Genetic Distances in Two Gracilaria Species (Gracilariaceae, Rhodophyta) Identified by PCR Technique

  • Genomic DNA was isolated from the Gracilaria vermiculophylla (GRV) and G. chorda (GRC) from Jangheung located in the southern sea of the Korean Peninsula, respectively and we performed clustering analyses, DNA polymorphisms and the genetic differences. The seven selected primers OPC-01, OPA-04, OPA-05, OPD-07, OPD-08, OPB-10, and OPD-16 generated average bandsharing (BS) value, the genetic distance and dendrogram. The size of DNA bands varies from 90 bp to 2,400 bp. The average BS value was $0.859{\pm}0.004$ within GRV and $0.916{\pm}0.006$ within GRC. The average BS value between two Gracilaria species was $0.340{\pm}0.003$, ranged from 0.250 to 0.415. The dendrogram obtained by the seven primers, indicates two genetic clusters. The genetic distance between two Gracilaria species ranged from 0.059 to 0.513. The individual VERMICULOPHYLLA no. 07 of GRV was genetically closely related to VERMICULOPHYLLA no. 06 of GRV (genetic distance=0.059). Especially, two entities between the individual VERMICULOPHYLLA no. 10 of GRV and CHORDA no. 22 of GRC showed the longest genetic distance (0.513) in comparison with other individuals used. Accordingly, as mentioned above, PCR analysis showed that the GRV was a little more genetically diverse than the GRC species. We convinced that this DNA analysis revealed a significant genetic distance between two Gracilaria species pairs (p<0.01).

Genetic Differences and Variation in Two Purple Washington Clam (Saxidomus purpuratus) Populations from South and North Korea

  • Genomic DNA samples isolated from geographical purple Washington clam (Saxidomus purpuratus) were obtained from two different regions in Korean Peninsula: Gunsan (Gunsan population; GSP), and Haeju (Haeju population; HJP), a collection area in the vicinity of the West Sea. The seven arbitrarily primers, OPA-07, OPA-09, OPA-18, OPA-20, OPC-03, OPC-06 and OPC-09 were shown to generate the total loci, loci observed per primer, shared loci by each population, specific, and polymorphic loci which could be clearly scored. We also generated the unique shared loci to each population and shared loci by the two populations in purple Washington clam. The size of the DNA fragments also varied wildly, from 50 to 2,400 bp. Here, 304 total loci were identified in the GSP purple Washington clam population, and 282 in the HJP: 91 polymorphic loci (29.9%) in the GSP and 47 (16.7) in the HJP. 198 shared loci, with an average of 28.3 per primer, were observed in the GSP population. The decamer primer OPA-07 generated the shared loci by the two populations, approximately 1,000 bp, between the two Saxidomus populations. The oligonucleotide primer OPC-03 also generated the shared loci by the two populations, approximately 500 bp and 1,000 bp, in GSP population from Gunsan and HJP population from Haeju. The other primer, OPC-06 generated the shared loci by two Gomphina populations (approximately 400 bp). The dendrogram, generated by seven reliable primers, indicates three genetic clusters. The dendrogram obtained by the seven primers indicates three genetic clusters: cluster 1 (GUNSAN 01-GUNSAN 02), cluster 2 (GUNSAN 03-GUNSAN 11), and cluster 3 (HAEJU 12-HAEJU 22). The genetic distance between the two geographical populations ranged from 0.043 to 0.506. Especially, the longest genetic distance displaying significant molecular differences, 0.506, was found to exist between individuals GUNSAN no. 11 of Gunsan and HAEJU no. 17 of Haeju.

Genetic assessment of BoLA-DRB3 polymorphisms by comparing Bangladesh, Ethiopian, and Korean cattle

  • Attributable to their major function in pathogen recognition, the use of bovine leukocyte antigens (BoLA) as disease markers in immunological traits in cattle is well established. However, limited report exists on polymorphism of the BoLA gene in zebu cattle breeds by high resolution typing methods. Thus, we used a polymerase chain reaction sequence-based typing (PCR-SBT) method to sequence exon 2 of the BoLA class II DRB3 gene from 100 animals (Boran, n = 13; Sheko, n = 20; Fogera, n = 16; Horro, n = 19), Hanwoo cattle (n = 18) and Bangladesh Red Chittagong zebu (n = 14). Out of the 59 detected alleles, 43 were already deposited under the Immuno Polymorphism Database for major histocompatibility complex (IPD-MHC) while 16 were unique to this study. Assessment of the level of genetic variability at the population and sequence levels with genetic distance in the breeds considered in this study showed that Zebu breeds had a gene diversity score greater than 0.752, nucleotide diversity score greater than 0.152, and mean number of pairwise differences higher than 14, being very comparable to those investigated for other cattle breeds. Regarding neutrality tests analyzed, we investigated that all the breeds except Hanwoo had an excess number of alleles and could be expected from a recent population expansion or genetic hitchhiking. Howbeit, the observed heterozygosity was not significantly (p < 0.05) higher than the expected heterozygosity. The Hardy Weinberg equilibrium (HWE) analysis revealed non-significant excess of heterozygote animals, indicative of plausible over-dominant selection. The pairwise FST values suggested a low genetic variation among all the breeds (FST = 0.056; p < 0.05), besides the rooting from the evolutionary or domestication history of the cattle. No detached clade was observed in the evolutionary divergence study of the BoLA-DRB3 gene, inferred from the phylogenetic tree based on the maximum likelihood model. The investigation herein indicated the clear differences in BoLA-DRB3 gene variability between African and Asian cattle breeds.

