Identification and Analysis of PIT1 Polymorphisms and Its Association with Growth and Carcass Traits in Korean Cattles (Hanwoo) (한우에서 Pituitary-specific Transcription Factor (PIT1) 유전자와 경제 형질과의 연관성 분석)

  • Pituitary-specific transcription factor (PIT1) 유전자는 동물의 성장을 조절하고 근육 형성에 관여하는 유전자로서 최근에는 단일염기다형성 변이가 한우를 비롯한 동물에서 관찰되었으며, 한우의 경제 형질과 연관성이 보고되었다. 본 연구는 PIT1 유전자의 단일염기다형성 변이가 한우에서 성장 인자에 미치는 영향과 경제 형질에 대한 유전자형간 육종가와의 상관성에 대해 알아보고자 하였다. 도체 성적을 보유하고 있는 한우 후보종모우 집단 268두를 대상으로 PIT1 유전자 A1256G 다형성을 조사하여 유전자형의 빈도를 분석하였고 각각의 유전형에 따른 기본적인 검정 성적을 바탕으로 경제 형질과의 연관성을 비교 분석하였다. 268두의 한우에서 PIT1 유전자의 A1256G 유전자형 빈도는 MseI 제한 효소를 사용했을 때 A 유전자 빈도(0.37)보다 G 유전자 빈도(0.62)가 높게 나타났다. 통계적 분석을 통하여 각 유전자형에 대한 경제 형질과의 관련성을 분석한 결과, 각 유전자형 간에 12개월령 체중 (body weight 12, BW12)에서 유의한 차이를 보였고, 등지방 두께 육종가 (Backfat thickness-estimated breeding value, BF-EBV)와도 유의한 차이가 있었지만 (p<0.05), marbling score (MS), carcass weight (CW), M. longissimus dorsi area (LDA) 등 다른 경제 형질과는 통계학적으로 유의한 차이가 없었다. PIT1 유전자의 A1256G 다형성은 한우의 성장과 도체체중에 관여하는 인자로 작용하는 것으로 보여진다.

  • We have used a multifactor dimensionality reduction(MDR) method to study the major gene interaction effect in general; however, without application of the MDR method in continuous data. In light of this, many methods have been suggested such as Expanded MDR, Dummy MDR and SVM MDR. In this paper, we compare the two methods of SVM MDR and D-MDR. In addition, we identify the gene-gene interaction effect of single nucleotide polymorphisms(SNPs) associated with economic traits in Hanwoo(Korean cattle). Lastly, we discuss a new method in consideration of the advantages that the other methods present.

Identification of Functional and In silico Positional Differentially Expressed Genes in the Livers of High- and Low-marbled Hanwoo Steers

  • This study identified hepatic differentially expressed genes (DEGs) affecting the marbling of muscle. Most dietary nutrients bypass the liver and produce plasma lipoproteins. These plasma lipoproteins transport free fatty acids to the target tissue, adipose tissue and muscle. We examined hepatic genes differentially expressed in a differential-display reverse transcription-polymerase chain reaction (ddRT-PCR) analysis comparing high- and low-marbled Hanwoo steers. Using 60 arbitrary primers, we found 13 candidate genes that were upregulated and five candidate genes that were downregulated in the livers of high-marbled Hanwoo steers compared to low-marbled individuals. A BLAST search for the 18 DEGs revealed that 14 were well characterized, while four were not annotated. We examined four DEGs: ATP synthase F0, complement component CD, insulin-like growth factor binding protein-3 (IGFBP3) and phosphatidylethanolamine binding protein (PEBP). Of these, only two genes (complement component CD and IGFBP3) were differentially expressed at p<0.05 between the livers of high- and low-marbled individuals. The mean mRNA levels of the PEBP and ATP synthase F0 genes did not differ significantly between the livers of high- and low-marbled individuals. Moreover, these DEGs showed very high inter-individual variation in expression. These informative DEGs were assigned to the bovine chromosome in a BLAST search of MS marker subsets and the bovine genome sequence. Genes related to energy metabolism (ATP synthase F0, ketohexokinase, electron-transfer flavoprotein-ubiquinone oxidoreductase and NADH hydrogenase) were assigned to BTA 1, 11, 17, and 22, respectively. Syntaxin, IGFBP3, decorin, the bax inhibitor gene and the PEBP gene were assigned to BTA 3, 4, 5, 5, and 17, respectively. In this study, the in silico physical maps provided information on the specific location of candidate genes associated with economic traits in cattle.

