 cases, amplified by polymerase chain reaction (PCR) and digested with AleI restriction enzyme, produced the same band pattern of Taenia saginata, which differentiated from T. asiatica and T. solium. Sequences of ITS1 and cytochrome c oxidase subunit 1 (cox1) showed higher homology to T. saginata than to T. asiatica and T. solium. Collectively, these 10 cases were identified as T. saginata human infections. As taeniasis is one of the important parasitic diseases in humans, it is necessary to maintain hygienic conditions during livestock farming to avoid public health concerns.

  • Agaricus 속의 계통분류학적 유연관계를 알아보기 위하여 Internal transcribed spacers 1,2, 와 5.8S rDNA 에 해당하는 부위를 PCR 기법으로 증폭하여 염기서열을 비교 조사하였다. 본 실험에 사용되어진 aGARICUS 속 5균주에 대한 염기서열을 분석한 결과, 이들 속은 크게 두 개의 군으로 분류되었다. 첫 번째 분류군은 aGARICUS BLAZEI atcc 76739, 현재 우리나라에서 배양중인 Agaricus blazei, agaricus arvensis IMSNU 32049, 그리고 Agaricus campestris VPI-OKM 25665로 이루어 졌다. 특히, Agaricus blazei ATCC 76739와 현재 우리나라 농가에서 배양중인 Agaricus blazeisms ITS 부위에서 5개의 염기서열에서 변이가 발견되었다. 이러한 변이는 지리적 또는 배양상의 변이로 인하여 특정염기서열에서 변이가 발생한 것으로 간주되므로 이들은 상호 동일종일 것으로 추정된다. 또한, Agaricus arvensis IMSNU 32049 와 Agaricus ampestris VPI-LKM 25665는 Agaricus blazei 하위 분류군을 형성하였다. 두 번째 분류군은 Agaricus bisporus CH 3004와 Agaricus pocillator DUKE-J 173 으로 이루어졌다.

RAPD와 ITS 영역에 의한 민자주방망이 버섯의 유전적 변이 (Genetic Variation Based on Random Amplified Polymorphic DNA (RAPD) and Internal Transcribed Spacer (ITS) Region Sequences in Lepista nuda)

  • 본 연구는 유럽에서 식용버섯으로 선호도가 높은 Lepista nuda (민자주방망이버섯)에 대하여 random amplified polymorphic DNA (RAPD)와 internal transcribed spacer (ITS) 염기서열을 이용하여 종내 및 종간의 유전적 변이를 분석하였다. RAPD 분석 결과 40개의 random primer 중 다형성을 나타내는 primer는 22개 였으며, 증폭된 밴드는 355개, DNA 단편의 크기는 200~4,000 bp의 사이에 위치하였다. RAPD band들을 marker로 하여 Nei-Li's의 방법을 이용한 비유사도 지수행렬을 조사한 결과 L. nuda 종내 유전적 변이는 0~21.60%로 나타났으며, L. nuda와 L. sordida의 종간에는 16.93~24.82%, L. irina와는 20.62~25.54%로 나타났으며, L. sordida와 L. irina와의 종간 변이는 23.49%로 나타났다. ITS I 과 II 영역의 673 bp의 염기서열을 분석하여 비유사도 지수행렬을 조사한 결과, L. nuda의 종내 변이는 1.58~11.47%였으며, L. nuda와 L. sordida와는 3.83~12.88%로 나타났다. 그리고 L. nuda와 L. irina는 7.11~15.61%였으며, L. sordida와 L. irina와의 종간 변이는 4.79%로 나타났다. 본 실험결과 RAPD와 ITS실험을 통해 확인된 primer와 연기서열은 Lepista속의 종을 검색 및 분류 시 유전적 표지 marker로서 이용 할 수 있을 것으로 생각된다.

The taxonomic status of Angelica purpuraefolia and its allies in Korea : Inferences based on ITS molecular phylogenetic analyses

  • The taxonomy of the umbelliferous species Angelica amurensis and its allies was reviewed on the basis of molecular phylogenies derived from sequences of nuclear ribosomal DNA internal transcribed spacer (ITS) regions. Strict consensus of six minimal length 119-step trees derived from equally weighted maximum parsimony analysis of combined nuclear rDNA ITS1 and ITS2 sequences from 29 accessions of Angelica and outgroups indicated that Angelica purpuraefolia, known to be endemic to Korea, is the same species as A. amurensis. Comparisons of sequence pairs across both spacer regions revealed identity or 1-2 bp differences between A. purpuraefolia and A. amurensis. These results indicated that the two taxa are not distinguished taxonomically. Also, nuclear rDNA ITS regions are discussed as potential barcoding loci for identifying Korean Angelica.