국내에서 유통되는 미꾸리과(Cobitidae) 어종의 분자동정 모니터링 (Genetic Identification Monitoring of Cobitidae Distribution in Korea)

  • This study aimed to monitor the distribution of Cobitidae in Korea by the identification of species using genetic analysis. Based on the genetic analysis, Cobitidae species in four of five domestic fish farms consisted of only Chinese muddy loach Misgurnus mizolepis, but muddy loach Misgurnus anguillicaudatus was also present it in one fish farm. In the case of imported Cobitidae species, in addition to Chinese muddy loach and muddy loach, the harmful species Paramisgurnus dabryanus, was also present. Chinese muddy loach accounted for 20%, 67%, and 60% of the S6, S7, and S8 samples, respectively. An analysis of the total length, body length, and weight showed that domestic Chinese muddy loach showed higher values than imported muddy loach, and imported Chinese muddy loach showed similar values to P. dabryanus. There were no significant differences in the country of origin of the three species. Thus, the mitochondrial cytochrome c oxidase subunit I gene sequence was analyzed and compared the verification of species identification. The three species of Cobitidae were genetically divided into three groups and determined to have genetic differences. These results indicate that it is necessary to reduce the heterogeneous mixing rate through discriminating species by genetic analysis.

Genetic diversity and phylogenetic relationship of Angus herds in Hungary and analyses of their production traits

  • Objective: This study aims to investigate the genetic structure and characteristics of the Angus cattle population in Hungary. The survey was performed with the assistance of the Hungarian Hereford, Angus, Galloway Association (HHAGA). Methods: Genetic parameters of 1,369 animals from 16 Angus herds were analyzed using the genotyping results of 12 microsatellite markers with the aid of PowerMarker, Genalex, GDA-NT2021, and STRUCTURE software. Genotyping of DNA was performed using an automated genetic analyzer. Based on pairwise identity by state values of animals, the Python networkx 2.3 library was used for network analysis of the breed and to identify the central animals. Results: The observed numbers of alleles on the 12 loci under investigation ranged from 11 to 18. The average effective number of alleles was 3.201. The overall expected heterozygosity was 0.659 and the observed heterozygosity was 0.710. Four groups were detected among the 16 Angus herds. The breeders' information validated the grouping results and facilitated the comparison of birth weight, age at first calving, number of calves born and productive lifespan data between the four groups, revealing significant differences. We identified the central animals/herd of the Angus population in Hungary. The match of our group descriptions with the phenotypic data provided by the breeders further underscores the value of cooperation between breeders and researchers. Conclusion: The observation that significant differences in the measured traits occurred among the identified groups paves the way to further enhancement of breeding efficiency. Our findings have the potential to aid the development of new breeding strategies and help breeders keep the Angus populations in Hungary under genetic supervision. Based on our results the efficient use of an upcoming genomic selection can, in some cases, significantly improve birth weight, age at first calving, number of calves born and the productive lifespan of animals.

백더덕, 홍더덕, 청더덕의 외부형태적 특성 및 유전적 차이 분석 (Morphological and genetic differences among white-, red- and blue colored root lines in Codonopsis lanceolata)

  • In general, the root color of Codonopsis lanceolata is white, but red or blue-colored root is found at a low frequency in nature. Red or blue-colored roots have scarcity value, thus farmers wish to produce colored roots. The factors for determining the color of roots are unclear whether the color is controlled by genetically or simply by environmentally such as soil environment. Using in vitro culture system which is advantageous for setting of the same culture condition, we analyzed the physiological and morphological characteristics and genetic differences among red-, blue- and white lines of C. lanceolata. In the red colored roots, stems of in vitro cultured plantlet were colored in dark red pigment. Histological analysis revealed that the red pigment was accumulated in the outer cortex layer of the stem and determined as anthocyanin. Chlorophyll contents in red root lines were higher than those in white- and blue root lines. Plantlets from red roots were smaller in both shoot length and total leaf area than those from white- and blue roots. Genetic differences among the three different colored C. lanceolata were determined by RAPD (Randomly Amplified Polymorphic DNA) analysis. Each line of colored roots had clear DNA polymorphism. These results indicate that the occurrence of red- and blue colored roots in nature was determined by genetic factors rather than soil enviromental conditions.