Effect of fattening period on growth performance, carcass characteristics, and economic traits of Holstein steers

  • This study was conducted to investigate the effect of different fattening periods on the growth performance, carcass characteristics, and economic traits of Holstein steers. Sixty Holstein steers (8.0 ± 0.28 months old) with an average body weight (BW) of 231.88 ± 2.61 kg, were randomly allocated to five different fattening period treatments: 20, 21, 22, 23, and 24 months (n = 12 in each treatment group). Final BW and average daily gain (ADG) did not differ among the treatment groups during the early fattening period. At the late stage of the fattening period, the final BW of steers in the 24-month treatment group (812.84 kg) was greater (p < 0.05) than that of steers in the 20-month treatment group (750.39 kg). During the same period, steers in the 20- and 21-month treatment groups had a significantly higher (p < 0.05) ADG than those in the 22-month treatment group. The highest ADG (1.36 kg/day) was found in the 20-month treatment group (1.36), followed by the 21- (1.33 kg/day), 22- (1.22 kg/day), 23- (1.21 kg/day), and 24- (1.14 kg/day) month treatment groups. The feed conversion ratio (FCR) increased as the fattening period increased, and the FCR was 12.88% lower in the 20-month treatment group than in the 24-month treatment group. However, no significant differences were detected in back-fat thickness, loin area, marbling score, and chemical characteristics (water, crude protein, and crude fat content) among the treatment groups. The composition of fatty acids including C18:0, C18:1, saturated fatty acids, unsaturated fatty acids, and poly-unsaturated fatty acids did not differ among the experimental groups. As the fattening period increased, production costs increased, resulting in a decrease in gross income. The gross income for steers in the 24-month treatment group was 35.8% and 23.5% lower than that for steers in the 20- and 21-month treatment groups, respectively. Taken together, the best performance, including the ADG, FCR, and gross income, was obtained when the fattening program of the Holstein steers lasted 20 months.

SNP-based and pedigree-based estimation of heritability and maternal effect for body weight traits in an F2 intercross between Landrace and Jeju native black pigs (제주재래흑돼지와 랜드레이스 F2 교배축군의 생체중에 대한 유전체와 가계도 기반의 유전력 및 모체효과 추정)

  • Growth traits, such as body weight, directly influence productivity and economic efficiency in the swine industry. In this study, we estimate heritability for body weight traits usinginformation from pedigree and genome-wide single nucleotide polymorphism (SNP) chip data. Four body weight phenotypes were measured in 1,105 $F_2$ progeny from an intercross between Landrace and Jeju native black pigs. All experimental animals were subjected to genotypic analysis using PorcineSNP60K BeadChip platform, and 39,992 autosomal SNP markers filtered by quality control criteria were used to construct genomic relationship matrix for heritability estimation. Restricted maximum likelihood estimates of heritability were obtained using both genomic- and pedigree- relationship matrix in a linear mixed model. The heritability estimates using SNP information were smaller (0.36-0.55) than those which were estimated using pedigree information (0.62-0.97). To investigate effect of common environment, such as maternal effect, on heritability estimation, we included maternal effect as an additional random effect term in the linear mixed model analysis. We detected substantial proportions of phenotypic variance components were explained by maternal effect. And the heritability estimates using both pedigree and SNP information were decreased. Therefore, heritability estimates must be interpreted cautiously when there are obvious common environmental variance components.