Phylogenetic Relationship among Several Korean Coastal Red Tide Dinoflagellates Based on their rDNA Internal Transcribed Spacer Sequences

  • The nucleotide sequences of the internal transcribed spacer regions (ITS1 and ITS2) of ribosomal DNA (rDNA), and the 5.85 rRNA gene, have been determined for 13 strains of dinoflagellates in order to analyze the phylo-genetic relationship. The DNA sequences contained considerable variation in the ITS regions, but little in the 5.85 rDNA. In addition, the ITS1 was more variable than the ITS2 in all species examined. The nucleotide length of this region varied from 519 bp to 596 bp depending on the taxa. The investigated taxa were divided into three large groups based on the ITS length, i. e., a group with short ITS region (A. fraterculus and Alexandrium sp.), a with ITS region group (P. micans, P. minimum and P. triestinum) and a with ITS region group (G. impudicum, C. polykrikoides, G. sanguineum, G. catenatum and H. triquetra). The relationship between nucleotide length of ITS1 and that of ITS2 was negative, whereas G+C content and nucleotide length showed positive correlation. In phylogenetic analyses producing NJ trees, the topology was similar cluster and clearly divided the taxa into three groups based on 5.8S rDNA that were similar to those based on morphological characteristics. In particular, G. impudicum was more closely related to G. catenatum than to C. polykrikoides using phylogenetic analysis. From this study, we chew that the length of ITS region contributes to discriminate Korean harmful algal species and ITS analysis is a useful method for resolving the systematic relationships of dinoflagellates.

Identification of Some Phellinus spp.

  • Four strains of Phellinus spp. was identified based on internal transcribed spacer(ITS) region of rDNA sequence analysis and morphological characteristics. Basidiocarps of all strains were effused-reflexed and hymenial surface was poroid. Hyphal system was dimitic and basidiospore was globose to ellipsoid. The amplification of ITS regions produced a DNA fragment of 500 to 780 by in all strains examined. The determined sequences were analyzed for the reconstruction of phylogenetic tree. From these results, Phellinus sp. KM-1, KM-2, and KM-4 was identified as P. hartigii, P. baumii, and P. linteus, respectively.

Genetic Relationships of Four Korean Oysters Based on RAPD and Nuclear rDNA ITS Sequence Analyses

  • Random amplified polymorphic DNA (RAPD) marker and sequence analyses of the internal transcribed spacer (ITS) region of ribosomal DNA were used to assess phylogenetic relationships of four Korean oyster species. The average number of species-specific markers identified from five universal rice primers (URPs) by RAPD-PCR was 1.8 for Crassostrea gigas, 3.2 for C. nippona, 3.6 for C. ariakensis, and 4.6 for Ostrea denselamellosa. The length of the ITS (ITS1-5.8S-ITS2) region ranged from 1,001 to 1,206 bp (ITS1, 426-518 bp; 5.8S, 157 bp; and ITS2, 418-536 bp), while the GC content ranged from 55.5-61.1% (ITS1, 56.8-61.8%; 5.8S, 56-57.3%; and ITS2, 54.1-62.2%). A phylogenetic analysis of the oysters based on our RAPD, ITS1, and ITS2 sequence data revealed a close relationship between C. gigas and C. nippona and a distant relationship between the genera Crassostrea and Ostrea. Our results indicated that RAPD and ITS sequence analysis was a useful tool for the elucidation of phylogenetic relationships and for the selection of species-specific markers in Korean oysters.

PCR-RFLP and Sequence Analysis of the rDNA ITS Region in the Fusarium spp.

  • To investigate the genetic relationship among 12 species belonging to the Fusarium section Martiella, Dlaminia, Gibbosum, Arthrosporiella, Liseola and Elegans, the internal transcribed spacer(ITS) regions of ribosomal DNA (rDNA) were amplified with primer pITS1 and pITS4 using the polymerase chain reaction(PCR). After the amplified products were digested with 7 restriction enzymes, restriction fragment length polymorphism (RFLP) patterns were analyzed. The partial nucleotide sequences of the ITS region were determined and compared. Little variation was observed in the size of the amplified product having sizes of 550bp or 570bp. Based on the RFLP analysis, the 12 species studied were divided into 5 RFLP types. In particular, strains belonging to the section Martiella were separated into three RFLP types. Interestingly, the RFLP type of F. solani f. sp. piperis was identical with that of isolates belonging to the section Elegans. In the dendrogram derived from RFLP analysis of the ITS region, the Fusarium spp. examined were divided into two major groups. In general, section Martiella excluding F. solani f. sp. piperis showed relatively low similarity with the other section. The dendrogram based on the sequencing analysis of the ITS2 region also gave the same results as that of the RFLP analysis. As expected, 5.8S, a coding region, was highly conserved, whereas the ITS2 region was more variable and informative. The difference in the ITS2 region between the length of F. solani and its formae speciales excluding F. solani f. sp. piperis and that of other species was caused by the insertion/deletion of nucleotides in positions 143-148 and 179-192.

Molecular Taxonomical Re-classification of the Genus Suillus Micheli ex S. F. Gray in South Korea

  • The fungal genus Suillus Micheli ex S. F. Gray plays important roles in the survival and growth of plant seedlings. Humans have utilized these ectomycorrhizal fungi to enhance the nutrient uptake and defense systems of plants, particularly in the reforestation of coniferous forests. The genus Suillus is easily distinguishable by its distinctive morphological features, although the morphology of the fruiting body does not facilitate reliable interspecies discrimination. On the basis of micro-morphological features and internal transcribed spacer sequence analysis, we found that 51 of 117 Korean Suillus specimens had initially been misidentified. The list of the 12 Suillus species previously recorded in Korea was re-evaluated and revised to only eight distinct species: S. americanus, S. bovinus, S. granulatus, S. grevillei, S. luteus, S. pictus, S. placidus, and S. viscidus. We provide taxonomical descriptions for six of these species from the sample specimens.