STUDIES ON BIOCHEMICAL POLYMORPHISM OF MILK PROTEIN AS GENETIC MARKERS IN PIGS

  • Biochemical polymorphisms of sow's milk proteins, $\beta$-casein ($\beta$-CN), $\beta$-lactoglobulin ($\beta$-LG), post-lactoglobulin (post-LG), $\alpha$-lactalbumin ($\alpha$-LA) and X-protein, as genetic markers for major pig breeds (Landrace, Yorkshire, Duroc, Hampshire and cross bred) in Korea were determined by starch gel electrophoresis. Phenotype and gene frequencies at all marker loci were estimated and genetic differences among breed populations were analyzed. Three $\beta$-CN phenotypes (AA, AB and BB) controlled by two codominant alleles (${\beta}-CN^A$ and ${\beta}-CN^B$), four $\beta$-LG phenotypes (AA, AC, $AC^{\pm}$ and CC) controlled by two codominant alleles (${\beta}-LG^A$ and ${\beta}-LG^C$) and ten X-protein phenotypes (AA, BB, CC, DD, AB, AC, AD, BC, BD and CD) controlled by four codominant alleles ($X^A,\;X^B,\;X^C\;and\;X^D$) were identified. In addition, a genetically controlled polymorphism of post-LG was found for the first time in sow's milk protein. Three different phenotypes (AA, AB and BB) were designated $post-LG^A$ and $post-LG^B$. Of the five marker loci examined, $\alpha$-LA locus was observed to lack any individual variation in all breeds studied. All populations were in Hardy-Weinberg equilibrium for all loci. There were marked breed differences for phenotype and gene frequencies in the post-LG and X-protein marker loci. However, there were little differences between breeds in the gene frequencies at the $\beta$-CN and $\beta$-LG marker loci.

느티만가닥버섯 균주의 형태 및 유전적 유연관계 분석 (Analysis of Morphological and Genetic Relationships amomg Isolates of the Artificially Cultivated Mushroom, Hypsizygusmarmoreus)

  • Hypsizygus marmoreus의 형태적 특성과 유전적 유연관계를 조사하기 위해 한국 및 다른 국가에서 111개의 균주를 수집하였다. RAPD (Random amplified polymorphic DNA) 및 ITS rDNA 염기서열 분석을 이용하여 H. marmoreus 균주간의 유전적관계를 확인하였다. URP-PCR을 이용한 RAPD 분석결과, H. marmoreus의 모든 균주는 크게 3개의 그룹으로 분류되었으나, 90% 이상의 높은 유사성을 보였다. 또한 형태적 및 지리적으로 분류가 가능하였으나 갈색 균주 및 흰색 균주는 구별되지 않았다. 따라서 형태적, 지리적 차이가 있는 16개의 균주를 선별하여, 640 bp 길이의 ITS 염기서열을 정렬하고 비교하였다. ITS 염기서열의 유사성은 공시균주와 GenBank의 H. marmoreus 균주 사이에서 94.8-99.1 %였다. 수집지역과 형태에 차이가 있었지만, 실험에 사용된 공시균주는 모두 H. marmoreus에 가까운 유연관계를 형성하였다.

Assessment and Management of Rice, Taro and Tropical Fruit Trees in Contrasting Agro-ecosystems in Vietnam

  • Understanding farmer household and community management of crop diversity is necessary in order to effectively strengthen the local plant genetic resources management system in Vietnam, Assessment and management for distribution of farmer's cultivars of rice, taro and tropical tree species were conducted in four different agro-ecological zones in Vietnam using participatory approaches, focus surveys, diversity fairs, agro-morphological field trials, isozyme analysis to understand why Vietnamese farmers grow diverse types of these crop cultivars, when and where these crops cultivars are grown and how farmers maintain and use them. Results showed significant differences in the extent, distribution and use pattern crop cultivars diversity in contrasting environments and between community farmer households. Seed system is an important role in the access and use of diversity in eco-geographical regions.

A Bal I RFLP of Dopamine D3 Receptor Gene in Korean Hypertensives

  • Hypertension is characterized by multiple genetic and environmental factors. To establish the genetic basis of hypertension in Koreans, we investigated the genetic variations of dopamine D3 receptor (DRD3) gene in the Korean patients with hypertension and normotensive controls. There were no significant differences in the genotype and allele frequencies of Bal I RFLP in the DRD3 gene between two groups, respectively (P > 0.05). Our finding shows lack of association between a genetic marker of DRD3 gene and hypertension, suggesting that the genetic variation of DRD3 gene does not playa major role in the determination of hypertension in Korean population. Further studies in other ethnic groups will be required.