Effect of Domestic Clay Minerals on Growth Performance and Carcass Characteristics in Growing-Fattening Hanwoo Steers (육성비육 거세한우에 대한 점토광물 급여가 성장 및 도체특성에 미치는 영향)

  • This study was conducted to investigate the effects of domestic clay minerals on feed efficiency, meat quantity, meat quality and economic traits in 24 head of Hanwoo steers(166.1kg in body weight) for 540 days from six to 24 months in age. Feeding trial was conducted with 4 treatment(six heads/treatment) which were T1(Control), T2(Control+Kaolinite), T3(Control+Bentonite), T4(Control+Illite). The results obtained are summarized as follows; The range of average daily gains were 0.682 to 0.713, 0.669 to 0.714, 0.690 to 0.840 and 0.699 to 0.756kg in growing, fattening, finishing and over-all period, respectively, and the gains were high in T1 for growing and fattening period but in clay mineral groups for finishing and over-all period, especially it was high in Illite and Bentonite groups. Concentrates and TDN intakes per unit of kg gains were lower in clay mineral groups than in control and was lower especially in Bentonite groups. In carcass characteristics, dressed carcass and fresh meat and retailed cut percent were not apparently difference by treatments, and yield index was 69.3, 68.9, 68.8 and 68.6 in T3, T2, T4 and T1, respectively. Marbling scores were 5.1, 4.6, 4.4 and 3.3 in T3, T2, T4 and T1, respectively, and the range of shear force by treatment was from 3.51 to 6.02kg/cm2. and were improved with significant difference(P<0.05) in clay mineral groups than in control. Also in palatability traits, panel test scores of juiciness, tenderness and flavor were improved in clay mineral feeding groups, especially the flavor was improved with highly significant difference(P<0.01) in clay mineral groups than in control. In total fatty acid contents, the rate of SFA(saturated fatty acid) in longissimus muscle of beef was higher in the order of T2, T3, T1 and T4 while the rate of MUFA(monounsaturated fatty acid) was high in the order of T4, T3, T1 and T2. The content of oleic acid which is major influential factor at the flavor of beef was higher in Illite groups than in any other groups. In composition of amino acids in longissimus muscles of beef, the rate of essential amino acids was high in the order of T1, T2, T3 and T4. and the rate of amino acids in clay mineral groups was smaller than in control.In chemical component in Gom-Tang(soup of bone) made by Hanwoo steer’s leg-bone, the ranges of crude protein, ether extract, and crude ash was 0.81 to 1.24, 0.17 to 0.35 and 0.07 to 0.09%, respectively. In mineral composition, the ranges of Ca, P, Na and Mg was 14.01 to 15.77, 11.45 to 16.40, 37.92 to 49.99 and 0.26 to 0.46ppm, respectively. Chemical composition were not apparently different but mineral composition was increased in clay mineral groups than in control. Income by treatments was 967,096 to 1,524,055 Won per head for 540 days and income of clay mineral groups in comparison with control’s increased by 23.7 to 57.6 percent, and especially it was higher in bentonite and(or) Illite groups than others. According to the above results it may be concluded that clay mineral to growing-fattening Hanwoo steers can be improved the meat quantity, meat quality and income. Especially the effect of bentonite and illite is large and can be recommended for usage to improve animal performance as feed additives of growing-fattening Hanwoo steers.

Major gene interactions effect identification on the quality of Hanwoo by radial graph (방사형그래프를 활용한 한우의 품질관련 주요 유전자 상호작용 효과 규명)

  • It is well known that disease of human and economic traits of livestock are affected a lot by gene combination effect rather than a single gene effect. But existing methods have disadvantages such as heavy computing, many expenses and long time. In order to overcome those drawbacks, SNPHarvester was developed to find the main gene combinations among the many genes. In this paper, we used the superior gene combination which are related to the quality of the Korean beef cattle among sets of SNPs by SNPHarvester, and identified the superior genotypes using radial graph which can enhance various qualities of Korean beef among selected SNP combinations.

Epistatic Effects of Six Candidate Genes on Fatty Acid Composition in Korean Native Chicken

  • Fatty acid composition is an important economic trait that affects meat flavor. Several genes that influence fatty acid composition in meat have been investigated. In a previous study, we identified 51 significant SNP × SNP interactions (P≤0.05) between nine SNPs of six candidate genes (DEGS1, ELOVL6, FABP3, FABP4, FASN, and SCD) on meat fatty acid composition in Korean native chicken. This study further investigated the patterns of the SNP × SNP interactions to understand how they affect the fatty acid content in thigh and breast meat of Korean native chicken. The significant epistatic effects of SNP combinations showed various patterns for each fatty acid trait. The results of this study suggest that the respective additive effects of each SNP on polygenic traits, such as fatty acid composition, should be considered in combination with the epistatic effect of SNP combinations in animal breeding programs. The findings of this study have provided new genetic information for improving meat quality, especially the fatty acid composition, of Korean native chicken.

The study on estimated breeding value and accuracy for economic traits in Gyoungnam Hanwoo cow (Korean cattle)

  • This study was conducted to construct basic data for the selection of elite cows by analyzing the estimated breeding value (EBV) and accuracy using the pedigree of Hanwoo cows in Gyeongnam. The phenotype trait used in the analysis are the carcass weight (CWT), eye muscle area (EMA), backfat thickness (BFT) and marbling score (MS). The pedigree of the test group and reference group was collected to build a pedigree structure and a numeric relationship matrix (NRM). The EBV, genetic parameters and accuracy were estimated by applying NRM to the best linear unbiased prediction (BLUP) multiple-trait animal model of the BLUPF90 program. Looking at the pedigree structure of the test group, there were a total of 2,371 cows born between 2003 to 2009, of these 603 cows had basic registration (25%), 562 cows had pedigree registration (24%) and 1,206 cows had advanced registration (51%). The proportion of pedigree registered cows was relatively low but it gradually increased and reached a point of 20,847 cows (68%) between 2010 to 2017. Looking at the change in the EBV, the CWT improved from 4.992 kg to 9.885 kg, the EMA from 0.970 ㎠ to 2.466 ㎠, the BFT from -0.186 mm to -0.357 mm, and the MS from 0.328 to 0.559 points. As a result of genetic parameter estimation, the heritability of CWT, EMA, BFT, and MS were 0.587, 0.416, 0.476, and 0.571, respectively, and the accuracy of those were estimated to be 0.559, 0.551, 0.554, and 0.558, respectively. Selection of superior genetic breed and efficient improvement could be possible if cow ability verification is implemented by using the accurate pedigree of each individual in the farms.

The Estimation of Environmental Effect and Genetic Parameters on Carcass Traits in Hanwoo (한우 도체형질의 환경효과 및 유전모수 추정)

  • The objective of this study was to investigate the effect of the environmental and genetic factors on the carcass traits of Korean cattle. We have used the data of 22,954 Korean cattle slaughtered from 2005 to 2009 in Gyeongnam region and estimated the genetic parameters of 36,868 cattle including the pedigree individuals by means of EM-REML analytical method. In summary, the heritability of the carcass weight, eye muscle area, backfat thickness and marbling score was 0.39, 0.30, 0.33 and 0.62, respectively. The carcass weight and the eye muscle area showed high correlation between them with the genetic correlation of 0.86 and the phenotypic correlation of 0.72. The high heritability of marbling score is assumed to be the result of focusing the breed improvement on the quality of the meat. Through this study, it is considered that the Korean cattle in Gyeongnam region are improving, which will thus contribute to the increase of the farmer's income. Additional study on the economic trait must be carried out to obtain clearer results that will lead to further improvement of Korean cattle.
